Gen-Editierung von Photorezeptorgenen in der Grünalge Chlamydomonas reinhardtii mithilfe des CRISPR/Cas9-Systems

Die Modifikation von Genen ist in den molekularen Biowissenschaften ein fundamentales Werkzeug, um die Funktion von Genen zu studieren (Reverse Genetik). Diese Arbeit hat erfolgreich Zinkfinger- und CRISPR/Cas9-Nukleasen für die Verwendung in C. reinhardtii etabliert, um Gene im Kerngenom gezielt auszuschalten und präzise zu verändern. Basierend auf vorausgegangener Arbeit mit Zinkfingernukleasen (ZFN) konnte die Transformationseffizienz um das 300-fache verbessert werden, was die Inaktivierung von Genen auch in motilen Wildtyp-Zellen ermöglichte. Damit war es möglich, die Gene für das Kanalrhodopsin-1 (ChR1), Kanalrhodopsin-2 (ChR2) und das Chlamyopsin-1/2-Gen (COP1/2) einzeln und gemeinsam auszuschalten. Eine Analyse der Phototaxis in diesen Stämmen ergab, dass die Phototaxis durch Inaktivierung von ChR1 stärker beeinträchtigt ist als durch Inaktivierung von ChR2. Um das CRISPR/Cas9-System zu verwenden, wurden die Transformationsbedingungen so angepasst und optimiert, dass der Cas9-gRNA-Komplex als in vitro hergestelltes Ribonukleoprotein in die Zellen transformiert wurde. Um die Bedingungen für präzise Genmodifikationen zu messen und zu verbessern, wurde das SNRK2.2-Gen als Reportergen für eine „Blau-Grün Test“ etabliert. Kleine Insertionen von bis zu 30 bp konnten mit kurzen Oligonukleotiden eingefügt werden, während größere Reportergene (mVenus, SNAP-Tag) mithilfe eines Donor-Plasmids generiert wurden. In dieser Arbeit konnten mehr als 20 nicht-selektierbare Gene – darunter 10 der 15 potenziellen Photorezeptorgene – mit einer durchschnittlichen Mutationsrate von 12,1 % inaktiviert werden. Insgesamt zeigt diese Arbeit in umfassender Weise, wie Gen-Inaktivierungen und Modifikationen mithilfe von ZFNs und des CRISPR/Cas9-Systems in der Grünalge C. reinhardtii durchgeführt werden können. Außerdem bietet die Sammlung der zehn Photorezeptor-Knockouts eine aussichtsreiche Grundlage, um die Vielfalt der Photorezeptoren in C. reinhardtii zu erforschen. / Gene editing is a fundamental tool in molecular biosciences in order to study the function of genes (reverse genetics). This study established zinc-finger and CRISPR/Cas9 nucleases for gene editing to target and inactivate the photoreceptor genes in C. reinhardtii. In continuation of previous work with designer zinc-finger nucleases (ZFN), the transformation efficiency could be improved 300-fold, which enabled the inactivation of genes in motile wild type cells. This made it possible to disrupt the Channelrhodopsin-1 (ChR1), Channelrhodopsin-2 (ChR2) and Chlamyopsin-1/2 (COP1/2) genes individually and in parallel. Phototaxis experiments in these strains revealed that the inactivation of ChR1 had a greater effect on phototaxis than the inactivation of ChR2. To apply the CRISPR/Cas9 system, the transformation conditions were adapted and optimized so that the Cas9-gRNA complex was successfully electroporated into the cells as an in vitro synthesized ribonucleoprotein. This approach enabled gene inactivations with CRISPR/Cas9 in C. reinhardtii. In order to measure and improve the conditions for precise gene modifications, the SNRK2.2 gene was established as a reporter gene for a ‘Blue-Green test’. Small insertions of up to 30 bp were inserted using short oligonucleotides, while larger reporter genes (mVenus, SNAP-tag) were integrated using donor plasmids. Throughout this study, more than 20 non-selectable genes were disrupted, including 10 of the photoreceptor genes, with an average mutation rate of 12,1 %. Overall, this work shows in a comprehensive way how gene inactivations and modifications can be performed in green alga C. reinhardtii using ZFNs or CRISPR/Cas9. In addition, the collection of the ten photoreceptor knockouts provides a promising source to investigate the diversity of photoreceptor genes in C. reinhardtii.

Computational mapping of regulatory domains of human genes

Ljudski genom sadrži milijune regulatornih elemenata - enhancera - koji kvantitativno reguliraju ekspresiju gena. Unatoč ogromnom napretku u razumijevanju načina na koji enhanceri reguliraju ekspresiju gena, području još uvijek nedostaje pristup koji je sustavan, integrativan i dostupan za otkrivanje i dokumentiranje cis-regulatornih odnosa u cijelom genomu. Razvili smo novu računalnu metodu - reg2gene - koja modelira i integrira aktivnost enhancera~ekspresije gena. reg2gene sastoji se od tri glavna koraka: 1) kvantifikacija podataka, 2) modeliranje podataka i procjena značaja, i 3) integracija podataka prikupljenih u reg2gene R paketu. Kao rezultat toga, identificirali smo dva skupa enhancer-gen interakcija (EGA): fleksibilni skup od ~ 230K EGA (flexibleC) i strogi skup od ~ 60K EGA (stringentC). Utvrdili smo velike razlike u prethodno objavljenim računalnim modelima enhancer-gen interakcija; uglavnom u lokaciji, broju i svojstvima definiranih enhancera i EGA. Izveli smo detaljno mjerenje performansi sedam skupova računalno modeliranih EGA-a, ali smo pokazali da se niti jedan od trenutno dostupnih skupova referentnih podataka ne može koristiti kao referentni skup podataka "zlatnI standard". Definirali smo dodatni referentni skup pozitivnih i negativnih EGA -a pomoću kojih smo pokazali da stringentC ima najveću pozitivnu prediktivnu vrijednost (PPV). Pokazali smo potencijal EGA-a za identifikaciju genskih meta nekodirajucih SNP-ova. Proveli smo funkcionalnu analizu kako bismo otkrili nove genske mete, pleiotropiju enhancera i mehanizme aktivnosti enhancera. Ovaj rad poboljšava naše razumijevanje regulacije ekspresije gena posredovane enhancerima. / Das menschliche Genom enthält Millionen von regulatorischen Elementen - Enhancern -, die die Genexpression quantitativ regulieren. Trotz des enormen Fortschritts beim Verständnis, wie Enhancer die Genexpression steuern, fehlt es in diesem Bereich immer noch an einem systematischen, integrativen und zugänglichen Ansatz zur Entdeckung und Dokumentation von cis-regulatorischen Beziehungen im gesamten Genom. Wir haben eine neuartige Methode - reg2gene - entwickelt, die Genexpression~Enhancer-Aktivität modelliert und integriert. reg2gene besteht aus drei Hauptschritten: 1) Datenquantifizierung, 2) Datenmodellierung und Signifikanzbewertung und 3) Datenintegration, die in dem R-Paket reg2gene zusammengefasst sind. Als Ergebnis haben wir zwei Sätze von Enhancer-Gen-Assoziationen (EGAs) identifiziert: den flexiblen Satz von ~230K EGAs (flexibleC) und den stringenten Satz von ~60K EGAs (stringentC). Wir haben große Unterschiede zwischen den bisher veröffentlichten Berechnungsmodellen für Enhancer-Gene-Assoziationen festgestellt, vor allem in Bezug auf die Lage, die Anzahl und die Eigenschaften der definierten Enhancer-Regionen und EGAs. Wir führten ein detailliertes Benchmarking von sieben Sets von rechnerisch modellierten EGAs durch, zeigten jedoch, dass keiner der derzeit verfügbaren Benchmark-Datensätze als "goldener Standard" verwendet werden kann. Wir definierten einen zusätzlichen Benchmark-Datensatz mit positiven und negativen EGAs, mit dem wir zeigten, dass das stringentC-Modell den höchsten positiven Vorhersagewert (PPV) hatte. Wir haben das Potenzial von EGAs zur Identifizierung von Genzielen von nicht-kodierenden SNP-Gene-Assoziationen nachgewiesen. Schließlich führten wir eine funktionelle Analyse durch, um neue Genziele, Enhancer-Pleiotropie und Mechanismen der Enhancer-Aktivität zu ermitteln. Insgesamt bringt diese Arbeit unser Verständnis der durch Enhancer vermittelten Regulierung der Genexpression in Gesundheit und Krankheit voran. / Human genome contains millions of regulatory elements - enhancers - that quantitatively regulate gene expression. Multiple experimental and computational approaches were developed to associate enhancers with their gene targets. Despite the tremendous progress in understanding how enhancers tune gene expression, the field still lacks an approach that is systematic, integrative and accessible for discovering and documenting cis-regulatory relationships across the genome. We developed a novel computational approach - reg2gene- that models and integrates gene expression ~ enhancer activity. reg2gene consists of three main steps: 1) data quantification, 2) data modelling and significance assessment, and 3) data integration gathered in the reg2gene R package. As a result we identified two sets of enhancer-gene associations (EGAs): the flexible set of ~230K EGAs (flexibleC), and the stringent set of ~60K EGAs (stringentC). We identified major differences across previously published computational models of enhancer-gene associations; mostly in the location, number and properties of defined enhancer regions and EGAs. We performed detailed benchmarking of seven sets of computationally modelled EGAs, but showed that none of the currently available benchmark datasets could be used as a “golden-standard” benchmark dataset. To account for that observation, we defined an additional benchmark set of positive and negative EGAs with which we showed that the stringentC model had the highest positive predictive value (PPV) across all analyzed computational models. We reviewed the influence of EGA sets on the functional analysis of risk SNPs and demonstrated the potential of EGAs to identify gene targets of non-coding SNP-gene associations. Lastly, we performed a functional analysis to detect novel gene targets, enhancer pleiotropy, and mechanisms of enhancer activity. Altogether, this work advances our understanding of enhancer-mediated gene expression regulation in health and disease.

Genetic and epigenetic profiles of elderly AML / Acute myeloid leukemia in the elderly is characterized by a distinct genetic and epigenetic landscape

Die molekulare Charakterisierung von genetischen Veränderungen der Akuten Myeloischen Leukämie (AML) wurde vor allem bei jungen Patienten vorangebracht, hingegen fehlen Analysen für die AML bei älteren Patienten. Entsprechend ergab sich die Rationale, genetische und epigenetische Alterationen bei älteren AML Patienten zu untersuchen, um spezifische Signaturen zu identifizieren. Wir untersuchten ältere 93 AML Patienten aus dem Study Alliance Leukemia (SAL) Register. Es wurden 555 Gene auf der Illumina HiSeq2000 Plattform sequenziert und DNA Methylierungsprofile mittels dem Illumina 450K Array untersucht. Insgesamt wurden 814 molekulare Alterationen in 281 Genen detektiert. Besonders hohe Mutationsfrequenzen wurden in den Genen DNMT3A (33%), TET2 (24%), SRSF2 (23%) und ASXL1 (21%) notiert. Alterationen in epigenetischen Regulatoren (85%) und in Genen, die in Splicing involviert sind (38%), wurden gehäuft beobachtet. Ältere AML Patienten mit Mutationen in DNMT3A oder DNA Reparaturgenen wiesen eine geringere Lebenserwartung im Vergleich zu der restlichen Kohorte auf. Wir verglichen die Meythlierungsdaten aus der SAL mit denen der TCGA Kohorte, umso die Methylierungsmuster von älteren mit denen von jüngeren Patienten zu differenzieren. Es konnte ein distinktes Methylierungsprofil in den DNA Proben von älteren AML Patienten nachgewiesen werden. Die im Vergleich zu jüngeren AML Patienten unterschiedlich methylierten Regionen bei älteren AML Patienten überlappten mit Genen verschiedener Signalwege, die Hallmarks von Alterungsprozessen und Krebs entsprechen. Zusammenfassend konnten wir für die Kohorte älterer AML Patienten genetische Alterationen nachweisen und mit spezifischen Profilen von Mutationen in epigenetischen Regulatoren korrelieren. Diese molekulare Kategorisierung unterstreicht distinkte biologische Mechanismen in älteren AML Patienten und die Notwendigkeit von spezifischen Therapieansätzen für diese Kohorte mit ungünstiger Prognose. / Despite advances in the characterization of molecular alterations in younger acute myeloid leukemia (AML) patients, comprehensive studies in elderly AML are lacking. Thus, we investigated genetic and epigenetic alterations and probed for specific signatures to understand the unfavorable outcomes of elderly AML. We studied 93 AML patients (65 to 90 years old), enrolled in the Study Alliance Leukemia registry (SAL). To capture a broad spectrum of alterations, we sequenced 555 genes on an Illumina HiSeq2000 platform and investigated DNA methylation profiles using the Illumina 450K array. Overall, we detected 814 molecular alterations in 281 genes, with a median of 7 genes mutated per patient. Particularly high mutation frequencies were identified for DNMT3A (33%), TET2 (24%), SRSF2 (23%) and ASXL1 (21%). We observed frequent alterations in epigenetic regulators (85%) and in splicing factors (38%). Notably, SAL elderly AML patients with mutations in DNMT3A or DNA repair genes (in absence of mutations in NPM1 or splicing factors) had an inferior survival of only 9 months (compared to 17 months for the remaining patients). In addition, for the analysis of elderly AML DNA methylation, we integrated the SAL cohort with TCGA methylation data for comparisons of methylation levels to younger patients. A distinct DNA methylation profile was observed in older AML patients, which correlated with the presence of mutations in IDH1/2, RUNX1 and ASXL1 and epigenetic similarities with TP53/Complex samples. The differential methylated regions of elderly AML (compared to younger AML samples) were shown to overlap genes from several pathways that are hallmarks of both age and cancer. In conclusion, we unraveled distinct patterns of genetic alterations and correlated specific epigenetic profiles of elderly AML to high rate mutated epigenetic regulators. This molecular categorization underscored the distinct biology and the need for specific therapeutic approaches in elderly AML.

Semi-automated Ontology Generation for Biocuration and Semantic Search

Background: In the life sciences, the amount of literature and experimental data grows at a tremendous rate. In order to effectively access and integrate these data, biomedical ontologies – controlled, hierarchical vocabularies – are being developed. Creating and maintaining such ontologies is a difficult, labour-intensive, manual process. Many computational methods which can support ontology construction have been proposed in the past. However, good, validated systems are largely missing. Motivation: The biocuration community plays a central role in the development of ontologies. Any method that can support their efforts has the potential to have a huge impact in the life sciences. Recently, a number of semantic search engines were created that make use of biomedical ontologies for document retrieval. To transfer the technology to other knowledge domains, suitable ontologies need to be created. One area where ontologies may prove particularly useful is the search for alternative methods to animal testing, an area where comprehensive search is of special interest to determine the availability or unavailability of alternative methods. Results: The Dresden Ontology Generator for Directed Acyclic Graphs (DOG4DAG) developed in this thesis is a system which supports the creation and extension of ontologies by semi-automatically generating terms, definitions, and parent-child relations from text in PubMed, the web, and PDF repositories. The system is seamlessly integrated into OBO-Edit and Protégé, two widely used ontology editors in the life sciences. DOG4DAG generates terms by identifying statistically significant noun-phrases in text. For definitions and parent-child relations it employs pattern-based web searches. Each generation step has been systematically evaluated using manually validated benchmarks. The term generation leads to high quality terms also found in manually created ontologies. Definitions can be retrieved for up to 78% of terms, child ancestor relations for up to 54%. No other validated system exists that achieves comparable results. To improve the search for information on alternative methods to animal testing an ontology has been developed that contains 17,151 terms of which 10% were newly created and 90% were re-used from existing resources. This ontology is the core of Go3R, the first semantic search engine in this field. When a user performs a search query with Go3R, the search engine expands this request using the structure and terminology of the ontology. The machine classification employed in Go3R is capable of distinguishing documents related to alternative methods from those which are not with an F-measure of 90% on a manual benchmark. Approximately 200,000 of the 19 million documents listed in PubMed were identified as relevant, either because a specific term was contained or due to the automatic classification. The Go3R search engine is available on-line under www.Go3R.org.
