Charles University, Faculty of Pharmacy Department of Biological and Medicinal Sciences University of Sevilla, Faculty of Pharmacy Department of Microbiology and Parasitology Study program: Pharmacy This work continues with the characterization of new Archaea related to the genus Natronomonas isolated from hypersaline waters of solar salterns located near the city of Huelva in the southwest of Spain. These microorganisms need a high concentration of salts in the environment for their survival and growth. Ana Durán-Viseras started with their characterization and I was participating on the continuation of the project during my stay in Sevilla. To complete the phylogenetic studies, we amplified the rpoB' gene of the potentially new species of Archaea as a part of MLSA and we created a phylogenetic tree. Based on these results we came to the conclusion that they represent new genus, which was later confirmed by the analysis of polar lipids profile by the HPTLC method. We have determined the guanine and cytosine content, which is part of the taxonomic characterization of new prokaryotic species. We have started the phenotypic characterization.

Several case studies at diffrent levels (population, regional, comparative etc.) were carried out to evaluate the importance of different sources of variation and to follow microevolutionary traits in Pilosella (Asteraceae). The gradient of different spatial levels and comparative studies of closely related taxa group (characterised by partly different type of ongoing microevolution - genus Picris) revealed some common processes while at the same time highlighted the uniqueness of genus Pilosella. Microevolutionary potential was studied at the population level using morphometric approach (hybridization tendencies of highly complex hybrid swarm in Prague - Praha Vysočany). Cytogeography of Pilosella officinarum was then investigated at the regional scale (Central Europe). Tetraploid cytotype was detected almost exclusively in Bohemia region and further to the west whereas pentaploid and hexaploid cytotypes prevailed in Moravia and Slovakia and further to south- east. Cytogeography was followed by morphometric evaluation of three most abundant ploidy levels (4x, 5x and 6x) of P. officinarum combined with the analyses of reproduction mode. Le premier dénommé Haptique Augmentée (HA) représente l’ensemble des applications qui modifient/augmentent une donnée haptique existante. Le second axe, appelé Augmentation Haptique (AH), considère les applications qui utilisent la modalité haptique pour fournir une information supplémentaire à l’utilisateur. Par la suite, nous illustrons ces concepts sous forme d’une application de télé-diagnostic, permettant l’exploration d’un objet mixte, composé de parties réelles et virtuelles, ou la comparaison entre un objet réel et un virtuel ; d’un nouvel algorithme pour l’enseignement d’un chemin par guidage haptique, tout en évitant les problèmes de passivité et de dépendance de l’apprenti ; et de l’emploi de ces deux notions dans une application de peinture virtuelle sur un quelconque objet réel (avec croisement d’augmentations visio-haptique), le tout enrichi d’un processus visuel de Réalité Diminuée. / This thesis introduces the concept of Haptics Augmented Reality (HAR) defining a taxonomy of two concepts. The first called Enhanced Haptics (EH) consists in applications that enhance/modify/… an existing haptic data. The second concept, named Haptic Enhancing (HE), considers applications using the haptic channel to provide additional information to the user. Thereafter, these concepts are illustrated as a tele-diagnosis application, enabling the exploration of a mixed object, composed of real and virtual parts, or the comparison between a real object and a virtual one; as a new algorithm of haptic guidance dedicated to path teaching scenarios, avoiding the problems of passivity and dependence of he apprentice; and the use of these two concepts within a application of virtual painting onto any real object, enriched with a visual Diminished Reality process.

Taxonomie des bactéries anaérobies : De la reclassification à la découverte de nouveaux pathogènes

Une classification et une nomenclature fiables et actualisées sont indispensables pour identifier et différencier les microorganismes pathogènes chez l'homme. Ces dernières années ont vu la création de nombreux nouveaux taxons bactériens ainsi que la reclassification d'espèces ou de genres déjà connus, notamment au sein des bactéries anaérobies. Afin de clarifier la position taxonomique de certains groupes de bactéries anaérobies pour lesquelles des phénotypes de résistance aux antibiotiques inhabituels étaient observés, une approche taxonomique mixte et consensuelle associant l'analyse de marqueurs phénotypiques, génotypiques, génomiques et phylogénétiques a été utilisée. Dans un premier temps, cette approche a été appliquée à des bactéries présentant un bas niveau de résistance à la vancomycine et appartenant aux Clostridiaceae, famille en plein remaniement taxonomique. Les résultats obtenus ont abouti à la description d'une nouvelle espèce de Tissierella et d'un nouveau genre, Flavonifractor, qui résulte du regroupement de deux espèces préexistantes. Appliquée dans le cadre d'une étude sur la résistance au métronidazole chez Prevotella spp., cette approche a conduit, dans un deuxième temps, à la découverte d'une nouvelle espèce, Prevotella nanceiensis, dont la résistance au métronidazole a été impliquée dans un échec thérapeutique. Un nouveau gène (nimI) codant une nitroimidazole réductase et a priori intrinsèque à l'espèce Prevotella baroniae a également été décrit. Ce travail souligne l'importance d'une taxonomie claire et fiable en bactériologie médicale et l'intérêt d'une approche mixte et consensuelle en taxonomie bactérienne. / A reliable and up to date taxonomy is essential to unambiguously identify and differentiate human pathogenic microorganisms. Numerous new bacterial taxa have been created over the last years, meanwhile already known species or genus were reclassified, particularly concerning anaerobic bacteria. To clarify the taxonomic position of specific anaerobic bacteria displaying unusual antibiotic resistance, a polyphasic taxonomic approach combining the analysis of phenotypic, genotypic and phylogenetic markers has been used. This approach has been first applied to bacteria displaying low level resistance to vancomycin and belonging to the Clostridiaceae family. It resulted in the description of a new species of Tissierella as well as a new genus, Flavonifractor sp., which arises from the combination of two pre-existing species. Applied in a second time in a study on metronidazole resistance in Pretovella spp., this approach led to the discovery of a new species, Prevotella nanceiensis, the resistance of which to metronidazole has been implicated in therapeutic failure. A new gene (niml) coding a nitroimidazole reductase that seems to be intrinsic to the species Prevotella baroniae has also been described. This study emphasizes the importance of a clear and reliable taxonomy in medical bacteriology as well as the benefit of a polyphasic approach in taxonomy.
