Employing Limited Next Generation Sequence Data for the Development of Genetic Loci of Phylogenetic and Population Genetic Utility

Massively parallel high throughput sequencers are transforming the scientific research by reducing the cost and time necessary to sequence entire genomes. The goal of this project is to produce preliminary genome assemblies of calliphorid flies using Life Technologies’ Ion Torrent sequencing and Illumina’s MiSeq sequencing. I located, assembled, and annotated a novel mitochondrial genome for one such fly, the little studied Chrysomya pacifica that is central to one hypothesis about blow fly evolution. With sequencing data from Chrysomya megacephala, its forensically relevant sister species, much insight can be gained by alignments, sequence and protein analysis, and many more tools within the CLC Genomics Workbench software program. I present these analyses here of these recently diverged species.

Herausforderungen einer regelmäßigen Ökosystembilanzierung auf Bundesebene auf Basis des LBM-DEs

Eine vollständige Bilanzierung des Zustandes und der Leistungen der Ökosysteme auf Bundesebene, wie im Rahmen der EU-Biodiversitätsstrategie gefordert, benötigt Basisinformationen über die Flächenänderungen der unterschiedlichen Ökosysteme. Hierfür bietet sich das Geodatenprodukt Landbedeckungsmodell LBM-DE des Bundesamtes für Kartographie und Geodäsie (BKG) an, welches u. a. aus Satellitendaten produziert wird und Informationen zu Ökosystemen nach der Nomenklatur von CORINE Land Cover (CLC) bereitstellt. In diesem Beitrag werden Flächenänderungen bestimmter CLC-Klassen der Grünland-, Wald- und Gewässerflächen im LBM-DE von 2012, 2015 und 2018 beispielhaft diskutiert. Es wird aufgezeigt, dass bilanzierte Flächenänderungen der Ökosystemtypen derzeit auch auf technische Ursachen bei der Erzeugung und Umstellung des Landbedeckungsmodells zurückgeführt werden können. Diese basieren z. B. auf der unzureichenden zeitlichen Verfügbarkeit oder räumlichen Auflösung von Satellitendaten, sowie auf der Löschung von Kleinstflächen. Das BKG plant in Zukunft, auf tiefgreifende methodische Änderungen bei der Erstellung des LBM-DE zu verzichten. Die Daten der Zeitschnitte 2012 und 2015 sollen nachträglich angepasst werden, um sie mit der Ausgabe 2018 kompatibel zu halten.

Etude d'une installation de combustion de gaz en boucle chimique / Investigation of a Chemical Looping Combustion (CLC) Configuration with Gas Feed

La combustion en boucle chimique (CLC) est une nouvelle technologie prometteuse, qui implique la séparation inhérente du dioxyde de carbone (CO2) avec une perte minimale d'énergie. Un transporteur d'oxygène est utilisé pour le transfert de l'oxygène en continu du "réacteur air" vers le "réacteur fuel" où l'oxygène est apporté au combustible. Ainsi, le contact direct entre l'air et le combustible est évité. Le gaz résultant est riche en CO2 et n'est pas dilué avec de l'azote. Le transporteur d'oxygène réduit est ensuite transporté vers le "réacteur air" afin d'être ré-oxydé, formant ainsi une boucle chimique.Ce manuscrit présente des études conduites en utilisant une nouvelle configuration de CLC de 10 kWth construite pour étudier une large gamme de conditions opératoires. Cette unité met en oeuvre le concept des lits fluidisés interconnectés en utilisant des vannes-en-L pour contrôler le débit de solide et des siphons pour minimiser les fuites de gaz. L'hydrodynamique de la circulation de solide a été étudiée sur une maquette froide et un pilote chaud. Un modèle de la circulation du solide a ensuite été développé sur le principe du bilan de pression.L'hydrodynamique de la phase gaz dans le réacteur a été étudiée expérimentalement en utilisant la distribution des temps de séjour (DTS). Un modèle hydrodynamique a été développé sur le principe du lit fluidisé bouillonnant à deux phases. La combustion du méthane a été étudiée avec NiO/NiAl2O4 comme transporteur d'oxygène. De bonnes performances de combustion et de captage de CO2 ont été atteintes. Un modèle de réacteur a été finalement mis au point en utilisant le modèle hydrodynamique du lit fluidisé bouillonnant développé précédemment et en adaptant un schéma réactionnel à cette configuration / Chemical looping combustion (CLC) is a promising novel combustion technology involving inherent separation of carbon dioxide with minimum energy penalty. An oxygen carrier is used to continuously transfer oxygen from the air reactor to the fuel reactor where the oxygen is delivered to burn the fuel. Consequently, direct contact between the air and the fuel is prevented. The resulting flue gas is rich in CO2 without N2 dilution. The reduced oxygen carrier is then transported back to the air reactor for re-oxidation purposes, hence forming a chemical loop.This dissertation presents studies conducted on a novel 10 kWth CLC configuration built to investigate a wide range of conditions. The system employs concept of interconnected bubbling fluidized beds using L-valves to control solid flow rate and loop-seals to maximize gas tightness. Hydrodynamics of solid circulation was investigated with a cold flow prototype and a high temperature pilot plant in a wide temperature range. A solid circulation model was developed based on the experimental results using the pressure balance principle. Hydrodynamic of the gas phase in the reactors was investigated through RTD studies. A hydrodynamic model was then developed based on the two phase model of bubbling fluidized beds. Methane Combustion was experimentally studied in the pilot plant using NiO/NiAl2O4 oxygen carriers. Good combustion performances and CO2 capture efficiency were achieved. A reactor model was finally developed using the previously developed hydrodynamic model of bubbling fluidized bed and adapting a reaction scheme

Devido a crescente necessidade de elevação dos níveis de conformação em peças estampadas em geral, existe uma demanda cada vez maior em ligas e processos diversificados que atendam as variadas exigências do setor de produtos estampados e posteriormente tratados termicamente para aumento de dureza. Desse modo desenvolveu-se a liga C80U modificada, que é uma variante da liga C80U especificada na norma DIN EN ISO 4957 porém com adição de Cromo, entretanto a liga C80U modificada ainda é pouco estudada e pouca informação técnica se tem a seu respeito. Com a finalidade de melhor conhecimento técnico dessa liga, foram conduzidos estudos de caracterização em amostras laminadas a quente e após processo de esferoidização posteriormente sendo revestidas com fosfato de zinco. Foram realizados estudos de composição química, microestrutura, textura cristalográfica, propriedades mecânicas e estrutura do fosfato, além de levantamento da curva CLC através do método Nakazima e evolução da rugosidade 2D e 3D em amostras com e sem revestimento de fosfato, antes e após conformação. Através dos resultados parciais encontrados, foi possível definir o lado da curva CLC relacionado ao estiramento da chapa bem como comparar o deslocamento e a força do punção no teste Nakazima conformando-se amostras esferoidizadas sem revestimento e com revestimento de fosfato. / Due to the increasing demand for enhanced formability levels of stamped parts in general, there is also an increasing demand for various alloys and processes that comply with the various requirements associated with stamped products that are subsequently heat treated to increase their hardness. Along this line, a modified C80U alloy has been developed, which is a variant of the alloy C80U specified in the standard DIN EN ISO 4957 but with the addition of Chrome. However, this alloy is still poorly studied and little technical information is available about it. In order to increase the knowledge of this alloy, characterization studies were conducted on hot rolled, after spheroidization and subsequently coated with zinc phosphate samples. The studies performed included chemical composition, microstructure, crystallografic texture, mechanical properties and analysis of the phosphate structure, as well as Nakazima tests in order to obtain the forming limit diagram (FLD) curve and the 2D and 3D roughness evolution of spheroidized samples coated and uncoated before and after the stamping process. Through the partial results obtained, it was possible to define the side of FLD curve related to stretching of the sheet as well as comparing the displacement and force of the punch on Nakazima test, stamping spheroidized samples both uncoated and coated with zinc phosphate.

Komplexe Lebenszyklen sind eine häufige, aber anspruchsvolle Lebensweise von Parasiten. Parasiten mit komplexen Lebenszyklen infizieren nacheinander mehrere Wirte und passen sich an verschiedene ökologische Nischen an. Werden in diesem Szenario dieselben Gene in allen Wirten einheitlich exprimiert? Die Hypothese der adaptiven Entkopplung besagt, dass verschiedene Stadien in einem komplexen Lebenszyklus genetisch und evolutionär unabhängig sind, was bedeutet, dass die Selektion auf Parasitenmerkmale in einem Wirt keine Auswirkungen auf Merkmale in anderen Wirten hat. Wir haben diese Hypothese anhand von zwei Parasitenarten getestet: dem Bandwurm Schistocephalus solidus und dem Fadenwurm Camallanus lacustris. Die Transkriptomsequenzierung wurde an Proben während ihrer komplexen Lebenszyklen durchgeführt. Die Genexpressionsanalyse wurde durchgeführt, um Gene zu identifizieren, die zwischen den Wirten, zwischen den Funktionsstadien und zwischen den Bedingungen unterschiedlich exprimiert werden. Darüber hinaus wurde mit einer Analyse der Anreicherung von Gensätzen untersucht, ob ähnliche biologische Funktionen von ähnlichen Genen in verschiedenen Stadien kodiert werden. Unsere Ergebnisse zeigen signifikante Unterschiede in der Genexpression zwischen den verschiedenen Stadien, wobei keine positive Korrelation zwischen Stadien mit derselben Aufgabe oder demselben Wirt beobachtet wurde. Gene, die in einem Stadium hochreguliert (oder herunterreguliert) werden, werden in anderen Stadien nicht in ähnlicher Weise exprimiert. Dies spricht für die Unabhängigkeit der einzelnen Stadien bei der Genexpression, die es den Parasiten ermöglicht, ihren Phänotyp als Reaktion auf unterschiedlichen Selektionsdruck zu modulieren. Diese Ergebnisse bestätigen die Hypothese der adaptiven Entkopplung bei parasitären Würmern und bieten Einblicke in den evolutionären Erfolg dieser Lebensweise. / Complex life cycles are a common but demanding lifestyle among parasites. Parasites with complex life cycles sequentially infect multiple hosts, adapting to various ecological niches using information encoded within a single genome. In this scenario, are the same genes expressed consistently across all hosts, as might occur when parasite stages perform similar functions? The adaptive decoupling hypothesis posits that different stages in a complex life cycle are genetically and evolutionarily independent, meaning selection on parasite traits in one host does not affect traits in other hosts. We tested this hypothesis using two species of parasites: the tapeworm Schistocephalus solidus and the nematode Camallanus lacustris, both of which have three-host life cycles. Transcriptome sequencing was performed on samples throughout their complex life cycles, generating transcriptomes from 10 stages of S. solidus and 7 stages of C. lacustris. Gene expression analysis was conducted to identify genes differentially expressed between hosts, between functional stages, and between conditions. Additionally, gene set enrichment analysis assessed whether similar biological functions are encoded by similar genes across stages. Our findings demonstrate significant differences in gene expression across stages, with no positive correlation observed between stages sharing the same task or host. The highest correlation occurred between stages sampled close in time. In conclusion, the lack of positive correlation between different life cycle stages indicates that genes up-regulated (or down-regulated) in one stage are not similarly expressed in other stages. This evidence supports the independence of each stage in gene expression, enabling parasites to modulate their phenotype in response to different selective pressures. These findings corroborate the adaptive decoupling hypothesis in parasitic worms with complex life cycles, offering insights into the evolutionary success of this lifestyle.

The growing pressure on natural resources and biodiversity has led to a widespread acknowledgement of the services nature provides for humans. The appropriate representation of the benefits of sustainable land use in decision-making is still a challenge and tools that facilitate land use planning processes are needed. The dissertation presents a multicriteria assessment approach for a qualitative estimation of regional potentials to provide ecosystem services. This approach has been applied in several case studies in Saxony, Eastern Germany and Brasil. The ecosystem services concept builts the methodological framework for the assessment as it offers a universal approach to evaluate the impact of Land use/ Land cover change (LULCC) on human well-being. Since standardized methodical approaches for ecosystem services assessment at the landscape level are lacking, a particular requirement was to conceive a method that is easily transferable to other case study areas. Further the method should enable the use of existing and easily available environmental data, and it should be transparent for stakeholders and decision makers. The results of our study show that the combination of selected ecosystem services and land cover data such as CORINE Land Cover (CLC) can contribute to regional planning by communicating the effect of LULCC on ecosystem services, especially when applied as an evaluation basis in the tool GISCAME. The approach supports also the assessment of the performance of a region to provide ecosystem services and the comparison of regions towards this aspect. In the discussion section, the limitations of the developed approach are discussed. Main sources of uncertainty are related to coarse land cover data, lacking knowledge on the provision of ecosystem services at a landscape scale, and the difficulty to make relevant the ecosystem services concept in regional planning processes.

Study of Enantiomeric Discrimination and Enzyme Kinetics using NMR Spectroscopy

Obtaining enantio pure drug molecules is a long standing challenge in asymmetric synthesis implying that the identification of enantiomers and the determination of enantiomeric purity from a racemic mixture are of profound importance. In achieving this target NMR spectroscopy has proven to be an excellent analytical tool. It is well known that normal achiral NMR solvents do not distinguish the spectra of enantiomers. On the other hand, the conversion of substrates to diastereomers using one of the enantiopure chiral auxiliaries, such as, chiral solvating agent, chiral derivatizing agent and chiral lanthanide shift reagent, circumvents this problem. The imposition of diasteomeric interactions circumvents this problem. There is a pool of chiral auxiliaries available in the literature, each of which is specific to molecules of certain functionalities and has its own advantages and limitations. These classical methods have two limitations as they demand the presence of a targeted functional group in the chiral molecule and utilize only chemical shifts to visualize enantiomers. On the other hand in chiral anisotropic medium, due to differential ordering effect, the order-sensitive NMR observables, viz. chemical shift anisotropies (∆σi), dipolar couplings (Dij) and for nuclei with spin >1/2 the quadrupolar couplings (Qi) have enormous power of exhibiting different spectrum for each enantiomer permitting their discrimination. Numerous weakly ordered chiral aligning media have been reported in the literature. Nevertheless there is a scarcity of water compatible medium. Research work presented in this thesis is focused on various aspects, such as, the discovery of new chiral aligning medium for the enantiodiscrimination of water soluble chiral molecules, potential utility of DNA liquid crystal for discrimination of amino acids, on-the-fly monitoring of enzyme kinetics and the preparation of novel composite liquid crystals, hydrogels and thin films. The derived results are discussed in different chapters. Chapter 1 provides a brief introduction to NMR spectroscopy with special emphasis on the conceptual understanding of the tensorial interaction parameters, such as chemical shifts, scalar and dipolar couplings, quadrupolar couplings, effect of r.f pulses, basic introduction to 2D NMR experiments. Subsequently, a broad overview of the enantiomers, specification of their configurations, chirality without stereogenic carbon, chirality in molecules containing different atoms, are discussed. Following this a brief introduction to liquid crystals and their properties, their classification, their orientation in the magnetic field, order parameter are also discussed. The description on the chiral liquid crystals, the differential ordering effect, employment of the orientation dependent NMR interactions, utility of 2H NMR experiments for the visualization of enantiomers and the measurement of enantiomeric composition has been set out in brief. Chapter 2: As far as the organo soluble chiral molecules is concerned (in solvents such as, chloroform, dioxane, tetrahydrofuran and dimethylformamide), it has been well established that an ideal choice of chiral liquid crystal for enantiodiscrimination is poly-�-benzyl-L-glutamate (PBLG). Nevertheless, there is a scarcity of weak aligning medium for water soluble chiral molecules. This chapter introduces the chiral liquid crystal derived from the polysaccharide xanthan, which has numerous applications. The detailed discussion on the preparation of polysaccharide xanthan mesophase is given. The appearance of the mesophse is established by detecting the quadrupole split doublet of dissolved water. Subsequently enantiodiscrimination power of this new medium has been investigated on deuterated D/L-Alanine and (R/S)-β-butyrolactone. For such a purpose the selective 2D-SERF (SElective ReFocussing) experiment has been employed. It has been convincingly demonstrated that the medium has wide applicability for the discrimination of enantiomers, enantiotopic directions in prochiral molecules, measurement of enantiomeric excess and the RDCs in medium sized molecules. The new medium is sustainable over a wide range of temperature and concentration of ingredients, the mesophase is reversible, reproducible, easy to prepare besides being cost effective. It is possible to have the controlled tuning of the degree of order for specific application. Chapter 3: In this chapter the real discriminatory potential of DNA liquid crystalline phase has been explored. It is unambiguously established that; i) the fragmented DNA liquid crystal is able to differentiate between enantiomers of structurally different chiral amino acids; ii) the T1 (2H) values for L/D (alanine) is nearly equal indicating the similar dynamics for both the enantiomers, thus permitting the measurement of ee from the integral areas of the peaks of the contours of 2D spectrum; iii) the enantiotopic discrimination in prochiral compounds has also been successfully explored. Furthermore the analyses of NMR results yielded fruitful information on the analytical potential of DNA chiral liquid crystal, such as, (a) the chiral discrimination is effective on a large range of amino acids with spectral differences ΔΔʋQ‘s and ΔʋQ‘s varying from 80 to 338 Hz, and 50 to 900 Hz respectively; (b) the discrimination phenomenon remain active irrespective of the structure and the electronic nature (polarity) of the fourth substituent around the stereogenic center; (c) compared to an alkyl moiety, the presence of a terminal –OH or –SH group seems to slightly increase both the degree of alignment of the solute and the enantiodiscrimination efficiency compared to alanine; (d) The enantiodiscrimination can be detected easily not only on CD3 and CD groups, but also on CD2 sites exhibiting inequivalent diastereotopic directions; (e) discriminations with rather large differential ordering effect were obtained even for the sites that are situated far away from the asymmetric center; (f) The relative position of quadrupolar doublets from one 2H site to another can be reversed with regard to the absolute configuration (L/D). Chapter 4: Racemases recognize a chiral substrate such as (L-Alanine) and convert it into its enantiomer, i.e., (D-Alanine) and vice versa. Alanine racemase plays a vital role for certain bacteria, providing D-Alanine for peptidoglycan cell-wall biosynthesis. Elucidating the mechanism of enzymatic racemization is crucial for designing new inhibitors that may be useful as a novel class of antibiotics. This requires techniques to discriminate L-and D-Alanine and follow their concentrations as a function of time, so that one can determine the kinetic parameters and study the effect of inhibitors. In this chapter the utility of DNA liquid crystal media for in situ and real-time monitoring of the interconversion of L-and D-alanine-d3 by alanine racemase from Bacillus stearothermophilus has been demonstrated. The enantiomeric excess has been measured at different time intervals to monitor the enzymatic racemization at different time intervals in pseudo 2D NMR. The study unambiguously ascertains the reliability and robustness of utility of NMR in chiral anisotropic phase for monitoring the enzymatic racemization. The method thus provides new mechanistic insight and a better understanding of enzymatic reactions, in particular for alanine racemase. Chapter 5: In continuation with the development of weakly ordered liquid crystals, this chapter reports the spontaneous formation of composite graphene oxide (GO)/double stranded DNA (dsDNA) liquid crystals at higher concentrations of ingredients, and hydrogels at lower concentrations of ingredients, the process of which involves simple mixing in an aqueous phase has been demonstrated. The liquid crystalline phases and hydrogels have been characterized using optical polarized microscopy (OPM), scanning electron microscopy (SEM), Raman spectroscopy and 2H NMR spectroscopy. The observation of strong birefringence in the optical polarized microscope gives evidence for the formation of GO/dsDNA liquid crystals. The strong interaction between the dsDNA and GO was confirmed using Raman spectroscopic analysis. Furthermore, GO/dsDNA thin films have also been prepared and characterized using SEM and OPM. The GO/dsDNA thin film was prepared and its liquid crystal nature was established using OPM and 2H NMR. Importantly, the GO/dsDNA hydrogels were formed without any heat treatment to unwind dsDNA molecules and the porosity of hydrogels can be controlled by changing concentration of the dsDNA. This novel multifunctional composite liquid crystals and hydrogels of GO/dsDNA thus opens up new avenues for many applications like security papers, optical devices such as circular polarizers, reflective displays and drug delivery as well as tissue engineering using GO composite hydrogels.

The appropriate representation of the benefits of sustainable land use in decision-making is still a challenge and tools that facilitate land use planning processes are needed. The dissertation presents a multicriteria assessment approach for a qualitative estimation of regional potentials to provide ecosystem services. This approach has been applied in several case studies in Saxony, Eastern Germany and Brasil. The ecosystem services concept builts the methodological framework for the assessment as it offers a universal approach to evaluate the impact of Land use/ Land cover change (LULCC) on human well-being. Since standardized methodical approaches for ecosystem services assessment at the landscape level are lacking, a particular requirement was to conceive a method that is easily transferable to other case study areas. Further the method should enable the use of existing and easily available environmental data, and it should be transparent for stakeholders and decision makers. The results of our study show that the combination of selected ecosystem services and land cover data such as CORINE Land Cover (CLC) can contribute to regional planning by communicating the effect of LULCC on ecosystem services, especially when applied as an evaluation basis in the tool GISCAME. The approach supports also the assessment of the performance of a region to provide ecosystem services and the comparison of regions towards this aspect. In the discussion section, the limitations of the developed approach are discussed. Main sources of uncertainty are related to coarse land cover data, lacking knowledge on the provision of ecosystem services at a landscape scale, and the difficulty to make relevant the ecosystem services concept in regional planning processes.
