Comparing protein sequences is an essential procedure that has many applications in the field of bioinformatics. The recent advances in computational capabilities and algorithm design, simplified the comparison procedure of protein sequences from several databases. Various algorithms have emerged using state of the art approaches to match protein sequences based on structural and functional properties of the amino acids. The matching involves structural alignment, and this alignment may be global; comprising of the whole length of the protein, or local; comprising of the sub-sequences of the proteins. Families of related proteins are found by clustering sequence alignments. The frequency distributions of the amino acids within these different clusters define the sequence profile. The best alignment algorithm uses these profiles. In this thesis, we have studied different profile alignment algorithms where the cost function for comparing two profiles is changed. These are compared to the FFAS3 (Fold and Function Assignment) algorithm.

This project describes several methods suggested for security protocol design. The method named ' A Simple Logic for Authentication Protocol Design' is described in more detail and implemented including custom made addition defining the ownership of messages and rights to re-send those messages.

The topic of the thesis is an intercompany comparison based on quantitative and qualitative indicators. First, the basic concepts of the intercompany comparison, analysis and used methods of multicriterial comparison are explained. The practical part of the thesis is devoted to the creation of the own model for comparison of subjects in the selected industry to include qualitative and quantitative indicators. Five methods of multicriterial comparison are used to create the model. The created model is applied to data of 5 companies. In addition to own model, known prediction models are applied to company data. The results obtained when applying the model are compared with the results obtained using prediction models.

The aim of the Master's Thesis is to determine the rank of hospitals belonging to the holding company Jihočeské nemocnice, a.s, from the economic viewpoint. Primarily, the ranking of Nemocnice Strakonice, a. s., in comparison with other hospitals is taken into account. It is necessary to accomplish two partial goals to accomplish the main aim. The first partial goal is the evaluation of financial health of a given hospital from 2007 to 2014. The basic financial analysis indicators are used to accomplish this goal. The development of these indicators is tracked in time. Moreover, Bankruptcy and Creditworthy models for financial health assessment are applied in the thesis. The second partial goal is to compare the given hospital with the other hospitals within the holding company through intercompany comparison methods. The result of these methods will be the determination of rank of the individual hospitals from 2007 to 2014.

The content of this thesis is the evaluation of development and current state of the financial health of the company Conteg, spol. s.r.o. which has been gained by way of the selected financial analysis tools. Afterwards, this thesis engages in the comparison with the competitor company Triton Pardubice, spol. s.r.o. and as well as with average values in this branch (sector). In addition to that one of the result of this thesis are the recommendations of the possible improvement of the financial situation and the increase of competitiveness. The thesis itself is divided into two main parts. The first one occupies of the theoretical framework and the second one puts the described knowledge into practice.
