Integrace statistické aplikace a herního systému s využitím datového skladu a platformy Java / Integration of statistic application and gaming system using data warehouse and Java platform

Diploma thesis is about creation of support software integrated into gaming system. Thanks to non-existence of documentation of chosen gaming information system, untraditional method of software creation had to be used. The method is described by this thesis. Main objective of the thesis is creation of supporting application that generates aggregated data, stores it to a data warehouse and presents it to its users. All of this development is done using defined method. Thesis is divided in two main parts. The first one contains analysis of gaming information system. This analysis is used in the second part of the thesis, which describes how was the developed software designed and implemented. All analysis in the thesis are important part of the final product development and the product can be created thanks to them. Created application is unique in its domain and brings view at an untraditional development of this support software. Thanks to its uniqueness, created software can help with inspiration for next development in this domain.

Segmentation of Heterogeneous Multivariate Genome Annotation Data

Due to the potential impact of next-generation sequencing NGS, we have seen a rapid increase in genomic information and annotation information that can be naturally mapped to genomic locations. In cancer research, for example, there are significant efforts to chart DNA methylation at single-nucleotide resolution. The NIH Roadmap Epigenomics Projects, on the other hand, has set out to chart a large number of different histone modifications. However, throughout the last few years, a very diverse set of aspects has become the aim of large-scale experiments with a genome-wide readout. Therefore, the identification of functional units of the genomic DNA is considered a significant and essential challenge. Subsequently, we have been motivated to implement multi-dimensional segmentation approaches that serve gene variety and genome heterogeneity. The segmentation of multivariate genomic, epigenomic, and transcriptomic data from multiple time points, tissue, and cell types to compare changes in genomic organization and identify common elements form the headline of our research. Next generation sequencing offers a rich material used in bioinformatics research to find answers, solutions, and exploration for the molecular functions, diseases causes, etc. Rapid advances in technology also have led to the proliferation of types of experiments. Although sharing next-generation sequencing as the readout produces signals with an entirely different inherent resolution, ranging from a precise transcript structure at the single-nucleotide resolution to pull-down and enrichment-based protocols with resolutions on order 100 nt to chromosome conformation data that are only accurate at kilobase resolution. Therefore, the main goal of the dissertation project is to design, implement, and test novel segmentation algorithms that work on one- and multi-dimensional and can accommodate data of different types and resolutions. The target data in this project is multivariate genetic, epigenetic, transcriptomic, and proteomic data; the reason is that these datasets can change under the effect of several conditions such as chemical, genetic and epigenetic modifications. A promising approach towards this end is to identify intervals of the genomic DNA that behave coherently in multiple conditions and tissues and could be defined as intervals on which all measured quantities are constant within each experiment. A naive approach would take each data set in isolation and estimate intervals in which the signal at hand is constant. Another approach takes datasets all at once as input without recurring to one-dimensional segmentation. Once implemented, the algorithm should be applied on heterogeneous genomic, transcriptomic, proteomic, and epigenomic data; the aim here is to draw and improve the map of functionally coherent segments of a genome. Current approaches either focus on individual datasets, as in the case of tiling array transcriptomics data; Or on the analysis of comparable experiments such as ChIP-seq data for various histone modifications. The simplest sub-problem in segmentation is to decide whether two adjacent intervals should form two distinct segments or whether they should be combined into a single one. We have to find out how this should be done in the multi-D segmentation; in 1-D, this is relatively well known. This leads to a segmentation of the genome concerning the particular dataset. The intersection of segmentations for different datasets could identify then the DNA elements.

Produkce a charakterizace regenerovaných huminových kyselin / Production and characterization of regenerated humic acids

Jihomoravský lignit pocházející z dolu Mír v Mikulčicích, Lignit s.r.o. byl přesítován a vybraná frakce byla modifikována tzv. mokrou cestou pomocí dvou oxidačních (HNO3, H2O2) a dvou „amfifilních“ (kyselina octová, kyselina citronová) činidel. Alkalickou extrakcí byly získány jak huminové kyseliny z neupraveného tak předupraveného lignitu (tzv. regenerované huminové kyseliny). Na základě výsledku elementární analýzy byly vypočítány C/O a C/H poměry, které společně s FTIR spektry podaly informaci o stupni alifaticity/aromaticity a dále o stupni oxidace organického uhlíku. Pomocí vysokoúčinné vylučovací chromatografie byla stanovena distribuce velikosti huminových agregátů. K objasnění procesů probíhajících v povrchové vrstvě bylo proměřeno povrchové napětí studovaných roztoků vzorků. Získaná data byla proložena Szyszkowského rovnicí a obdržené parametry poukázaly jak na povrchovou aktivitu jednotlivých huminových kyselin tak i na povahu molekul zodpovědných za snižování povrchového napětí. Pro vzájemnou korelaci dat získaných výše zmíněnými metodami byl použit Pearsonův korelační koeficient.

Agregační reakce chitosanu využitelné při úpravě pitné vody. / Aggregation reactions of chitosan in drinking water treatment

The diploma thesis deals with treatment of surface waters containing humic substances. The most often used method of surface water treatment is coagulation with subsequent separation of aggregates. In this study, only perikinetic coagulation phase was studied. It is the phase when aggregates are formed by the Brownian motion only, i.e. without mixing. Separation of the formed aggregates was made by centrifugation. Coagulation tests were made under the laboratory conditions with model humic water. Humic substances were added from a concentrate, which was taken from a natural peatbog. The influence of temperature on the coagulation process was studied, ranging from 5 to 22 °C. Chitosan (natural biopolymer) was used as coagulant. In present, it is not used in Czech water treatment practice yet. No effect of temperature was observed when chitosan was used as coagulant. Influence of temperature was also studied with the use of aluminium and ferrous sulphates, which are used in common praxis as coagulation reagents. Influence of the temperature was observed and is in agreement with previously reported data of pilot-plant experiments by other researchers. Spectroscopic methods were used to evaluate the coagulation efficiency and determine residual concentration of aluminium and ferrous coagulant. Chemical oxygen demand (COD) was determined for optimal doses. At first, coagulation tests were made under the laboratory temperature. This tests determined optimal aggregation time and optimal coagulant dose under low temperature. Afterwards, all coagulants used were compared at given temperatures.

Internet Protocol Television (IPTV) transmits the television signal over the TCP/IP family of protocols. Its advantages are for example that the transmitting is not only one-way as in the “classical” TV broadcasting, but it can provide feedback such as interactivity. There are also some problems which avoids development, for example low channel capacity of access networks. That is why new methods , for example how to get more efficiency in IPTV transmission, are proposed. The main task of this diploma thesis is to visualize tree structure of relations between nodes in the network, based on understanding of principles of the hierarchical summarization and IPTV transmitting. The nodes in the tree structure provide computing and summarizing of the data in back-way channel. There is the data from the end users in this channel. In the first part of this diploma thesis there is explained the principle of IPTV and its differences as compared with classical TV broadcasting. The part is also aimed for the supported services, advantages and disadvantages. There is explained the compressing data with the MPEG-2 and MPEG-4 standards and problems with transport networks called “last mile problem.” To transmitting data IPTV uses Source Specific Multicast – every user connects to the multicast session with requested TV program. Feedback is provided by unicast. Feedback network uses the hierarchical summarization principle to reduce the data. This problem, connected with RTP, RTCP and TTP protocols, is in the work described as well. There is an international experimental network called PlanetLab mentioned in theoretical part of this work. Proposed structure of new protocol and applications including the visualization for IPTV broadcast, is tested in that network. In the practical part of this work there are discussed possibilities and methods for the visualization and data storage. Because of high availability and flexibility, there were chosen web technologies, such as MySQL for data storage. The tree model is executed by Java. The visualization is solved by web technologies, source code for visualization is dynamically generated by scripts in JSP (Java Server Pages). Graphical output is provided by the vector format SVG (Scalable Vector Graphics) which is created for graphical expression on the internet and in the mobile phones. There were created interactive web application thanks its ability to cooperation with Javascript technology. This application visualizes relation-tree structure of nodes. In this work there are explained basics of all used technologies, there are also given reasons for chosen methods and formats. Examples and interesting parts of solution are mentioned as well.

Current harmonic modeling of aggregated electric vehicle loads in the low voltage grid

The proliferation of Electric Vehicles (EVs) poses new challenges for the Distribution System Operator (DSO). For example, the rectifiers that are used for charging EV batteries could significantly influence Power Quality (PQ), in terms of harmonic distortion. The emissions from individual EV, are well regulated by current harmonic emission standards. But what the aggregation of multiple EV loads will look like is still uncertain and the research being made in this area is still in its early stage.  The DSO responsibilities include ensuring grid code compliance confirmed by PQ metering.  In general, 10 minute RMS values are sufficient. However, the large scale integration of non-linear loads, like EVs, could lead to new dynamic phenomena, possibly lost in the process of time aggregation. In this thesis PQ and, in more detail, the concept of harmonics, and how this is related to EVs, is presented. A current-harmonic load model using power exponential functions and built from actual measurement data during the individual charging of four different fully electric vehicles was constructed. The model was based on individual emitted current harmonics as a function of state of charge (SOC), and was used to deterministically simulate the simultaneous charging of six vehicles fed from the same bus. The aggregation of current harmonics up to the 11th was simulated while randomizing battery SOC, the start of charging, and the kind of vehicle. Additionally, an investigation of the impact on aggregation in time was conducted. The analysis clearly shows the importance of phase angle information, its correlation to SOC, and how the aggregation of EV loads is influenced by these factors. The analysis also shows that 10 minute RMS aggregation could lead to significant deviations from the “actual” (200ms) data.  This indicates that 10 minute value monitoring could lead to information losses.

Clinical characteristics of Major Depressive Disorder run in families – A community study of 933 mothers and their children

The familial aggregation of Major Depressive Disorder (MDD) has been repeatedly demonstrated. Several studies have investigated associations between various clinical characteristics of MDD in probands and overall rates of MDD in relatives. Few studies, however, have considered the familial aggregation of clinical characteristics of MDD. The aim of the present report is to examine mother–offspring associations of a variety of clinical characteristics of MDD in a general population sample. Data were derived from baseline and 4-year-follow-up data of 933 adolescents and their biological mothers of the Early Developmental Stages of Psychopathology (EDSP) study, a prospective-longitudinal community study. MDD and its characteristics were assessed with the Munich-Composite International Diagnostic Interview. We found that children of mothers who had a lifetime history of severe MDD and high number of symptoms, high impairment and/or melancholia, revealed elevated odds of MDD regarding the same characteristics as their mothers (ORs between 5.2 and 13.9). The observed associations did not differ by the children’s sex. DSM-IV melancholia and severity as well as impairment were found to aggregate within families. This finding can be interpreted as a validation of the DSM-IV MDD severity subtypes as well as of the melancholic specifier. Severe and melancholic MDD reveal a considerable high degree of familiar aggregation making the search for mechanisms involved in the familiar transmission of these forms of MDD particularly promising.

Antiplatelet Medication Management in Patients Hospitalized With Ischemic Stroke

Purpose. The use of antiplatelet agents in patients hospitalized with ischemic stroke was studied. Methods. Patients with a primary or secondary diagnosis of noncardiogenic, thrombotic ischemic stroke from January 2002 through December 2004 were included in the analysis. Patients were then subdivided into four treatment groups and one no-treatment group based on whether they were charged for any of four antiplatelet regimens (low-dose aspirin [≤325 mg daily], extended-release dipyridamole 200 mg with aspirin 25 mg, clopidogrel 75 mg, and clopidogrel 75 mg [as the bisulfate] plus low-dose aspirin) at any time during hospitalization. Patients who did not receive any of these medications during hospitalization were defined as the no-treatment group. A patient's illness severity was measured and compared with other patients in the data set. Results. A total of 44,108 patients were assigned to the treatment group, and 14,255 patients were assigned to the no-treatment group. In general, longer lengths of stay and higher institutional costs were associated with the no-treatment group. Patients in the no-treatment group consistently displayed more comorbid conditions than did patients in the treatment group. The no-treatment group exhibited higher usage rates of both fibrinolytic agents and vitamin K. More patients in the treatment group were discharged to home or rehabilitation, while more patients in the no-treatment group were either discharged to another nursing facility or died before discharge. Conclusion. A retrospective analysis of a large national hospital database revealed that one quarter of patients who suffered an acute stroke did not receive antiplatelet drugs during their patient stay. Outcomes for such patients were poorer than for patients who had received antiplatelet therapy.

La signalisation du Brain-Derived Neurotrophic Factor et ses récepteurs dans les plaquettes

Initialement découvert au cerveau, le Brain-derived neutrophic factor (BDNF) est un facteur de croissance dont les mécanismes de relâche et la signalisation ont été bien étudiés dans le système nerveux central. Il est aussi retrouvé en concentrations importantes dans la circulation où il est emmagasiné dans les plaquettes avec des niveaux pouvant atteindre 100 à 1000 fois ceux des neurones. Malgré l’abondance du BDNF dans les plaquettes, sa fonction dans la physiologie plaquettaire n’a jamais été étudiée. Le but de ce projet était donc d’investiguer le rôle du BDNF dans la fonction plaquettaire et les mécanismes de signalisation impliqués dans la réponse plaquettaire au BDNF. Lorsque les plaquettes sont isolées et re-suspendues dans un tampon physiologique dépourvu de protéines plasmatiques, le BDNF induit une agrégation plaquettaire complète et biphasique qui dépend des voies secondaires de l’agrégation. La neurotrophine NT4 ainsi qu’un anticorps activateur du récepteur TrkB ont tous les deux induit une agrégation plaquettaire similaire à celle du BDNF suggérant un récepteur commun, le TrkB. Par immunobuvardage, cytométrie en flux et microscopie électronique, nous avons pu confirmer que les plaquettes expriment une forme tronquée du récepteur TrkB, au niveau intracellulaire et à leur surface. Les tests fonctionnels nous ont mené à impliquer les voies de rhoGTPase Rac1, la protéine kinase C (PKC) et la voie phosphoinositide 3-kinase (PI3K)/Akt dans l’agrégation plaquettaire induite par le BDNF. Une fois activées par le BDNF, les plaquettes relâchent plusieurs cytokines proinflammatoires et proangiogéniques qui peuvent jouer un rôle important dans le maintien et la réparation de l’intégrité vasculaire. Parmi les agents relâchés, on retrouve des facteurs de croissances comme le PDGF et le VEGF, mais aussi des chimiokines comme l’IL8 et ENA-78. Finalement, lorsque les expériences d’agrégation ont été répétées en plasma riche en plaquettes, l’effet pro-agrégant du BDNF était perdu, possiblement via une liaison de BDNF avec la protéine plasmatique α2-macroglobuline (α2M). Cette liaison à α2M, suggérée par des expériences de co-immunoprécipitation, réduit la biodisponibilité du BDNF et pourrait aider à contenir la réponse plaquettaire au BDNF aux sites de lésions vasculaires. / The Brain-Derived Neutrophic Factor (BDNF) is a growth factor that was initially discovered in the brain. BDNF has both an autocrine and a paracrine role in neurons and its release and signaling mechanisms have been extensively studied in the central nervous system. Surprisingly, large quantities of BDNF have been reported in circulation, where it is essentially stored in platelets with concentrations reaching 100-1000-fold those of neurons. Despite this abundance, the function of BDNF in platelet biology has not been explored. Thus, this project sought to investigate the effect of BDNF on platelet function and the mechanisms underlying platelet responses to BDNF. In washed platelets, BDNF induced complete biphasic platelet aggregation that in part relied on amplification from secondary mediators. The low-affinity agonist neurotrophin-4 and an activating antibody raised against the canonical BDNF receptor TrkB induced similar platelet responses, implicating TrkB. Platelets express, both at their surface and in their intracellular compartment, a truncated form of TrkB lacking a tyrosine kinase domain. The BDNF-induced aggregation of washed platelets was prevented by inhibitors of the Rac1, PKC, and PI3K/Akt. Platelets exposed to BDNF secreted pro-angiogenic and pro-inflammatory cytokines, which may play a role in maintaining vascular homeostasis. Finally, in platelet-rich plasma, exogenous BDNF failed to induce aggregation and BDNF immunoprecipitates contained α2-macroglobulin immunoreactivity. Hence, platelets are rich in BDNF, which induce platelet aggregation via TrkB activation. The restriction of BDNF bioavailablility by plasma protein binding may serve to target BDNF-mediated platelet activation to sites of vascular injury.
