A knowledgebase of stress reponsive gene regulatory elements in arabidopsis Thaliana

Magister Scientiae - MSc / Stress responsive genes play a key role in shaping the manner in which plants process and respond to environmental stress. Their gene products are linked to DNA transcription and its consequent translation into a response product. However, whilst these genes play a significant role in manufacturing responses to stressful stimuli, transcription factors coordinate access to these genes, specifically by accessing a gene's promoter region which houses transcription factor binding sites. Here transcriptional elements play a key role in mediating responses to environmental stress where each transcription factor binding site may constitute a potential response to a stress signal. Arabidopsis thaliana, a model organism, can be used to identify the mechanism of how transcription factors shape a plant's survival in a stressful environment. Whilst there are numerous plant stress research groups, globally there is a shortage of publicly available stress responsive gene databases. In addition a number of previous databases such as the Generation Challenge Programme's comparative plant stressresponsive gene catalogue, Stresslink and DRASTIC have become defunct whilst others have stagnated. There is currently a single Arabidopsis thaliana stress response database called STIFDB which was launched in 2008 and only covers abiotic stresses as handled by major abiotic stress responsive transcription factor families. Its data was sourced from microarray expression databases, contains numerous omissions as well as numerous erroneous entries and has not been updated since its inception.The Dragon Arabidopsis Stress Transcription Factor database (DASTF) was developed in response to the current lack of stress response gene resources. A total of 2333 entries were downloaded from SWISSPROT, manually curated and imported into DASTF. The entries represent 424 transcription factor families. Each entry has a corresponding SWISSPROT, ENTREZ GENBANK and TAIR accession number. The 5' untranslated regions (UTR) of 417 families were scanned against TRANSFAC's binding site catalogue to identify binding sites. The relational database consists of two tables, namely a transcription factor table and a transcription factor family table called DASTF_TF and TF_Family respectively. Using a two-tier client-server architecture, a webserver was built with PHP, APACHE and MYSQL and the data was loaded into these tables with a PYTHON script. The DASTF database contains 60 entries which correspond to biotic stress and 167 correspond to abiotic stress while 2106 respond to biotic and/or abiotic stress. Users can search the database using text, family, chromosome and stress type search options. Online tools have been integrated into the DASTF, database, such as HMMER, CLUSTALW, BLAST and HYDROCALCULATOR. User's can upload sequences to identify which transcription factor family their sequences belong to by using HMMER. Analytical Approximations to Predict Performance Measures of Manufacturing Systems with Job Failures and Parallel Processing

Parallel processing is prevalent in many manufacturing and service systems. Many manufactured products are built and assembled from several components fabricated in parallel lines. An example of this manufacturing system configuration is observed at a manufacturing facility equipped to assemble and test web servers. Characteristics of a typical web server assembly line are: multiple products, job circulation, and paralleling processing. The primary objective of this research was to develop analytical approximations to predict performance measures of manufacturing systems with job failures and parallel processing. The analytical formulations extend previous queueing models used in assembly manufacturing systems in that they can handle serial and different configurations of paralleling processing with multiple product classes, and job circulation due to random part failures. In addition, appropriate correction terms via regression analysis were added to the approximations in order to minimize the gap in the error between the analytical approximation and the simulation models. Markovian and general type manufacturing systems, with multiple product classes, job circulation due to failures, and fork and join systems to model parallel processing were studied. In the Markovian and general case, the approximations without correction terms performed quite well for one and two product problem instances. However, it was observed that the flow time error increased as the number of products and net traffic intensity increased. Therefore, correction terms for single and fork-join stations were developed via regression analysis to deal with more than two products. The numerical comparisons showed that the approximations perform remarkably well when the corrections factors were used in the approximations. In general, the average flow time error was reduced from 38.19% to 5.59% in the Markovian case, and from 26.39% to 7.23% in the general case. All the equations stated in the analytical formulations were implemented as a set of Matlab scripts. By using this set, operations managers of web server assembly lines, manufacturing or other service systems with similar characteristics can estimate different system performance measures, and make judicious decisions - especially setting delivery due dates, capacity planning, and bottleneck mitigation, among others.

In this diploma thesis, I focus on the application integration. Main goal of this thesis is comparison of integration platforms of the biggest vendors on the market, there are products of companies Microsoft, IBM, Oracle and SAP. I compare these products according criteria, which I had chosen. I use mainly own experiences with the products to achieve a goal. These products I compare with respect to general, technological and possibility of using point of view. My work can be as a source for decision, which of the integration platforms is optimal to use. Then I describe one of them - Microsoft Biztalk Server with simple example. The next goal of this work is to summarize the theory of application integration, where I describe the possibilities of integration's application from the simplest till the most complicated. The next goal of this work is making a methodology in Biztalk Server, which will contain concrete solutions and techniques in different situations. This methodology can help developers and analysts to make better proposals, more convenient solutions and beware of needless problems.

This diploma thesis deals with an analysis of SAP Business Intelligence platform (SAP NetWeaver BI 7.0) and compares its chosen tools with Microsoft SQL Server BI. The main aim of the thesis is to evaluate SAP BI system in a comprehensive way whereas extra attention is paid to certain areas, such as a data warehouse. One of the goals is the comparison of approaches and methods of the creation of the data warehouse with MS SQL Server BI solution. The thesis consists of theoretical insight into Business Intelligence, which is focused on the architecture of data warehouse, and OLAP technologies. There is an evaluation of the role of SAP in the BI market followed by the introduction of SAP NetWeaver, an application and integration platform. Included is also an analysis of the architecture of data warehouse, methods of storing data, ETL process and other chosen functions and tools (including presentation tools) in next sections. A sample application in the final part provides the reader with better understanding of different ETL approaches, which are analyzed into detail and evaluated. There is the comparison of OLAP technologies in the end and the comparison of basic reporting tools, as well.

Corporate Performance Management (CPM) is a broad concept focused on managing performance of companies and is related to information technologies like Business Intelligence (BI). CPM and its associated technologies are currently one of the most tracked areas in the field of business informatics. The reason is the growing market competition, globalization, the dynamic changes on the market and the growing need for companies to effectively manage their performance. The aim of the theoretical part of the thesis is to familiarize readers with this concept, with its components and link to business informatics. The work focuses on a specific area of CPM, which is monitoring and analysis, i.e. dashboarding. In the thesis there is analyzed monitoring and analytical functionality of the software Microsoft Office PerformancePoint Server 2007 (PPS). Furthermore, there are identified dashboard and scorecard concepts and analyzed the characteristics and categorization of dashboards. There are various best-practices approaches to deployment of dashboarding into business. In the thesis there are mentioned some of these practices and basic rules for proper dashboard design. At the end of the theoretical part of the thesis there are evaluated the world's leading suppliers of CPM solutions. The aim of the practical part of the thesis is design and documentation of CPM dashboarding solution based on the real business data of the company that provides consulting services and develops BI software. The solution is designed in the PPS software and its purpose is to support the company's management in terms of monitoring the effectiveness of internal and external projects and business activities of the company. The solution is not a definitive CPM solution, but a step by the company to reveal possible weaknesses in the organization and encourage efforts to develop its own holistic CPM solution.

The goal of the thesis is to analyse and coherently describe a branch that haven't been sufficiently described in professional literature yet. To reach this goal thesis uses author's experience with specific share server development and operation and puts it as an example on which it explains all the important attributes and dependencies. Diploma thesis is aimed to an issue of internet file sharing. In it's first part it describes file sharing in general including history of internet file sharing. Two case studies of the most popular but different share servers follow. The thesis aims on business, technical, social and legal aspects of file sharing using share servers. In it's practical part the thesis aims on the specific share server project and especially cares of process, business, technical and user aspects. Within the process part running processes and their meaning for the whole share server project are analysed. The business part describes the dependencies of profit and costs components on individual variable attributes of share server system a it's environment. The technical part focuses on hardware, software and network devices from which share server is composed. In the part which focuses on the user interface and usability author critically evaluates the actual state of share server's website and describes possible improvements especially in the area of usability. In the last part of the thesis author evaluates the current state of share servers branch and estimates it's future development.

Today's world is globally connected by various IT or ICT technologies. There is a plenty of information around the world. People that are able to work effectively with the information have really big advantage. This is mainly the reason why many products are being made only with one purpose -- to make this process more effective, easier and faster. One of them is Microsoft SharePoint Server 2010. The work is all about this product and its implementation into a small company. An introduction discusses basic reasons that can lead to implement SharePoint. The first logical part of the work describes functionality of the portal and is divided into six groups of functions. For better illustration, there are also examples based on real scenarios. The second part of the text focuses on individual phases of the process of implementation of SharePoint Server 2010 into the company and it also includes an example of real installation. The last part of the work is focused on design of the project collaboration web for the specific company. In individual chapters, the reader gradually learns about the possibilities of practical use of SharePoint functionality and also about the implementation of this software into the company environment. In both parts author uses his practical experience which he gained by working with the technology in a real environment.

The main theme of this diploma thesis is the implementation of Microsoft Project Server 2010 into practice. In the first part there is described a dilemma of project management and its role in domain of management by projects. Analysis of current situation in the field of taught portfolio management courses is also part of this section. This analysis is focused on czech universities environment and courses in private training centres. The most important part is the second part of this dissertation, which is focused on description of the Microsfot Project Server 2010 implementation. The general benefit from this description is the cumulative overview step by step from basic installation to local clients software configuration. From the functional side this thesis gives implemented SharePoint Server 2010 and Project Server 2010, which are going to be used as one of the cornerstone of new course in The University of Economics in Prag.
