Genetic structuring between gemsbok (oryx gazella) populations and the impact of the founder effect on isolated populations

Thesis (M.Sc. (Zoology)) --University of Limpopo, 2012 / A microsatellite-based study was performed on five populations of Gemsbok (Oryx gazella). This study was aimed at estimating genetic diversity in introduced South African gemsbok populations (an opportunity that arose when additional animals from the same source were imported into South Africa), and determine genetic structure. Population sizes at the time of sampling were: Namibia (n = 6500), Cohen (n = 70), Tempelhof (n = 55), STS Kalahari Game Ranch (n = 1000) and Elias (n = 35). The purpose of the study was to determine the genetic structure of the aforementioned O. Gazelle populations, and to assess the impact of the founder effect on isolated populations. The following primers (BMS1237, MAF46, OARFC304, OARHH64, ETH225, RBP3, MAF50, HDZ8) developed for commercial purposes in the bovine group were used. Genetic diversity were calculated as Expected Heterozygosity (He), proportion of polymorphic loc (P) and number of alleles per locus (A). Conformation to expected Hardy-Weinberg equilibrium of genotypes was also determined, using a Chi-square test. Tests for the signature of bottlenecks in the populations studied were also performed. Genetic drift/differentiation was tested by using FST and RST coefficients. Assignment tests were performed to identify the true number of genetic populations (clusters). Genetic distance was used as an additional measure of differentiation. The results indicated that all loci showed allelic polymorphism in all the populations except one (at the OARHH64 locus). The South African Cohen population displayed the highest level of genetic diversity, with He = 0.595 ± 0.247. This population also did not show evidence of a bottleneck. Genetic distance values indicated the greatest similarity between the Cohen and Namibian populations, in line with the Namibian origin of the Cohen group. Greatest distance was observed between the STS and Tempelhof populations. conclusion, results from this study reflects the origins of populations and suggest that inbreeding in small isolated populations may be less than previously estimated.

Systematics and phylogeography of the genus Tigriopus (Copepoda, Harpacticoida, Harpacticidae) in the basin of the Mediterranean Sea

Tigriopus fulvus (Fischer, 1860), con su subespecie Tigriopus fulvus adriaticus Van Douwe 1913 y Tigriopus fulvus algiricus Monard 1935, actualmente se informa que ocurren en el área mediterránea, pero actualmente se desconoce la diversidad real del género. Nuestro objetivo fue evaluar la identidad real de las poblaciones mediterráneas de Tigriopus y dilucidar su taxonomía y patrón de diversidad genética. Para alcanzar estos objetivos, utilizamos dos enfoques diferentes. El primero, basado en la morfología, donde las posibles diferencias morfológicas entre muestras topotípicas de Tigriopus fulvus s.s. y muestras topotípicas de las dos subespecies fueron investigadas. Un segundo, sobre una base molecular, donde se secuenciaron fragmentos de dos genes de ADN mitocondrial (subunidad I de citocromo c oxidasa, COI y subunidad de ARN ribosómico pequeño, 12S) y un gen de ADN nuclear (28S) para ser usados como marcador de referencia. En este marco, se utilizaron enfoques taxonómicos moleculares, como el descubrimiento automático de brechas de código de barras (ABGD), bPTP (procesos de árbol de Poisson bayesianos) y la relación K / ¿, para investigar la existencia de las supuestas subespecies de Tigriopus a través de la identificación de Operacional Unidades Taxonómicas (OTU). Nuestros datos sugieren la presencia de una sola especie caracterizada por una notable estructura genética basada en la geografía en toda el área de estudio. El patrón de diversidad observado se atribuye tentativamente aquí a una fuerte monopolización de los estanques de rocas por parte de los primeros inmigrantes que los alcanzan. Tigriopus fulvus (Fischer, 1860), with its subspecies Tigriopus fulvus adriaticus Van Douwe, 1913 and Tigriopus fulvus algiricus Monard, 1935, are currently reported to occur in the Mediterranean area, but the actual diversity of the genus is currently unknown. We aimed to assess the actual identity of Mediterranean Tigriopus populations and to elucidate their taxonomy and pattern of genetic diversity. In order to reach these goals, we use two different approaches. The first, based on morphology, where the possible morphological differences among topotypical samples of Tigriopus fulvus s.s. and topotypical samples of the two subspecies were investigated. A second, on a molecular basis, where fragments of two mitochondrial DNA genes (cytochrome c oxidase subunit I, COI and small ribosomal RNA subunit, 12S) and a nuclear DNA gene (28S) were sequenced to be used as a reference marker. In this frame, molecular taxonomical approaches, such as Automatic Barcode Gap Discovery (ABGD), bPTP (bayesian Poisson Tree Processes) and K/¿ ratio, were used in order to investigate the existences of the alleged subspecies of Tigriopus through the identification of Operational Taxonomic Units (OTUs). Our data suggest the presence of a single species characterized by a noteworthy geographically-based genetic structure in the whole study area. The observed diversity pattern is tentatively ascribed here to a strong monopolization of the rock pools by the first immigrants that reach them. However, such a monopolization is periodically disrupted by local extinction events, which are frequent in the intrinsically unstable rock pool habitats. Porém, a capacidade de restauração depende primariamente da chegada e estabelecimento de plantas pioneiras, enquanto a manutenção das populações florestais depende de condições ambientais propícias, como a ocorrência de dispersão de sementes e fluxo gênico entre os fragmentos florestais e regenerantes. Com o intuito de avaliar como espécies vegetais pioneiras abundantes respondem à composição da paisagem o presente estudo analisou a variação espacial genética de Cecropia hololeuca Miq. (Urticaceae) ao longo de uma região heterogênea e com diferentes graus de fragmentação. O estudo foi realizado em 18 paisagens ao longo de um gradiente de cobertura florestal de 21% a 90% dentro da região do Corredor Cantareira-Mantiqueira. A partir de oito marcadores microssatélites, foi possível identificar três grandes agrupamentos genéticos, indicando fraca estruturação genética de C. hololeuca ao longo da região estudada. Os atributos da paisagem que mais contribuíram à diferenciação genética entre os grupos de indivíduos (populações espaciais) foram distância geográfica, proporção de área urbana e presença de rodovias e, também contribuindo de forma positiva, mas em menor intensidade, o eucalipto. Embora a cobertura florestal tenha diminuído a diferenciação genética entre as manchas, contribuindo na conectividade entre elas, esta contribuição foi a mais fraca dentre as variáveis testadas nos modelos. Desta forma, é importante considerar estruturas relacionadas à urbanização ao se tratar de conectividade funcional, já que o fluxo gênico parece estar respondendo de forma negativa aos impactos antrópicos recentes. Ainda assim, a utilização de C. hololeuca em programas de restauração ecológica para esta região apresenta grande potencial de sucesso, desde o seu estabelecimento em áreas abandonadas, devido às sementes que podem ser dispersas a longas distâncias, até contribuindo com condições favoráveis para o desenvolvimento da sucessão ecológica. / Secondary forests are products of primary vegetation degradation and subsequent natural regeneration and stand out as a dominant forest component in tropical landscapes, contributing to the restoration of ecological functions and the provision of ecosystem services. Restauration depends first on the arrival and establishment of pioneer trees and second on favorable environmental conditions and maintenance of ecological processes such as pollen and seed dispersal from within and across forest patches. In order to evaluate how abundant pioneer species respond to the landscape composition, the present study analyzed the genetic spatial variation of Cecropia hololeuca Miq. (Urticaceae) along the heterogeneous region of the Cantareira-Mantiqueira Corridor, in Northeast São Paulo. The study was conducted in 18 landscapes, with forest cover varying from 21% to 90%. Using data on eight microsatellites markers we identified three genetic clusters, indicating weak genetic structure of C. hololeuca throughout the studied region. The landscape attributes that had the greatest contribution to genetic differentiation between groups of individuals (spatial populations) were geographic distance, proportion of urban area and presence of highways and, with a positive but with weaker effect, proportion of eucalyptus plantations. Contrary to our expectations, forest cover was considered less important to both genetic diversity and genetic differentiation between spatial populations. Recent anthropogenic land uses, such as urbanization, seem to affect more strongly the functional connectivity across the region. The utilization of C. hololeuca in ecological restauration programs holds great success potential. Pollen and seeds can travel long distances and transpose a myriad of land uses and covers, therefore can contribute significantly to the natural regeneration in abandoned and degraded pastures creating favorable conditions to ecological succession.

No Brasil, P. aethereus e P. lepturus nidificam nos arquipélagos dos Abrolhos (BA) e de Fernando de Noronha (PE), e encontram-se na lista brasileira de espécies ameaçadas de extinção. Este trabalho teve como objetivos testar a existência de dimorfismo sexual de tamanho nessas duas espécies, gerar equações discriminantes para a determinação sexual com base em morfometria, verificar a variabilidade genética das populações de ambas as espécies, testar a ocorrência do efeito de gargalo populacional, e a conectividade intraespecífica entre as populações que nidificam nos dois arquipélagos estudados. Para a análise de dimorfismo sexual foram utilizadas oito variáveis morfométricas e realizada a determinação sexual pelo método molecular, para verificar diferenças intersexuais univariadas. A partir desses dados, foram ajustados modelos lineares generalizados, com o maior poder discriminatório possível. As informações genéticas foram obtidas através da amplificação e genotipagem de 11 loci de microssatélites, acessando índices de diversidade genética, distribuição das frequências alélicas, e grau de relação entre as populações dos dois arquipélagos. Para P. aethereus foi identificado dimorfismo sexual significativo em quatro variáveis, com machos maiores que fêmeas, e ajustado um modelo com 73,4% de poder discriminatório. Para P. lepturus, apenas a corda da asa apresentou diferença intersexual significativa, com fêmeas maiores que machos, e o melhor modelo ajustado discriminou corretamente 70,4% dos indivíduos. Esses resultados representam as primeiras informações sobre dimorfismo sexual na ordem Phaethontiformes. A heterozigosidade média foi baixa para ambas as espécies, o que pode ser explicada pelos altos índices de endocruzamento. Não foram identificados indícios de eventos de gargalo de garrafa recentes. Não há relação intraespecífica entre os arquipélagos estudados, indicando estruturação populacional de ambas as espécies na costa brasileira. Os resultados ressaltam a necessidade de medidas de conservação que considerem a distinção genética entre as populações de cada arquipélago, de ambas as espécies, bem como a necessidade de estudos que abordem outras questões, como parâmetros reprodutivos e análise filogeográfica, visando a sua conservação. / The order Phaethontiformes comprises three seabird species, all grouped in the genus Phaethon, which have no apparent sexual dimorphism. In Brazil, P. aethereus and P. lepturus nest on Abrolhos (BA) and Fernando de Noronha (PE) archipelagos, and are listed as threatened by the Brazilian red list. This study aimed to test the existence of sexual size dimorphism in these two species, to generate discriminant functions for sex determination based on morphometry, to verify genetic diversity of populations for both species, to test the occurrence of recent bottleneck events, and to check intraspecific connectivity for both species between the two archipelagos. For the analysis of sexual dimorphism were used seven morphometric variables and performed sex determination by molecular analysis, in order to verify univariate intersexual differences. From these data, generalized linear models were fitted with the highest discriminatory power. Genetic data were obtained by amplification and genotyping of 11 microsatellite loci, accessing genetic diversity indices, distribution of allelic frequencies, and degree of relationship between populations of the two archipelagos. Males were larger in P. aethereus, significant for four variables, and fitted a model with 73.4% of discriminatory power. For P. lepturus only wing chord showed significant intersexual difference, with females larger than males, and the best fitted model correctly discriminated 70.4% of individuals. Such results represent the first information on sexual dimorphism in the order Phaethontiformes. Average heterozygosity was low for both species, which could to be explained by high levels of inbreeding. There was no evidence of recent bottleneck events in both species, as well as no intraspecific relationship between archipelagos studied, indicating genetic structuring for both species on the Brazilian coast. These findings highlight that conservation measures need to take into account the genetic distinctiveness of populations nesting in each island, for both species, as well as the need of studies that address other issues such as breeding parameters and phylogeographic analysis.

Biologie de la conservation de la gorgone rouge de Méditerranée, Paramuricea clavata, dans le contexte actuel du changement climatique

La gorgone rouge, Paramuricea clavata (Cnidaire, Octocoralliaire), est une espèce sessile, longévive à faible croissance dont les populations présentent une lente dynamique. Cette espèce est caractérisée par une phase larvaire pélagique qui représente l’unique phase de dispersion potentielle au cours du cycle de vie de cette espèce. P. clavata est une espèce clé des assemblages à coralligène de Méditerranée, qui subit les effets combinés des activités de plongée sous-marine et du changement climatique. Dans ce contexte, il était donc fondamental d’approfondir les connaissances sur les traits d’histoire de vie, la biologie et l’écologie de cette espèce. L’objectif de ce travail était d’étudier, à l’aide d’une approche génétique, les facteurs biologiques et écologiques clés qui devraient être importants pour la réponse de l’espèce aux changements environnementaux. Parmi ces facteurs, la dispersion larvaire joue un rôle fondamental dans la dynamique et la connectivité des populations marines. Dans le contexte actuel des fortes pressions anthropiques, la compréhension des degrés de connectivité entre les populations est primordiale pour évaluer le devenir des populations, face au changement climatique, et pour mettre en place des plans de conservation et des réseaux d’aires marines protégées. / The red gorgonian, Paramuricea clavata (Cnidaria, Octocorallia), is a sessile, long-lived and slow growing species which displays slow population dynamics. This species is characterized by a pelagic larval phase that represents the sole potential phase of dispersal during the life cycle of this species. P. clavata is a key species of coralligenous assemblages of the Mediterranean Sea which undergoes the combined effects of diving activities and climate change. In this context, extending the knowledge about life history traits, biology and ecology of the red gorgonian was of fundamental importance. Using a genetic approach, the goal of this work was to study some key biological and ecological factors which should be important for the response of this species to environmental changes. Among these factors, larval dispersal plays a major role in driving marine population dynamics and connectivity. In the current context of strong anthropic pressures, understanding the level of population connectivity is primordial to evaluate population outcome, facing climate change, and to develop conservation plans as well as to design marine reservenetworks.

Metapopulations dynamics and sex-specific resource allocation in Silene dioica

Rising archipelagos provide unique settings for the study of the temporal and spatial dynamics of their biota. This offers the possibility to study the ecology and genetics of early successional processes; both between islands that differ in age and within islands when already established organisms have to keep pace with the changing environment. I have worked in the Skeppsvik Archipelago housing about 100 islands that due to land uplift vary in age, thus representing various stages of primary succession. I have utilized a naturally created metapopulation of Silene dioica, which in this archipelago is a dominant plant of the deciduous border, offering the possibility to study subpopulations on islands of different ages and in different phases of primary succession. Many plant species exist as metapopulations, which consists of many local populations which may differ in size and degree of connectivity. Metapopulations are further characterized by recurrent colorizations and extinctions of local populations, meaning that a species continually must disperse and relocate to allow for persistence in this system. For a dioecious plant species, gene flow is in the shape of seeds and pollen and to allow for the persistence of populations, it is necessary that levels of seed dispersal and pollen gene flow are enough to ensure both colonisation, establishment and subsequent population growth. Levels of seed dispersal and pollen gene flow is in turn influenced by how the two sexes partition resources between reproduction, growth and survival. In paper I, I combined a field survey, a common garden experiment and a nine-year demographic study to assess the demographic consequences of sex-specific resource allocation and to investigate if differential costs of reproduction may be a driver in the evolution of sexual dimorphism in dioecious Silene dioica. Significant somatic intersexual dimorphism was found with females being the larger sex, both in terms of above – and belowground biomass. Furthermore, the reproductive effort of females exceeds that of males across a growing season which largely confirms what has been observed earlier in dioecious, herbaceous plant species. According to the cost of reproduction hypothesis, high reproductive investment should result in trade-offs with somatic and/or life-history traits. Somatic trade-offs were not observed, and instead I found strong, positive associations between reproductive investment and vegetative growth in both males and females. Compensation mechanisms were found in both sexes although females are generally more efficient at compensating their reproductive costs. At the end of a flowering season, after having paid the current costs of reproduction, females are better than males at provisioning perennial roots and rosettes potentially influencing the ability to set future flower buds and winter survival. Trade-offs were found between current and future reproduction and survival, but this is condition dependent and compensation through frequency of flowering plays an important role. The cost of reproduction hypothesis appears to play some role in driving the somatic and demographic sexual dimorphisms observed in this system but sexual selection acting on males will be a fruitful avenue for future research. In paper II, I investigated the population genetic consequences of metapopulation dynamics in Silene dioica. The occurrence of islands in different phases of primary succession together with successional gradients across islands, makes it possible to investigate the genetic dynamics occurring in an age-structured metapopulation across several hierarchical levels. Genetic diversity and differentiation were estimated in eight young, recently colonised populations and in ten populations of an intermediate successional stage. Young populations were less genetically diverse compared to older populations, indicating that bottlenecks, created by small founding groups derived from a limited number of source populations, reduce the genetic diversity within newly founded populations. The observation of strong genetic structure both between islands and between patches with islands, indicates that gene flow is restricted across several spatial levels in this system. However, the lack of statistically significant differences in genetic differentiation between young and intermediate populations, indicates that levels of gene flow may not be high enough to reduce the genetic differentiation that arise from the initial founder event. The patterns of sexual dimorphism and the roles of males and females in Silene dioica have evolved to allow persistence in an ecological and population context of this species. The nature of this habitat, where islands rise up from the sea creating new environments for colonisation while at the same time, autogenic primary succession processes eventually leads to extinction, means that S. dioica continuously must relocate within successional phases for its persistence. The obvious success of this dioecious plant is apparent as it is one of the few dominant species in the deciduous border. This suggests that levels of seed dispersal and gene flow are sufficient enough to allow for establishment and persistence of island populations and that the sexual dimorphisms that have evolved in this metapopulation system act to increase levels of gene flow. The "live hard – die young" strategy, with extensive flowering bouts, which we find in the males may have evolved as a way of maintaining sufficient levels of genetic diversity in the metapopulation but will only be a possible strategy if there are continuous opportunities for re-establishments. Thus, the continuous land uplift that is occurring in the northern part of the Gulf of Bothnia may very well be a prerequisite for the long-term persistence of this dioecious, perennial plant species. / Landhöjningsprocesser i skärgårdsmiljöer skapar nya habitat som gör det möjligt att studera naturliga populationer i ett rumsligt och tidsmässigt sammanhang. Detta möjliggör studier av ekologi och genetik i tidiga successionsprocesser, både mellan öar som skiljer sig åt åldersmässigt och inom öar, där redan etablerade organismer måste anpassa sig till en föränderlig miljö. Jag har utfört studier i Skeppsviks skärgård som rymmer cirka 100 öar. På grund av landhöjningen så varierar dessa öar i ålder och de representerar således olika stadier i primärsuccession. Jag har använt mig av en naturlig Silene dioica metapopulation lokaliserad i Skeppsviks skärgård. Många växtarter existerar i metapopulationer, vilket består av ett antal lokala populationer som kan skilja sig åt i storlek och grad av anknytning. Metapopulationer kännetecknas även av återkommande koloniseringar och utrotningar av lokala populationer, vilket innebär att en art kontinuerligt måste sprida sig för att garantera sin fortlevnad i detta system. Genflöde inom dioika växtarter är i form av pollen och frön, och för att populationer skall kunna överleva så är det nödvändigt att nivåerna av fröspridning och pollen-genflöde är tillräckliga för att säkerhetsställa både kolonisering, etablering och efterföljande populationstillväxt. Nivåer av fröspridning och pollen-genflöde påverkas i sin tur av hur de två könen partitionerar resurser mellan reproduktion, tillväxt och överlevnad. I den första studien har jag kombinerat en fältundersökning, ett frilandsexperiment och en nioårig demografisk studie för att undersöka de demografiska konsekvenserna av könsspecifik resursallokering och för att utreda om könsspecifika skillnader i reproduktiv kostnad kan vara en drivkraft för evolutionen av sexuell dimorfism hos den dioika växten Silene dioica. Jag upptäckte signifikant somatisk intersexuell dimorfism där honor hade betydligt mer ovanjordisk och underjordisk biomassa jämfört med hanar. Över en växtsäsong så investerar honorna mer resurser i reproduktion, vilket i stor utsträckning bekräftar vad som tidigare har observerats i örtartade, dioika växter. Enligt hypotesen för reproduktiv kostnad så bör en hög investering i reproduktion leda till trade-offs med somatiska egenskaper, t.ex. tillväxt. Jag observerade inga somatiska trade-offs och istället fann jag positiva associationer mellan reproduktion och tillväxt hos både honor och hanar. Båda könen verkar ha utvecklat kompensationsmekanismer, även om honorna generellt är mer effektiva i hur de kompenserar för sina reproduktiva kostnader. Vid slutet av en växtsäsong, efter att ha betalat för de nuvarande reproduktiva investeringarna, så är honor bättre än hanar på att allokera resurser till fleråriga strukturer, såsom bladrosetter och rötter. Detta kan potentiellt påverka hur de anlägger sina knoppanlag för nästkommande år och hur väl de överlever vintern. Trade-offs hittades mellan nuvarande reproduktion och framtida reproduktionsmöjligheter och överlevnad men detta var habitat-specifikt och kompensation med hjälp av hur ofta en växt blommar under sin livstid spelar en viktig roll. Hypotesen för reproduktiv kostnad verkar vara en del av förklaringen till den somatiska och demografiska könsdimorfism som observerats i detta system men sexuell selektion, som verkar på hanar, kan vara ett möjligt område för framtida studier. I den andra studien undersökte jag populationsgenetiska konsekvenser av metapopulationsdynamik i Silene dioica. Förekomsten av öar i olika faser av primär succession tillsammans med olika grader av succession inom öar gör det möjligt att undersöka den genetiska dynamiken som uppträder i en åldersstrukturerad metapopulation över flera hierarkiska nivåer. Genetisk mångfald och differentiering uppskattades i åtta unga, nyligen koloniserade populationer och i tio populationer av ett intermediärt successionsstadium. Unga populationer hade lägre genetisk diversitet jämfört med äldre populationer, vilket indikerar att genetiska flaskhalsar, skapade av fåtal antal koloniserande individer, s.k. founders, som härrör från ett begränsat antal källpopulationer, minskar den genetiska diversiteten inom nybildade populationer. Observationen av stark genetisk strukturering, mellan och inom öar, indikerar att genflödet är begränsat över flera rumsliga nivåer i detta system. Bristen på statistiskt signifikanta skillnader i genetisk differentiering mellan unga och intermediära populationer indikerar emellertid att nivåer av genflöde kanske inte är tillräckligt höga för att minska den genetiska differentieringen som uppstår från den ursprungliga founder-händelsen. Mönstren av sexuell dimorfism och hanarnas och honornas roll har utvecklats för att möjliggöra fortlevnad i ett ekologisk och populationsmässigt sammanhang hos Silene dioica. I denna livsmiljö, där öar stiger upp ur havet och skapar nya miljöer för kolonisering samtidigt som autogena primära successionsprocesser leder till utrotning, måste S. dioica kontinuerligt sprida sig mellan olika successionsfaser för att överleva. Den uppenbara framgången för den här dioika växten är uppenbar eftersom den är en av de få dominerande arterna i lövkanten. Detta tyder på att nivåer av fröspridning och genflöde är tillräckliga för att möjliggöra etablering och beständighet av ö-populationer och att de sexuella dimorfismer som har utvecklats i detta metapopulationssystem verkar för att öka nivåerna av genflöde. "Lev hårt – dö ung" -strategin med omfattande blomningar som vi finner hos hanarna kan ha utvecklats som ett sätt att upprätthålla tillräckliga nivåer av genetisk diversitet i metapopulationen men den kommer endast att vara en möjlig strategi om det finns kontinuerliga möjligheter för re-etableringar. Således kan den kontinuerliga landupphöjningen som förekommer i norra delen av Bottniska viken mycket väl vara en förutsättning för den långsiktiga beständigheten av denna dioika, fleråriga växtart. / <p>Felaktigt angivet "Dissertation for PhD" i kolofon.</p>
