Evolução de Cereus hildmannianus (Cactaceae) no Sul do Brasil. / Evolution of Cereus hildmannianus (Cactaceae) in Southern Brazil.

Há controvérsia sobre os processos responsáveis pela atual distribuição de Florestas Tropicais Sazonalmente Secas (FTSS) na América do Sul. Este tipo de vegetação compreende uma grande proporção de todas as espécies neotropicais. Entender o que modela a sua distribuição pode fornecer novas perspectivas para a evolução deste bioma e contribuirpara os aspectos de sua conservação. O trabalho avaliou a evolução deste bioma no sul do Brasil, onde as FTSS e as Florestas Tropicais (FT) são amplamente intercaladas. Para isso, foi reconstruídaa história filogeográfica do cacto, Cereus hildmannianus, uma espécie característica e abundante das FTSS. Métodos de datação molecular, estrutura populacional e filogeografia foram realizadas para avaliar os eventos histórico-demográficospor meio de uma amostragem densa que compreendeu 24 populações e cerca de 150 amostrasde, pelo menos, uma dentre as seis regiões genômicas nuclear e cloroplastidiais selecionadas. A partir disso, foi investigado um possível cenário da dinâmica populacional de C. hildmannianus. Os resultados indicam uma separação da espécie em dois grupos principais (ST: 0,788) com eventos de expansão populacional: umem regiões costeiras e o outro no interior do sul do Brasil, concondante com a distribuição dos núcleos das FTSS. O tempo do ancestral comum mais recente de C. hildmannianus, há 2,56 milhões de anos, remete a especiação deste ao período pré-Glacial. Os resultados do padrão de distribuição de C. hildmannianus foram concordantes com as áreas de endemismo para outros táxons das FTSS. Os eventos de dispersão e de vicariância entre as FTSS e as FT podem estar associados às mudanças paleoclimáticas durante os períodos glaciais do Quaternário, promovendo eventos de retração/expansão nestas florestas. A compreensão desses padrões na história biogeográfica de populações naturais podem auxiliar futuros planos de conservação deste bioma, na América do Sul. / There is controversy about the processes responsible for the current distribution of Seasonally Dry Tropical Forests (SDTF) in South America. This vegetation type comprises a large proportion of all Neotropical species. Understanding what shapes your distribution may provide new insights into the evolution of this ecosystem and contribute to aspects of conservation. The study evaluated the evolution of this biome in southern Brazil, where SDTF and Rainforests are widely interspersed. For this, we reconstructed the phylogeographic history of the cactus, Cereus hildmannianus, a kind of characteristic and abundant SDTF. Molecular dating methods, population structure and phylogeography were performed to evaluate the historical and demographic events through a dense sampling which comprised 24 populations and about 150 samples of at least one among the six nuclear and chloroplast genomic regions selected. From this, we investigated a possible scenario of population dynamics of C. hildmannianus. The results indicate a separation of the species into two main groups (ST: 0.788) with events of population expansion: one in coastal regions and the other inside the south of Brazil, concondante with the distribution of the nuclei of SDTF. The time of the most recent common ancestor of C. hildmannianuswere 2.56 million years ago, this speciation refers to the pre-Glacial. The results of the distribution pattern C. hildmannianus were consistent with areas of endemism for other taxa of SDTF. The events of dispersal and vicariance between SDTF and Rainforests may be related to paleoclimatic changes during glacial periods of the Quaternary, promoting events shrinkage /expansion in these forests. Understanding these patterns in the biogeographic history of natural populations may aid future conservation plans this biome in South America.

Etude moléculaire, évolution et caractérisation de gènes impliqués dans l'adaptation du mil (Pennisetum glaucum L.) aux changements climatiques / Molecular study, evolution, and caracterization of genes involved in pearl millet adaptation to climate change.

L'évolution climatique a été marquée ces dernières décennies par des changements importants, notamment une augmentation de température et une variation de la pluviométrie. Une des conséquences du changement climatique est son impact actuel et futur sur l'agriculture et la sécurité alimentaire. En région sahélienne, la sécurité alimentaire repose essentiellement sur quelques céréales, parmi lesquelles le mil occupe une place fondamentale. Un des traits qui permettent l'adaptation au climat de cette espèce est la date de floraison, dont la variation permet d'accomplir le cycle de vie de la plante dans des saisons pluvieuses plus ou moins courtes. Les bases génétiques de ce caractère adaptatif sont encore peu connues. Nous avons développé une méthodologie de cartographie d'association phénotype-génotype, afin d'identifier des gènes impliqués dans la variation de ce caractère. Cette étude a permis d'identifier deux gènes candidats, PHYC et MADS11, associés à la date de floraison et à la variation morphologique chez le mil. Nous avons validé ces associations par des analyses QTLs. Pour PHYC, nous avons aussi étudié le pattern de déséquilibre de liaison sur une zone d'environ 80 kb autour du gène, et développé une approche de Markov Chain Monte Carlo (MCMC) pour comparer les gènes identifiés dans la région. Cette analyse suggère que les polymorphismes à l'intérieur de PHYC sont les meilleurs candidats expliquant l'effet phénotypique observée dans cette région du génome. La seconde partie de ce projet a été consacrée à l'examen méthodologique de la cartographie d'association pour l'étude des interactions entre le génotype et l'environnement. Les résultats de cette thèse ont été discutés notamment dans la perspective de gestion de l'impact du changement climatique sur le mil, céréale majeure des zones semi-arides / In last decades, climate changes led to temperature increase and rainfall variation across the globe. One of the key consequences of these changes is their impact on agriculture and food security. In sahelian countries, food security relies on a few cereal crops, among which pearl millet plays a crucial role for population food supply. Sahel region is facing the impact of rainfall variability and drought since the 1970s. Flowering time variation is one of the main adaptations that allow pearl millet cultivation in drier and shorter rainy seasons. The genetic bases of this complex trait are still understudied. We developed an association mapping framework for the analysis of genotype-phenotype relationship in pearl millet. We successfully identified two genes associated with flowering time variation in pearl millet (PHYC and MADS11). We confirmed these associations using QTL studies. For PHYC, we also examined the pattern of linkage disequilibri um on a chromosomal region extending to 80 kb around the gene, and we developed a Markov Chain Monte Carlo approach (MCMC) to compare six genes identified in this region. Our results suggest that, among the polymorphisms observed in this region, polymorphisms in PHYC are the best candidate for a direct causative role. The second part of this project addressed methodological examination of association mapping framework to deal with genotype by environment interactions. The results of this work were discussed with regard to the challenge of pearl millet crop adaptation to climate change.

Untersuchungen von inter- und intramolekularen Interaktionen des globalen Regulators AbrB und dessen Antirepressors AbbA

Aus den frühen Bindungsstudien des globalen Regulators AbrB mit der ausgedehnten phyC-Promotorregion von Bacillus amyloliquefaciens FZB45 konnte ein mehrstufiger kooperativer Bindungsprozess abgeleitet werden. Dabei verlangt die AbrB-vermittelte Repression von phyC nach Integrität zweier großer Bindungsstellen, ABS1 und ABS2, die 162 bp voneinander entfernt liegen. In der vorliegenden Arbeit wurden die ersten Echtzeitkinetiken zur DNA-AbrB-Interaktion mittels der Oberflächenplasmonresonanz (SPR) gemessen und analysiert. AbrB zeigte hohe Affinitäten zu den 40 bp langen Oligonukleotiden, die den beiden Bindungsstellen entstammen. Dabei verursachten alle Oligonukleotide der ABS2 und nur eine kurze Region innerhalb der ABS1 bei der Bindung von AbrB Konformationsänderungen im Protein und in der DNA (CD - Zirkulardichroismusspektroskopie) und wiesen eine Kooperativität von 2 / In previous binding studies it could be demonstrated that a global regulator AbrB and the extensive phyC promoter region of Bacillus amyloliquefaciens FZB45 interact in a complex manner. AbrB binding is a multistep cooperative process. The integrity of both binding sites, ABS1 and ABS2, which are separated by 162 bp, is crucial for the AbrB-mediated repression of phyC. This work presents the first real-time binding kinetics of the AbrB-DNA interaction using surface plasmon resonance (SPR). AbrB exhibited high affinities to all analyzed 40-bp oligonucleotides that were derived from the ABSs of phyC. All parts of the ABS2, but only a small region within ABS1, were bound cooperatively to AbrB with a stoichiometry of 2 DNA to 1 AbrB tetramer and with 2
