First Discoveries of z > 6 Quasars with the DECam Legacy Survey and UKIRT Hemisphere Survey

We present the first discoveries from a survey of z greater than or similar to 6 quasars using imaging data from the DECam Legacy Survey (DECaLS) in the optical, the UKIRT Deep Infrared Sky Survey (UKIDSS) and a preliminary version of the UKIRT Hemisphere Survey (UHS) in the near-IR, and ALLWISE in the mid-IR. DECaLS will image 9000 deg(2) of sky down to z(AB) similar to 23.0, and UKIDSS and UHS will map the northern sky at 0 < decl. < + 60 degrees, reaching J(VEGA) similar to 19.6 (5-sigma). The combination of these data sets allows us to discover quasars at redshift z greater than or similar to 7 and to conduct a complete census of the faint quasar population at z greater than or similar to 6. In this paper, we report on the selection method of our search, and on the initial discoveries of two new, faint z greater than or similar to 6 quasars and one new z = 6.63 quasar in our pilot spectroscopic observations. The two new z similar to 6 quasars are at z = 6.07 and z = 6.17 with absolute magnitudes at rest-frame wavelength 1450 angstrom being M-1450 = -25.83 and M-1450 = -25.76, respectively. These discoveries suggest that we can find quasars close to or fainter than the break magnitude of the Quasar Luminosity Function (QLF) at z greater than or similar to 6. The new z = 6.63 quasar has an absolute magnitude of M-1450 = -25.95. This demonstrates the potential of using the combined DECaLS and UKIDSS/UHS data sets to find z greater than or similar to 7 quasars. Extrapolating from previous QLF measurements, we predict that these combined data sets will yield similar to 200 z similar to 6 quasars to z(AB) < 21.5, similar to 1000 z similar to 6 quasars to z(AB) < 23, and similar to 30 quasars at z > 6.5 to J(VEGA) < 19.5.

A central enrichment-based comparison of two alternative methods of generating transcription factor binding motifs from protein binding microarray data

Characterising transcription factor binding sites (TFBS) is an important problem in bioinformatics, since predicting binding sites has many applications such as predicting gene regulation. ChIP-seq is a powerful in vivo method for generating genome-wide putative binding regions for transcription factors (TFs). CentriMo is an algorithm that measures central enrichment of a motif and has previously been used as motif enrichment analysis (MEA) tool. CentriMo uses the fact that ChIP-seq peak calling methods are likely to be biased towards the centre of the putative binding region, at least in cases where there is direct binding. CentriMo calculates a binomial p-value representing central enrichment, based on the central bias of the binding site with the highest likelihood ratio. In cases where binding is indirect or involves cofactors, a more complex distribution of preferred binding sites may occur but, in many cases, a low CentriMo p-value and low width of maximum enrichment (about 100bp) are strong evidence that the motif in question is the true binding motif. Several other MEA tools have been developed, but they do not consider motif central enrichment. The study investigates the claim made by Zhao and Stormo (2011) that they have identified a simpler method than that used to derive the UniPROBE motif database for creating motifs from protein binding microarray (PBM) data, which they call BEEML-PBM (Binding Energy Estimation by Maximum Likelihood-PBM). To accomplish this, CentriMo is employed on 13 motifs from both motif databases. The results indicate that there is no conclusive difference in the quality of motifs from the original PBM and BEEML-PBM approaches. CentriMo provides an understanding of the mechanisms by which TFs bind to DNA. Out of 13 TFs for which ChIP-seq data is used, BEEML-PBM reports five better motifs and twice it has not had any central enrichment when the best PBM motif does. PBM approach finds seven motifs with better central enrichment. On the other hand, across all variations, the number of examples where PBM is better is not high enough to conclude that it is overall the better approach. Some TFs bind directly to DNA, some indirect or in combination with other TFs. Some of the predicted mechanisms are supported by literature evidence. This study further revealed that the binding specificity of a TF is different in different cell types and development stages. A TF is up-regulated in a cell line where it performs its biological function. The discovery of cell line differences, which has not been done before in any CentriMo study, is interesting and provides reasons to study this further.

The design of feed networks for enhanced bandwidth operation of microstrip patch antennas

This dissertation investigates a simple LC-matching network for the impedance bandwidth enhancement of microstrip patch antennas. Wideband impedance matching is a standard practice for active circuits. Simple impedance matching of antennas is also quite common, but data on wideband impedance matching of antennas is not found very much in the open literature. The matching circuit presented consists out of a resonant LC-circuit with a quarterwave matching line as part of the design. Results for a number or experimental antennas, on which the new technique was applied, are included in the report. A well-defined design procedure is also presented, and results in a relatively small circuit to implement. Using cDNA-AFLP and microarray analysis for rapid identification of Diuraphis noxia induced genes from near-isogenic Triticum aestivum lines

This is a study of transcriptional gene regulation in wheat (Triticum aestivum, L.) in response to Russian wheat aphid (RWA) (Diuraphis noxia, Kurdjumov) infestation. The Russian wheat aphid feeds on the phloem sap in the leaves of wheat plants, and causes the leaves of susceptible wheat plants to curl. This forms a protective barrier for the RWA from insecticides and natural enemies. Chlorosis also results from the RWA feeding. In cases of high infestation, death of susceptible plants can also occur. Eleven wheat genes that confer resistance to the Russian wheat aphid have been identified, but their mechanism at molecular level is still not clearly understood. Wheat near-isogenic lines (NILs) were used in a genome-wide, transcriptome analysis using cDNA-AFLP technology. RWA-resistant cultivar ‘Tugela DN’ and RWA-susceptible cultivar ‘Tugela’ were infested with the RWA and leaves were collected from the infested plants at different (0-, 1-, 2-, 6-, 12-, 24-, 48- and 120-) hours post infestation. cDNA samples derived from these leaves was then analyzed by cDNA-AFLP which revealed 18 clusters of differential gene regulation between the two NILs. The results of this experiment show that differential regulation of transcripts occur even within the first hour of infestation. All types of regulation were observed within the clusters. Differentially expressed transcript derived fragments (TDFs) that were randomly isolated from PAGE gels and sequenced (41 TDFs) included sequences in the functional groups similar to those observed in the microarray analysis. The functional categories are cell structure and maintenance [protein synthesis (14%), chaperone (2%), protein degradation (2%), transcription factor (5%)]; photosynthesis [sugar metabolism (5%), carbohydrate metabolism (2%), energy related (7%)]; defenserelated [signaling (7%), defense-related (10%)] while the rest did not have any significant homology to any known or characterized proteins. Previous suppressive subtractive hybridization experiments identified transcripts that are differentially expressed in wheat in response to RWA feeding. More transcripts were identified by PCR from cDNA pools derived from RWA-infested plants as having conserved motifs common in pathenogenesis related proteins. The isolated transcripts were used to generate a defense response-biased microarray chip that was used to investigate the regulation of these transcripts during infestation of RWA resistant wheat plants (‘Tugela DN’) in a time trial. Dual hybridization of CyDye labeled probes derived from the induced ‘Tugela DN’ plants to the microarray chips revealed differential regulation of the immobilized transcripts in wheat, at different time points post infestation with the RWA. Statistical analysis of the CyDye intensities on the 380 spots mounted on the cDNA microarray slides showed 29 transcripts to be significantly regulated (P≤0.05) during the time of the experiment. These included ESTs that were grouped into four functional categories, namely cell structure and maintenance (9 ESTs); photosynthesis (8 ESTs); defense-related (4 ESTs) and those with no significant homology found or proteins with unknown function (8 ESTs). Patterns of regulation of these transcripts in all of the functional categories included all types of regulation e.g. mainly down-regulation, mainly up-regulation, and a combination of up-/up-/down-regulation in response to RWA feeding. In conclusion, data obtained utilizing cDNA microarray and cDNA-AFLP analyses in infested wheat suggest that the ability to maintain structures involved in photosynthesis by regulating the relevant transcripts through-out infestation is an important determinant in plant survival during RWA feeding. Blood-Brain Barrier in vitro Model: A Tissue Engineering Approach and Validation

This dissertation evaluated the feasibility of using commercially available immortalized cell lines in building a tissue engineered in vitro blood-brain barrier (BBB) co-culture model for preliminary drug development studies. Mouse endothelial cell line and rat astrocyte cell lines purchased from American Type Culture Collections (ATCC) were the building blocks of the co-culture model. An astrocyte derived acellular extracellular matrix (aECM) was introduced in the co-culture model to provide a novel in vitro biomimetic basement membrane for the endothelial cells to form endothelial tight junctions. Trans-endothelial electrical resistance (TEER) and solute mass transport studies were engaged to quantitatively evaluate the tight junction formation on the in-vitro BBB models. Immuno-fluorescence microscopy and Western Blot analysis were used to qualitatively verify the in vitro expression of occludin, one of the earliest discovered tight junction proteins. Experimental data from a total of 12 experiments conclusively showed that the novel BBB in vitro co-culture model with the astrocyte derived aECM (CO+aECM) was promising in terms of establishing tight junction formation represented by TEER values, transport profiles and tight junction protein expression when compared with traditional co-culture (CO) model setups and endothelial cells cultured alone. Experimental data were also found to be comparable with several existing in vitro BBB models built from various methods. In vitro colorimetric sulforhodamine B (SRB) assay revealed that the co-cultured samples with aECM resulted in less cell loss on the basal sides of the insert membranes than that from traditional co-culture samples. The novel tissue engineering approach using immortalized cell lines with the addition of aECM was proven to be a relevant alternative to the traditional BBB in vitro modeling.

New Identifications of the CCH Radical in Planetary Nebulae: A Connection to C-60?

New detections of CCH have been made toward nine planetary nebulae (PNe), including K4-47, K3-58, K3-17, M3-28, and M4-14. Measurements of the N = 1 -> 0 and N = 3 -> 2 transitions of this radical near 87 and 262 GHz were carried out using the new 12 m and the Sub-Millimeter Telescope (SMT) of the Arizona Radio Observatory (ARO). The presence of fine and/or hyperfine structure in the spectra aided in the identification. CCH was not observed in two PNe which are sources of C-60. The planetary nebulae with positive detections represent a wide range of ages and morphologies, and all had previously been observed in HCN and HNC. Column densities for CCH in the PNe, determined from radiative transfer modeling, were N-tot(CCH) similar to 0.2-3.3 x 10(15) cm(-2), corresponding to fractional abundances with respect to H-2 of f similar to 0.2-47 x 10(-7). The abundance of CCH was found to not vary significantly with kinematic age across a time span of similar to 10,000 years, in contrast to predictions of chemical models. CCH appears to be a fairly common constituent of PNe that are carbon-rich, and its distribution may anti-correlate with that of C-60. These results suggest that CCH may be a product of C-60 photodestruction, which is known to create C-2 units. The molecule may subsequently survive the PN stage and populate diffuse clouds. The distinct, double-horned line profiles for CCH observed in K3-45 and M3-28 indicate the possible presence of a bipolar flow oriented at least partially toward the line of sight.

The impact of electric transmission lines on suburban areas : a case study in Surrey, British Columbia

The central problem which overhead electric transmission lines pose for suburban areas is that right of way location decisions made in earlier years have influenced, and sometimes determined, the present overall pattern of suburban development and especially its residential aspects. The study is therefore limited to considerations of the impact on residential areas. The result has been that past decisions made by one agency on the basis of technical determinants and economic criteria applicable to a utility project have often been responsible for the present form and pattern of urban areas. Another problem is that in the suburban areas near those lines which have ugly structures and unmaintained rights of way, there is an adverse effect upon the quality of adjacent residential development. This effect is most marked in those areas which are striving for urban standards of residential density and neighbourhood amenity. Almost equally important with the effects which power lines may have on the areas they pass through is the simple fact of the tremendous amount of land which they use and alienate for most other urban uses. The study is concerned with the impact of overhead electric transmission lines on suburban areas, and not with electric lines at distribution voltages. Extra high voltage lines are of special interest to planning, for they present technical and economic problems which either preclude or make impractical converting them to underground forms. Accordingly, as overhead transmission lines are likely to have continuing effect, the following hypothesis is advanced. Because the location of overhead electric transmission lines has had considerable influence (sometimes adverse) on the spatial pattern of residential development, there is need for coordinating the requirements of the utility agency and the appropriate planning agencies. The study describes in some detail those locational requirements and standards of electric transmission lines which have a bearing upon the use of land. The optimum locational requirements for overhead electric transmission line rights of way and suburban density and types of residential development are shown to be nearly identical. The two are therefore in competition for the use of land, and this competition is most marked in suburban areas where land values are lower than in the central city. A specific examination is carried out of transmission line effects on the suburban residential area of Surrey, British Columbia, which is an urbanizing municipality on the fringes of the Vancouver metropolitan area. The case study shows that there is a significant correlation between the present pattern of residential development, as measured by assessment values and population distribution, and the presence of transmission line rights of way. The study concludes that the presence of the lines is the most likely causal factor. That the influence has been sometimes adverse is not as definitely established, but the conclusion may be inferred from subjective evaluation of the aesthetic evidence presented. Further study of objective evidence is called for. The statement in the hypothesis that it is necessary to coordinate the requirements of the utility agency and the appropriate planning agencies is basically valid, but is felt to be inadequate. It is concluded that the activity must, wherever possible, be an integrative one, and involve many other departments of government, including the federal. Several methods for calculating the electrical phase and modal parameters of overhead transmission lines are described in this thesis; then, a graphical method for evaluating communication frequency response of delta transmission lines -based on the guidelines given by W. H. Senn [12,13,14]- is developed. The graphical method, combined with the parameters calculation methods, obviates the need of large mainframe computers for the analysis of power line carrier (PLC) systems. A new technique for assessing coupling alternatives, based on Senn's method, is developed. The technique is applied to generate coupling recommendations; it is found that many of the current recommendations given elsewhere [21] are not reliable.
