Implementation of genomics and bioinformatics approaches for identification and characterization of tomato ripening-related genes

Initial activities were focused on isolation and characterization of fruit ripening-related genes from tomato. Screening of four tomato cDNA libraries at low stringency with 10 fruit development and ripening-related genes yielded ~3000 positives clones. Microarray expression analysis of half of these positives in mature green and breaker stage fruits resulted in eight ripening-induced genes. RNA gel-blot analysis and previously published data confirmed expression for seven of the eight. One novel gene, designated LeEREBP1, was chosen for further characterization. LeEREBP1 encodes an AP2/ERF-domain transcription factor and is ethylene inducible. The expression profiles of LeEREBP1 parallel previously characterized ripening-related genes from tomato. Transgenic plants with increased and decreased expression of LeEREBP1 were generated and are currently being characterized to define the function of LeEREBP1. A large public tomato EST dataset was mined to gain insight into the tomato transcriptome. By clustering genes according to the respective expression profiles of individual tissues, tissue and developmental expression patterns were generated and genes with similar functions grouped together. Tissues effectively clustered for relatedness according to their profiles confirming the integrity of the approach used to calculate gene expression. Statistical analysis of EST prevalence in fruit and pathogenesis-related libraries resulted in 333 genes being classified as fruit ripening-induced, 185 as fruit ripening-repressed, and 169 as pathogenesis-related. We performed a parallel analysis on public EST data for grape and compared the results for ripening-induced genes to tomato to identify similar and distinct ripening factors in addition to candidates for conserved regulators of fruit ripening. An online interactive database for tomato gene expression data - Tomato Expression Database (TED) was implemented. TED contains normalized expression data for approximately 12,000 ESTs over ten time points during fruit development. It also contains comprehensive annotation of each EST. Through TED, we provide multiple approaches to pursue analysis of specific genes of interest and/or access the larger microarray dataset to identify sets of genes that may behave in a pattern of interest. In addition, a set of useful data mining and data visualization tools were developed and are under continuing expansion.

Food Deserts and Eating Habits of Children Participating in the WIC Program

The USDA’s “My Plate” recommends that preschool-aged children consume specific amounts of fruits, vegetables, and whole grains. These foods contain essential nutrients that children and adults alike require to maintain good health. Researchers have shown, however, that a significant number of children do not consume the recommended amounts of these foods, specifically vegetables and whole grains. Investigators have become increasingly interested in food deserts and whether living in these areas results in lower consumption of healthy foods. Food deserts by definition are areas where inhabitants have limited access to nutritious food. This study investigated the fruit, vegetable and whole grain consumption levels for preschool age children living in food desert or non-food desert areas. The NATFAN (National Food and Nutrition Questionnaire) survey of WIC participants was compared to the USDA’s food desert location data in order to learn the impact of living in a food desert. Using IBM SPSS to test the hypothesis, separate two-sample t-tests were conducted to determine if the mean difference between frequencies of fruit, vegetable, and whole grain consumption equaled zero. The data showed no difference in consumption of fruits and vegetables between food desert residing children and their non-food desert counterparts. There was, however, a difference in means for the consumption of whole grains. Specifically, food desert residing participants were consuming less brown rice. Using consumption amounts estimated from frequency data, it was discovered that, overall, WIC participants were under consuming fruits, vegetables, and whole grains.

Electron Beam Pasteurization of Fresh Fruit for Neutropenic Diet: E-beam Reduces Bioburden While Preserving Quality

Fresh produce is often touted for its many health benefits; however, various items have been linked to foodborne disease outbreaks. This is especially a concern for immune suppressed individuals who are classified as severely neutropenic (white blood cell count under 500 neutrophils/μL of blood). At this degree of suppression, many are urged to follow a restrictive diet that reduces the potential of exposure to microbial populations. Currently no processing technique is used to sanitize microorganisms from fresh produce. Electron beam (e-beam) irradiation is a non-thermal process that has been approved by the FDA to treat fresh foods and is able to eliminate bacteria. Another technology used to extend shelf life is modified atmosphere packaging (MAP). The objective of this study was to evaluate the use of e-beam irradiation at current FDA-approved doses (< 1 kGy) to determine whether bioburden on fresh fruits can be reduced while maintaining sensory quality. Aerobic plate count methods were employed to determine the bioburden of treatments over a 21 day storage period under both ambient and MAP conditions. A previously identified bacterial plate count benchmark of < 500 CFU/ gram will be used to determine the applicability of the e-beam treatment. A consumer study using a 9 point hedonic scale as well as instrumentation measuring color, texture, moisture content, total soluble solids and titratable acidity were used to compare the treated fruit to the control. E-beam consistently reduced the bioburden on strawberries, fresh-cut watermelon and significantly (p<0.05) for avocado samples. Avocado, grapes and watermelon showed potential to be labeled as clean foods (below 500 CFU/gram). Fruit firmness (as measured by deformation) was not negatively affected by e-beam treatment and was preserved over storage with MAP treatment. Color was not adversely affected by e-beam or MAP, except for avocados that were significantly more grey in the presence of O_(2). Most importantly, consumers rated e-beam and MAP treated samples as acceptable (score above 5) in qualities of color, odor, flavor and firmness. E-beam proved to be an effective tool in reducing bioburden at low doses while maintaining fruit quality.

The South African fresh fruit industry is a significant exporter, accounting for approximately 45% of the country’s agricultural exports. Of the total exported fruit in the 2005/06 season, 60% was subtropical fruit. However, certain physiological rind disorders such as mango lenticel damage and citrus rind pitting are frequently observed, reducing the commercial value of the fruit. This thesis deals with the epidemiology of these rind physiological disorders, in an attempt to obtain basic information that could serve as a guideline to predict and manage the fruit susceptibility to these disorders. The study further investigated the relative effects that certain pre-harvest factors have on the postharvest development of these disorders. Factors of particular interest were harvest maturity, climate and the mineral content of the fruit. Rind pitting is a physiological disorder of citrus that develops during storage. A study was conducted to investigate the relative effects that certain pre-harvest factors have on the post-harvest development of superficial rind pitting in ‘Benny Valencia’ oranges. Factors of particular interest were harvest maturity, climate and the mineral content of the fruit. In addition, trees were treated with two different formulations of nitrogen viz. limestone ammonium nitrate (LAN) and a slow release nitrogen fertilizer (Horticote®), during March 2006. The fruit were then sampled on a two-weekly basis over a period of three months. On each sampling date a set of quality related readings, such as juice sugar and titratable acid concentration were taken, after which the mineral concentration of the exocarp and mesocarp was measured. Fruit were also stored under export simulation conditions. The results indicate that fruit from trees that received additional N were more susceptible to rind pitting than those from control trees. Of the two N applications, fruit from trees that received slow release N were more susceptible to rind pitting than fruit from trees that received the LAN treatment. Another important observation made was that the nitrogen concentration of oranges from trees that received extra nitrogen fertilizer was lower than that from the controls. In addition, experimental fruit were smaller than control fruit. Fruit from trees that received the slow release nitrogen treatment were smallest. A sink/source hypothesis aimed at explaining this phenomenon has been formulated and is currently being investigated. A number of control mechanisms are also being explored. Mango lenticel damage is a serious defect that occurs on the rind of the fruit. This condition causes fruit to attain a speckled appearance and become unattractive to the buyer. Each season, the disorder reduces the packout of fresh fruit by about 16%. Several preharvest factors play a critical role in the postharvest development of lenticel damage. Preliminary studies have shown that the incidence of lenticel damage has some relationship to fruit moisture and fruit nutrient concentration, depending on which of these factors first achieve a critical threshold. A study was conducted to develop appropriate skin moisture content parameters to predict lenticel damage potential before harvest. The study further aimed to provide certain biological markers regarding appropriate nitrogen fertilization practices to reduce lenticel damage. To do this, two trials were conducted approximately a month before harvest. Firstly, a plastic ground cover to restrict water supply was laid under ‘Tommy Atkins’ trees at Numbi Estates in the Hazyview area of the Mpumalanga province, South Africa. Secondly, additional nitrogen was applied as three different formulations, viz. limestone ammonium nitrate (LAN), potassium nitrate (KNO3), and a slow release nitrogen fertilizer under trade name Horticote®, to two ‘Tommy Atkins’ and two ‘Keitt’ orchards at Bavaria Estates in the Hoedspruit area of the Limpopo province, South Africa. Fruit samples were harvested, packed and stored at different intervals after rain during January 2006. With regard to lenticel damage on ’Tommy Atkins’ fruit from Numbi, there was no significant difference between the control and plastic cover treatments. However, when compared to fruit from other localities, the Numbi fruit had the highest incidence of lenticel damage, followed by the conventional orchard at Bavaria. The Numbi fruit, which had the highest incidence of lenticel damage, also had the highest pulp and skin nitrogen concentration. Of the four treatments at Bavaria, the LAN treatment had the highest incidence of lenticel damage, but the pulp and skin nitrogen concentrations of this treatment were comparable with the other treatments. The organic fruit had significantly lower lenticel damage incidence and also had the lowest pulp and rind nitrogen concentrations. Similarly, ‘Keitt’ results showed that the intensity of lenticel damage was significantly higher in the orchard that received additional nitrogen in the form of LAN. From the results it was, however, not possible to formulate nitrogen-lenticel damage correlations. The study failed to prove the case for a direct relationship between the disorder and with nitrogen, as there were no significant or consistent correlations with nitrogen content. An interesting relationship was nevertheless observed between lenticel damage and the time of harvest before and after rainfall. The results indicated that both ‘Tommy Atkins’ and ‘Keitt’ fruit become more susceptible to lenticel damage when harvested a day after rainfall and this gradually reduces afterwards. The purpose of this study has been to specify and estimate a complete demand system for fresh fruits in Canada. The Almost Ideal Demand System (AIDS) is used as the functional form to accomplish the purpose of this study. Fresh fruit was assumed to be weakly separable from all other goods at the first stage of the budgeting process and a conditional demand analysis for fresh fruit was carried out at the second stage of the budgeting process, treating total expenditure as an exogenous variable. At the second stage, expenditure on fresh fruit is allocated to five groups: apples, bananas, grapefruit, oranges, and other fresh fruit. The other fresh fruit group includes: apricots, blueberries, cherries, grapes, lemons, pineapples, and strawberries. The second stage allocation was estimated utilising Zellner's iterative SURE procedure with homogeneity and symmetry conditions imposed on the restricted model. Data used in this study were obtained from Statistics Canada and consist of thirty-four observations from 1960--1993. / Results of the likelihood ratio test failed to reject the restricted model at 5% significant level. The R-square and Durbin-Watson test statistics indicated that the fit of the model is satisfactory. This study showed that a system of fresh fruit demand is inelastic to total expenditure, own-price, and cross-price effects. All the expenditure elasticity estimates were positive and significant over the study period, and indicate that apples, grapefruit, and oranges were relatively normal goods, while bananas and other fresh fruit category were relative luxury goods. Apples and oranges, grapefruit and other fruit category, oranges and other fruit category, bananas and other fresh fruit category are substitutes; and apples and other fresh fruit category, oranges and the other fruits category are complements.
