Kinetika neizotermické krystalizace polylaktidu s přídavkem vybraných činidel / Kinetics of non-isothermal crystallization of polylactide with selected agents

The aim of submitted diploma thesis is the study of non-isothermal crystallization kinetics of polylactide (PLA) with selected agents (1 %) and observation of the emerging crystalline structure under polarizing optical microscope. The agents were talc, a mixture of organic salts with the addition of amorphous SiO2 (HPN 68L) and zinc stearate (HPN 20E) and LAK-301 (potassium salt of 5-dimethylsulfoisophtalate), which is a nucleating agent developer for PLA. The PLA matrix served as a reference. Non-isothermal crystallization took place on a differential scanning calorimeter at cooling rates () 0,3; 0,5; 0,7; 1; 1,5; 2 °C/min After non-isothermal crystallization, the crystalline fraction (Xc) od PLA was evaluated from X-ray diffraction analysis, and the supramolecular structure was observed after chemical degradative etching using confocal laser scanning microscope. The crystallization kinetics were evaluated by the methods of Jeziorny and Mo and the activation energy of the crystallization was determined according to the Friedmann method. All prepared materials were amorphous (Xc 40 % for up to 1,5 °C/min). However, for LAK-301, Xc decreased to 30 % already at the = 2 °C/min and it can be assumed that with increasing its nucleation activity will decrease. A spherulitic structure was observed in all samples, but the number and size of spherulites decreased with increasing and the appearance varied according to the type of agent. Both kinetic models proved to be unsuitable for materials with low Xc and the highest because the rate of crystallization did not change. With the Jeziorny method, it was possible to evaluate the kinetics only for the relative crystallinity Xt = 29–50 % and with the Mo method it was not possible to evaluate the data for the highest for PLA matrix and sample with HPN 68L. The samples with LAK-301 and HPN 68L showed the lowest activation energy.

Vliv zinku přítomného ve vedlejších surovinách na hydrataci a vlastnosti portlandských směsných cementů / Influence of Zinc in Byproducts on Hydration and Properties of Blended Portlands Cements

The theme of this work is to monitor the effect of zinc on the properties of blended Portland cements. Zinc was tested in the form of two-soluble salts: Zn(NO3)22 H2O and ZnCl2 and a very slightly soluble compound ZnO. Blended cements were prepared by partial replacement with finely ground granulated blast furnace slag, high-temperature and fluidized bed combustion filter fly ash. Flow properties were studied on the prepared pastes. Impact on hydration reactions was examined by using of isothermal and isoperibolic calorimetry. Flexural and compressive strength were measured as mechanical properties of the prepared test specimens. The phase composition of the prepared composites and incorporation of zinc ions in the cement matrix via leaching tests and FTIR analyzes were also studied. Microstructure development of cement samples was tested by SEM analysis with EDS. Influence on ecotoxicity was also measured.

Title: Self-assembly of polymers with amphiphilic compounds (surfactants) in aqueous solutions Abstract: This PhD Thesis is devoted to the co-assembly in systems containing electrically charged polymers (polyelectrolytes and block copolymers containing polyelectrolyte sequences). I studied the interactions between block copolymers and oppositely charged surfactants in aqueous solutions, and the structure and properties of co-assembled nanoparticles by a combination of several experimental methods. I found that the spontaneous formation, solubility and stability of complex nanoparticles depend not only on the electrostatic attractive forces but also on the hydrophobic effects. In a major part of my Thesis, I studied the interaction of polyelectrolytes with oppositely charged gemini surfactants (containing two charged head-groups interconnected by a short linker and two hydrophobic tails) which is a relatively new topic - much less studied than the co-assembly with conventional single tail surfactants. Better understanding of the formation and properties of complexes containing gemini surfactants and polymers provides knowledge that should lead to novel tailor-made nanoparticles with desired properties for applications in medicine and new technologies (including nano-technologies). Self-incompatible solvents with ionic groups

The concept of a self-incompatible solvent is introduced as a molecule composed of two parts (compound 1 and 2) with unfavourable interactions. A third compound will be readily dissolved in this solvent to diminish this unfavourable interaction by dilution. The more incompatible compounds 1 and 2 are, the stronger this behaviour is expected to be. In this work, ionic liquids comprising non-polar carbon chain and polar ionic group are chosen to serve as a model of self-incompatible solvent. The interactions parameters k of the ionic liquids with active ingredients are investigated to examine the effect of self-incompatibility of the ionic liquid molecule. On the other hand, phase separation between compounds 1 and 2 will reduce the positive effect of self-incompatibility. The tendency of phase separation is increasing with increasing size of the two compounds. Thus, if compounds 1 and 2 are blocks tied together into a block copolymer, one expects a decreasing ability of the block copolymer to dissolve an active ingredient with increasing block length. In this work the ability of polybutadiene-block-poly(2-vinylpyridine) (PB-b-P2VP) block copolymers to dissolve the model compound anthracene is investigated. As expected, the solubility indeed decreases with increasing block length.

STUDIES ON THE SIZE AND NON-PLANARITY OF AROMATIC STACKING MOIETY ON CONFORMATION SELECTIVITY AND THERMAL STABILIZATION OF G-QUADRUPLEXES

Targeting DNA has the advantage over proteins for cancer remediation because of the fewer copies of the ligands required for the desired therapeutic effect. Traditionally, covalent DNA binders like alkylating agents have been used to induce genetic instability through the formation of DNA lesions and strand breaks, leading to cellular apoptosis. The primary drawback of this treatment is the non-specific binding that affects both cancerous and non-cancerous cells. G-quadruplexes are the DNA secondary structures that are present in abundance near the promoter regions of the oncogenes and are involved in the regulation of their activities. A ligand-mediated stabilization of G-quadruplexes in the promoter regions and down-regulation of the associated oncogenes have been validated. In contrast to alkylating agents, G-quadruplex ligands induce genetic stabilization through non-covalent interactions. They can be designed to interact specifically with G-quadruplex DNA over duplex DNA, which reduce side effects arising from the off-targeting. G-quadruplex ligands invariably have the large planar aromatic moiety to interact with G-quadruplexes through π- π stacking interactions. For determining the size effect of the aromatic moiety on stabilization of G-quadruplexes, a series of ligands were synthesized by conjugating nucleobases or 1,10-phenanthroline with an aminoglycoside, neomycin. The resulting conjugates increased the binding affinity synergistically and enabled us to study the effect of the stacking moiety required for G-quadruplex stabilization. Nucleobase-neomycin conjugates did not show stabilization stabilize of human telomeric G-quadruplex. 1,10-Phenanthroline-neomycin conjugate (7b) on the other hand binds to human telomeric G-quadruplex with a Ka of (8.92.4)×108 M-1 and inhibits telomerase activity at 1.56 µM probably through G-quadruplex stabilization. Moving forward, we further enlarged the aromatic moiety by tethering two 1,10-phenantholine molecules together through a five-atom linker. The resulting molecule (2-Clip-phen) was conjugated with various amino-containing side chains. 2-Clip-phen derivatives showed at least 30 times weaker binding to duplex DNA over G-quadruplex DNA. In addition, compounds showed a preference for the antiparallel G-quadruplex conformation over parallel and hybrid G-quadruplex conformations, as shown in the CD spectroscopy studies. Ligands 11 and 13 induced the formation of an antiparallel G-quadruplex from random coils and stabilize it to 60 oC (Tm) in a salt-free condition. Mass spectrometry study showed the formation of a two-tetrad G-quadruplex with the 2-Clip-phen ligand. Docking study showed that the ligand interacts most favorably with antiparallel G-quadruplex conformation, which is supported further by the larger thermal stabilization effect on antiparallel G-quadruplex compared with other G-quadruplex conformations. Our study suggests that 2-Clip-phen can be used as a scaffold for designing G-quadruplex binding ligands that preferentially bind to antiparallel G-quadruplexes, which has never been reported before.

Desarrollo y optimización de wood plastic composites con matriz biopolimérica y fibras naturales

Tesis por compendio / [ES] Debido a la preocupación por la contaminación derivada del uso de los plásticos y la gran cantidad de residuos generados a nivel mundial, se desarrollaron diferentes compuestos plásticos reforzados con fibras naturales respetuosos con el medio ambiente (WPC) para su caracterización y optimización. En primer lugar, se utilizó polietileno de alta densidad de base biológica (BioHDPE) como matriz polimérica y diferentes fibras cortas naturales como el cáñamo, el lino y el yute. Se mezclaron mediante extrusión de doble husillo y se moldearon en piezas mediante moldeo por inyección, se añadió un copolímero de injerto de etileno con anhídrido maleico (PE-g-MA) a dos partes por cien de resina al WPC durante el proceso de extrusión para reducir la falta de compatibilidad entre las fibras lignocelulósicas y la matriz polimérica. Como resultado, se observó en el análisis térmico, una ligera mejora de la estabilidad térmica de los compuestos reforzados con las tres fibras, aumentado la temperatura de fusión y de degradación del compuesto. Además, también aumentó la absorción de agua de los compuestos. Se obtuvo, especialmente, un aumento drástico del módulo de Young y de la resistencia al impacto de los compuestos con refuerzo de fibra de cáñamo. Debido a estos resultados, a continuación, se realizó un estudio con la misma matriz polimérica (BioHDPE) y diferentes porcentajes (2,5 a 40,0% en peso) de fibras cortas de cáñamo (HF) como refuerzo natural, utilizando la misma técnica por fusión y extrusión de doble husillo del compuesto que se moldeo por inyección. También se utilizó como agente compatibilizante, el copolímero maleinizado, de injerto de etileno con anhídrido maleico (PE-g-MA) para mejorar la escasa compatibilidad entre la matriz de BioHDPE altamente no polar y las fibras lignocelulósicas altamente hidrofílicas. El 40% en peso de fibra dio como resultado un aumento importante del módulo de Young y la resistencia al impacto del BioHDPE, obteniendo valores de 5275 MPa y 3,6 kJ/m2, respectivamente, en comparación con el bioHDPE puro de 826 MPa y 2,0 kJ/m2. En cuanto al cambio de color de las muestras inyectadas, se observó que el aumento de fibra generó una clara modificación en las tonalidades finales de las piezas, alcanzando colores muy similares a las maderas oscuras para porcentajes superiores al 20%.Finalmente, se desarrollaron nuevos composites de alto rendimiento mediomabiental utilizando un 30% de fibra corta de cáñamo y como matriz polimérica copolímero de polibutilén succinato-co-adipato paracialmente de origen renovable (BioPBSA). En este caso, para mejorar la interacción entre la fibra y la matriz no solo se empleó el injerto copolímero de PBSA injertado con anhídrido maleico (PBSA-g-MA), sino que se utilizaron diferentes aditivos por extrusión reactiva al composite como aditivos derivados del ácido itacónico de base biológica, como el dibutil itaconato (DBI) y un copolímero de PBSA injertado con ácido itacónico (PBSA-g-IA). La introducción de fibras de cáñamo, dieron como resultado una mejora en la rigidez del polímero base, el módulo de tracción del BioPBSA puro 281 MPa aumentó considerablemente alcanzando valores de 3482 MPa. Los compuestos con DBI obtuvieron una mejora en la ductilidad y una disminución en las propiedades de tracción, en contraste con las muestras compatibles con copolímeros que mejoraron la resistencia a la tracción. / [CA] Degut a la preocupació per la contaminació derivada de l'us dels plàstics i la gran quantitat de residus generats a nivell mundial, es desenvoluparen diferents compostos reforçats amb fibres naturals respectuoses amb el medi ambient (WPC) per a la seva caracterització i optimització. Es van fondre mitjançant extrusió de doble tornavís i es moldejaren en peces mitjançant moldejat per injecció, es va afegir un copolímer d'empelt d'etlé i anhídrid maleic (PE-g-MA) a dues parts per cent de resina al WPC durant el procés d'extrusió per a reduir la falta de compatibilitat entre les fibres lignocel·lulòsiques i la matriu polimèrica. També es va utilitzar com agent compatibilitzant, el copolímer meleinitzat, anhídrid maleic d'empelt de polietilè (PE-g-MA) per millorar l'escassa compatibilitat entre la matriu de BioHDPE altament no polar i les fibres lignocel·lulòsiques altament hidrofíliques. El 40% en pes de fibra va donar com a resultat un augment important del mòdul de Young i la resistència a l'impacte del BioHDPE, obtenint valors de 5275 MPa i 3,6 kJ/m2, respectivament, en comparació amb el bioHDPE pur de 826 MPa i 2,0 kJ/m2. La introducció de fibres de cànem, van donar com a resultat una millora en la rigidesa del polímer base, el mòdul de tracció del BioPBSA pur 281 MPa va augmentar considerablement aconseguint valors de 3482 MPa. Els compostos amb DBI van obtenir una millora en la ductilitat i una disminució en les propietats de tracció, en contrast amb les mostres compatibles amb copolímers que van millorar la resistència a la tracció. / [EN] Due to the concern about the pollution derived from the use of plastics and the large amount of waste generated worldwide, different environmentally friendly natural fiber reinforced plastic compounds (WPC) were developed for their characterization and optimization. First, bio-based high-density polyethylene (BioHDPE) was used as the polymer matrix and different natural short fibers such as hemp, flax and jute. They were fused by twin screw extrusion and molded into pieces by injection molding. Polyethylene graft maleic anhydride (PE-g-MA) was added at two parts per hundred resin to the WPC during the extrusion process to reduce the lack of compatibility between the lignocellulosic fibers and the polymeric matrix. As a result, a slight improvement in the thermal stability of the composites reinforced with the three fibers was observed in the thermal analysis, increasing the melting temperature and degradation of the composite. In addition, it also increased the water absorption of the compounds. In particular, a drastic increase in the Young's modulus and the impact resistance of the hemp fiber reinforced composites was obtained. Due to these results, a study was then carried out with the same polymeric matrix (bioHDPE) and different percentages (2,5 to 40,0% by weight) of short hemp fibers (HF) as natural reinforcement, using the same technique by melt compunding and extrusion with a twin screw extruder, followed by injection moulding. The maleinized copolymer, polyethylene graft maleic anhydride (PE-g-MA) was also used as a compatibilizing agent to improve the poor compatibility between the highly non-polar BioHDPE matrix and the highly hydrophilic lignocellulosic fibers. The 40 wt% fiber resulted in a significant increase in Young's modulus and impact strength of BioHDPE, obtaining values of 5275 MPa and 3.6 kJ/m2, respectively, compared to pure bioHDPE of 826 MPa and 826 MPa. 2.0kJ/m2. Regarding the color change of the injected samples, it was observed that the increase in fiber generated a clear change in the final shades of the pieces, reaching colors very similar to dark wood for percentages greater than 20%.Finally, new green composites were developed using 30% short hemp fiber and a partically biobased polybutylene succinate-co-adipate copolymer (BioPBSA) as polymeric matrix. In this case, to improve the interaction between the fiber and the matrix, not only was the PBSA graft copolymer grafted with maleic anhydride (PBSA-g-MA) used, but different additives were used by reactive extrusion to the composite as additives derived from the Bio-based itaconic acid, such as dibutyl itaconate (DBI) and a copolymer of PBSA grafted with itaconic acid (PBSA-g-IA). The introduction of hemp fibers resulted in an improvement in the stiffness of the base polymer, the tensile modulus of pure BioPBSA 281 MPa increased considerably, reaching values of 3482 MPa. Devices for On-Field Quantification of <i>Bacteroidales </i>for Risk Assessment in Fresh Produce Operations

<p dir="ltr">The necessity for on-farm, point-of-need (PON) nucleic acid amplification tests (NAATs) arises from the prolonged turnaround times and high costs associated with traditional laboratory equipment. This thesis aims to address these challenges by developing devices and a user-interface application designed for the efficient, accurate, and rapid detection of <i>Bacteroidales</i> as an indicator of fecal contamination on fresh produce farms.</p><p dir="ltr">In pursuit of this, I collaborated with lab members to engineer a Field-Applicable Rapid Microbial Loop-mediated isothermal Amplification Platform, FARM-LAMP. This device is portable (164 x 135 x 193 mm), energy-efficient (operating under 20 W), achieves the target 65°C with ± 0.2°C fluctuations, and is compatible with paper-based biosensors for loop-mediated isothermal amplification (LAMP). Subsequently, I led the fabrication of the microfluidic Field-Applicable Sampling Tool, FAST, designed to deliver high-throughput (10 samples per device), equal flow-splitting of fluids to paper-based biosensors, eliminating the need for a laboratory or extensive training. FARM-LAMP achieved 100% concordance with standard lab-based tests when deployed on a commercial lettuce farm and FAST achieved an average accuracy of 89% in equal flow-splitting and 70% in volume hydration.</p><p dir="ltr">A crucial aspect of device development is ensuring that results are easily interpretable by users. To this end, I developed a Python-based image analysis codebase to quantify sample positivity for fecal contamination, ranging from 0% (no contamination) to nearly 100% (definite contamination) and the concentration of field samples. It utilizes calculus-based mathematics, such as first and second derivative analysis, and incorporates image analysis techniques, including hue, saturation, and value (HSV) binning to a sigmoid function, along with contrast limited adaptive histogram equalization (CLAHE). Additionally, I developed a preliminary graphical user interface in Python that defines a prediction model for the concentration of <i>Bacteroidales</i> based on local weather patterns.</p><p dir="ltr">This thesis encompasses hardware development for on-field quantification and the creation of a preliminary user-interface application to assess fecal contamination risk on fresh produce farms. Integrating these devices with a user-interface application allows for rapid interpretation of results on-farm, aiding in the effective development of strategies to ensure safety in fresh produce operations.</p>

Reducing turbulence- and transition-driven uncertainty in aerothermodynamic heating predictions for blunt-bodied reentry vehicles

Turbulent boundary layers approximating those found on the NASA Orion Multi-Purpose Crew Vehicle (MPCV) thermal protection system during atmospheric reentry from the International Space Station have been studied by direct numerical simulation, with the ultimate goal of reducing aerothermodynamic heating prediction uncertainty. Simulations were performed using a new, well-verified, openly available Fourier/B-spline pseudospectral code called Suzerain equipped with a ``slow growth'' spatiotemporal homogenization approximation recently developed by Topalian et al. A first study aimed to reduce turbulence-driven heating prediction uncertainty by providing high-quality data suitable for calibrating Reynolds-averaged Navier--Stokes turbulence models to address the atypical boundary layer characteristics found in such reentry problems. The two data sets generated were Ma[approximate symbol] 0.9 and 1.15 homogenized boundary layers possessing Re[subscript theta, approximate symbol] 382 and 531, respectively. Edge-to-wall temperature ratios, T[subscript e]/T[subscript w], were close to 4.15 and wall blowing velocities, v[subscript w, superscript plus symbol]= v[subscript w]/u[subscript tau], were about 8 x 10-3 . The favorable pressure gradients had Pohlhausen parameters between 25 and 42. Skin frictions coefficients around 6 x10-3 and Nusselt numbers under 22 were observed. Near-wall vorticity fluctuations show qualitatively different profiles than observed by Spalart (J. Fluid Mech. 187 (1988)) or Guarini et al. (J. Fluid Mech. 414 (2000)). Small or negative displacement effects are evident. Uncertainty estimates and Favre-averaged equation budgets are provided. A second study aimed to reduce transition-driven uncertainty by determining where on the thermal protection system surface the boundary layer could sustain turbulence. Local boundary layer conditions were extracted from a laminar flow solution over the MPCV which included the bow shock, aerothermochemistry, heat shield surface curvature, and ablation. That information, as a function of leeward distance from the stagnation point, was approximated by Re[subscript theta], Ma[subscript e], [mathematical equation], v[subscript w, superscript plus sign], and T[subscript e]/T[subscript w] along with perfect gas assumptions. Homogenized turbulent boundary layers were initialized at those local conditions and evolved until either stationarity, implying the conditions could sustain turbulence, or relaminarization, implying the conditions could not. Fully turbulent fields relaminarized subject to conditions 4.134 m and 3.199 m leeward of the stagnation point. However, different initial conditions produced long-lived fluctuations at leeward position 2.299 m. Locations more than 1.389 m leeward of the stagnation point are predicted to sustain turbulence in this scenario. / text

Thiopurine S-methyltransferase - characterization of variants and ligand binding

Thiopurine S-methyltransferase (TPMT) belongs to the Class I S-adenosylmethionine-dependent methyltransferase (SAM-MT) super family of structurally related proteins. Common to the members of this large protein family is the catalysis of methylation reactions using S-adenosylmethionine (SAM) as a methyl group donor, although SAM-MTs act on a wide range of different substrates and carry out numerous biologically important functions. While the natural function of TPMT is unknown, this enzyme is involved in the metabolism of thiopurines, a class of pharmaceutical substances administered in treatment of immune-related disorders. Specifically, methylation by TPMT inactivates thiopurines and their metabolic intermediates, which reduces the efficacy of clinical treatment and increases the risk of adverse side effects. To further complicate matters, TPMT is a polymorphic enzyme with over 40 naturally occurring variants known to date, most of which exhibit lowered methylation activity towards thiopurines. Consequently, there are individual variations in TPMTmediated thiopurine inactivation, and the administered dose has to be adjusted prior to clinical treatment to avoid harmful side effects. Although the clinical relevance of TPMT is well established, few studies have investigated the molecular causes of the reduced methylation activity of variant proteins. In this thesis, the results of biophysical characterization of two variant proteins, TPMT*6 (Y180F) and TPMT*8 (R215H), are presented. While the properties of TPMT*8 were indistinguishable from those of the wild-type protein, TPMT*6 was found to be somewhat destabilized. Interestingly, the TPMT*6 amino acid substitution did not affect the functionality or folding pattern of the variant protein. Therefore, the decreased in vivo functionality reported for TPMT*6 is probably caused by increased proteolytic degradation in response to the reduced stability of this protein variant, rather than loss of function. Also presented herein are novel methodological approaches for studies of TPMT and its variants. Firstly, the advantages of using 8-anilinonaphthalene-1-sulfonic acid (ANS) to probe TPMT tertiary structure and active site integrity are presented. ANS binds exclusively to the native state of TPMT with high affinity (KD ~ 0.2 μm) and a 1:1 ratio. The stability of TPMT was dramatically increased by binding of ANS, which was shown to co-localize with the structurally similar adenine moiety of the cofactor SAM. Secondly, an enzyme activity assay based on isothermal titration calorimetry (ITC) is presented. Using this approach, the kinetics of 6-MP and 6-TG methylation by TPMT has been characterized.
