Indexace rozsáhlých textových dat a vyhledávání v zaindexovaných datech / Indexing of Big Text Data and Searching in the Indexed Data

Tématem této práce je sémantické vyhledávání ve velkých textových datech. Cílem je navrhnout a implementovat vyhledávač, který se bude efektivně dotazovat nad sémanticky obohacenými dokumenty a prezentovat výsledky uživatelsky přívětivým způsobem. V práci jsou nejdříve analyzovány současné sémantické vyhledávače, spolu s jejich silnými a slabými stránkami. Poté je přednesen návrh nového vyhledávače s vlastním dotazovacím jazykem. Tento systém se skládá z komponent pro indexaci a dotazování se nad dokumenty, management serveru, překladače pro dotazovací jazyk a dvou klientských aplikací, webové a konzolové. Vyhledávač byl úspěšně navržen, implementován i nasazen a je veřejně dostupný na Internetu. Výsledky práce umožňují široké veřejnosti využívat sémantického vyhledávání.

Analyzed algorithms are improved and replaced by newly designed algorithms in this project. A part of this project also designs a new algorithm for measuring how much is an annotation affected after updating the document.

This master's thesis deals with analysis of plugins development possibilities for WYSIWYG JavaScript-based text editors (TinyMCE, CKEditor, NicEdit, jWYSIWYG) and it describes design of annotations editor as a plugin for chosen editors. Structured annotations editor was implemented for TinyMCE and it includes own user interface implementation without usage of any complex universal libraries. Gained pieces of knowledge from WYSIWYG editors analysis and annotations editor implementation are to be found in the enclosure.

Anotace NetFlow dat z pohledu bezpečnosti / Annotation of NetFlow Data from Perspective of Network Security

This thesis describes design and implementation of application for offline NetFlow data annotation from perspective of network security. In this thesis is explained the NetFlow architecture in detail along with methods for security incidents detection in the captured data. The application design is based on analysis of manual annotation and supported by several UML diagrams. The Nemea system is used for detecting security events and Warden system as a source of information about reported security incidents on the network. The application uses technologies such as PHP 5, Nette framework, jQuery library and Bootstrap framework. The CESNET association provided NetFlow data for testing the application. The result of this thesis could be used for analysis and annotation of NetFlow data. Resulting data set could be used to verify proper functionality of detection tools.

Genomika a buněčná biologie oxymonád / Genomics and cell biology of oxymonads

Oxymonads are a group of poorly studied protists living as intestinal endosymbionts in the gut of insects and vertebrates. In this thesis I focused on the study of phylogeny, genomics and cell biology of oxymonads. Using culture-based approaches, we uncovered the hidden diversity of small oxymonads and described one new genus and six new species. In Monocercomonoides exilis, the only oxymonad with a published genome, we investigated the genome organization using fluorescence in situ hybdridization (FISH) against the telomeric regions and single-copy genes. Our results show that the genome is most probably haploid being organized in 6-7 chromosomes. Annotation of the genome revealed that the DNA replication and repair mechanisms in M. exilis are canonical and they seem more complete than those of other metamonads whose genomes are available. Although M. exilis lacks in any traces of mitochondria, its genome annotation revealed that other cellular systems do not markedly differ from other eukaryotes. Our taxon-rich phylogenetic analyses suggested that the genus Monocercomonoides is closely related to the oxymonad Streblomastix strix, which is found exclusively in the gut of the termites. This work deals with the design and implementation of a web application for playback and annotation of multimedia data from files in BAG format. The created annotations are intended for training artificial intelligence in robotic systems. The resulting application is implemented with the help of React library for creating the user interface and framework Django for the server-side REST API. The entire application is containerized using Docker. This work describes the BAG format, analyzes modern libraries for creating web applications and introduces existing solutions for data annotation or playback of BAG files. Furthermore, the design of the application is presented and its implementation is described. A separate library rosbag_pyreader, which is used to read BAG files with random access, was created as part of this work. The resulting application allows user to display and annotate 2D and 3D data from multiple robotic sensors at the same time and then export the annotations in JSON format.

It is concerned in anonymous nodes, for example in anonymous classes or anonymous properties. The solution was to use the library The OWL API for import ontology. The solution also allows automatic generation of names to anonymous classes and properties.

Sémantická anotace textu / Semantic Annotation of Text

This thesis deals with intelligent systems for support of the semantic annotation of text. It discusses the motivation for creation of such systems and state of the art in the areas of their usage. The thesis also describes newly proposed and realised annotation system which realizes advanced functions of semantic filtering and presentation of annotation suggestion alternatives in a unique way. The results of finished experiments clearly show the advantages of proposed solution. They also prove that the user interface of the annotation tools affects the annotation process. The optimisation of displayed information for the task of disambiguation of ambiguous entity names was done and proposed methods to speedup and increase of quality of the created annotations was experimentally evaluated. The comparison with the Protégé general tool has proven the benefits of created system for collaborative ontology creation which should be anchored in the text. In the conclusion, all achieved results are analysed and summarized.
