Prediction of Protein Mutations Using Artificial Neural Networks

This thesis is concerned with the prediction of protein mutations using artificial neural networks. From the biological perspective it is of interest to investigate weather it is possible to find rules of mutation between evolutionary adjacent (or closely related) proteins. Techniques from computer science are used in order to see if it is possible to predict protein mutations i.e. using artificial neural networks. The computer science perspective of this work would be to try optimizing the results from the neural networks. However, the focus of this thesis is primarily on the biological perspective and the performance of the computer science methods are secondary objective i.e. the primary interest is to show the existence of rules for protein mutations. The method used in this thesis consists two neural networks. One network is used to predict the actual protein mutations and the other network is used to make a compressed representation of each amino acid. By using a compression network it is possible to make the prediction network much smaller (each amino acid is represented by 3 nodes instead of 22 nodes). The compression network is an auto associative network and the prediction network is a standard feed-forward network. The prediction network predicts a block of amino acids at a time and for comparison a sliding window technique has also been tested. It is my belief that the results in this thesis indicate that there exists rules for protein mutations. However, the tests done in this thesis is only performed on a small portion of all proteins. Some protein families tested show really good results while other families are not as good. I believe that extended work using optimized neural networks would improve the predictions further.

Artificiella neurala nätverk (ANN) kan användas för att lära och efterlikna olika beteenden. I det här projektet används ANN för att kontrollera en bil i en simulatormiljö genom att lära upp nätverken med mänskliga exempel. Syftet med projektet är att ta reda på vilken kombination av parametrar det är som gör att en bil kan kontrolleras av ANN med ett bra resultat. Detta undersöks genom att skapa åtta olika artificiella förare som representerar olika kombinationer av parametrar och sedan jämföra förarnas beteende och resultat för att se vilken förare som klarar sig bäst. På så vis är det sedan möjligt att härleda vilken kombination av parametrar som är den bästa för att kontrollera en bil med ANN. Resultaten från experimenten visar att den bästa kombinationen av parametrar för att styra en artificiell bilförare med ANN är högnivåinput, högnivåoutput och en delad nätverksarkitektur. Framtida arbeten innefattar bland annat hybrider av kombinationer.

Artificiella neurala nätverk (ANN) kan vara en bra teknik för att skapa intressanta datorstyrda motståndare i spel och då spel är en väldigt prestandakritisk typ av applikation så är det viktigt att optimera alla delar av ett spel. Detta arbete tittar närmare på huruvida det går att ta bort nätverkskopplingar hos ett ANN i optimeringssyfte och fortfarande behålla ett ANN:s förmåga att utföra sin uppgift. Under experimenten används två olika metoder för att avgöra vilken vikt som ska tas bort. ANN:ets förmåga graderas efter hur högt fitnessvärde det får i den genetiska algoritm som från början lärt upp den. Vidare analyseras sambandet mellan antalet borttagna vikter och ANN:ets fitnessvärde. Resultatet visar tyder på att en viss reduktion av vikter kan öka ANN:ets förmåga att utföra sin uppgift. Efter att antalet borttagna vikter ökar, minskar ANN:ets förmåga att prestera. Experimenten tyder dock på att minskningen ofta inte är dramatisk, utan ANN:et i experimenten ofta kan utföra delar av sin uppgift även med stora delar av nätverkets vikter borttagna.

Bobbie Ann Mason's Postsouthernism: The Decline of Religion in Four Stories from Shiloh and Other Stories

A consistent theme in author Bobbie Ann Mason's short story collection Shiloh and Other Stories is a break from the traditional religious customs of the U.S. South. As children become adults and move away and as marriages crumble, characters' Christian faith fades, entering their minds only frustrated disillusion. Through their scathing, sarcastic quips and references, Mason's characters exhibit distaste for the traditional attitude toward Christianity in the South. Therefore, Mason's stories deconstruct not only the notion of Christianity's role in the South, but that of the communal strength of family. Using Martyn Bone's definition of "postsouthern" literature in his book The Postsouthern Sense of Place in Contemporary Fiction as literature that shatters previous preconceptions of the South, this research seeks to show how Mason's work fits into this burgeoning literary realm although unmentioned in Bone's book.

För onlinespel är fuskande spelare ett problem som påverkar både övriga spelare och spelföretagen. Det är därför intressant att ta fram en metod som upptäcker fusk. Detta arbete fokuserar på att upptäcka aimbotfusk inom CS:GO med hjälp av artificiellt neuralt nätverk. Arbetet jämför hur väl ett så kallat MLP kan detektera fusk då informationen representeras i tidsserier eller som frekvensdata. Olika konfigurationer jämförs i syfte att hitta bästa möjliga kombinationen för ett MLP. Resultaten visar att frekvensdata är ett mycket bra sätt att upptäcka aimbotfusk. Analyzing Ann Quin’s and Kate Millett’s Forgotten Works Through a Mad Reading Practice and Feminist Literary Criticism

In my thesis, I engage with recent scholarship in Mad Studies directed towards introducing a Mad reading practice or Mad theory to the discipline of English and academia more broadly. I utilize Mad theory and feminist literary criticism in order to frame my analysis of two forgotten queer Madwomen—British author Ann Quin (1936-1973) and American author, artist, and activist Kate Millett (1934-Present). I consider how Quin’s novel Three (1966) and Millett’s autobiography Flying (1974), as experimental texts exploring bisexuality and polyamory que(e)ry heteronormative monogamy and patriarchal literary convention. I also posit that Quin’s “The Unmapped Country” (1973) and Millett’s The Loony-Bin Trip (1990) deconstruct a perceived tension in feminist literary criticism surrounding whether the figure of the Madwoman is a subversive or silenced figure. In using a Mad reading practice, my analysis focuses on the intersections of sanism with other forces of oppression, as well as how sanist epistemic violence dissuades critically analyzing Mad individuals’ creative or personal narratives as theoretical and political texts. Moreover, I gesture towards the overlooked social exclusions produced by sanist epistemic violence, such as forced institutionalization, unemployment, criminalisation, and homelessness, which suggests the ethical importance of incorporating Mad theory into everyday practice. / Thesis / Master of Arts (MA)

Education in the New South: efficiency, philanthropy, and women in the creation of Tallulah Falls School in southern Appalachia, 1880-1909

Educational reform in the New South took many forms. After the ravages of the Civil War, education in the South was chaotic and sporadic. Diverse external groups sought to improve the situation of the southern poor. They ranged from successful businessmen who organized philanthropic ventures such as the Southern Education Board to mission associations established by church denominations to minister to the disadvantaged rural population—both black and white. Within the South, various individuals and groups played critical roles in improving southern rural education. This study focuses on the creation of Tallulah Falls School in the north Georgia mountains by the Georgia Federation of Women’s Clubs. Tallulah Falls School’s founding in its cultural and social context reflects upon a number of issues that characterized the decades surrounding the turn of the twentieth century. Of significance were the vision of a New South as articulated by Henry Grady and others, and the ‘discovery’ of Appalachia in the 1890s, followed by the perceived need to ‘repair’ it. Also influential was a different vision of a New South that drew upon the Lost Cause philosophy as articulated by the Sons and Daughters of the Confederacy. Industrial education was seen as a means not only to educate but also to alleviate concerns about the potential loss of rural America and the legendary yeoman farmers that had been the foundation of the nation from its earliest days. The rise of great fortunes and the emergence of a middle class led those who had the resources to uplift and ‘repair’ through philanthropic means that which seemed to threaten the virtues and vitality of America. Although their motives were not purely altruistic, clubwomen exerted great effort to bring educational opportunities to the rural people of Georgia. Through personal involvement and by means of political and social reform, these clubwomen were prepared to their position and influence to ‘heal’ the children. Their endeavor at Tallulah Falls stands as an example of their determination to uplift poor, disadvantaged mountain children and their families and bring to them an awareness of an efficient, modern world.
