The dark side of the board: advances in chess KriegspielFavini, Gian - Piero <1981> 05 May 2010 (has links)
While imperfect information games are an excellent model of real-world problems and tasks, they are often difficult for computer programs to play at a high level of proficiency, especially if they involve major uncertainty and a very large state space. Kriegspiel, a variant of chess making it similar to a wargame, is a perfect example: while the game was studied for decades from a game-theoretical viewpoint, it was only very recently that the first practical algorithms for playing it began to appear. This thesis presents, documents and tests a multi-sided effort towards making a strong Kriegspiel player, using heuristic searching, retrograde analysis and Monte Carlo tree search algorithms to achieve increasingly higher levels of play. The resulting program is currently the strongest computer player in the world and plays at an above-average human level.

Machine learning methods for prediction of disulphide bonding states of cysteine residues in proteinsShukla, Priyank <1984> 05 May 2010 (has links)
The goal of this thesis work is to develop a computational method based on machine learning techniques for predicting disulfide-bonding states of cysteine residues in proteins, which is a sub-problem of a bigger and yet unsolved problem of protein structure prediction. Improvement in the prediction of disulfide bonding states of cysteine residues will help in putting a constraint in the three dimensional (3D) space of the respective protein structure, and thus will eventually help in the prediction of 3D structure of proteins. Results of this work will have direct implications in site-directed mutational studies of proteins, proteins engineering and the problem of protein folding.
We have used a combination of Artificial Neural Network (ANN) and Hidden Markov Model (HMM), the so-called Hidden Neural Network (HNN) as a machine learning technique to develop our prediction method. By using different global and local features of proteins (specifically profiles, parity of cysteine residues, average cysteine conservation, correlated mutation, sub-cellular localization, and signal peptide) as inputs and considering Eukaryotes and Prokaryotes separately we have reached to a remarkable accuracy of 94% on cysteine basis for both Eukaryotic and Prokaryotic datasets, and an accuracy of 90% and 93% on protein basis for Eukaryotic dataset and Prokaryotic dataset respectively. These accuracies are best so far ever reached by any existing prediction methods, and thus our prediction method has outperformed all the previously developed approaches and therefore is more reliable.
Most interesting part of this thesis work is the differences in the prediction performances of Eukaryotes and Prokaryotes at the basic level of input coding when ‘profile’ information was given as input to our prediction method. And one of the reasons for this we discover is the difference in the amino acid composition of the local environment of bonded and free cysteine residues in Eukaryotes and Prokaryotes. Eukaryotic bonded cysteine examples have a ‘symmetric-cysteine-rich’ environment, where as Prokaryotic bonded examples lack it.

Healthcare, Human Computer Interfaces (HCI), Security and Biometry are the most promising application scenario directly involved in the Body Area Networks (BANs) evolution. Both wearable devices and sensors directly integrated in garments envision a word in which each of us is supervised by an invisible assistant monitoring our health and daily-life activities. New opportunities are enabled because improvements in sensors miniaturization and transmission efficiency of the wireless protocols, that achieved the integration of high computational power aboard independent, energy-autonomous, small form factor devices. Application’s purposes are various: (I) data collection to achieve off-line knowledge discovery; (II) user notification of his/her activities or in case a danger occurs; (III) biofeedback rehabilitation; (IV) remote alarm activation in case the subject need assistance; (V) introduction of a more natural interaction with the surrounding computerized environment; (VI) users identification by physiological or behavioral characteristics.
Telemedicine and mHealth [1] are two of the leading concepts directly related to healthcare. The capability to borne unobtrusiveness objects supports users’ autonomy. A new sense of freedom is shown to the user, not only supported by a psychological help but a real safety improvement. Furthermore, medical community aims the introduction of new devices to innovate patient treatments. In particular, the extension of the ambulatory analysis in the real life scenario by proving continuous acquisition.
The wide diffusion of emerging wellness portable equipment extended the usability of wearable devices also for fitness and training by monitoring user performance on the working task. The learning of the right execution techniques related to work, sport, music can be supported by an electronic trainer furnishing the adequate aid.
HCIs made real the concept of Ubiquitous, Pervasive Computing and Calm Technology introduced in the 1988 by Marc Weiser and John Seeley Brown. They promotes the creation of pervasive environments, enhancing the human experience. Context aware, adaptive and proactive environments serve and help people by becoming sensitive and reactive to their presence, since electronics is ubiquitous and deployed everywhere.
In this thesis we pay attention to the integration of all the aspects involved in a BAN development. Starting from the choice of sensors we design the node, configure the radio network, implement real-time data analysis and provide a feedback to the user. We present algorithms to be implemented in wearable assistant for posture and gait analysis and to provide assistance on different walking conditions, preventing falls. Our aim, expressed by the idea to contribute at the development of a non proprietary solutions, driven us to integrate commercial and standard solutions in our devices. We use sensors available on the market and avoided to design specialized sensors in ASIC technologies. We employ standard radio protocol and open source projects when it was achieved.
The specific contributions of the PhD research activities are presented and discussed in the following.
• We have designed and build several wireless sensor node providing both sensing and actuator capability making the focus on the flexibility, small form factor and low power consumption. The key idea was to develop a simple and general purpose architecture for rapid analysis, prototyping and deployment of BAN solutions. Two different sensing units are integrated: kinematic (3D accelerometer and 3D gyroscopes) and kinetic (foot-floor contact pressure forces). Two kind of feedbacks were implemented: audio and vibrotactile.
• Since the system built is a suitable platform for testing and measuring the features and the constraints of a sensor network (radio communication, network protocols, power consumption and autonomy), we made a comparison between Bluetooth and ZigBee performance in terms of throughput and energy efficiency. Test in the field evaluate the usability in the fall detection scenario.
• To prove the flexibility of the architecture designed, we have implemented a wearable system for human posture rehabilitation. The application was developed in conjunction with biomedical engineers who provided the audio-algorithms to furnish a biofeedback to the user about his/her stability.
• We explored off-line gait analysis of collected data, developing an algorithm to detect foot inclination in the sagittal plane, during walk.
• In collaboration with the Wearable Lab – ETH, Zurich, we developed an algorithm to monitor the user during several walking condition where the user carry a load.
The remainder of the thesis is organized as follows. Chapter I gives an overview about Body Area Networks (BANs), illustrating the relevant features of this technology and the key challenges still open. It concludes with a short list of the real solutions and prototypes proposed by academic research and manufacturers. The domain of the posture and gait analysis, the methodologies, and the technologies used to provide real-time feedback on detected events, are illustrated in Chapter II. The Chapter III and IV, respectively, shown BANs developed with the purpose to detect fall and monitor the gait taking advantage by two inertial measurement unit and baropodometric insoles. Chapter V reports an audio-biofeedback system to improve balance on the information provided by the use centre of mass. A walking assistant based on the KNN classifier to detect walking alteration on load carriage, is described in Chapter VI.

A very recent and exciting new area of research is the application of Concurrency Theory tools to formalize and analyze biological systems and one of the most promising approach comes from the process algebras (process calculi).
A process calculus is a formal language that allows to describe concurrent systems and comes with well-established techniques for quantitative and qualitative analysis.
Biological systems can be regarded as concurrent systems and therefore modeled by means of process calculi.
In this thesis we focus on the process calculi approach to the modeling of biological systems and investigate, mostly from a theoretical point of view, several promising bio-inspired formalisms: Brane Calculi and k-calculus family.
We provide several expressiveness results mostly by means of comparisons between calculi.
We provide a lower bound to the computational power of the non Turing complete MDB Brane Calculi by showing an encoding of a simple P-System into MDB.
We address the issue of local implementation within the k-calculus family: whether n-way rewrites can be simulated by binary interactions only. A solution introducing divergence is provided and we prove a deterministic solution preserving the termination property is not possible.
We use the symmetric leader election problem to test synchronization capabilities within the k-calculus family. Several fragments of the original k-calculus are considered and we prove an impossibility result about encoding n-way synchronization into (n-1)-way synchronization.
A similar impossibility result is obtained in a pure computer science context. We introduce CCSn, an extension of CCS with multiple input prefixes and show, using the dining philosophers problem, that there is no reasonable encoding of CCS(n+1) into CCSn.

I continui sviluppi nel campo della fabbricazione dei circuiti integrati hanno comportato frequenti travolgimenti nel design, nell’implementazione e nella scalabilità dei device elettronici, così come nel modo di utilizzarli. Anche se la legge di Moore ha anticipato e caratterizzato questo trend nelle ultime decadi, essa stessa si trova a fronteggiare attualmente enormi limitazioni, superabili solo attraverso un diverso approccio nella produzione di chip, consistente in pratica nella sovrapposizione verticale di diversi strati collegati elettricamente attraverso speciali vias. Sul singolo strato, le network on chip sono state suggerite per ovviare le profonde limitazioni dovute allo scaling di strutture di comunicazione condivise. Questa tesi si colloca principalmente nel contesto delle nascenti piattaforme multicore ad alte prestazioni basate sulle 3D NoC, in cui la network on chip viene estesa nelle 3 direzioni.
L’obiettivo di questo lavoro è quello di fornire una serie di strumenti e tecniche per poter costruire e aratterizzare una piattaforma tridimensionale, cosi come dimostrato nella realizzazione del testchip 3D NOC fabbricato presso la fonderia IMEC. Il primo contributo è costituito sia una accurata caratterizzazione delle interconnessioni verticali (TSVs) (ovvero delle speciali vias che attraversano l’intero substrato del die), sia dalla caratterizzazione
dei router 3D (in cui una o più porte sono estese nella direzione verticale) ed infine dal setup di un design flow 3D utilizzando interamente CAD 2D. Questo primo step ci ha permesso di effettuare delle analisi dettagliate sia sul costo sia sulle varie implicazioni. Il secondo contributo è costituito dallo sviluppo di alcuni blocchi funzionali necessari per garantire il corretto funziomento della 3D NoC, in presenza sia di guasti nelle TSVs (fault tolerant links) che di deriva termica nei vari clock tree dei vari die (alberi di clock indipendenti). Questo secondo contributo è costituito dallo sviluppo delle seguenti soluzioni circuitali: 3D fault tolerant link, Look Up
Table riconfigurabili e un sicnronizzatore mesocrono. Il primo è costituito fondamentalmente un bus verticale equipaggiato con delle TSV di riserva da utilizzare per rimpiazzare le vias guaste, più la logica di controllo per effettuare il test e la riconfigurazione. Il secondo è rappresentato da una Look Up Table riconfigurabile, ad alte prestazioni e dal costo contenuto, necesaria per bilanciare sia il traffico nella NoC che per bypassare link non riparabili. Infine la terza soluzione circuitale è rappresentata da un sincronizzatore mesocrono necessario per garantire la sincronizzazione nel trasferimento dati
da un layer and un altro nelle 3D Noc. Il terzo contributo di questa tesi è dato dalla realizzazione di un interfaccia multicore per memorie 3D (stacked 3D DRAM) ad alte prestazioni, e dall’esplorazione architetturale dei benefici e del costo di questo nuovo sistema in cui il la memoria principale non è piu il collo di bottiglia dell’intero sistema. Il quarto ed ultimo contributo è rappresentato dalla realizzazione di un 3D NoC test chip presso la fonderia IMEC, e di un circuito full custom per la caratterizzazione della variability dei parametri RC delle interconnessioni verticali.

Il linguaggio degli ambienti virtuali culturali: comunicare la storia di Bologna attraverso il progetto Nu.M.E. / The language of cultural virtual environments: Nu.M.E. project and the virtual reconstruction of BolognaLercari, Nicola <1982> 27 May 2011 (has links)
The contemporary media landscape is characterized by the emergence of hybrid forms of digital communication that contribute to the ongoing redefinition of our societies cultural context. An incontrovertible consequence of this phenomenon is the new public dimension that characterizes the transmission of historical knowledge in the twenty-first century. Awareness of this new epistemic scenario has led us to reflect on the following methodological questions: what strategies should be created to establish a communication system, based on new technology, that is scientifically rigorous, but at the same time engaging for the visitors of museums and Internet users? How does a comparative analysis of ancient documentary sources form a solid base of information for the virtual reconstruction of thirteenth century Bologna in the Metaverse? What benefits can the phenomenon of cross-mediality give to the virtual heritage? The implementation of a new version of the Nu.M.E. project allowed for answering many of these instances. The investigation carried out between 2008 and 2010 has shown that, indeed, real-time 3D graphics and collaborative virtual environments can be feasible tools for representing philologically the urban medieval landscape and for communicating properly validated historical data to the general public. This research is focused on the study and implementation of a pipeline that permits mass communication of historical information about an area of vital importance in late medieval Bologna: Piazza di Porta Ravegnana. The originality of the developed project is not limited solely to the methodological dimension of historical research. Adopted technological perspective is an excellent example of innovation that digital technologies can bring to the cultural heritage. The main result of this research is the creation of Nu.ME 2010, a cross-media system of 3D real-time visualization based on some of the most advanced free software and open source technologies available today free of charge.

Investigating the role of single point mutations in the human proteome: a computational studyTiwari, Shalinee <1982> 06 May 2011 (has links)
In the post genomic era with the massive production of biological data the understanding of factors affecting protein stability is one of the most important and challenging tasks for highlighting the role of mutations in relation to human maladies. The problem is at the basis of what is referred to as molecular medicine with the underlying idea that pathologies can be detailed at a molecular level. To this purpose scientific efforts focus on characterising mutations that hamper protein functions and by these affect biological processes at the basis of cell physiology. New techniques have been developed with the aim of detailing single nucleotide polymorphisms (SNPs) at large in all the human chromosomes and by this information in specific databases are exponentially increasing. Eventually mutations that can be found at the DNA level, when occurring in transcribed regions may then lead to mutated proteins and this can be a serious medical problem, largely affecting the phenotype. Bioinformatics tools are urgently needed to cope with the flood of genomic data stored in database and in order to analyse the role of SNPs at the protein level. In principle several experimental and theoretical observations are suggesting that protein stability in the solvent-protein space is responsible of the correct protein functioning. Then mutations that are found disease related during DNA analysis are often assumed to perturb protein stability as well. However so far no extensive analysis at the proteome level has investigated whether this is the case. Also computationally methods have been developed to infer whether a mutation is disease related and independently whether it affects protein stability. Therefore whether the perturbation of protein stability is related to what it is routinely referred to as a disease is still a big question mark. In this work we have tried for the first time to explore the relation among mutations at the protein level and their relevance to diseases with a large-scale computational study of the data from different databases. To this aim in the first part of the thesis for each mutation type we have derived two probabilistic indices (for 141 out of 150 possible SNPs): the perturbing index (Pp), which indicates the probability that a given mutation effects protein stability considering all the “in vitro” thermodynamic data available and the disease index (Pd), which indicates the probability of a mutation to be disease related, given all the mutations that have been clinically associated so far. We find with a robust statistics that the two indexes correlate with the exception of all the mutations that are somatic cancer related. By this each mutation of the 150 can be coded by two values that allow a direct comparison with data base information. Furthermore we also implement computational methods that starting from the protein structure is suited to predict the effect of a mutation on protein stability and find that overpasses a set of other predictors performing the same task. The predictor is based on support vector machines and takes as input protein tertiary structures. We show that the predicted data well correlate with the data from the databases. All our efforts therefore add to the SNP annotation process and more importantly found the relationship among protein stability perturbation and the human variome leading to the diseasome.

Reasoning with incomplete and imprecise preferencesGelain, Mirco <1975> 06 May 2011 (has links)
Preferences are present in many real life situations but it is often difficult to quantify them giving a precise value. Sometimes preference values may be missing because of privacy reasons or because they are expensive to obtain or to produce. In some other situations the user of an automated system may have a vague idea of whats he wants.
In this thesis we considered the general formalism of soft constraints, where preferences play a crucial role and we extended such a framework to handle both incomplete and imprecise preferences. In particular we provided new theoretical frameworks to handle such kinds of preferences.
By admitting missing or imprecise preferences, solving a soft constraint problem becomes a different task. In fact, the new goal is to find solutions which are the best ones independently of the precise value the each preference may have. With this in mind we defined two notions of optimality: the possibly optimal
solutions and the necessary optimal solutions, which are optimal no matter we assign a precise value to a missing or imprecise preference. We provided several algorithms, bases on both systematic and local search approaches, to find such kind of solutions.
Moreover, we also studied the impact of our techniques also in a specific class of problems (the stable marriage problems) where imprecision and incompleteness have a specific meaning and up to now have been tackled with different techniques.
In the context of the classical stable marriage problem we developed a fair method to randomly generate stable marriages of a given problem instance.
Furthermore, we adapted our techniques to solve stable marriage problems with ties and incomplete lists, which are known to be NP-hard, obtaining good results both in terms of size of the returned marriage and in terms of steps need to find a solution.

Theoretical and implementation aspects in the mechanization of the metatheory of programming languagesRicciotti, Wilmer <1982> 06 May 2011 (has links)
Interactive theorem provers are tools designed for the certification of formal proofs developed by means of man-machine collaboration. Formal proofs obtained in this way cover a large variety of logical theories, ranging from the branches of mainstream mathematics, to the field of software verification. The border between these two worlds is marked by results in theoretical computer science and proofs related to the metatheory of programming languages. This last field, which is an obvious application of interactive theorem proving, poses nonetheless a serious challenge to the users of such tools, due both to the particularly structured way in which these proofs are
constructed, and to difficulties related to the management of notions typical of programming languages like variable binding.
This thesis is composed of two parts, discussing our experience in the development of the Matita interactive theorem prover and its use in the mechanization of the metatheory of programming languages. More specifically, part I covers:
- the results of our effort in providing a better framework for the development of tactics for Matita, in order to make their implementation and debugging easier, also resulting in a much clearer code;
- a discussion of the implementation of two tactics, providing infrastructure for the unification of constructor forms and the inversion of inductive predicates; we point out interactions between induction and inversion and provide an advancement over the state of the art.
In the second part of the thesis, we focus on aspects related to the formalization of programming languages. We describe two works of ours:
- a discussion of basic issues we encountered in our formalizations of part 1A of the Poplmark challenge, where we apply the extended inversion principles we implemented for Matita;
- a formalization of an algebraic logical framework, posing more complex challenges, including multiple binding and a form of hereditary substitution; this work adopts, for the encoding of binding, an extension of Masahiko Sato's canonical locally named representation we designed during our visit to the Laboratory for Foundations of Computer Science at the University of Edinburgh, under the supervision of Randy Pollack.

Definition, realization and evaluation of a software reference architecture for use in space applicationsPanunzio, Marco <1982> 06 May 2011 (has links)
A recent initiative of the European Space Agency (ESA) aims at the definition and adoption of a software reference architecture for use in on-board software of future space missions.
Our PhD project placed in the context of that effort.
At the outset of our work we gathered all the industrial needs relevant to ESA and all the main European space stakeholders and we were able to consolidate a set of technical high-level requirements for the fulfillment of them.
The conclusion we reached from that phase confirmed that the adoption of a software reference architecture was
indeed the best solution for the fulfillment of the high-level requirements.
The software reference architecture we set on building rests on four constituents:
(i) a component model, to design the software as a composition of individually verifiable and reusable software units;
(ii) a computational model, to ensure that the architectural description of the software is statically analyzable;
(iii) a programming model, to ensure that the implementation of the design entities conforms
with the semantics, the assumptions and the constraints of the computational model;
(iv) a conforming execution platform, to actively preserve at run time the properties asserted by static analysis.
The nature, feasibility and fitness of constituents (ii), (iii) and (iv), were already proved by the author in an
international project that preceded the commencement of the PhD work.
The core of the PhD project was therefore centered on the design and prototype implementation of constituent (i), a component model.
Our proposed component model is centered on:
(i) rigorous separation of concerns, achieved with the support for design views and by careful allocation of concerns to the dedicated software entities;
(ii) the support for specification and model-based analysis of extra-functional properties;
(iii) the inclusion space-specific concerns.
