Vývoj metody pro stanovení loadingu aminokyselin při syntéze peptidů na pevné fázi / Development of method for determining aminoacid loading in solid phase peptide synthesis

A simple method has been developed to determine amino acid loading in solid phase peptide synthesis. The method is applicable for the most common type of synthesis, which use FMOC as protective group and piperidine as a deprotecting agent. Both products of deprotection reaction are separated by HPLC and determined using an UV detector; an internal standard is added. The method gives true values that have been verified by an independent method. The RSD is 1.52%. The method is more accurate than the published methods and allows the determination from the waste of synthesis. The employing of the internal standard eliminated the necessity of dilution accuracy or known volumes.

Sledování vlivu quambalarinu B na aminokyselinový metabolismus leukemických buněčných linií / Monitoring of leukemic cell line amino acid metabolism changes after Quambalarine B treatement

Leukemia is the most common cancer of children, moreover it is also not uncommon of elderly patients. Research has focused on the development of specific antileukemic drugs in recent years. Abnormalities in tumor cell metabolism that can be targeted during treatment appear to be the key. Natural 1,4-naphthoquinones, including quambalarin B produced as a secondary metabolite by the basidiomycetes of Quambalaria cyanescens, are known for their therapeutic effects. Not surprisingly, Quambalarine B has also been shown to inhibit cell proliferation in some leukemic cell lines and subsequently caused cell death. In the present thesis, I tried to observe changes in amino acid metabolism by monitoring amino acid levels in the intracellular and extracellular environment of leukemic cells after treatment with Quambalarine B using amino acid analysis with fluorescence detection. The observation was performed in Jurkat, Ramos and THP-1 cell lines, each of these lines represents another type of leukemic disease. On the chromosomal DNA of the microorganism Achromobacter sp. CCM 4824, which was gained in the Laboratory of enzyme technology MBU AVCR v.v.i., there was identified a gene coding an enzyme capable of hydrolyzation of semi-synthetic β-lactam antibiotics ampicillin and cephalosporin with a D-phenylglycine as a side chain. This enzyme belongs to a group of α-amino acid esterases, which are interesting because of a potential use in kinetically controled synthesis of β-lactam antibiotics. In several aspects α-amino acid esterases might be better than actually used penicillin acylases and that is why these enzymes are subjects of a big interest. The gene for α-amino acid esterase coded by chromosomal DNA was cloned, characterized and heterologously expressed in constructed highly-producing bacterial system Escherichia coli BL21(DE3)JM5. Produced enzyme was purified and its properties important for possible use in the production of semi-synthetic β-lactam antibiotics were determined. This thesis summarizes ways of representation of biological sequences and file formats used for sequence exchange and storage. Next part deals with techniques used for sequence pairwise alignment, followed by extension of these techniques to the problem of multiple sequence alignment. Additional methods are introduced, that are suboptimal, but on the other hand are able to compute results in reasonable time. Practical part of this thesis consists of implementing multiple sequence alignment application in Java programming language.

Tato práce zkoumá existující možnosti a metody detekce korelovaných mutací v proteinech. Práce začíná teoretickým úvodem do zkoumané problematiky. Využití informací o korelovaných mutacích je především při predikci terciální struktury proteinu či hledání oblastí s významnou funkcí. Dále následuje přehled v současnosti používaných metod detekce a jejich výhody a nevýhody. V této práci jsou zkoumány zejména metody založené na statistice (například Pearsonově korelačním koeficientu nebo Pearsonově chi^2 testu), informační teorii (Mutual information - MI) a pravděpodobnosti (ELSC nebo Spidermonkey). Dále jsou popsány nejdůležitější nástroje s informací o tom, které metody používají a jakým způsobem. Také je diskutována možnost návrhu optimálního algoritmu. Jako optimální z hlediska úspěšnosti detekce je doporučeno využít více zmíněných metod. Také je doporučeno při detekci využít fyzikálně-chemických vlastností aminokyselin. V praktické části byla vyvinuta metoda využívající fyzikálně-chemických vlastností aminokyselin a fylogenetických stromů. Výsledky detekce byly porovnány s nástroji CAPS, CRASP a CMAT.
