Characterisation of transcriptional properties of the hid1Δ and hid3Δ mutants of Schizosaccharomyces pombe / Caractérisation des propriétés transcriptionelles des mutants hid1Δ et hid3Δ chez S. pombe

Schizosaccharomyces pombe devient de plus en plus un système modèle pour étudier la régulation de l'expression des gènes et des protéines dans les processus impliqués dans le développement de cancers et de maladies génétiques. Ces travaux peuvent servir à étudier les propriétés putatives de la protéine humaine HID1 à empêcher des tumeurs de se former. J'ai utilisé la technique RNAseq pour révéler les changements d'expression des gènes sur les cellules de S. pombe dont sont absentes trois gènes orthologues du gène humain HID1: hid1+, hid2+ et hid3+. Des mutants ont été créés par remplacement de gènes et testés pour découvrir leurs propriétés de croissance. La croissance du mutant hid2Δ semblait meilleure tandis que celle de hid3Δ semblait plus lente que les contrôles. La morphologie cellulaire de chaque mutant était normale. La microscopie à transmission électronique a révélé que l'appareil de Golgi était fortement modifié dans hid3Δ. RNAseq a montré que plus de 500 gènes étaient exprimés différentiellement dans hid3Δ. Les changements d'expression indiquaient des cellules sous tension. Par ailleurs, un jeu défini de facteurs de transcription et un groupe de gènes encodant des protéines situées et sécrétées ont été introduits, ce qui suggère que la perturbation de la fonction protéique au niveau de la membrane plasmique a un effet feedback sur la régulation de l'expression des gènes. J'émets l'hypothèse que la croissance lente de hid3Δ s'explique par un état cellulaire de quiescence partielle. Aussi, S. pombe ont été séquencées et révèlent l'expression de petits ARN non codants spécifiques, dont des introns complets et d'autres ARN non codants non annotés. / Schizosaccharomyces pombe has become increasingly a model system to study the regulation of gene expression, stress signaling and metabolic and protein changes for processes implicated in the development of cancer and genetic diseases. This work was started to determine if S. pombe could be used to study the putative anti-tumor forming properties of the human HID1 protein. I employed the NGS technology RNAseq to reveal gene expression changes to the cells of S. pombe lacking three orthologues of the human HID1 gene, hid1+, hid2+ and hid3+. Mutants lacking these genes were created by gene replacement and tested for growth properties. The mutant hid2Δ appeared to grow better and hid3Δ grew more slowly than WT controls. The cell morphology of each mutant was normal and lengths and widths were unchanged. Transmission electron microscopy revealed that the Golgi apparatus was greatly modified in hid3Δ but not in other genotypes. RNAseq showed that under standard growth conditions more than 500 genes were differentially expressed in hid3Δ. Expression changes were indicative of cells under stress. Also, a defined set of transcription factors and a group of genes encoding proteins located in the plasma membrane and secreted were induced, suggesting that disruption of protein function at the plasma membrane feeds back to regulate gene expression. I hypothesize that slow growth of hid3Δ is due to a partial quiescent cell state. To start investigating mechanisms regulating gene expression, small RNA libraries of the size of S. pombe introns were sequenced and revealed the expression of specific small non-coding RNAs, including full introns and other un-annotated non-coding RNAs.

Proteomic studies of the hid1Δ and hid3Δ mutants of Schizosaccharomyces pombe / Études protéomiques des mutants hid1Δ et hid3Δ chez Schizosaccharomyces pombe

Schizosaccharomyces pombe est devenu un important système modèle pour étudier les processus physiologiques, biochimiques et génétiques chez l'homme. Ces travaux appartiennent à un projet sur la façon dont la fonction altérée de l'appareil de Golgi contribue à des maladies comme le cancer ou cause des anormalités génétiques. La protéine HID-1 de C. elegans et des humains est une protéine de l'appareil de Golgi qui appartient à la superfamille de protéines DYMECLIN. Les animaux ont à la fois un gène HID1 et un gène DYM. Chez les humains, une expression réduite de HID1 est impliquée dans la prolifération de tumeurs. La perte de DYM chez les humains mène à une déformation squelettique. S. pombe a trois gènes orthologues HID-1, mais pas de DYM. Par contraste, de nombreux eucaryotes unicellulaires et pluricellulaires n'ont qu'un gène DYM. Les mutants de S. pombe sans Hid1 et Hid3 étaient sensibles au stress oxydatif et la croissance de hid3Δ a été stoppée dans des milieux de culture minimum standard. L'insensibilité de hid3Δ au brefeldin A, mais sa sensibilité au golgicide A démontrent que Hid3 fonctionne dans le transport antérograde à travers l'appareil de Golgi. Afin d'explorer des rapports indiquant que le renouvellement des protéines pourrait être modifié dans hid3Δ, j'ai entrepris une étude de protéomique à la quantification label-free. La régulation positive de la voie de signalisation MAPK de tension a démontré que les cellules étaient dans un état de tension dans des conditions normales de croissance. De plus, des composants de protéine dans plusieurs voies de signalisation étaient modifiés, pouvant affecter une large gamme de processus cellulaires. / Schizosaccharomyces pombe has become an important model system to study physiological, biochemical and genetic processes in humans. This work is part of a continuing project to study how altered Golgi function contributes to diseases, such as cancer, or causes of genetic abnormalities. The HID-1 protein of C. elegans and humans are peripheral membrane proteins of the Golgi apparatus and are part of the DYMECLIN superfamily of proteins. Animals have both a HID1 and a DYM gene. In C. elegans, HID-1 maintains normal cellular growth and in humans reduced expression of HID1 has been implicated in tumour proliferation. Loss of DYM in humans leads to skeletal deformation and potentially mental retardation. S. pombe has three HID-1 orthologues, but no DYM. In contrast, many unicellular and multicellular eukaryotes have only DYM. S. pombe mutants lacking Hid1 and Hid3 were sensitive to oxidative stress and growth of hid3Δ was stopped in standard minimal media. Insensitivity of hid3Δ to brefeldin A but sensitivity to golgicide A demonstrated that Hid3 operates in anterograde protein transport through the Golgi. In order to investigate reports that protein turnover might be altered in hid3Δ, I undertook a proteomics study using label-free protein quantification. Up-regulation of the MAPK stress signalling pathway demonstrated that cells were under a state of stress under standard growth conditions. In addition, protein components of Ras signalling, microtubule dynamics and chromatin remodelling were altered potentially affecting a wide variety of processes from cell cycle regulation to metabolism.

Scalable image analysis for quantitative microscopy

Seit der Erfindung des Mikroskops haben mikroskopische Bilder zu neuen Erkenntnissen in der biomedizinischen Forschung geführt. Moderne Mikroskope sind in der Lage große Bilddatensätze von zunehmender Komplexität zu erzeugen, was eine manuelle Analyse ineffizient, wenn nicht gar undurchführbar macht. In dieser Arbeit stelle ich zwei neue Methoden für die automatische Bildanalyse von Mikroskopiedaten vor. 1. Die Fourier-Ringkorrelations-basierte Qualitätsschätzung (FRC-QE), ist eine neue Metrik für die automatisierte Bildqualitätsschätzung von 3D-Fluoreszenzmikroskopieaufnahmen, hier getestet am Beispiel von menschlichen Hirnorganoiden. FRC-QE automatisiert die Qualitätskontrolle, eine Aufgabe, die häufig manuell durchgeführt wird und somit einen Engpass bei der Skalierung bildbasierter Experimente auf tausend oder mehr Bilder darstellt. Die Methode kann die Clearing-Effizienz über experimentelle Replikate und Protokolle quantifizieren. Sie ist auf verschiedene Mikroskopiemodelle übertragbar und lässt sich effizient auf Tausende von Bildern skalieren. 2. Der von mir entwickelte "WormObserver" ermöglicht Langzeitaufnahmen, verarbeitet automatisch die aufgenommenen Videos und erleichtert die Datenintegration über Tausende von Individuen hinweg, um Verhaltensmuster zu entschlüsseln. Darauf aufbauend, habe ich mich auf ein Beispiel für die Plastizität des Nervensystems konzentriert: Die Verhaltenstrajektorie des "C. elegans Dauer Exits". Um den Entscheidungsmechanismus beim Verlassen des Dauer Larvenstadiums zu charakterisieren, habe ich Zeitrafferdaten von Larvenpopulationen in verschiedenen Umgebungen erfasst, analysiert und wichtige Entscheidungspunkte identifiziert. Indem ich die Verhaltensanpassung mit der Genexpression kontextualisiert habe, konnte ich neue Erkenntnisse gewinnen, wie ein sich entwickelndes Nervensystem externe Stimuli robust integrieren und das Verhalten des Organismus an neue Umgebungen anpassen kann. / Since the invention of the microscope, microscopy images have generated new insights in biomedical research. While in the past these images were used for illustrative purposes, state-of-the-art microscopy images provide quantitative measurements. Moreover, modern microscopes are capable of autonomously producing large image datasets of increasing complexity, rendering manual analysis inefficient if not infeasible. Thus, extracting biologically relevant information from these datasets requires computational analysis using appropriate algorithms and software. While some analysis methods generalize to different microscope set-ups and types of images, others need to be well tailored to a particular problem. In this work, I present two new methods for automated image analysis of microscopy data. First, Fourier ring correlation-based quality estimation (FRC-QE) is a new metric for automated image quality estimation of 3D fluorescence microscopy acquisitions. I benchmarked the method in the context of evaluating clearing efficiency in human brain organoids. FRC-QE automates image quality control, a task that is often performed manually and thereby represents a bottleneck when scaling image-based experiments to thousand or more images. The method can estimate clearing efficiency across experimental replicates and clearing protocols. It generalizes to different microscopy modalities and efficiently scales to thousands of images. Second, I have developed a new method for behavioral imaging of C. elegans larvae. The Impact of Attention on Judgments of Frequency and Duration

Previous studies that examined human judgments of frequency and duration found an asymmetrical relationship: While frequency judgments were quite accurate and independent of stimulus duration, duration judgments were highly dependent upon stimulus frequency. A potential explanation for these findings is that the asymmetry is moderated by the amount of attention directed to the stimuli. In the current experiment, participants\' attention was manipulated in two ways: (a) intrinsically, by varying the type and arousal potential of the stimuli (names, low-arousal and high-arousal pictures), and (b) extrinsically, by varying the physical effort participants expended during the stimulus presentation (by lifting a dumbbell vs. relaxing the arm). Participants processed stimuli with varying presentation frequencies and durations and were subsequently asked to estimate the frequency and duration of each stimulus. Sensitivity to duration increased for pictures in general, especially when processed under physical effort. A large effect of stimulus frequency on duration judgments was obtained for all experimental conditions, but a similar large effect of presentation duration on frequency judgments emerged only in the conditions that could be expected to draw high amounts of attention to the stimuli: when pictures were judged under high physical effort. Almost no difference in the mutual impact of frequency and duration was obtained for low-arousal or high-arousal pictures. The mechanisms underlying the simultaneous processing of frequency and duration are discussed with respect to existing models derived from animal research. Options for the extension of such models to human processing of frequency and duration are suggested.
