Avaliação da implantação das boas práticas agropecuárias para a qualidade e segurança do leite de uma cooperativa do Estado do Rio Grande do Sul

A cadeia do leite tem um importante papel na ordem econômica e social do agronegócio brasileiro. A qualidade do leite produzido no Brasil ainda está abaixo do tecnicamente recomendável, fazendo com que fique comprometida a inocuidade dos alimentos lácteos ofertados à população e também às possibilidades do Brasil de se estabelecer como um forte competidor no mercado internacional. A melhoria da qualidade sanitária do leite está relacionada a adoção de Boas Práticas Agropecuárias (BPA), visando prevenir possíveis falhas no processo de produção. O objetivo deste trabalho foi identificar as características das propriedades produtoras de leite associadas a uma Cooperativa do estado do RS, bem como avaliar a eficácia da implantação do Programa Alimentos Seguros (PAS Leite Campo), no âmbito dos critérios legais de conformidade na qualidade higiênico-sanitária do leite produzido. Para isto foi utilizada a metodologia de Implantação Orientada desenvolvida pelo PAS Campo – Leite, em 59 produtores. No início e no final da implantação foram identificados dados para caracterização das propriedades e avaliados os indicadores de percentagem de conformidade dos itens da lista de verificação das BPA, que foram divididos em localização e instalações; segurança da água; capacitação e saúde do trabalhador; manejo da ordenha; higiene de equipamentos e utensílios; refrigeração e estocagem; controle de pragas; manejo sanitário e armazenamento dos alimentos, bem como da qualidade higiênico-sanitária da matéria-prima (leite), através de análises de contagem de células somáticas (CCS) e contagem de bactérias totais (CBT), antes e no decorrer da implantação do programa Para analisar os dados foi utilizado o software “Statistical Package for the Social Sciences” (SPSS), através do teste de ANOVA, a fim de identificar a diferença estatística entre resultados com significância de 5% para análise das médias. Todas as propriedades estudadas possuíam ordenha mecânica e equipamento de refrigeração, uma produção média de 22,91 L/vaca /dia, em um plantel de 3.127 vacas, sendo 1.577 em lactação, totalizando a produção de 36.130 litros por dia. Os resultados de conformidade geral apresentaram uma evolução positiva de 64,41% inicialmente e alcançaram no final da implantação 96,20% do total. As contagens de CCS e CBT apresentaram quedas significativas no desenvolver do projeto. Com base no exposto, pode-se concluir que a adoção da BPA através do PAS foi eficaz para adequação das propriedades produtoras de leite aos critérios legais, bem como para a melhoria-higiênico sanitária do leite. / Milk food chain has an important role in the economic and social order of Brazilian agrobusiness. Sanitary quality of milk produced in Brazil still remains well below the technically recommended, compromising both the harmlessness of dairy products offered to population and Brazil’s possibilities to be established as a strong competitor in international market. Improvements in milk sanitary quality are linked with the adoption of Good Agricultural Practices (GAP), aiming to correct possible flaws in the production process. The objective of the present study was to identify the characteristics of milk producing proprieties associated with a state’s Cooperative from Rio Grande do Sul (RS), as well as evaluate the efficacy of the implantation of the Safe Food Program (SFP Milk - Field) in the scope of conformity legal criteria in the hygienic-sanitary quality of milk produced. For that, methodology of Oriented Implantation developed by the SFP Milk - Field was used, in 59 milk producers. At the start and ending of the implantation, data for the characterization of proprieties was identified, whereas indicators of the conformity percentage of items from the verification list of GAP were evaluated, the last being divided in localization and installations; water safety; health and capacity of workers; milking handling; hygiene of equipment and utensils; refrigeration and storage; plague control; sanitary handling and food storage, as well as hygienic-sanitary quality of raw material (milk), through the analyses of somatic cell count (SCC) and total bacterial count (TBC), before and during the program’s implantation For data tabulation, software “Statistical Package for the Social Sciences” (SPSS) was used together with ANOVA test, aiming to identify the statistical difference between results with significance of 5% for average analysis. All proprieties studied had mechanical milking and refrigeration equipment; average milk production was of 21.81 L/cow/day, in a herd of 3,127 cows, being 1,577 in lactation, totalizing a production of 36,130 Liters per day. General conformity results showed a positive evolution of 64.41%, reaching up to 96.20% at the end of implantation. SCC and TBC counting showed significant decreases with the development of the project. Based on the exposed, it is possible to conclude that the adoption of GAP through SFP is effective for the adequacy of milk producing proprieties to legal criteria, as well as to the improvement of milk hygienic and sanitary quality.

O boom do consumo e da produção de quinoa (Chenopodium quinoa Willd.) é um fenômeno recente que representa a transição de um cultivo andino negligenciado e subutilizado durante séculos para um supercultivo moderno do século XXI, dado o seu aporte nutricional. Nesse sentido, a presente tese apresenta e discute questões que o boom da quinoa suscita acerca das tendências das mudanças no uso da terra no Peru ― país que se tornou o maior produtor e exportador mundial do produto a partir de 2014. Para o desenvolvimento da pesquisa realizaram-se dois estudos. O primeiro deles objetivou analisar a dinâmica da expansão do cultivo de quinoa e identificar as mudanças no uso da terra resultantes do boom da quinoa, assim como determinar se tais mudanças ameaçam a agrobiodiversidade na principal região produtora de quinoa: Puno. O segundo estudo buscou calcular o impacto do boom da quinoa na expansão do seu cultivo, em termos de área ocupada, além de discutir os mecanismos pelos quais a expansão da demanda internacional por este produto ocasiona mudanças no uso da terra no Peru. Ambos os estudos se basearam em dados disponibilizados por entidades e órgãos oficiais do Peru, os quais foram coletados separadamente para as 18 regiões produtoras de quinoa, no período de 1995-2014. Para a análise dos dados, construíram-se mapas temáticos com as variáveis: área cultivada e variação porcentual anual de área cultivada. Também foram utilizadas as seguintes técnicas estatísticas: estatística descritiva, Análise de Componentes Principais (PCA) e exponential smoothing. Os resultados evidenciaram que o boom da quinoa no Peru começou em 2009, sendo que, a partir desse ano, a configuração da área cultivada com quinoa foi alterada drasticamente. Já no ano de 2014, inicia-se um período de expansão sem precedentes na história de sua produção. Cabe destacar, nesse sentido, que se o boom da quinoa não tivesse ocorrido, no ano de 2014 teria sido cultivada uma área 43% menor de quinoa do que foi efetivamente observado. A partir disso, foram constatados três fenômenos: (i) a evolução de uma nova geografia da produção de quinoa; (ii) a redução do uso de práticas agrícolas tradicionais (p.ex.: rotação de cultivos, descanso do solo) decorrente da intensificação da produção de quinoa; e (iii) a tendência de competição pelo uso da terra para produção de cultivos Andinos na região Puno (cañigua, mashua, oca e tarhui). Dessa forma, a expansão do mercado internacional de quinoa a partir de 2008 já começa a revelar suas consequências sobre as mudanças no uso da terra no Peru: (i) efeito de deslocamento (migração de atividades de um lugar para outro de uma maneira a ocasionar mudanças no uso da terra em novas localidades), (ii) efeito rebote (mudanças no uso da terra com as medidas adotadas para incrementar a eficiência da produção e aumento do número de empresas atuando no setor), e (iii) efeito cascata (perturbações que afetam o sistema terrestre em decorrência da substituição de áreas destinadas à produção de outros cultivos em condições agroecológicas específicas). Ao trazer uma perspectiva sobre a relação entre a intensificação do comércio internacional da quinoa e a expansão de terra cultivada no Peru, este trabalho contribui para a literatura, ainda em construção, sobre consequências das mudanças no uso da terra na sustentabilidade dos sistemas agrobiológicos. / The boom in consumption and production of quinoa (Chenopodium quinoa Willd.) is a recent phenomenon that represents the transition from a neglected and underutilized Andean crop for centuries to a modern supercrop of the 21st century due to its exceptional nutritional value. In this context, the present thesis presents and discusses issues raised as a resut of the quinoa boom regarding trends in land-use change in Peru, which, as from 2014, has become the world’s largest producer of quinoa. Therefore, two studies were carried out. The first study aimed to analyze the dynamics of the expansion of quinoa cultivation and to identify land use changes resulting from the quinoa boom, as well as to determine whether such changes threaten agrobiodiversity in the major quinoa producing region: Puno. The second study aimed to calculate the impact of the quinoa boom on the expansion of quinoa production in terms of cultivated area, and to discuss the mechanisms by which the growing international demand for this product causes land use changes in Peru. Both studies are based on data available from official sources. Data were collected separately for the quinoa producing regions, 18 in total. It covers the period from 1995 to 2014. Data were analyzed using thematic maps with the following variables: harvested area and annual variation in the percentage of harvested area. There were also used the following statistical techniques: descriptive statistics, Principal Component Analysis (PCA) and exponential smoothing. The findings showed that the quinoa boom in Peru began in 2009. From this year, the configuration of the area cultivated with quinoa has changed drastically, but the year 2014 marked the beginning of an unprecedented period in the history of the production of this crop. In this regard, it should be noted that if it had not occurred the quinoa boom, the area cultivated with quinoa in 2014 would have been 43% less than the observed quantity. From this, it was found three phenomena: (i) the evolution of the new geography of quinoa production in Peru; (ii) the diminished use of traditional farming practices (eg.: crop rotation with rest for the soil) due to the intensification of quinoa production; and (iii) the trend towards increased land use competition for Andean crop production in the Puno region (cañigua, mashua, oca e tarhui). Thus, the growing international quinoa trade since 2008 has started to reveal the consequences of land use changes in Peru: (i) displacement effect (migration of activities from one place to another, causing land use changes in new locations); (ii) rebound effect (land use changes in response to the measures introduced to improve production efficiency and the increase in the number of companies operating in the sector); and (iii) cascade effect (disorders that affect the land system as a result of the substitution of land area used to produce other crops in specific agro-ecological conditions). With the perspective on the link between the intensification of international trade of quinoa and the expansion of cultivated land in Peru, this study contributes to the literature by providing insights into the consequences of land use changes on the sustainability of agrobiological systems.

Modélisation agro-hydrologique spatialement distribuée pour évaluer les impacts des changements climatique et agricole sur la qualité de l'eau / Spatially distributed agro-hydrological modeling to assess impacts of climate and agricultural change on water quality

L'objectif général de cette thèse est axé sur l’amélioration de modèles agro-hydrologique spatialement distribués pour l’analyse d'agro-hydrosystèmes, sous contrainte de changements climatiques et anthropiques. Cette thèse est structurée autour de trois questions de recherche liées à : i) la représentation de la dynamique spatio-temporelle des systèmes de cultures pour leur utilisation en entrée de modèles agro-hydrologiques distribués ; ii) la représentation du niveau exploitation agricole et des décisions des agriculteurs dans les modèles agro-hydrologiques distribués ; iii) la capacité de ces modèles à simuler des changements climatiques et anthropiquesDes éléments de réponse à ces questions sont apportés par des approches de modélisation réalisées dans différents contextes et à différentes échelles d’espace et de temps. Ces différentes approches sont discutées en les comparant notamment avec d’autres travaux réalisés. Ces différentes études soulèvent la nécessité de développer des méthodologies permettant i) d’une part l’acquisition de données et leur intégration dans les modèles agro-hydrologiques distribués ii) et d’autre part l’amélioration de l’exploitation des simulations, notamment pour les transformer en informations pertinentes et accessibles pour les parties prenantes au niveau d’un territoire. Des perspectives, portant à la fois sur la prise en compte des incertitudes des simulations des modèles agro-hydrologiques et l’analyse de la robustesse de ces modèles, sont également considérées. / The general objective of this thesis is to improve spatially distributed agro-hydrological models for agro-hydrosystems analysis, under climatic and anthropogenic changes, in order to contribute to the identification of levers of action to mitigate effects of non-point source agricultural pollution. This thesis is structured around three research questions related to: i) the representation of spatio-temporal dynamics of cropping systems for their use as input in distributed agro-hydrological models; ii) the representation of farm level and decisions of farmers in distributed agro-hydrological models; and iii) the ability of these models to simulate climate and anthropogenic changes.Elements of response to these questions are provided by modeling approaches carried out in different contexts and at different scales of space and time. These approaches are discussed by comparing them with other works carried out. These different studies raise the need to develop methodologies allowing (i) the acquisition of data and their integration in distributed agro-hydrological models (ii) and, the improvement of the use of simulations results, in particular to transform them into relevant and accessible information for stakeholders at territorial level. Perspectives, covering both uncertainties of the simulations of the agro-hydrological models and the analysis of the robustness of these models, are also considered

Ecologie des bactéries N2O réductrices dans les sols agricoles / Ecology of N2O reducing bacteria in arable soils

Le protoxyde d’azote (N2O) est un gaz à effet de serre (GES) important et la principale substance attaquant la couche d'ozone. Les sols agricoles sont la principale source anthropique de ce GES. La concentration de N2O dans l'atmosphère est en constante augmentation, mais nous manquons de connaissances sur les facteurs contrôlant sa production et sa consommation dans les sols. La réduction du N2O en N2 par des microorganismes porteurs du gène codant pour la N2O réductase (nosZ) est le seul processus biologique capable de réduire ce GES. Des études récentes ont mis en évidence un clade précédemment inconnu de réducteurs du N2O qui interfère de manière significative avec la quantité de N2O produite dans les sols. Cette thèse a cherché à mieux comprendre l'écologie des réducteurs du N2O dans les sols agricoles.Une combinaison d'expériences d'incubation en laboratoire mais aussi d’expériences en plein champs a été utilisée pour essayer de mieux comprendre la production de N2O dans le sol, en analysant l’influence conjointe des producteurs et réducteurs de N2O. Nous avons aussi évalué l’impact des pratiques agricoles et leurs potentiels à modifier ces communautés microbiennes. Suite aux essais réalisés en laboratoire, nous avons montré que l'ajout d'une souche non-dénitrifiante Dyadobacter fermentans,possédant la N2O réductase NosZII, permettait de réduire la production de N2O dans 1/3 des sols testés. Certains sols sont même devenus consommateurs de N2O suite à l'ajout de la souche nosZII. Cette expérience a démontré la contribution des bactéries nosZII non-dénitrifiantes dans la consommation de N2O dans le sol.D’autre part, nos analyses en contexte agricole ont montré que les pratiques agricoles testées ont peu d’influence sur les communautés microbiennes considérées, les exceptions étant le travail du sol (labour), et le système de culture (annuel ou pérenne). L’intensifiant du travail du sol induit une augmentation de la diversité de nosZII. Nous observons le même phénomène dans le système de culture annuel comparé au système de culture pérenne. D’autres résultats nous permettent aussi d’affirmer que le clade récemment identifié de réducteurs du N2O est plus sensible aux variables environnementales que le clade précédemment connu (nosZI). Les variations de propriétés du sol, notamment pH et C:N structurent les communautés microbiennes appartenant à ces 2 clades indiquant une spécialisation de niche pour chacun de ces deux clades de N2O-réducteurs.Pour mieux comprendre les relations entre les communautés microbiennes et les processus impliqués, nous avons évalué les activités potentielles de dénitrification et de nitrification, et les émissions de N2O in situ. La production potentielle de N2O et l'activité potentielle de dénitrification ont été utilisées pour calculer le ratio de production de N2O (N2O:N2). La diversité du clade nosZII est négativement corrélée au ratio N2O:N2, et explique à elle seule la plus grande part de variance observée du ratio N2O:N2. Les variations de production potentielle de N2O et d'activité potentielle de dénitrification sont elles expliquées principalement par les variations de propriétés du sol. Afin de mieux évaluer la contribution des différents facteurs édaphiques et microbiologiques aux variations d’émission in situ de N2O, 70000 mesures ont été subdivisées en différentes gammes d’émission de N2O, d‘émissions dites de base à des émissions élevées. Fait intéressant, les variations d’émissions in situ de N2O dites de base sont seulement liées à des variations du pH du sol, alors que les variations d’émissions dites élevées sont également fortement associées aux variations de diversité des communautés microbiennes. Parmi les variables microbiennes importantes, nous avons constaté que la diversité des nosZII est négativement liée aux émissions de N2O in situ dites élevées.En conclusion, nos résultats mettent en évidence l’importance du clade nosZII pour le cycle du N2O dans le sol (...). / Nitrous oxide (N2O) is an important greenhouse gas (GHG) and the main ozone depleting substance. Agricultural soils are the main anthropogenic-induced source of this GHG. The concentration of N2O in the atmosphere is steadily increasing, but we still lack knowledge on the factors controlling its production and consumption in soils. The reduction of N2O to N2 by microorganisms harboring the N2O reductase gene (nosZ) is the only known biological process able to consume this GHG. Recent studies revealed a previously unknown clade of N2O-reducers which was shown to be important to the N2O sink capacity of soils. This thesis seeks to gain a greater understanding on the ecology of N2O-reducers in agricultural soils. A combination of laboratory incubation and field experiments were used to gain knowledge on the importance of N2O-producers and N2O-reducers to the soil N2O production. Additionally, the potential of agricultural practices to modify those microbial communities were assessed.We showed experimentally, in laboratory incubations, that the addition of a non-denitrifying strain Dyadobacter fermentans, which possesses the previously unaccounted N2O reductase NosZII, reduced N2O production in 1/3 of the tested soils. Remarkably, after addition of the nosZII strain, some soils became a N2O sink, as negative rates were recorded. This experiment provided unambiguous evidence that the overlooked non-denitrifying nosZII bacteria can contribute to N2O consumption in soil.Our evaluation of agricultural field experiments showed limited impact of agricultural practices on the microbial communities except for tillage management, and differences observed between an annual and a perennial cropping system. Increasing tillage management enhanced nosZII diversity. Higher diversity of the nosZII clade was also observed in the annual cropping system than in the perennial cropping system. Overall, the recently identified clade of N2O-reducers was more sensitive to environmental variables than the previously known clade (nosZI). The community structure of these two groups was explained by common and uncommon soil properties suggesting niche specialization between the two N2O-reducers.In an attempt to understand the relationship between the microbial communities and process rates, we assessed the potential denitrification and nitrification rates, and in situ N2O emissions. Potential N2O production and potential denitrification activity were used to calculate the denitrification end-product ratio. The diversity of nosZII was negatively related to the N2O:N2 ratio and explained the highest fraction of its variation (26%), while the potential N2O production and potential denitrification activity were mainly explained by the soil properties. To better evaluate the contribution of different factors to the in situ emissions, more than 70000 N2O measurements were subdivided into different ranges, from low to high rates. Interestingly, the low range of in situ N2O emissions was only related to soil pH, while the high ranges were also strongly related to the microbial communities. This result suggests that the “base-line” N2O emissions might be more regulated by soil edaphic conditions than by microorganisms, the lasts being more important for the high emissions ranges. Among the significant microbial variables, we found that the diversity of nosZII was negatively related to the high ranges of in situ N2O emissions.In conclusion, our results highlight the relevance of the second clade of N2O-reducers to the fate of N2O in soil. Our results also suggest niche differentiation between the two N2O-reducing clades with nosZII being more responsive to environmental variables. Agricultural practices showed limited impact on the two guilds. Aujourd’hui l’environnement connaît des bouleversements fondamentaux dus en grande partie à l’action de l’homme sur les milieux. En effet, tandis que les phénomènes climatiques et biophysiques ont été pendant longtemps les moteurs principaux des transformations des surfaces terrestres, l’Homme est aujourd’hui à l’origine de la majeure partie des transformations qui affectent les écosystèmes terrestres. Ainsi, les pratiques des acteurs du territoire jouent un rôle fondamental sur les modifications de l’usage des sols, et par conséquent sur les écosystèmes environnementaux. L’intensification de l’agriculture entraîne une dégradation des milieux « naturels », et de profonds changements dans les structures paysagères. Dans les régions bocagères, la gestion du réseau de haies joue un rôle déterminant dans la conservation des écosystèmes, de la biodiversité tant faunistique que floristique et également sur la qualité de l’eau, des sols, … Cette thèse, centrée sur les haies bocagères, porte plus particulièrement sur l’identification de pratiques agricoles territorialisées et sur leur organisation spatio‐temporelle. Les objectifs poursuivis dans cette thèse sont d’étudier les pratiques agricoles effectuées sur les haies en Bretagne à travers leurs interactions avec les structures paysagères, et d’en modéliser le fonctionnement, afin de comprendre comment elles influencent la dynamique du paysage.L‘identification et la caractérisation des pratiques agricoles ont été effectuées à partir de l’évaluation de différents types d’images de télédétection à haute et très haute résolution spatiale et de données laser aéroportées LiDAR, en utilisant une approche de classification contextuelle orientée‐objets. La modélisation des pratiques agricoles a été réalisée avec un modèle multi‐agents, afin de prendre en compte la dimension spatiale des jeux d’acteurs pour évaluer l’influence des pratiques agricoles sur l’évolution du réseau de haies. Les résultats de l’observation du réseau bocager à partir des données de télédétection mettent en avant leur complémentarité : la caractérisation de la continuité des haies à un niveau fin est rendue possible grâce aux images à très haute résolution spatiale, tandis que la détermination et la cartographie des pratiques agricoles à l’échelle de l’arbre peut être appréhendée à partir de données laser aéroportées de type LiDAR. L’observation et la caractérisation du réseau de haies ont permis de déterminer l’arrangement spatial des structures boisées en prenant en compte non plus seulement la présence des éléments mais également leur emprise dans le paysage et leur agencement au sein de la dynamique temporelle des successions culturales. Le modèle multi‐agents développé a permis d’analyser l’influence des pratiques agricoles sur la dynamique du paysage, et de déterminer l’importance de décisions prises au niveau local sur l’évolution du réseau de haies à une échelle supérieure / Today the environment is experiencing fundamental changes, largely due to human activity. Indeed, while climate and biophysical phenomena have been the main drivers of land surface transformations for a long time, humans are now responsible for most of the changes affecting terrestrial ecosystems. Thus, the practices of local actors play a key role in land use change and therefore in environmental ecosystems. Intensification of agriculture causes degradation in the “natural” environment and significant changes in landscape structures. In “bocage” regions, hedgerow network management plays a key role in ecosystem conservation, biodiversity, vegetation and wildlife and in the quality of water, soil, etc. This thesis focuses on hedgerows, and especially on the identification of territorialized agricultural practices and their space‐time organization. The objectives of this thesis are to study hedgerow agricultural practices in Brittany through their interactions with landscape structures, and to model their organization, in order to understand how they influence landscape dynamics. The process of identification and characterization of agricultural practices was undertaken by evaluating different types of remote sensing images with high and very high spatial resolution and airborne LiDAR data, using a contextual approach to object‐oriented classification. The modeling of agricultural practices was performed with a multi‐agent model in order to take into account the spatial dimension of actor decisions and to evaluate the influence of agricultural practices on hedgerow network evolution. The results of the hedgerow network analysis using remote sensing data highlight their complementarities: detailed characterization of hedgerow continuity is made possible using high spatial resolution images, while determination and mapping of agricultural practices at the tree scale can be seen from airborne LiDAR data. The process of observation and characterization of the hedgerow network allows determination of the spatial arrangement of the woody structure, by taking into account not only the presence of individual elements, but also their extent in the landscape and their spatial arrangement within crop succession temporal dynamics. The multi‐agent model developed allowed analysis of the influence of agricultural practices on landscape dynamics, and determination of the importance of making local level decisions on the hedgerow network evolution at a larger scale

La complexité remarquable du sol et son importance pour un large panel de services écosystémiques présentent des défis majeurs pour évaluer les processus pédologiques. En dépit des progrès importants accomplis au cours des cinquante dernières années dans la caractérisation des propriétés hydriques, les méthodes analytiques demeurent coûteuses et chronophages. La spectroscopie proche infrarouge (SPIR) a été largement utilisée comme technique rapide, non destructive et peu coûteuse pour prédire différentes propriétés du sol y compris la teneur en eau. Toutefois, moins d’attention a été accordée à l’évaluation des propriétés hydriques et leurs variations en fonction des propriétés physiques du sol. L’objectif principal de ce travail est d’analyser la validité et la pertinence de la SPIR dans l’évaluation des propriétés hydriques et leur relation avec les caractéristiques du sol.Dans cette étude nous nous sommes focalisés sur la largeur à mi-hauteur de la bande d’absorption proche de 1920 nm pour identifier un nouvel indice spectral, noté SWSI pour caractériser l’état hydrique du sol. Nos résultats montrent une relation linéaire entre SWSI et la teneur en eau du sol (R2 >0.9). Ils ont monté aussi que SWSI est pertinent pour étudier les effets de la texture, de la teneur en carbone organique et des pratiques agricoles sur les propriétés de rétention en eau du sol. En outre, en utilisant les paramètres de cette relation linéaire, nous proposons une nouvelle approche pour caractériser les propriétés hydriques et la qualité physique des sols. Although major progress in characterizing water retention properties has occurred in the last fifty decades, analytical methods remain costly and time-consuming. Near infrared spectroscopy (NIRS) has been widely used as a rapid, non-destructive and cost-effective technique to predict different soil properties, including soil water content. However, less attention has been paid to assessing soil water retention properties and its variations depending on soil physical properties. The main objective of this work is to analyze the relevance and accuracy of NIRS for assessing soil water retention properties as they are related to soil characteristics.In this study, we focused on the full width at half maximum of the absorption band near 1920 nm to identify a new NIRS index (Soil water spectral index, SWSI) which can be used to characterize the soil water retention properties. Our results show a linear relation between SWSI and soil water content (R2 >0.9). They also shown that SWSI to be relevant to study the effects of texture, organic carbon content and agricultural practices on soil water retention properties. Furthermore, using the parameters (slope and intercept) of this linear relation, we propose a new approach to characterize water retention properties and physical quality of soils. Le sol représente le support de la production agricole. A l’interface avec les autres compartiments de la biosphère, il remplit de nombreuses fonctions essentielles à la fourniture de services écosystémiques nécessaires au bien-être de nos sociétés. C’est aussi une ressource non renouvelable dont les propriétés physicochimiques et biologiques ont été altérées par le développement de l’agriculture intensive. La prise de conscience actuelle de cet état de fait a révélé la nécessité de définir de nouveaux modes de gestion adaptés à la préservation et à l’utilisation durable des sols. Elle a ainsi marqué l’entrée dans l’ère de l’agroécologie qui prône un modèle de production optimisant notamment les services rendus par la biodiversité afin de réduire le recours aux intrants et à l’utilisation d’énergie. Pour atteindre cet objectif, le développement d’une gamme d’indicateurs permettant d’évaluer les pratiques/systèmes agricoles en rendant compte de la qualité biologique du sol est donc indispensable. Cette thèse, dont l’objectif est de contribuer au développement de bioindicateurs microbiens de la qualité du sol, s’inscrit dans ce contexte agroécologique. Le choix de travailler sur les communautés microbiennes se justifie pleinement dans cette problématique car elles sont (i) présentes avec une forte densité et diversité dans tous les environnements, (ii) fortement impliquées dans le fonctionnement biologique et les services rendus par le sol, et (iii) elles répondent de façon très sensible aux changements des conditions environnementales en termes de modification de biomasse, de structure/diversité et d’activité. Elles offrent donc un potentiel important en termes de développement de bioindicateurs. Ce travail a porté plus précisément sur l’évaluation de deux indicateurs complémentaires : (i) la biomasse moléculaire microbienne et (ii) la diversité taxonomique microbienne. Dans une première partie nous avons éprouvé la robustesse de ces deux indicateurs en évaluant les biais associés à chacune des étapes techniques des procédures mises en œuvre pour leur mesure. Nous avons ensuite utilisé ces deux indicateurs dans différents contextes agronomiques pour évaluer leur pertinence. Un premier travail a ainsi consisté à suivre la réhabilitation du patrimoine microbien, par l’implantation d’une culture à vocation énergétique, d’un sol pollué irrigué pendant une centaine d’années par des eaux usées. Une seconde application a porté sur l’étude de l’impact de différentes pratiques agricoles sur les communautés microbiennes selon l’intensité du travail du sol (labour vs. travail réduit), la gestion des résidus de culture (export vs. restitution), et le type de culture (annuelle vs. pérenne).Les résultats montrent que la biomasse moléculaire microbienne et la diversité taxonomique obtenue par séquençage massif sont deux bioindicateurs robustes et sensibles pour décrire la qualité microbiologique des sols agricoles dans des contextes très variés. Ces deux indicateurs permettent de mettre en évidence aussi bien des perturbations des sols que l’impact positif de pratiques innovantes. Ils peuvent donc représenter des outils performants pour l’évaluation des systèmes agricoles, aidant à une amélioration de leur mode de gestion et, à long terme, permettant une utilisation durable des ressources fournies par ces sols. / Soil is the support of agricultural production. It performs many functions essential to the provision of ecosystem services necessary for the well-being of our societies. Soil physicochemical and biological properties have been altered by the development of intensive agriculture while it is a non-renewable resource, revealing the need to develop new management practices suitable for the sustainability of soil quality. This also marked the entry into the “Agroecology” era, which promotes the development of new agricultural systems optimizing services provided by biodiversity to reduce the use of inputs and energy use. To achieve this aim, the development of a range of indicators to assess the impact of agricultural practices on the biological quality of the soil is essential. This thesis, which aims to contribute to the development of microbial bio-indicators of soil quality, is a part of this agroecological context. The choice to work on microbial communities is fully justified because they are (i) present with a high abundance and diversity in all environments, (ii) heavily involved in biological functioning and the soil ecosystem services, (iii) they respond very sensitive to changes in environmental conditions in terms of biomass, diversity and activity. They therefore have significant potential in terms of bio-indicators of development. This work has focused specifically on the evaluation of two complementary bioindicators: (i) the microbial molecular biomass and (ii) the microbial taxonomic diversity. In a first part we tested the robustness of these two bioindicators by assessing the biases associated with each of the procedure technical steps used for their measurement. We then used these bioindicators in different agricultural contexts to assess their sensitivity. A first work has followed the rehabilitation of microbial patrimony of a polluted soil irrigated for a hundred years by sewage, by implanting a bioenergy crop. A second application has focused on the impact of different agricultural practices on microbial communities depending on the intensity of tillage (tillage vs. reduced tillage), management of crop residues (export vs. restitution), and the crop type (annual vs. perennial). Results highlighted that microbial molecular biomass and microbial taxonomic diversity achieved by high throughput sequencing are both robust and sensitive bioindicators to describe the microbiological quality of agricultural soils in very different contexts. Both bioindicators allow evidencing soil disturbances but also the positive impact of innovative practices. They may therefore represent powerful tools for the assessment of agricultural systems, helping to improve their long term management, allowing a sustainable use of resources provided by soils.

GIS and EUREPGAP : applying GIS to increase effective farm management in accordance GAP requirements

Thesis (MSc)--Stellenbosch University, 2003. / ENGLISH ABSTRACT: With the inception of precision farming techniques during the last decade, agricultural efficiency has improved, leading to greater productivity and enhanced economic benefits associated with agriculture. The awareness of health risks associated with food borne diseases has also increased. Systems such as Hazard Analysis and Critical Control Points (RACCP) in the USA and Good Agricultural Practices (GAP) in Europe are trying to ensure that no food showing signs of microbial contamination associated with production techniques are allowed onto the export market. Growers participating in exporting are thus being forced to conform to the requirements set by international customers. The aim of this study was to compile a computerized record keeping system that would aid farmers with the implementation of GAP on farms, by making use of GIS capabilities. A database, consisting of GAP-specific data was developed. ArcView GIS was used to implement the database, while customized analyses procedures through the use of Avenue assisted in GAP-specific farming related decisions. An agricultural area focusing on the export market was needed for this study, and the nut producing Levubu district was identified as ideal. By making use of ArcView GIS, distinct relationships between different data sets were portrayed in tabular, graphical, geographical and report format. GAP requirements state that growers must base decisions on timely, relevant information. With information available in the above-mentioned formats, decisions regarding actions taken can be justified. By analysing the complex interaction between datasets, the influences that agronomical inputs have on production were portrayed, moving beyond the standard requirements of GAP. Agricultural activities produce enormous quantities of data, and GIS proved to be an indispensable tool because of the ability to analyse and manipulate data with a spatial component. The implementation of good agricultural practices lends itself to the use of GIS. With the correct information available at the right time, better decisions can promote optimal croppmg, whilst rmmrrnzmg the negative effects on the consumer and environment. / AFRIKAANSE OPSOMMING: Gedurende die afgelope dekade het die gebruik van presisie boerderytegnieke tot verbeterde gewasverbouing gelei, wat verhoogde produktiwiteit en ekonomiese welvarendheid tot gevolg gehad het. 'n Wêreldwye bewustheid ten opsigte van die oordrag van siektekieme geasosieer met varsprodukte het ontstaan.
