Znalosti a názory žáků na geneticky modifikované organismy / Knowledge and Opinions of Students on Genetically Modified Organisms

This diploma thesis is focused on topic of genetically modified organisms and their use in the practical sectors of human life. Theoretical part of the thesis defines general terms GMO, plasmid, genetic engineering, biotechnology. It also records historical milestones relating to the problematic, deals with individual techniques of genetic engineering and briefly states legislative procedures in context of dealing with GMO. It gives examples of transgenic organisms and summarizes advantages and disadvantages of their use.Practical part of the thesis contains educational program called "Genetically modified organisms", which was conceived by the author and includes a draft of a lesson inclusive of teaching materials - powerpoint presentations, worksheets, interactive worksheets, auxiliary text for teacher and written preparation. Research part deals with high school students change of view about using GMOs after completing the educational program. The crucial part of the biosynthesis of lincosamide antibiotics lincomycin and celesticetin is the condensation of amino sugar and amino acid moieties. This reaction is catalysed by the oligomeric enzyme lincosamide synthetase (LS). One of the most important components of LS is adenylation domain recognizing and activating amino acid precursor. The substrate specificity of adenylation domain is determined by "nonribosomal code", 10 amino acids residues which side chains are in close contact with the activated substrate. The homologous adenylation domains LmbC from biosynthesis of lincomycin and CcbC from biosynthesis of celesticetin exhibit strong substrate specificity for their natural substrates (2S,4R)-4-propyl-L-proline (PPL) and L-proline, respectively. At first the effect of selected amino acid residues of LmbC nonribosomal code on the substrate specificity of the whole domain was tested. The amino acids residues, most important for preference of PPL substrate over L proline, were determined: G308, A207 and L246. Then the effect of double mutations in nonribosomal codes of both LmbC and CcbC on their substrate specificity was evaluated. Testovani normalnosti dat genovich ekpresse / Normality test of the gene expression data

This thesis deals with a test of normality of gene expressions data. Based on characterization theorems of the normal distribution, the test of normality is replaced by a test of spherical uniformity. Due to strong correlations between the gene expression data, the normality test is conducted with $\delta$ sequences. A new characterization theorem of the normal distribution is proven. Based on that, the normality test is conducted using Kolmogorov's test statistic. The obtained characterization results for the normal distribution are extended to the complete type of distributions and based on that, a test is conducted to verify whether the distributions of the two data sets of the gene expressions belong to the same type. Unicellular organisms such as yeast have been traditionally studied in shaken cultures, i.e., under condition in which they do not grow attached to solid surfaces as under natural conditions. In nature, cells only rarely live alone, but, on the other hand often create multicellular colonies or biofilms. During last years, yeasts started to be investigated also when grown on solid media. Our laboratory has previously developed special techniques for investigation of yeast colonies. These techniques allowed us to describe individual cell subpopulations within the colonies. The aim of this work was to prepare a series of mutant strains, describe morphology and ultrastructure of their colonies with the aim to contribute to understanding ofthe role of mitochondrial retrograde signalling pathway in the development of yeast colonies. This work describes expression of few selected genes (CIT2, RTG1, RTG2, and RTG3) in colonies of the parental strain BY4742 and of other mutant strains with deletion of one or more genes of RTG regulatory pathways. Abiotic and biotic stresses lead to crop yield losses and ultimately negatively affect agriculture production. Elucidation of the mechanisms of plant stress responses and their regulation could help to understand plant defence and improve stress tolerance. Phytohormones stand behind both plant growth and developmental changes as well as stress signalling. This thesis summarises the results published in two articles focused on phytohormone dynamics in response to abiotic and biotic stresses, namely phosphate shortage and Plasmodiophora brassicae infection. A review article focuses in depth on strigolactones as master regulators of phosphate deficiency responses. The main emphasis is put on organ-specific reactions and exogenous phytohormone treatment with the potential to convey stress tolerance. In the case of phosphate shortage, the universal reaction in all organs was a decrease in active cytokinin trans-zeatin and gibberellin GA4 with a concurrent elevation of abscisic acid. Also, the high- affinity phosphate transporters (PHT1;4 and PHT1;7) exhibited increased gene expression within the whole plant. There is currently very few information about the transaltion of linear cytoplasmatic plasmids occured in yeast cells Kluyveromyces lactis. However, there is a relatively well developer information about their transcription apparatus. A study of transkript linear plasmids revealed an atypical organization at the 5ʼ end. Those ends contain nontemplate polyadenylation and they are missing the N7 methylguanosine hat. Because of the presence of this structure, which is localized at 5ʼend of plasmids specific mRNA, raised a question regarding the iniciation of the translation. The present thesis is focused on the preparation of reporter systém suitable for studying the influence of a number of the nontemplate adenosins, which were added at the 5ʼ ends of mRNA linear plasmids. The frist step was making a construction of dual yeast cell plasmids carring two reporters genes, which are under the controle of two different promoters. After a successfull construction, the aktivity of promoters TEF1 and PGK1 was measured, whereby the promoter TEF1 proved twice stronger. The transcription start site of both promotor was determined. Metody pro predikci s vysokodimenzionálními daty genových expresí / Methods for class prediction with high-dimensional gene expression data

Dizertační práce se zabývá predikcí vysokodimenzionálních dat genových expresí. Množství dostupných genomických dat významně vzrostlo v průběhu posledního desetiletí. Kombinování dat genových expresí s dalšími daty nachází uplatnění v mnoha oblastech. Například v klinickém řízení rakoviny (clinical cancer management) může přispět k přesnějšímu určení prognózy nemocí. Hlavní část této dizertační práce je zaměřena na kombinování dat genových expresí a klinických dat. Používáme logistické regresní modely vytvořené prostřednictvím různých regularizačních technik. Generalizované lineární modely umožňují kombinování modelů s různou strukturou dat. V dizertační práci je ukázáno, že kombinování modelu dat genových expresí a klinických dat může vést ke zpřesnění výsledku predikce oproti vytvoření modelu pouze z dat genových expresí nebo klinických dat. Navrhované postupy přitom nejsou výpočetně náročné.  Testování je provedeno nejprve se simulovanými datovými sadami v různých nastaveních a následně s~reálnými srovnávacími daty. Také se zde zabýváme určením přídavné hodnoty microarray dat. Dizertační práce obsahuje porovnání příznaků vybraných pomocí klasifikátoru genových expresí na pěti různých sadách dat týkajících se rakoviny prsu. Navrhujeme také postup výběru příznaků, který kombinuje data genových expresí a znalosti z genových ontologií.

The staphylococcal protein VgaA belongs to ARE ABCF family, which confers resistance to ribosome binding antibiotics by the target protection mechanism. VgaA confers resistance to lincosamides, streptogramins A and pleuromutilins and thus provides the so-called LSAP resistance phenotype. The expression of resistance genes often reduces fitness in the absence of an antibiotic, therefore the expression of resistance genes is often tightly controlled and triggered only in response to the presence of an antibiotic to which the protein confers resistance. The inducible expression has also been observed for the vgaA gene, nevertheless, its mechanism has not been elucidated. In the diploma thesis, it was shown that the vgaALC gene from Staphylococcus haemolyticus is regulated by ribosome-mediated attenuation. The mechanism is based on the detection of translation inhibitors via a ribosome translating a special regulatory open reading frame (uORF), which is part of an attenuator located in the 5' untranslated region of the mRNA. The vgaALC gene is regulated at the transcriptional level in response to LSAP antibiotics. This masters thesis has a few objectives. One of them is to acquaint with the problems of genome engineering, especially with fragmentation of DNA, the macromolecule DNA, the methods for purification and separation of the nucleic acids, the enzymes used for modification of these acids, amplification and get to know with cluster and gradient analysis as well. The next aim is to peruse the existed application and compare it to the layout of the proposed application, that is the third aim. The last one from the objectives is the implementation and the report how was the application tested by the real data. The results will be discussed as well as the possibilities of the further extension.
