Desenvolupament de models experimentals murins per a l’avaluació de la virulència i patogenicitat de soques d’Escherichia coli

Les infeccions urinàries constitueixen una de les infeccions bacterianes més freqüents tant en la comunitat com en l'àmbit hospitalari, que afecten dones sanes i pacients amb factors predisponents. Escherichia coli és sens dubte l'agent causal més freqüent d'aquestes infeccions. El qual també, s'ha constatat com a causant d’altres infeccions extraintestinals com ara colecistitis, peritonitis, meningitis i sèpsia. Paradoxalment, E. coli és el principal component de la flora facultativa comensal de l'intestí humà i altres animals. Basant-se en tècniques moleculars s'ha demostrat que aquesta espècie pot dividir-se principalment en quatre grups filogenètics principals: A, B1, B2 i D. S’ha pogut comprovar que les infeccions extraintestinals estan causades majoritàriament per soques del filogrup B2 i en menor proporció del D. D'altra banda s'ha pogut demostrar en diversos estudis experimentals i de correlació estadística, que les soques d'aquests filogrups associades a infecció porten amb més freqüència un conjunt de factors de virulència als que s’atribueixen les funcions patogèniques; com són les adhesines, els quelants de ferro, les toxines, les càpsules i d’altres. No obstant això, hi ha observacions que posen en qüestió aquestes troballes, com és el fet que amb certa freqüència soques dels filogrups A i B1, portadores d'escassos factors de virulència, causin infeccions urinàries i sèpsia en persones sanes. Això, i estudis específics per a cadascun d’aquest factors han qüestionat el seu valor patogènic; considerats de forma aïllada o col·lectivament. La forta correlació entre el filogrup i l'acció patògena podria indicar la presència de factors de virulència desconeguts i la importància de la seva associació. En aquest context, l’única manera de conèixer si una soca és capaç de fer infeccions extraintestinals i en particular infeccions urinàries, és avaluar-les en models experimentals, amb aquesta finalitat s’han descrit dos models in vivo. El primer d’ells, valora la capacitat de causar infecció generalitzada una vegada s’han sobrepassat les barreres naturals de l’hoste, i de permetre la disseminació del patogen al sistema circulatori i causant bacterièmia o septicèmia. Mentre que el segon model, d’infecció urinària ascendent, avalua el potencial virulent i patogen en el sistema urinari. I la capacitat del bacteri per ascendir des de la bufeta fins als ronyons quan no s’apliquen pautes terapèutiques per a contenir la infecció urinària de les vies baixes. Per tant, els principals objectius d'aquesta tesi doctoral han estat: i) determinar el grup filogenètic, els factors de virulència i altres característiques biològiques d’un grup de soques d’E. coli d’origen urinari i intestinal; amb la finalitat de seleccionar les soques utilitzades per als estudis amb els models experimentals in vivo; ii) estandarditzar dos models murins d’experimentació animal per a l’avaluació d’infeccions extraintestinals causades per E. coli i iii) avaluar el potencial virulent i patogen en els dos models murins de les soques d’E. coli prèviament seleccionades. El treball realitzat han permès incorporar en el grup de Microbiologia de l’Institut de Recerca Vall d’Hebron, dins del Servei de Microbiologia del Hospital Universitari Vall d’Hebron; dos models experimentals murins per a l’avaluació de la virulència i patogenicitat de soques d’E. coli. Així mateix, també ha permès la caracterització in vitro d’un grup de soques heterogènies, aportant les primeres proves de conceptes dels models. Els dos models murins estandarditzats i les dades aportades per aquesta tesi obren futures vies de treball com són: i) estudis de virulència de microorganismes causants de sèpsies o infecció urinària, ii) monitorització d’infeccions extraintestinals per a la determinació de la implicació específica de determinants de virulència mitjançant tecnologies d’expressió in vivo o assajos de competició de mutants, iii) avaluació de la eficàcia, la farmacocinètica i la farmacodinàmica de nous antimicrobianes, entre altres. / Urinary tract infections are one of the most common bacterial infections in the community and in hospitals, affecting healthy women and patients with predisposing factors. Escherichia coli is certainly the most common casual agent of these infections, which also is the cause of other extraintestinal infections such as cholecystitis, peritonitis, meningitis and sepsis. Paradoxically, E. coli is the main component of facultative commensal flora of the human intestine and other animals. Using molecular techniques it has been proven that this specie can be divided into four main phylogenetic groups, named A, B1, B2 and D. The majority of the extraintestinal infections are caused by strains from phylogenetic group B2 and in a less extent by group D strains. Moreover, several experimental studies and statistical correlations have demonstrated that the strains associated to infections, present more often a set of virulence factors attributed to features such as pathogenic adhesins, iron chelates, toxins, and capsules, among others. However, some observations are calling into question these results; such as the fact that frequently strains from phylogenetic groups A and B1 (carriers of fewer virulence factors) cause urinary tract infections and sepsis in healthy people. Because of this result and other studies carried out for each of the virulence factors, the pathogenic value of the factors, singly and collectively, has been questioned. The strong correlation among the pathogenic action of phylogenetic groups may indicate the presence of unknown virulence factors and the importance of their relationship with extraintestinal infections. Taking into account the background, the only way to know if a strain is capable of producing extraintestinal infection and particularly urinary tract infection, is evaluating them using experimental models. For this purpose, two in vivo models were described. The first one recognizes the worth of the ability to cause widespread infection once the natural barriers of the host have been exceeded, allowing the spread of the pathogen into the circulatory system causing bacteremia or septicemia. Meanwhile, the ascending urinary infection model assesses the pathogenicity and the virulent potential of the strains in the urinary system, besides the capability of the bacteria to ascend from the bladder to the kidneys without any treatment to contain the lower urinary tract infection Therefore, the main objectives of this thesis were: i) to determine the phylogenetic group, virulence factors, and other biological characteristics of urinary and intestinal E. coli strains, in order to select the strains to be used for in vivo experimental studies ii) to standardize two murine models for the evaluation of extraintestinal infections caused by E. coli, and iii) to evaluate the pathogenicity and the virulent potential of previously selected E. coli strains in murins models. The work has allowed the incorporation of two experimental murine models for the evaluation of the virulence and the pathogenicity of Escherichia coli strains into the Microbiology group of Vall d’Hebron Institut de Recerca in the Microbiology department of Hospital Universitari Vall d’Hebron. Likewise, it has allowed the in vitro characterization of a heterogeneous group of strains, providing the first evidence of concepts of those models. The two standardized murine models and the data provided by this thesis open several lines for future work, such as: i) studying the virulence of microorganisms causing sepsis or urinary tract infection, ii) monitoring of extraintestinal infections to determine the specific involvement of certain virulence factors by means of in vivo expression technologies or mutants competition assays, and iii) evaluating the efficacy, pharmacokinetics and pharmacodynamics of new antimicrobials, among other studies.

Integration of ferrimagnetic CoFe2O4 epitaxial films with silicon

El continuo progreso en microelectrónica se debe al crecimiento exponencial con el tiempo del número de transistores por circuito integrado, dependencia conocida como ley de Moore. Esta ley se sigue cumpliendo, pero se va acercando a límites intrínsecos. Por ello ha emergido la alternativa “More tan Moore”, un enfoque complementario basado en conceptos radicalmente nuevos y en la introducción de nuevos materiales que mejoren las prestaciones de dispositivos. En particular, los óxidos funcionales representan una buena oportunidad para incrementar y desarrollar las respuestas de dispositivos de interés para una gran gama de aplicaciones. Esta tesis presenta un estudio sobre la integración de capas delgadas de CoFe2O4 sobre silicio. CoFe2O4 es ferromagnético y un aislante eléctrico a temperatura ambiente, que son las propiedades requeridas para ser utilizado como barrera túnel en un dispositivo de filtro de espín. Dicho dispositivo podría permitir la inyección de corrientes de espines polarizados en silicio, como alternativa a la inyección usando electrodos ferromagnéticos y barreras túneles pasivas. Sin obstante, un filtro de espín necesita una capa fina de CoFe2O4 de espesor nanométrico, inferior a 4-5 nm para permitir el efecto túnel, y una epitaxia de muy buena calidad para conservar el ferromagnetismo y el transporte por efecto túnel. La instabilidad termodinámica de CoFe2O4 con el silicio impone el uso de una capa barrera para su integración epitaxial. El mayor desafío reside en fabricar bicapas epitaxiales y extrafinas de CoFe2O4/barrera sobre silicio. El principal objetivo de esta tesis ha sido estudiar la posibilidad de realizar este objetivo. La capa barrera es crucial. Hemos llevado a cabo una estrategia de investigación en paralelo considerando varios candidatos. SrTiO3, pudiendo crecer de forma epitaxial sobre Si(001) y ya usado como substrato monocristalino para el depósito de CoFe2O4, ha sido una opción evidente. Hemos usado capas búfer de SrTiO3 gruesas (alrededor de 17 nm) fabricadas por colaboradores del INL-Lyon para crecer capas de CoFe2O4 epitaxiales y ferromagnéticas mediante depósito con láser pulsado (pulsed laser deposition, PLD). Sin embargo hemos encontrado difusión detitanio en el CoFe2O4, y que la intercara de SrTiO3/Si(001) podría ser inestable. Zirconia estabilizada con ítria (yttria-stabilized zirconia, YSZ) es otro óxido ampliamente usado como lámina barrera para la integración de óxidos sobre Si(001). Sin embargo siempre se usa siendo una barrera gruesa, con espesores de decenas de nanómetros y presentando una capa de SiOx en la intercara. Por ello hemos invesigado los mecanismos de crecimiento epitaxial de YSZ, con el fin de determinar los límites en la reducción de espesor de YSZ y de SiOx. Como resultado podemos obtener láminas barrera ultrafinas, de aproximadamente 2 nm de espesor y con menos de 1 nm de SiOx Ha sido posible usando PLD monitorizado con RHEED (reflection high energy electron diffraction). Usando estas láminas barrera, capas ultrafinas de CoFe2O4 epitaxiales presentan una orientación (111) y capas interfaciales de SiOx superiores a 2 nm de espesor. Aunque el resultado es remarcable, el espesor total de CFO/YSZ/SiOx es excesivo para un dispositivo de filtro de espín. También hemos utilizado barreras de Sc2O3 y Y2O3 sobre Si(111), proporcionadas por colaboradores del IHP-Frankfurt Oder. Son candidatos originales que no se habían combinado nunca con CoFe2O4. A pesar del gran desajuste estructural con el CoFe2O4, de entre 15 y 20%, el crecimiento de CoFe2O4 es epitaxial. La caracterización por microscopia electrónica en transmisión ha mostrado un mecanismo de crecimiento epitaxial por ajuste dominios. Las capas presentan una magnetización cercana a la del material masivo y sin capa interfacial de SiOx en las heteroestructuras de CoFe2O4/Y2O3/Si(111). Las barreras de Y2O3 son por tanto prometedoras para la estructura nanométrica requerida en un filtro de espín. Hemos demostrado que barreras ultrafinas de Y2O3, con un espesor inferior a 2 nm, permiten el crecimiento epitaxial de CoFe2O4, aunque las investigaciones sobre la estabilidad de la intercara no han sido concluyentes. / Microelectronics is progressing continuously by the exponential growth with time of the number of transistors per integrated circuit, the popularly known as “Moore’s Law”. This law is still valid but it is approaching intrinsic limits. The “More than Moore” is a complementary approach based on the use of radically new concepts as well as on the use of new materials in existing devices to improve performance. In particular, functional complex oxides represent an opportunity to extend and develop new devices functionalities with a wide range of applications. This thesis presents a study on the integration of CoFe2O4 thin films with silicon. CoFe2O4 is ferromagnetic and electrically insulating at room temperature, the properties required to be used as tunnel barrier in a spin filter device. This device could permit the injection of spin polarized currents in silicon, as an alternative to the injection using ferromagnetic electrodes and passive tunnel barriers. However the spin filter requires a nanometric CoFe2O4 film, thinner than 4-5 nm to allow tunneling, and has to be epitaxial with high crystalline quality to preserve the ferromagnetism and tunneling transport. The thermodynamical instability between CoFe2O4 and silicon imposes the use of a buffer layer for its epitaxial integration. The challenging goal is therefore fabricating ultrathin epitaxial CoFe2O4/buffer bilayers on silicon. Investigating the possibility to achieve such goal has been the main objective of this thesis. The buffer layer is critical. Thus we have followed a strategy based on investigating in parallel several candidates. SrTiO3, which can be grown epitaxially on Si(001) with sharp interface and that has been already used as single crystal to deposited CoFe2O4, has been a natural option. We have used thick (around 17 nm) SrTiO3 buffers fabricated by collaborators at INL-Lyon to grow by pulsed laser deposition (PLD) CoFe2O4, which is epitaxial and ferromagnetic. However, there is diffusion of Ti into CoFe2O4 and the SrTiO3/Si(001) interface could be unstable. Yttria-stabilized-zirconia (YSZ) has been other investigated material. It is widely used to grow oxides on Si(001), but having the YSZ buffershigh thickness of tens of nm and presence of interfacial SiOx. Here we have investigated the mechanisms of YSZ epitaxy to determine the limits reducing the YSZ thickness and the interfacial layer. Ultrathin buffers around 2 nm thick, with less than 1 nm thick SiOx layer, can be fabricated by reflection high energy electron diffraction (RHEED) assisted PLD. Ultrathin CoFe2O4 films subsequently grown were epitaxial, although (111) oriented and with the SiOx layers more than 2 nm thick. The result is remarkable, but the total thickness of CFO/YSZ/SiOx is excessive for a tunnel device. We have used also Sc2O3 and Y2O3 buffers on Si(111), provided by collaborators at IHP-Frankfurt Oder. They are original candidates never combined with CoFe2O4. In spite of the huge lattice mismatch of around 15 and 20% CoFe2O4 grows epitaxially. Detailed transmission electron microscopy (TEM) has showed a mechanism of domain matching epitaxy. The films present magnetization close to the bulk value and without interfacial SiOx layer in the CoFe2O4/Y2O3/Si(111) sample. Thus Y2O3 appear as very promising buffer layer and maybe convenient for the nanometric structure required in a spin filter. We have demonstrated that ultrathin Y2O3 buffers, less than 2 nm thick, permit epitaxial growth of CoFe2O4, although the investigation of the interface stability has not been conclusive.

Bioinformatic Study of Antigen Presentation by HLA class II

Entendre quin és el cribratge al que estan sotmesos els pèptids abans de poder-se unir a les molècules del complex major d’histocompatibilitat classe II o major histocompatibility complex class II en angles (MHC classe II o HLA classe II en humans) per a més tard ser presentats als limfòcits T és especialment rellevant per les seves implicacions en salut, a l’estar involucrats en diferents processos relacionats amb la defensa de l’organisme, des de la resposta davant d’infeccions a les reaccions autoimmunitàries, passant pel reconeixement de les cèl·lules cancerígenes. L’objectiu d’aquesta tesi ha estat desenvolupar diferents estratègies usant tècniques bioinformàtiques per a identificar els patrons que reconeixen les diferents molècules del HLA alhora de seleccionar els pèptids que més tard presentaran els diferents al·lels i, per extensió, poder arribar a predir si un determinat pèptid tindrà la capacitat d’unir-se a una determinada molècula d’HLA. Un cop desenvolupat l’algoritme de determinació i predicció de patrons es va construir una plataforma web per poder-hi analitzar grans quantitats de pèptids i/o proteïnes mitjançant diferents funcionalitats. Per a poder assolir aquests objectius, el treball es va dividir en tres fases diferents. La primera fase va consistir en construir una base de dades relacional en postgesql per a poder-hi emmagatzemar tant la informació requerida per al correcte funcionament de l’algoritme com les dades resultants de l’anàlisi d’aquesta informació. La informació requerida per al correcte funcionament de l’algoritme està formada per epítops per als quals es coneix si són o no presentats per les diferents molècules d’HLA classe II i diferents proteomes de patògens humans, així com el proteoma humà. A més a més, s’hi ha inclòs una secció privada on els usuaris registrats poden pujar-hi dades d’epítops derivades de les seves pròpies investigacions per poder-los analitzar en combinació amb les dades públiques del sistema per a una mateixa molècula. En la segona fase d’aquest treball es varen desenvolupar dos predictors, el primer usant un sistema basat en matrius de puntuació específiques de posició (position-specific scoring matrices en anglès, també conegudes com a PSSM) i el segon usant màquines d’aprenentatge de vectors de suport (Suport vector machines en anglès o SVM). Les PSSM varen ser desenvolupades usant un protocol iteratiu d’optimització, on es comença usant la informació proporcionada per l’alineament de segments de 9 residus en epítops, identificats com a possibles regions d’interacció amb les molècules d’HLA objectes de estudi, i posteriorment es va afegint informació tant de pèptids que no s’uneixen a la molècula com del grau de conservació dels diferents al·lels. Per a la construcció de la SVM, els segments d’unió dels pèptids a cada una de les molècules d’HLA es van definir a partir les PSSM construïdes per a cada una d’elles i els paràmetres per a la SVM amb una funció de base radial (Radial-basis function o RBF) com a nucli (kernel) varen ser fixades individualment per a cada cas a fi i efecte d’assolir els millors resultats possibles. En la tercera i última fase d’aquest projecte, es van construir dos pàgines web, una per cada predictor. Aquests predictors tenen en comú que els usuaris en general poden introduir-hi llistats de pèptids i/o proteïnes en format FASTA per a ser analitzades. Aquestes anàlisi tornen com a resultat els possibles motius d’unió detectats i la seva localització en els proteomes seleccionats. Una característica particular del predictor basat en PSSM és que els usuaris registrats poden pujar seqüències resultants de la seva pròpia investigació per trobar nous patrons d’unió a molècules d’HLA noves o millorar els existents i fer prediccions amb ells. / Understanding how peptides are selectively bound and presented by major histocompatibility complex class II molecules (MHC class II or HLA class II in humans) is of outmost importance for its broad implications in human health, from infection to autoimmunity or cancer. The aim of this thesis was to develop a computational strategy to identify HLA class II binding patterns for a variety of alleles and use this knowledge to predict their capacity to bind specific peptide sequences. To make an effective use of the prediction algorithm, a web-based platform for the analysis of large peptide or protein sets, including various functionalities, was also devised. In order to accomplish these objectives, the work was divided into three different stages. The first stage consisted in the construction of a postgresql relational database to store all the information required for and generated by the algorithms developed. The required, uploaded information (subject to updates) consisted of known HLA class II epitopes and the translated genomes of a list of pathogenic bacterial species and human. In addition, the database was designed to include a private section for the upload of user-owned epitope information, which the owner may use in combination with the public data. In a second stage two predictors were developed, one using position-specific scoring matrices (PSSMs) and the other one using a support vector machine (SVM). PSSM development was performed using an iterative optimisation protocol, starting from the alignment of known epitopes to identify HLA class II binding cores (9-residue segments) and incorporating additional information such as allele conservation and non-binders at different phases of the refinement. For SVM construction, the epitope core was defined using the corresponding PSSM and the parameters for the SVM with a radial-basis-function (RBF) kernel were set up individually for each molecule to get the best performance. In the third stage, two web pages were constructed, one for each predictor. The servers share a common part in which the user can introduce peptide or protein sequences in Fasta format to perform an analysis that delivers both putative epitopes and their localization in a selected proteome. In addition, the PSSM-based server allows the user to upload his/her own sequences to elucidate new HLA class II binding patterns and perform predictions with them.

Estudio de la implicación de los genes Rv1686c-Rv1687c y Rv3161c de Mycobacterium tuberculosis en la resistencia a fármacos

La tuberculosis es considerada como una de las enfermedades infecciosas más importantes del mundo. De acuerdo con la Organización Mundial de la Salud un tercio de la población mundial ha estado expuesta al agente causal Mycobacterium tuberculosis, que causa cerca de dos millones de muertes al año. La complejidad y duración del tratamiento, así como la aparición de cepas resistentes, exigen mejorar el conocimiento de los mecanismos de resistencia así como desarrollar nuevos fármacos o inhibidores que sean más eficaces. La resistencia de M. tuberculosis a antimicrobianos es debida a varios mecanismos operan en muchos casos simultáneamente. Entre ellos están las mutaciones en genes diana, la producción de enzimas que modifican o inactivan fármacos, la baja permeabilidad de la pared celular y las bombas de eflujo. Muchos de estos mecanismos de detoxificación son inducidos por diferentes compuestos incluidos los fármacos utilizados para el tratamiento. Estudios previos mostraron que el triclosán, un biocida con alta actividad antimicrobiana, induce en M. tuberculosis dos posibles sistemas de detoxificación: una posible dioxigenasa codificada por Rv3161c y un posible transportador tipo ABC codificado por Rv1686c-Rv1687c, sugiriendo que estos sistemas podrían tener un papel en el bajo efecto del triclosán en M. tuberculosis. También, se ha observado que el transportador ABC Rv1686c-Rv1687c se induce en macrófagos activados, en respuesta al H2O2 y a la privación de nutrientes sugiriendo que podría tener un papel en la virulencia de la bacteria. En este contexto, el objetivo de este trabajo fue evaluar el papel de estos sistemas en la resistencia al triclosán y otros compuestos así como en la virulencia de M. tuberculosis. Para ello se estudió el efecto del triclosán a nivel transcripcional en la cepa H37Rv en donde se detectaron altos niveles de expresión de los genes Rv1687c y Rv3161c, confirmando que estos sistemas se inducen en presencia del biocida tal y como había sido reportado en la literatura. Posteriormente, se obtuvieron mutantes deficientes y cepas sobreproductoras de ambos sistemas que se usaron para evaluar la CMI del triclosán y otros fármacos. Sin embargo, contrario a lo que se esperaba, no se observaron diferencias en las CMIs de estas cepas y las de los controles. Así mismo, se estudió el papel de estas proteínas en la virulencia, infectando macrófagos murinos con cepas deficientes y sobreproductoras de ambos sistemas. Los resultados no mostraron ningún efecto en la virulencia ni en la proliferación del bacilo en el interior de los macrófagos. A continuación se estudiaron otros factores que podrían estar implicados en la resistencia intrínseca de M. tuberculosis al triclosán. Así se comprobó que la impermeabilidad de la envuelta celular estaría en parte implicada en la resistencia al biocida. También se estudió el papel de las bombas de eflujo utilizando inhibidores de las mismas. Los resultados no mostraron evidencia de la participación de bombas de eflujo en la resistencia al biocida. Finalmente se analizó el efecto del triclosán a nivel proteómico detectándose un aumento en la abundancia de la proteína codificada por Rv3161c y una disminución de las proteínas ThiC y PepQ. Los resultados obtenidos en este trabajo sugieren que aunque la dioxigenasa Rv3161c y el transportador ABC Rv1686c-Rv1687c se inducen en presencia del triclosán, no están implicados en la resistencia de M. tuberculosis a este biocida ni a otros fármacos ensayados en este trabajo. La inducción de estos sistemas podría estar relacionada con algún mecanismo de detoxificación de metabolitos generados en respuesta al daño celular provocado por el triclosán. / Tuberculosis remains one of the most widespread infectious diseases in the world. According to the World Health Organisation, a third of the world’s population has been exposed to Mycobacterium tuberculosis, the causative agent, which causes around two million deaths a year. The complexity and duration of the treatment, as well as the emergence of drug-resistant strains, require a better knowledge of the drug-resistance mechanisms and the development of new drugs or inhibitors that are more effective. The resistance of M. tuberculosis to antimicrobials is due to multiple mechanisms operating simultaneously in many cases. These include mutations in the target genes, production of enzymes that modify or inactivate drugs, low cell-wall permeability and efflux pumps. Many of these detoxification mechanisms are induced by different compounds, including the drugs used in treatment. Previous studies have shown that triclosan, a biocide with high antimicrobial activity, induces two possible detoxification systems in M. tuberculosis: a dioxygenase encoded by Rv3161c and an ABC transporter encoded by Rv1686c-Rv1687c, suggesting that these systems could play a role in the limited effect of triclosan on M. tuberculosis. It has also been observed that the ABC transporter Rv1686c-Rv1687c is induced in response to H2O2 and to the lack of nutrients, suggesting that this could play a role in the virulence of the bacteria. In this context, the objective of this work was to assess the role of these systems in the resistance to triclosan and other compounds as well as in the virulence of M. tuberculosis. To do this, the effect of triclosan on transcriptional activity was assessed in the strain H37Rv in which high levels of expression of the genes Rv1687c and Rv3161c were detected, confirming that these systems are induced in the presence of the biocide, as had been reported in the literature. Then, deficient mutants and overproducing strains of both systems were used to assess the MIC of triclosan and other drugs. However, contrary to what was expected, no differences were observed in the MICs between these strains and the control. The role of these proteins in the virulence was also studied by infecting murine macrophages with deficient and overproducing strains of both systems. The results did not show an effect on either the deficiency or overproduction in the virulence and proliferation of the bacillus inside the macrophages. In order to identify the mechanisms related to the intrinsic resistance of M. tuberculosis to triclosan, the role of the cell envelope was assessed, and it was confirmed that biocide resistance may be related to its impermeable nature. The role of other possible efflux pumps was studied using inhibitors, and there was no evidence of the participation of any pump mediating in the biocide resistance. The effect of triclosan on M. tuberculosis proteome was also assessed in which an increase in the protein encoded by Rv3161c and a reduction in the proteins ThiC and PepQ were detected. The results obtained in this work suggest that although the dioxygenase Rv3161c and the ABC transporter Rv1686c-Rv1687c are induced in the presence of triclosan, they are not involved in the resistance of M. tuberculosis to this biocide or to other drugs tested in this work. The induction of these systems could be related to a detoxification mechanism of metabolites generated in response to the cell damage caused by triclosan.

Spatial adiabatic passage: light, sound and matter waves

El naixement de la Mecànica Quàntica va proporcionar el marc teòric que permetia poder explicar fenòmens prèviament observats experimentalment, com ara la radiació del cos negre, l'efecte fotoelèctric o les línies espectrals de gasos atòmics, i també va permetre entendre millor aspectes fonamentals relacionats amb la dualitat ona-partícula i la interacció entre radiació i matèria. La Mecànica Quàntica ha estat també l'origen de disciplines més específiques com l'Òptica Quàntica o la Informació Quàntica, les quals s’ocupen parcialment del que es coneix com Enginyeria Quàntica. En aquest context, s'han proposat processos de passatge adiabàtic, que consisteixen en el seguiment adiabàtic d'un estat propi del sistema, i que permeten un control molt robust i eficient de la transferència de població entre dos estats assimptòtics. Com molts altres processos en Mecànica Quàntica, els processos de passatge adiabàtic són purament oscil•latoris i poden ser considerats en altres sistemes físics no quàntics que suportin quantitats oscil•lants. En aquesta tesi, s'analitzen processos de passatge adiabàtic en diferents sistemes físics per a controlar la propagació de llum, so i ones de matèria en sistemes de guies acoblades, i la transferència d'àtoms freds individuals en trampes de potencial harmòniques. Adicionalment, utilitzem la robustesa i l'alta eficiència del passatge adiabàtic per proposar nous dispositius i discutir noves implementacions en aquests diversos camps. Específicament, demostrem experimentalment el passatge espacial adiabàtic de llum en un sistema de tres guies TIR d'òxid de silici compatibles-CMOS acoblades mitjançant el camp evanescent, que consisteix en una transferència completa d'intensitat de llum entre les guies externes del sistema. L'avantatge d'usar el passatge espacial adiabàtic respecte els acobladors direccionals estàndard és que la transferència de llum és robusta enfront de fluctuacions tecnològiques i no depèn de valors precisos dels paràmetres. Aquest és el primer dispositiu de passatge espacial adiabàtic per llum fabricat amb tecnologia compatible-CMOS, el que permet una integració massiva i de baix cost. A més, també demostrem experimentalment que aquest sistema de guies es comporta simultàniament com a filtre passa alts i passa baixos, amb unes característiques que el fan una alternativa a altres tipus de filtres integrables com filtres basats en interferència o en absorció. Adicionalment, adrecem el passatge espacial adiabàtic d'ones sonores en sistemes de dos defectes lineals acoblats en cristalls sònics. Calculant els diagrames de bandes per analitzar els supermodes del sistema disponibles i modificant apropiadament la geometria dels defectes lineals al llarg de la propagació, dissenyem dispositius que funcionen com a divisors i acobladors adiabàtics mutifreqüència i com a analitzadors de diferència de fase. També, proposem un mètode per injectar, extreure i filtrar en velocitat àtoms neutres en trampes en forma d'anell mitjançant el passatge espacial adiabàtic utilitzant dues guies addicionals. La proposta es basa en el seguiment adiabàtic d’un estat propi transversal del sistema. Realitzem càlculs semianalítics que encaixen perfectament amb els resultats de simulacions numèriques de l'equació de Schrödinger. També mostrem que la nostra proposta podria ser implementada experimentalment utilitzant paràmetres realistes d'àtoms ultrafreds en potencials òptics dipolars. Finalment, estudiem el passatge adiabàtic d'un àtom fred individual en un triple pou de potencial bidimensional, anant més enllà dels sistemes coneguts, que són de manera efectiva unidimensionals i estudiant les possibilitats que sorgeixen dels graus de llibertat addicionals. D'una banda, un sistema de tres pous de potencial amb les trampes en una geometria triangular es proposa per a interferometria d'ones de matèria, aprofitant un creuament de nivells que apareix en l'espectre d'energia. D'altra banda, es genera moment angular satisfactòriament en una configuració similar on les trampes tenen freqüències d'atrapament diferents, seguint simultàniament dos estats propis del sistema. / The birth of Quantum Mechanics provided a theoretical framework that could explain some previously experimentally reported phenomena, such as the black body radiation, the photoelectric effect or the spectral lines of atomic gases, and also allowed for a better understanding of fundamental aspects related to the wave-particle duality and the interaction between radiation and matter. Quantum Mechanics has been also the origin of more specific disciplines such as Quantum Optics or Quantum Information science, which are partially devoted to a more applied research field that is known as Quantum Engineering. In this context, adiabatic passage processes consisting in the adiabatic following of an eigenstate of the system, which allows for a very robust and efficient control of the population transfer between two asymptotic states have been proposed. As many other processes in Quantum Mechanics, adiabatic passage processes are purely oscillatory and can be extended to other non-quantum physical systems, which also support oscillating quantities. In this thesis, spatial adiabatic passage processes are addressed in different oscillatory physical systems to control light, sound and matter waves propagation in systems of coupled waveguides, and the transfer of single cold atoms in harmonic potentials. Additionally, we make use of the robustness and high efficiency of the adiabatic passage to propose new devices and discuss new implementations in these various fields. To be specific, we experimentally demonstrate the spatial adiabatic passage of light in a system of three evanescent-coupled CMOS-compatible silicon oxide TIR waveguides, which consists in a complete transfer of light intensity between the outermost waveguides of the system. The advantage of using spatial adiabatic passage compared to standard directional couplers is that the light transfer is robust in front of technological fluctuations and does not depend on precise parameter values. Additionally, this is the first spatial adiabatic passage of light device fabricated in CMOS-compatible technology, which allows for massive and low cost integration. Furthermore, we also experimentally show that this system of coupled waveguides behaves as a simultaneously low- and high-pass spectral filter, with features that makes it an alternative to other integrated filters like interferenceñbased and absorbance-based filters. In addition, we address the spatial adiabatic passage of sound waves in systems of two coupled linear defects in sonic crystals. By calculating the band diagrams to analyze the available supermodes of the system and modifying the geometry of the linear defects along the propagation distance appropriately, we design devices working as a multifrequency adiabatic splitter, as a coupler and also as a phase difference analyser. Furthermore, we discuss a novel method to inject, extract and velocity filter neutral atoms in a ring trap via a spatial adiabatic passage process by using two extra waveguides. The proposal is based on the adiabatic following of a transversal eigenstate of the system. Semianalytical calculations are performed, which perfectly match with the results of the numerical integration of the Schrˆdinger equation. We also show that our proposal could be experimentally implemented for realistic state-of-the-art parameters of ultracold atoms in optical dipole potentials. Finally, we study the spatial adiabatic passage of a single cold atom in two-dimensional triple-well potentials, going beyond the well-understood effective one-dimensional systems and studying the possibilities arising from the additional degrees of freedom. On the one hand, a system of three coupled identical harmonic potentials with the traps lying in a triangular configuration is proposed for matter wave interferometry taking profit of a level crossing appearing in the energy spectrum. On the other hand, angular momentum is successfully generated in a similar configuration where the three harmonic traps have different trapping frequencies by simultaneously following two eigenstates of the system.

Estudio faunístico y ecológico de la familia Phoridae en el P.N. del Montseny

Los Phoridae constituyen una familia muy diversa del orden Diptera, de la que se conocen más de 3.400 especies distribuidas en 240 géneros. Es una de las familias de Diptera con mayor diversidad de formas de vida larvaria, con especies saprófagas, depredadoras, fungívoras, parásitas o parasitoides. Los adultos de algunas especies pueden ser utilizados para el control biológico de plagas (hormigas), constituyen plagas de cultivos de hongos o pueden utilizarse en entomología forense. Este trabajo tiene tres objetivos básicos. Primero ampliar el conocimiento faunístico y taxonómico de los Phoridae en nuestro país. Segundo, llevar a cabo un estudio ecológico de esta familia analizando la estructura de la comunidad y su dinámica estacional, estratificación vertical en la vegetación y ritmos nictemerales. Tercero, evaluar la efectividad de distintos métodos de muestreo. El área muestreada de estudio es el Parque Natural del Montseny (Barcelona y Girona), declarado por la UNESCO como reserva de la biosfera. Se seleccionaron hábitats a diferentes altitudes que se diferencian por las condiciones ambientales y composición y estructura de la vegetación: el hayedo, con tres parcelas que se diferenciaban en el grado de humedad, y las landas culminales. El muestreo se realizó durante un año utilizando métodos de captura indirectos (interceptores de vuelo, trampas de agua, trampas de caída, trampas de emergencia y trampas de luz) y directos (biocenómetro, batidos y mangueos). Se capturaron un total de 14.032 Phoridae, identificando 165 especies pertenecientes a 15 géneros. Diez especies son nuevas para la ciencia, 42 son nuevas citas para la Península Ibérica y 71 para España peninsular. Los resultados ecológicos indican que la familia Phoridae es una de las más abundantes dentro de los Diptera. El hayedo está dominado por unas pocas especies, en su mayoría saprófagas, destacando Megaselia pectoralis, M. subpleuralis y M. pectorella, mientras que en las landas, las especies dominantes pertenecen a distintos grupos tróficos, destacando Megaselia pusilla, M. pumila, M. diversa y M. superciliata. Los saprófagos dominan en todas las estaciones, aunque en primavera disminuyen por el aumento de los polífagos y zoófagos. El rendimiento del esfuerzo de muestreo ha sido superior en el hayedo seco, aunque en ninguna zona el muestreo ha sido completo. La mayoría de las especies capturadas son de distribución europea o paleártica. Los dos hábitats (hayedo y landa) difirieron en la composición de la comunidad de Phoridae, tanto en el espacio como en el tiempo. La densidad y riqueza de Phoridae fue superior en el hayedo que en la landa, mientras que la uniformidad fue mayor en las landas que en el hayedo. El periodo de máxima actividad de la familia se produjo en verano, La temperatura fue la variable climática que mejor explicó la dinámica de la familia a lo largo del año, mientras que la precipitación contribuyó poco. La mayor parte de las especies del hayedo presentaron un ciclo bivoltino, con un pico primaveral y otro estival, mientras que en las landas son univoltinas, con un pico estival. En invierno se registró la presencia de especies psicrófilas del género Triphleba. El periodo de máxima actividad diario se produjo en las horas centrales del día, aunque encontramos especies con hábitos nocturnos o crepusculares como Megaselia diversa. La abundancia y riqueza de Phoridae en el hayedo es superior en los estratos herbáceo y arbustivo que en el arbóreo. Las trampas de agua fueron el método más efectivo para la captura de Phoridae. Concluimos, que la elevada abundancia y riqueza de esta familia, junto con su diversidad de formas de vida, hacen de ella una candidata excepcional para futuros estudios evaluativos conservacionistas de espacios naturales. / The Phoridae are a highly diverse family of the Diptera, with more than 3.400 known species in 240 genera. It has one of the highest diversity of larval life forms among Diptera, with saprophagous, predators, fungivorous, and parasites or parasitoids species. Several species can be used for biological control of ant pests, in some cases they are pests in mushroom farms, or can be used in forensic enthomology. This Thesis has three main objectives. First increase the fauna and taxonomic knowledge of the Phoridae in our country. Second, analyze the ecology of this family, mainly the community structure and temporal dinamic, vertical stratification across vegetation, and the nictemeral rhythms. Third, assess the effectivity of different sampling methods. The study area was the Montseny Natural Park, located between Barcelona and Girona (Catalonia, Spain), which is an UNESCO biosphere reserve. Several habitats that differed in environmental conditions and in the composition and structure of vegetation have been selected: Beech (Fagus sylvatica L.) forest, with three stands differing in water availability, and a highland heathland, located in the summit of the mountain range. Sampling was carried out for one year using both indirect (flight interception, water, pitfall, emergence and light traps) and direct (biocenometer, beating tray and sweep-net capture) sampling methods. We captured 14.032 phorids, identifying 165 species belonging to 15 genera. Ten species are new to Science, 42 species are new citations to the Iberian Peninsula, while 71 species are new to continental Spain. Our ecological results point out that the Phoridae is one of the most abundance families amongst the Diptera. Beech stands are dominated by a few species, most of which are saprophagous, with Megaselia pectoralis, M. subpleuralis and M. pectorella being the most important species. In the heathland, dominant species belong to different trophic groups with Megaselia pusilla, M. pumila, M. diversa and M. superciliata being the most important species. Saprophagous forms dominate in all habitats but their relative abundance decreases in spring due to the appearance of polyphagous and zoophagous. Sampling effort yield was greater in the driest beech stand than in the remainder sites, though sampling was not complete in any study site. Most studied species have a European or Palearctic distribution. Both habitats (beech forest and heathland) differed in composition of the Phoridae community, both in space and through season. Density and specific richness was higher but uniformity was lower in the beech forest than in the heathland. Overall, the highest activity of the family occurred in summer. Temperature was the climatic variable that best explained the dinamic of this family through the year, while rainfall had a low influence. Most species in the beech forest had a bivoltine cycle, with two maximums in spring and in summer, while heathland species have and univoltine cycle with their maximum activity concentrated in summer. In winter, we found psycrophilic species of the genus Triphleba. The daily maximum activity was at midday, although several species, such as M. diversa, had a nocturnal or crepuscular activity. In the beech forest, abundance and species richness was higher in the herb and shrub layer than in the tree canopy. Water traps was comparatively the most effective sampling method for the Phoridae. We conclude that the high abundance and richness of the phorids together with its high life forms diversity, makes it a suitable candidate for evaluative conservation studies of natural sites.

Relationship between the SOS system and the chemoreceptors clustering in Salmonella enterica sv. Typhimurium

La proteïna RecA és coneguda per ser la principal recombinasa bacteriana I també l’activador del sistema SOS. RecA no només s’associa amb processos de reparació del DNA sinó que també està relacionada amb altres funcions com ara el control d’integrons, la transferència de resistències antibiòtiques i d’elements de virulència o la inducció de pròfags. A més, en els últims anys s’ha associat a la proteïna RecA un nou paper com a modulador del moviment en eixam o swarming a E. Coli i a S. Typhimurium. A dia d’avui, es coneix que tant la deficiència com l’excés de RecA causen una disminució dràstica de la capacitat de desplaçar-se mitjançant swarming. També es coneix que, en una soca de S. Typhimurium que sobreexpressa recA i que per tant és incapaç de desplaçar-se per swarming, aquest moviment es pot recuperar a través de l’expressió concomitant del gen cheW, indicant que in vivo aquestes dues proteïnes poden estar relacionades. A més, hi ha evidències experimentals de la interacció entre les proteïnes RecA i CheW in vitro. El gen cheW és un dels gens que componen el nucli de l’aparell de quimiotaxi. El seu producte, la proteïna CheW, és la encarregada de l’acoblament entre la proteïna CheA (una histidina quinasa) i els trímers de dímers de quimioreceptors formant la unitat de senyalització bàsica per la quimiotaxi. Es coneix que diverses unitats de senyalització són capaces d’agregar als pols de la cèl·lula donant lloc a una estructura macromolecular coneguda com a clústers de quimioreceptors que, a part de tenir un paper en la transducció de la senyal quimiotàctica, són necessaris per el moviment en swarming. De fet, mutants de E. Coli que sobreexpressen o presenten deficiències en el gen cheW presenten també una estructuració aberrant dels clústers de quimioreceptors, fet que s’ha relacionat amb els defectes en la quimiotaxis i el swarming també observats en aquestes cèl·lules. El mecanisme molecular a través del qual els sistema SOS, i més concretament RecA, modula el moviment per swarming encara es desconeix. De tota manera, hi ha suficients evidències que apunten a una connexió entre el sistema SOS i el sistema de quimiotaxi a través de la interacció entre les proteïnes RecA i CheW. Per això, el principal objectiu d’aquest treball és aclarir el paper del sistema SOS, i de la proteïna RecA, en el moviment per swarming de S. Typhimurium. Els resultats presentats en aquest treball demostren que les proteïnes RecA i CheW de S. Typhimurium són capaces d’interaccionar tant in vivo com in vitro. A més, també es demostra la tenir una estequiometria concreta entre aquestes dues proteïnes constitueix un factor clau a la hora de desplaçar-se per swarming. El mecanisme molecular que permet al sistema SOS controlar la motilitat per swarming encara no ha pogut ser descobert però en aquest treball es demostra que soques de S. Typhimurium que sobreexpressen recA i mutants deficients en el mateix gen presenten severes deficiències en l’estructuració dels clústers polars de quimioreceptors. En conclusió, el present treball clarifica la relació existent entre el sistema SOS i els sistema de quimiotaxi a S. Typhimurium a través de la interacció entre les proteïnes RecA i CheW. Malgrat la demostració de que la variació de la concentració cel·lular de RecA a les cèl·lules ocasiona defectes en l’estructuració dels clústers de quimioreceptors, el mecanisme molecular que permet la regulació del swarming a través de RecA encara no s’ha establert. En aquest treball, s’hipotetitza que RecA afecta el procés de formació de clústers de quimoreceptors a S. Typhimurium i que l’impediment de formar aquests clústers correctament és el motiu principal per el qual els mutants recA presenten defectes en el moviment per swarming. / The RecA protein is known to be the main bacterial recombinase and the activator of the SOS system. RecA is associated not only with DNA repair but also with several other functions such as the control of integron dynamics, prophage induction and the transfer of antibiotic resistances and virulence factors. Furthermore, in the last years a novel role of the RecA protein as a modulator of the swarming motility in E. coli and S. Typhimurium has been revealed. Up to date, it is known that the lack or the excess of RecA causes a dramatic depletion of the swarming motility in the aforementioned bacterial species. Also, the ability to swarm of an S. Typhimurium strain that overexpresses the recA gene can be recovered by concomitantly overexpressing the cheW gene. Moreover, there are experimental evidences of the interaction between RecA and CheW proteins. The cheW gene is one of the chemotaxis system core genes. Its product, the CheW protein, is known to serve in the cell as the coupling protein between the CheA histidine kinase and the chemoreceptors trimers of dimers to form the basic chemotaxis signaling unit. Several chemotaxis signaling units are known to aggregate at the cell poles forming a macromolecular structure known as chemoreceptor signaling arrays that, apart from their role in signal transduction during chemotaxis, are known to be required for swarming motility. E. coli mutants that either overexpress or lacks the cheW gene are known to have severe impairments in the formation of this chemoreceptor clusters. This, have been linked with the depletion of the swarming and chemotactic abilities displayed by those mutants The molecular mechanism by which the SOS system modulates the swarming motility through RecA still remains unknown. There are sufficient evidences pointing towards a link between the chemotaxis and the SOS systems through a RecA-CheW interaction. Thus, the main aim of this work is to elucidate the role of the SOS system through the RecA protein in the swarming motility of S. Typhimurium. Results presented here demonstrate that RecA and CheW proteins of S. Typhimurium are able to interact both in vivo and in vitro thus establishing a link between the SOS system and the bacterial motility. Also, the importance of a concrete stoichiometric relationship between both proteins have been established as a key factor for swarming motility. The molecular mechanism that exactly allows the SOS system to control the swarming motility still remains poorly understood but in this work it has been demonstrated that strains that either overexpress or lack the recA gene present a severe impairment to successfully structuring the chemoreceptor clusters arrays at its cell poles. In conclusion, the present work clarifies the relationship between the SOS and chemotaxis systems of S. Typhimurium through the interaction between the RecA and CheW proteins. The molecular mechanism behind the RecA modulation of the swarming motility still needs to be further investigated but in this work the affectation of the ability to form chemoreceptor signaling arrays in cells with an excess or lack of RecA is reported. Thus, it is hypothesized that RecA affects the clustering process in S. Typhimurium and that the inability to successfully form this clusters is at the core of the swarming impairment shown by the recA mutants of this specie.

INTRODUCCIÓ: Diversos tipus dʼestrès, incloent oncògens actius i dany al DNA, són capaços de induir una aturada irreversible del cicle cel·lular que es defineix com senescència prematura [93-103]. En clínica, els tractaments que actuen produint dany al DNA indueixen apoptosi o bé sensència prematura, disminuint la progressió tumoral [217]. Tot i la resposta inicial, la senescència induïda pel tractament pot suposar un empitjorament de la resposta clínica a llarg termini. De fet, sota tractament, les cèl·lules cancerígenes senescents augmenten la ratio de recaiguda a través del Fenotip Secretor Associat a Senescència (Senescence Associated Secretoy Phenotype, SASP) [236]. Aquest estudi profunditza en com lʼactivitat dels oncògens que sʼexpressen en cèl·lules cancerígenes senescents modulen les seves SASP. RESULTATS: Els resultats mostren que p95HER2 és una forma troncada del receptor HER2 capaç de senyalitzar en forma de homodímer estabilitzat per ponts disulfit intermoleculars. Aquesta forma constitutivament activa de HER2 actua com un potent oncogen tant in vitro com in vivo [24]. Es mostra que lʼexpressió dʼaquest fragment altament actiu de HER2 indueix senescència oncogènica en diferents línies cel·lulars de càncer de mama. Les cèl·lules senescents induïdes per p95HER2 produeixen de forma activa un SASP enriquit en factors protumorigènics. Quan aquestes cèl·lules entren en senescència com a resposta a estímuls no oncogènics, com ara doxorubicina i irradiació gamma, aquestes mateixes cèl·lules no secreten la major part dels factors analitzats. Al mateix temps, lʼexpressió de lʼoncogen en cèl·lules epitelials de mama proliferants presenta un efecte pro-secretor mínim. Tot i així, en aquest treball es presenten evidències de que lʼexpressió de p95HER2, en cèl·lules epitelials de mama senescents generades per irradiació, activa la secreció de diversos factors protumorigènics. Aquests efectes depenen de lʼactivitat de p95HER2 ja que el tractament amb lʼinhibidor de tirosina kinasa, Lapatinib, disminueix dramàticament la resposta secretora en tots els casos estudiats. Evidències preliminars impliquen lʼactivitat transcripcional de NFkB i la via de senyalització PI3K-AKT-mTOR com a mitjancers del SASP protumorigènic depenent de p95HER2. Finalment, emprant tècniques d'imatge en viu, aquests resultats suggereixen que les cèl·lules senescents que expressen p95HER2 exerceixen un efecte prometastàtic cel·lular no-autònom. Aquest efecte, segurament degut al SASP, sʼobserva tant a nivell local com a nivell sistèmic. CONCLUSIONS: La senyalització constitutiva de HER2 potencia i controla la resposta secretora de les cèl·lules epitelials de mama senescents. In vivo, la presència en el tumor primari de cèl·lules senescents que expressen p95HER2 correlaciona amb un increment de la capacitat metastàtica de les cèl·lules tumorals no-senescents que expressen luciferasa (tant presents en el mateix tumor com circulants) [211]. Especulem que les cèl·lules cancerígenes senescents en les que determinades vies de senyalització es troben sobreactivades podrien exercir efectes protumorigènics similars. Això fa rellevant explorar lʼimpacte de lʼexpressió dels oncògens en el secretoma de cèl·lules cancerígenes senescents. Aquests resultats també suggereixen que, quan sigui possible, adequats inhibidors capaços de reduir SASP haurien de ser administrats conjuntament amb tractaments que indueixen senescència. Una teràpia que presenti com a diana les cèl·lules cancerígenes senescents podria representar també una nova interessant oportunitat [237]. En el cas de senescència induïda pel tractament del càncer, aquestes intervencions limitarien els efectes negatius del SASP, tant de bó, millorant la resposta clínica a llarg termini dʼalguns pacients. / INTRODUCTION: Various stresses, including active oncogenes and DNA-damage, are able to induce cells to a largely irreversible cell cycle arrest defined as premature cellular senescence [93-103]. In the clinic, DNA-damaging cancer treatments induce either apoptosis or premature senescence, slowing down tumor progression [217]. Despite the initial response, therapy-induced senescence might worsen the long-term clinical outcome. Indeed, upon treatment, senescent cancer cells are suggested to increase the rate of relapse through their Senescence Associated Secretory Phenotype (SASP) [236]. This work gives insight on how the activity of oncogenes expressed in senescent cancer cells modulates their SASP. RESULTS: The results presented in this dissertation show that p95HER2 is a truncated receptor able to signal as a HER2 homodimer stabilized by intermolecular disulphide-bonds. This constitutively active form of HER2 acts as a potent oncogene both in vitro and in vivo [24]. It is shown that expression of this highly active HER2 fragment induces oncogenic senescence in different breast cancer cell lines. p95HER2-induced senescent cells actively produce a SASP enriched in protumorigenic factors. When senescent in response to a variety of non-oncogenic stimuli, including doxorubicin and γ-irradiation, the same cells do not secrete the most of factors analyzed. At the same time, expression of the oncogene in proliferating breast epithelial cells has modest pro-secretory effects. However, evidence is provided that p95HER2 expression in irradiated senescent breast epithelial cells potently activates the secretion of various protumorigenic factors. These effects depend on p95HER2 activity as treatment with the tyrosine kinase inhibitor Lapatinib dramatically impairs the secretory response in all cases studied. Preliminary evidence implicates NFkB transcriptional activity and the PI3K-AKT-mTOR pathway as mediators of the p95HER2-dependent protumorigenic SASP. Finally, using in vivo imaging, these results suggest that p95HER2-expressing senescent cells exert a cell-non-autonomous prometastatic effect. This effect, likely due to the SASP, is observed both at the local and at the systemic level. CONCLUSIONS: Constitutive HER2 signalling potentiates and controls the secretory response of senescent breast epithelial cells. In vivo, the presence of senescent cells expressing p95HER2, within a primary tumor, correlates with increased metastatic capacity of non-senescent luciferase-expressing tumor cells (either present in the same tumor or circulating) [211]. We speculate that senescent cancer cells in which certain signalling pathways are over-activated might exert similar protumorigenic effects. This makes relevant to further explore the impact of oncogenes expression on the secretome of senescent cancer cells. These findings also suggest that, whenever possible, appropriate inhibitors able to dampen the SASP should be administered together with senescence-inducing cancer treatments. Senescent cancer cells-targeted therapy could also represent an interesting new opportunity [237]. In the eventuality of cancer therapy-induced senescence, such interventions would restrain the detrimental effects of the SASP, hopefully improving the long-term clinical outcome of some patients.

Measurement of the electron-neutrino component of the T2K beam and search for electron-neutrino disappearance at the T2K Near Detector

T2K es un experimento de oscilaciones de neutrinos de largo recorrido en el que por primera vez se ha observado la aparición de neutrinos electrónicos en un haz de neutrinos muónicos. Así pues, el único ángulo de mezcla que quedaba por conocer, q13, es medido con gran precisión. el background principal de esta medida es la contaminación de neutrinos electrónicos producida en el haz junto con la componente de neutrinos muónicos. Ésta es una componente irreducible que ha de ser medida y controlada. La componente intrínseca de neutrinos electrónicos es medida antes de las oscilaciones en el detector cercano de T2K confirmando la predicción de la simulación con un precisión del 10%. Se establece que el background de neutrinos electrónicos está bien reproducido y que la principal medida del experimento T2K es exacta. Por otro lado, estudiar la componente de neutrinos electrónicos es interesante para investigar el comportamiento anómalo de algunos experimentos. Estudios en reactores nucleares y resultados en la calibración de experimentos de neutrinos solares con Galio han observado un déficit de neutrinos electrónicos a cortas distancias de la fuente. Este déficit no es compatible con oscilaciones de neutrinos estándar, pero puede ser conciliado en el marco de las oscilaciones, mediante la introducción de un cuarto neutrino con una masa del orden de 1eV². Este nuevo neutrino no sentiría ninguna fuerza del Modelo Estándar y por ello es comúnmente llamado neutrino estéril. Asumiendo que se mezcla con los neutrinos de tipo electrónico, explicaría la desaparición a cortas distancias de los mismos. El detector cercano de T2K se encuentra a una distancia de la fuente óptima para el estudio de oscilaciones de neutrinos estériles ligeros. El modelo más simple de neutrinos estériles con un sólo neutrino adicional es investigado, definiendo intervalos de confianza para los parámetros de oscilación y comparándolos con la literatura. / The T2K experiment is a long baseline neutrino experiment that has observed for first time the appearance of electron-neutrinos in a muon-neutrino beam. Thanks to this analysis, the last unknown neutrino mixing angle q13 is measured with a good precision. The main background to this measurement is the contamination of electron-neutrinos produced in the neutrino beam together with the dominant muon-neutrino component. This is an irreducible component that needs to be measured and controlled. The prediction of this component at SuperKamiokande is based on the constrain of the neutrino flux and cross sections by a muon-neutrino selection at the T2K near detector ND280. To confirm this prediction, we measure the electron-neutrino event rates at ND280 before the oscillations occur, establishing that the electron-neutrino component is correctly reproduced by the simulation at the 10% level. In addition, studying the electron-neutrino component is interesting to investigate the abnormal behaviour of some neutrino experiments. The reactor neutrino experiments as well as the results from calibration with radioactive sources in solar neutrino experiment with gallium have observed a deficit of electron-neutrino at very short distances from the neutrino source. This depletion is not compatible with standard neutrino oscillation, but it can be explained by invoking a fourth neutrino with a mass of the order of 1eV². This neutrino does not feel any force of the Standard Model and hence is called sterile neutrino. Assuming that it mixes with the electron-neutrinos, it would be responsible of the short base-line electron-neutrino disappearance due to neutrino oscillation. The T2K near detector is located at a position short enough to study the light sterile neutrino oscillations. The neutrino model with an additional sterile neutrino apart from the three active species is tested and some constraints to the oscillation parameters are set and compared with the literature.

Voxel imaging pet pathfinder: a novel approach to positron emission tomography based on room temperature pixelated CdTe detector

El objetivo principal de esta investigación es la simulación y la evaluación de un nuevo concepto de escáner de tomografía por emisión de positrones (PET) basado en un detector pixelado de CdTe en el marco del proyecto “Voxel Imaging PET (VIP) Pathfinder”. El diseño se ha simulado con el programa “GEANT4-based Architecture for Medicine-Oriented Simulations” (GAMOS). El sistema se ha examinado siguiendo las prescripciones de los protocolos NEMA para la evaluación de los dispositivos PET. Varias pruebas se han realizado para evaluar la eficiencia y la calidad de imagen del escáner simulando con precisión las condiciones experimentales requeridas. Por otra parte, el escáner VIP también ha sido evaluado en condiciones pseudo-clínicas con la simulación del escaneo de un cerebro humano. Los resultados de simulación muestran que la excelente resolución de energía de los detectores de CdTe (hasta 1,6% para fotones de 511 keV a temperatura ambiente), junto con el tamaño pequeño del vóxel (1 mm x 1 mm x 2 mm), el alto poder de frenado del CdTe, y la geometría del anillo libre de huecos, dan al nuevo diseño el potencial para superar las limitaciones intrínsecas de los PETs modernos caracterizados por la relativamente pobre resolución de energía de los detectores de centelleo (~10%) y gran incertidumbre de profundidad de interacción (DOI). El escáner VIP puede conseguir una resolución de imagen de hasta ~1 mm de FWHM en todas las direcciones y recoger datos con muy bajo ruido que producen imágenes de excelente calidad en condiciones extremadamente difíciles, como el escaneo de una cabeza humana. Se pueden obtener imágenes de alta calidad con considerablemente menor número de eventos adquiridos respecto a los PETs disponibles actualmente. Esta característica puede utilizarse tanto para aumentar el rendimiento de una unidad hospitalaria de medicina nuclear, como para disminuir la dosis inyectada por paciente. Esta tesis consiste de 6 capítulos principales. Los tres primeros incluyen una revisión de los conocimientos teóricos e históricos de PET, y su estado en la medicina nuclear en la actualidad. La geometría del escáner VIP y sus características distintivas están descritos en el capítulo 5. El capítulo 6 describe la simulación del escáner VIP y el estudio de los resultados de eficiencia del nuevo diseño, mientras que el capítulo 7 está dedicado a la optimización de la técnica de reconstrucción de imagen y la evaluación de la calidad de las imágenes obtenidas con el escáner VIP. Por último, los resultados principales están resumidos en el capítulo final. / The central aim of this research is the simulation and the evaluation of a novel conceptual PET scanner based on pixelated CdTe detector in the framework of the Voxel Imaging PET (VIP) Pathfinder project. The novel design is simulated with the GEANT4-based Architecture for Medicine-Oriented Simulations (GAMOS) and including the expected CdTe and electronics specifics. The system is tested mostly following the prescriptions of the NEMA protocols for the evaluation of PET devices. Several tests are performed to assess the counting and the imaging performance of the VIP with the accurate modeling of the required experimental conditions. Furthermore, the VIP scanner is also evaluated in more challenging pseudo-clinical conditions with the simulation of the screening of a real human head. The simulation results show that the excellent energy resolution of the CdTe detectors (down to 1.6% for 511 keV photons at room temperature), together with the small voxel size (1 mm x 1 mm x 2 mm), the high CdTe stopping power, and the crack-free ring geometry, give the new design the potential to overcome the intrinsic limitations of state-of-the-art crystal PETs, characterized by relatively poor energy resolution (~10%) and large depth of interaction (DOI) uncertainty. The VIP scanner can achieve an image resolution as low as ~1 mm full width at half maximum (FWHM) in all directions and collect virtually noise-free data producing excellent quality images in extremely challenging conditions such as the screening of a human head. High quality images can be obtained with significantly smaller number of collected events with respect to the currently available PETs. This characteristic can be used to, either increase the throughput of a nuclear medicine hospital unit, or to decrease the injected dose per patient. This thesis consists of 6 main chapters. The first three chapters include a review of the theoretical and historical background of PET, and its role in the nuclear medicine nowadays. The VIP scanner geometry and its distinctive features are described in the chapter number 5. Chapter 6 describes the simulation of the VIP scanner and study of the counting performance of the new design, while the chapter 7 is dedicated to optimization of the image reconstruction technique and the assessment of the quality of images obtained with the VIP scanner. Finally, the main results are summarized in the conclusive chapter.
