Roberts / In this work, a series of inhibitors of two enzymes, aspartate transcarbamoylase (ATCase) and fructose 1,6-bisphosphatase (FBPase) were designed, synthesized and characterized. ATCase catalyzes the committed step in pyrimidine nucleotide biosynthesis, the reaction between carbamoyl phosphate (CP) and L-aspartate to form N-carbamoyl-L-aspartate (CA) and inorganic phosphate. This step is exceptionally important because once CA is formed, it is committed to the biosynthesis of pyrimidines, a necessary component for nucleic acid biosynthesis. The pyrimidine biosynthetic pathway plays an important regulatory role in cell proliferation since there is evidence that intracellular nucleotide pools control DNA replication and consequently cell division. Thus, the enzymes of pyrimidine biosynthesis, both in the de novo and salvage pathways, are targets for anti-proliferation drugs. Fructose 1,6-bisphosphatase (FBPase) is responsible for the hydrolysis of fructose 1,6-bisphosphate (F16BP) to fructose 6-phosphate (F6P). As the key enzyme at the control point in the gluconeogenesis pathway, FBPase presents an opportunity for the development of novel inhibitors against type-2 diabetes aimed at lowering the hepatic glucose production in type-2 diabetes. With ATCase, the design, synthesis and characterization of (1) T-state inhibitors composed of two phosphonacetamide groups linked together by a variety of functionalities and (2) analogs of N-phosphonacetyl-L-aspartate, a potent inhibitor of ATCase, were accomplished. With FBPase, a library of allosteric inhibitors, of which, the lead compound was initially identified through a virtual high-throughput screening system, was developed. In addition, this work also aimed to find the in vivo target for achyrofuran, a natural product derived from Achyrocline satureoides which has been shown to significantly lower blood glucose levels in db/db mouse for type-2 diabetes. The last project presents evidences that FBPase is the likely in vivo target for achyrofuran. This was accomplished through the use of computational docking experiments and by the synthesis of a new class of inhibitors based on the achyrofuran scaffold. / Thesis (PhD) — Boston College, 2009. / Submitted to: Boston College. Purification and characterization of serine proteinase inhibitors from two South African indigenous plants, Acacia karoo and Acacia schweinfurthii

Serine proteases are known to perform a wide range of functions essential to life; however there has to be some form of control mechanism in place. One of the many control mechanisms is their specific inhibition by protein proteinase inhibitors. Proteinase inhibitors in plants, present in their seeds, participate in defense mechanisms and their production is induced by herbivory or wounding. Plant proteinase inhibitors have been reported to inhibit a variety of serine proteinases, including enzymes of the blood coagulation cascade. In this study, various indigenous seed extracts were screened for potential serine proteinase inhibition. Acacia schweinfurthii was selected as a potential inhibitor that inhibited trypsin and factor X. The AS inhibitor was successfully purified to homogeneity by precipitating with 80 percent (v/v) acetone and the sequential chromatographic steps including ion-exchange chromatography, size exclusion chromatography, affinity purification on a trypsin-agarose column and RP-HPLC. Reducing SDS-PAGE conditions revealed an inhibitor of two polypeptide chains A and B of approximate molecular weights 16 and 10 kDa, respectively, and under non-reducing conditions, 25 kDa was observed. The inhibitor was shown to inhibit trypsin, chymotrypsin and factor X indicating the dynamic nature of the reactive site. An enzyme: inhibitor ratio of 1:1, and a Ki of 3.45nM was determined for the AS inhibitor on trypsin, and the inhibitor also weakly inhibit chymotrypsin. AS inhibitor and STI inhibited factor X with a Ki values of 13.7nM and 77.5μM respectively. Amino acid analysis revealed Mmin values of the A- and B- chain of 15,000 and 7,800, respectively. The effect of seed extracts on the activated partial thrombin time (APTT) and prothrombin time (PT) was tested. No prolongation of the PT was obtained. For the crude extracts of AK and AS, IC200 values of 4.6 and 189.62 μg/mL, were respectively obtained. For the purified fractions of STI, AS and AK, IC200 values of 51.5, 114.31 and 893.8 μg/ml were observed, respectively. Quantitative investigation of the "methyl effect" in the cilengitide binding ligand series and its implications on future αvβ3 integrin antagonists design / CUHK electronic theses & dissertations collection

Cilengitide was anticipated to be a highly promising potential anti-angiogenic small molecule drug but unfortunately it failed phase III clinical trial in early 2013 (survival rate not passed). Today, there is still not a small molecule αvβ3 integrin drug in use in the clinic, new antagonists were urgently needed to advance the treatment of the αvβ3 integrin related diseases. / Peptide-type antagonists possess unique advantages such as non-accumulative, bio-friendly etc. comparing to other types of antagonists (peptidomimetics, non-peptidic etc.). Cilengitide is one of the peptide-type antagonists and it remains the most successful drug candidate demonstrated. Reinvestigation of the binding between Cilengitide and the αvβ3 integrin is therefore still meaningful. Specifically, the present study will concentrate on revealing the factors responsible for higher binding affinity of Cilengitide, comparing to the parent compound c(RGDfV), c(RADfV) and other N-methylated derivatives of c(RGDfV). Note that c(RADfV) could be also viewed as a methylation product of c(RGDfV) (methylation of side chain of the -G- residue). It is intended that the results of this investigation could provide clear guidance towards future efforts in the design of new peptide αvβ3 integrin antagonists. / Utilizing a novel but successful computational protocol, namely an integrated docking, molecular dynamics simulation and MM_GBSA free energy calculation method, the present thesis found that the binding profile between Cilengitide and the αvβ3 integrin is unique when compared to bindings of other methylation compounds. On the one hand, structural analysis (such as RMSD, ligand structure, hydrogen bond, backbone and side chain orientation) revealed that only c(RGDfV) and Cilengitide substantially retain the binding mode of the parent compound c(RGDfV) (Cilengitide is closer than c(RGDfV)). On the other hand, calculated binding energy results revealed that only c(RGDfV) and Cilengitide bind more strongly than c(RGDfV) to the αvβ3 integrin. Since in experiments only Cilengitide binds more strongly than c(RGDfV), it is therefore believed that both structural and energetic factors are responsible for the high binding affinity of Cilengitide. / Other energetic study revealed that the high binding affinity of Cilengtide compared to c(RGDfV) originates from Coulombic interaction (sum of electrostatic interaction and polar solvation energy), while van der Waals interaction and non-polar solvation energy was not favorable for Cilengitide binding. For the residue contribution, energy changes on the -R- and -G- residues upon methylation were nearly zero. Changes on the -D- and -f- residues were favorable for Cilengitide binding, while change on the -V- residue was not. Total changes on the five residues are favorable however. Pair-wise analysis suggests that interactions of the -D- residue in Cilengitide were very important for the binding, as suggested by its sizeable coupling energies with other residues. Amongst them the coupling between -D- and Mg688 is the most important pair. / In brief, the present study provides a quantitative understanding towards the binding between Cilengitide series ligand and the αvβ3 integrin. Through comparison with bindings between the methylated analogues of c(RGDfV), important features responsible for high binding affinity of Cilengitide were revealed. Investigating novel therapies for Friedreich's ataxia

Friedreich's ataxia (FRDA) is a progressive neurodegenerative disorder caused by a homozygous GAA repeat expansion mutation in intron 1 of the frataxin gene (FXN), which instigates transcriptional issues. As a consequence, reduced levels of frataxin protein lead to mitochondrial iron accumulation, oxidative stress and ultimately cell death; particularly in dorsal root ganglia (DRG) sensory neurons and the dentate nucleus of the cerebellum. In addition to neurological disability, FRDA is associated with cardiomyopathy, diabetes mellitus and skeletal deformities. Currently there is no effective treatment for FRDA and patients die prematurely. Recent findings suggest that abnormal GAA expansion plays a role in histone modification, subjecting the FXN gene to heterochromatin silencing. Therefore, as an epigenetic-based therapy, I investigated the efficacy and tolerability of two histone methyltransferase (HMTase) inhibitor compounds, BIX0194 (G9a-inhibitor) and GSK126 (EZH2-inhibitor), to specifically target and reduce H3K9me2/3 and H3K27me3 levels, respectively, in FRDA human and mouse primary fibroblasts. We show that a combination treatment of BIX0194 and GSK126, significantly increased FXN gene expression levels and reduced the repressive histone marks. However, no increase in frataxin expression was seen. Nevertheless, our results are still promising and may encourage to investigate HMTase inhibitors with other synergistic epigenetic-based therapies for further preliminary studies. Additionally, it has been reported that ubiquitin-proteasome pathway (UPP) controls frataxin stability, thus leading to the development of new therapeutic approaches aimed at preventing the degradation of frataxin. Here we investigated the efficacy of various proteasome inhibitors (MG132, Bortezomib, Salinosporamide A and Ixazomib) using human primary fibroblasts. Only treatments using ixazomib indicated a small increase in frataxin protein; II however, an increase in the cell cycle stress modulator, p27Kip1, was also observed. Therefore, at this stage the use of proteasome inhibitor compounds cannot be advocated for FRDA therapy. Moreover, a study has proposed that increased degradation of D-serine by D-amino acid oxidase (DAO), may lead to low NMDA functioning and impair neural signalling, causing ataxia. Therefore, we investigated a DAO inhibitor, TAK-831, on the YG8sR FRDA mouse model, and detected a significant improvement in ataxia motor coordination deficits. TAK 831 is now proposed for further studies and is currently undergoing randomized Phase 2 clinical trials for FRDA in USA.
