TonB-Dependent Transport of Thiopeptide Antibiotics to Kill Gram-Negative Pathogens / Transport of Thiopeptides Across the Outer MembraneChan, Chuk-Kin Derek January 2023 (has links)
The outer membrane (OM) of P. aeruginosa is a semi-permeable barrier that contributes to antibiotic resistance by reducing uptake. Finding strategies to circumvent this barrier is a major challenge. One approach involves screening in physiologically relevant conditions to identify novel activity in existing molecules. We discovered that thiostrepton (TS), a thiopeptide antibiotic with no reported activity against Gram-negative bacteria, hijacks the pyoverdine siderophore transporters FpvA and FpvB to cross the OM under iron limitation to inhibit translation. Using TS, we subsequently showed that FpvB is not primarily a pyoverdine transporter, but rather a promiscuous transporter for siderophores ferrichrome and ferrioxamine B. Our work with TS suggested that other thiopeptides may use siderophore transporters for entry into the cell. This hypothesis led to a screen to identify other thiopeptides with activity against P. aeruginosa, uncovering two other thiopeptides, thiocillin and micrococcin, that use the ferrioxamine transporter FoxA for uptake. We discovered another siderophore, bisucaberin, could also use FoxA for uptake and our collaborators solved the crystal structure of bisucaberin bound to FoxA. Through biochemical approaches, we characterized how FoxA accommodates structurally distinct ligands. Finally, we screened known large natural product antibiotics with no pseudomonal activity under nutrient limitation and discovered that the glycopeptide vancomycin inhibits growth by blocking peptidoglycan crosslinking. This pilot screen emphasizes the importance of screening for antibiotics under physiologically relevant conditions to avoid overlooking potential hits. Overall, the findings from these studies can be used to guide medicinal chemistry efforts to develop novel siderophore-antibiotic conjugates for the treatment of P. aeruginosa infections. These results also help us gain a deeper understanding of the mechanism of binding and uptake through siderophore transporters and the range of substrates that can be taken up. / Dissertation / Doctor of Philosophy (PhD) / Antibiotic resistance is a growing crisis that threatens modern medicine, and it is becoming more challenging to discover truly new antibiotics to combat this threat. Intrinsic resistance conferred by the outer membrane of Gram-negative bacteria restricts the entry of many antibiotics, especially larger antibiotics that would otherwise inhibit the growth of Gram-positive bacteria. Consequently, there are fewer treatment options for infections caused by Gram-negative bacteria and developing new antibiotics that can cross the outer membrane remains a significant challenge in drug discovery. My work describes the discovery of a class of antibiotics that can bypass the outer membrane using specific outer-membrane nutrient transporters. Using biochemical, structural biology, fluorescence microscopy, and molecular biology techniques, we uncover the molecular determinants of uptake of these antibiotics for their respective transporters. These results can inform the design of novel narrow-spectrum antibiotics that can overcome the outer membrane barrier to combat antimicrobial resistance.

Moreover, Iron plays an important role in bacterial pathogenicity; in fact, the iron transport systems in bacteria works as target for designing novel antibiotics. Because iron is not soluble under aerobic conditions, bacteria have had to find ways to overcome iron deficiency. One of them is producing an iron-chelating small organic molecule called siderophore. Mecanismos de captação de ferro por sideróforos em Chromobacterium violaceum / Mechanisms of iron uptake by siderophores in Chromobacterium violaceumBatista, Bianca Bontempi 03 September 2018 (has links)
A pouca solubilidade do ferro impõe desafios para sua captação por bactérias e outros organismos. Uma solução eficaz para este problema é a utilização de sideróforos próprios ou exógenos para solubilizar o ferro do ambiente ou de proteínas do hospedeiro e transportá-lo para o interior da célula bacteriana. Neste trabalho, identificamos vias de produção e captação de ferro por sideróforos e definimos o papel destas moléculas na virulência da bactéria Chromobacterium violaceum, um abundante componente da microbiota de solo e água que ocasionalmente causa graves infecções em humanos. Por meio de análises in silico, vários genes relacionados com a síntese e captação de sideróforos foram encontrados no genoma de C. violaceum ATCC 12472 em dois clusters de síntese de metabólitos secundários. Obtenção de linhagens mutantes de vários destes genes e caracterização destas linhagens por ensaios de CAS, curvas de crescimento em carência de ferro e ensaios de estimulação de crescimento revelaram que C. violaceum produz sideróforos endógenos. Essa produção mostrou-se dependente do percursor comum 2,3-DHBA produzido pelas enzimas codificadas pelos genes entCEBA (CV_1485-84-83-82) e de duas enzimas sintetases de peptídeo não ribossomais (NRPSs CV_1486 e CV_2233), as quais provavelmente montam dois sideróforos distintos do tipo catecolato. Cada sideróforo foi captado por um receptor dependente de TonB (RDTB) específico, com o sideróforo produzido via NRPS CV_1486 sendo captado pelo RDTB CV_1491, e o sideróforo produzido via NRPS CV_2233 sendo captado pelo RDTB CV_2230, uma vez que mutantes sem esses RDTBs acumularam sideróforos no meio externo no ensaio de CAS. Além de seus sideróforos endógenos, C. violaceum foi capaz de utilizar xenosideróforos do tipo catecolato de outras bactérias via o RDTB CV_1491. Ensaios de infecção em camundongos revelaram que tanto a síntese quanto a captação de seus sideróforos endógenos são importantes para a virulência de C. violaceum, pois as linhagens mutantes que não produzem sideróforos (?CV_1485-84- 83-82, ?CV_1485-84-83-82/1486::pNPT e ?CV_1486/2233::pNPT) ou são incapazes8 de captá-los (?CV_2230/1491) tiveram sua virulência diminuída em relação a linhagem selvagem. An effective solution to this problem is the use of own or exogenous siderophores to solubilize the iron from environmental or host sources and transport it into the bacterial cell. In this work, we identified pathways for production and uptake of siderophores, and we defined the role of these molecules in virulence of the bacterium Chromobacterium violaceum, an abundant component of the microbiota of soil and water, which occasionally causes serious infections in humans. By performing an in silico analysis, we found several genes related with synthesis and uptake of siderophores in the genome of C. violaceum ATCC 12472 within two secondary metabolite biosynthesis gene clusters. Obtaining mutant strains from several of these genes and characterizing these strains by CAS assays, growth curves under iron deficiency and growth stimulation assays revealed that C. violaceum produces endogenous siderophores. This production was shown to be dependent on the common precursor 2,3-DHBA produced by the enzymes encoded by the genes entCEBA (CV_1485-84-83-82) and on two non-ribosomal peptide synthetase enzymes (NRPSs CV_1486 and CV_2233), which probably build two distinct catecholate siderophores. Each siderophore was picked up by a specific TonB-dependent receptor (RDTB), with the siderophore produced via NRPS CV_1486 being picked up by RDTB CV_1491, and the siderophore produced via NRPS CV_2233 being picked up by RDTB CV_2230, since mutants without those RDTBs accumulated siderophores in the external environment in the CAS assays. In addition to its endogenous siderophores, C. violaceum was able to use catecholate-type xenosiderophores from other bacteria via the RDTB CV_1491. Infection assays in mice revealed that both the synthesis and the uptake of its endogenous siderophores are important for the virulence of C. violaceum, since mutant strains that do not produce siderophores (?CV_1485-84-83- 82, ?CV_1485-84-83- 82/1486 :: pNPT and ?CV_1486/2233 :: pNPT) or are unable to uptake them (?CV_2230/1491) had their virulence decreased relative to the wild type strain. The data showing that the mutant strain unable to uptake both siderophores of10 C. violaceum had more pronounced attenuation of virulence and induced lower NET production in in vitro neutrophil assays suggest that the accumulation of siderophores in the infection may be beneficial to the host. Finally, we demonstrated the possibility of generating transposon mutants in C. violaceum, and by screening a collection of these mutants we identified at least one potential novel transcription factor involved in the regulation of siderophore synthesis in this bacterium. Therefore, the data obtained in this work revealed that C. violaceum uses different endogenous siderophores for iron uptake and that these molecules are important for its establishment in the host.

Magnetoglobus Multicelularis são organizações multi
celulares,
classificada como pertencentes ao grupo de sulfato
redutoras e que possuem em
seu citoplasma cristais de greigita, que dá a eles
a característica magnetotática. São
encontrados em ambientes aquáticos na região de tra
nsição oxica-anóxica onde há
uma estratificação química vertical. Entretanto, po
uco conhecimento se tem sobre as
características ambientais que favorecem seu cresci
mento e sua sobrevivência, o
que impede seu cultivo em laboratório e a compreens
ão sobre sua influência nos
ciclos biogeoquímicos dos ambientes onde são encont
rados. O presente trabalho
tem, neste sentido, o objetivo de caracterizar as c
ondições geoquímicas que
exercem influência sobre a população de
Candidatus
Magnetoglobus Multicelularis
através de uma avaliação das variáveis mais relevan
tes para seu metabolismo.
Foram realizadas, para isso, duas coletas nos meses
de março e junho de 2007 em
três pontos da Lagoa de Araruama, quantificando a d
istribuição vertical da
população de
Ca
. M. multicellularis em extratos de sedimento e as
variáveis
abióticas nos mesmos extratos. Os resultados mostra
ram que o ferro exerce
influência sobre o crescimento populacional na maio
ria dos pontos. Entretanto, no
ponto da Praia da baleia, onde foram encontrados 89
% de todos os indivíduos
quantificados, o ferro encontra-se em concentrações
maiores e outros fatores
exercem maior influência sobre o crescimento popula
cional, como a disponibilidade
de enxofre e nitrogênio. O trabalho conclui que
Ca
. M. multicellularis são
encontrados em maior abundância em sedimentos que f
avorecem a formação de
sulfetos de ferro e a população concentra-se em ext
ratos onde as condições
ambientais favorecem a formação e a manutenção dos
cristais encontrados no
citoplasma ou onde há maior disponibilidade de nutr
ientes, de acordo com a

Magnetoglobus Multicelularis consist of multicellul
ar aggregate
that are classified as sulfate reductors, with grei
gite crystals in their cytoplasm, which
give them magnetotactic characteristics. They are f
ound in aquatic environments, on
the oxi-anoxi transition zone, where a vertical che
mical stratification. However, little is
known about the environmental characteristics that
favor their survival and growth.
This fact prevents their controlled breed and cultu
re in a laboratorial environment and
also impairs the understanding of their influence o
n biogeochemical cycles of the
environments where they are found. Therefore, the o
bjective of the present work is to
characterize the environmental conditions that favo
r the
Ca
. M. multicellularis survival
through an
in situ
evaluation of the variables that are more importan
t to the cellular
metabolism. In order to obtain this data, two sampl
e collections were conducted in
three spots of the Araruama lagoon, in the months m
arch and in june of 2007
quantifying the vertical distribution of the
Ca
. M. multicellularis population in sediment
extracts and their abiotic variables. The results s
howed that the quantified iron acts
as a limiting factor in most of the collection spot
s. However, in Praia da Baleia, where
89% of the total quantified individuals were found,
a higher concentration of iron was
also found and it does not act as a limiting factor
. At the latter collection spot, other
factors such as sulfur and nitrogen availability re
gulate the population growth. As a
conclusion, this work demonstrates that
Ca
. M. multicellularis are found in more
abundance in sediments that enable iron sulfide for
mations. Moreover, they use their
magnetotactic characteristics to adapt themselves t
o environmental variations that
occur frequently in the referred sediment region an
d they try to find a region where
the environmental conditions may allow the formatio
n and maintenance of the
crystals found in the cytoplasm or where there are
more nutrients available.
