Early and middle Jurassic Radiolarian biostratigraphy, Queen Charlotte Islands, B.C.

Radiolarian biostratigraphy is used to construct an informal zonation for sediments of upper Pliensbachian to lower Bajocian age from the Maude and Yakoun Formations, Queen Charlotte Islands, B.C. Paleoenvironmental studies assess depositional environment and the effects of changing facies relationships on the fauna. Seven distinctive assemblages are recognized comprising 167 species of spumellarian and nassellarian Radiolaria. The first well established middle Toarcian radiolarian assemblages are documented and both these and upper Toarcian assemblages are highly diverse and contain many new and unusual forms. Five genera and 89 new species are described many of which have restricted biostratigraphic ranges. A chlorophyte algal cyst appearing in all lowest Bajocian samples may, with further study, prove to be a significant marker for the lower Bajocian in the Queen Charlotte Islands. Although Toarcian Radiolaria have been little studied, the assemblages compare with others from North America, the Mediterranean and Japan, and are distinctly Tethyan in aspect. This is consistent with the position of Wrangellia, which paleomagnetic and ammonite biogeographic evidence indicates was in the northern hemisphere within 30° of the equator during the Early to Middle Jurassic. Studies of the abundance of spumellarians vs. nassellarians indicate thatnassellarians predominate, are abundant and diverse in deeper-water deposits (middle Toarcian and lower Bajocian shales) whereas spume Marians, particularly those with multi-layered or spongy tests, dominate in shallow-water deposits (upper middle Toarcian to Aalenian sandstones). Shallow-water nassellarians are much less diverse but a few species (all multicyrtids with thickened tests) are very abundant. Depth appears to be the major factor controlling radiolarian distribution patterns in this relatively shallow-water setting. Studies of eustatic sea-level changes throughout the Jurassic have indicated that major phases of sea-level rise occurred in the early to mid Toarcian and in the early Bajocian with a major phase of sea-level lowering in the late Toarcian to Aalenian; detailed study of the radiolarian faunal succession in the Queen Charlotte Islands appears to confirm this major worldwide trend. / Science, Faculty of / Earth, Ocean and Atmospheric Sciences, Department of / Graduate

New dynamic pallet for Volvo Trucks based in biomimicry : New support modular and adaptable to different geometries, based in the structures of the radiolarian microorganisms and honeycomb

The logistics department at the Powertrain plant of Volvo Trucks seeks to improve the efficiency within their processes. A new concept solution to the supports (pallets) that hold and carry different types of engine parts during the transportation between the sequencing area and the final assembly line called “The new dynamic pallet based on biomimicry” was presented. The concept solves the issues of the constant modifications in the pallets lead by the changes in the design of the engine parts. The main objectives of the project is the creation of a dynamic pallet, dynamic in this case translates into a modular, flexible to different geometries and scalable system, also the design solution should be inspired by nature (biomimicry) to boost a new sustainable design approach related to the values of Volvo brand. This project required iterative research regarding the principles of biomimicry and systems found in nature. Biomimicry literally means ‘the imitation of life’ but, it is better defined as a design approach to innovation which takes inspiration from systems of nature. It is provided by Volvo as the core of the project, if the result is good then there will be a push to develop new projects following this strategy seeking sustainable solutions to solve human problems. In addition, prototyping concepts from a generation of ideas to testing results were conducted to evaluate the concepts generated. The resulting concept proposal is a whole new system but preserves the functional aspects necessary to integrate the new pallet in the current logistics performance.

Étude de la symbiose dans le plancton marin par une approche transcriptome et méta-transcriptome / Study of symbiosis in marine plankton by a transcriptome and meta-transcriptome approach

Les relations symbiotiques entre organismes sont essentielles pour l’évolution de la bio- diversité et le fonctionnement des écosystèmes. En milieu terrestre ou en milieu marin benthique les symbioses sont assez bien décrites. Si dans le plancton marin, les relations entre hôtes hétérotrophes et symbiontes photosynthétiques sont des phénomènes observés dès le 19ème siècle, les mécanismes fonctionnels qui régissent ces symbioses restent largement inconnus. C’est le cas de la symbiose entre certaines espèces de radiolaires et leurs symbiontes dinoflagellés. Il s’agit d’un modèle symbiotique, composé de deux unicellulaires eucaryotes, sur lequel je me suis concentré au cours de cette thèse. Ces deux organismes sont connus pour être largement répandus dans les océans et pour leur importance au sein des écosystèmes marins, et il est donc important de mieux caractériser ces symbioses afin d’approfondir nos connaissances de ces organismes. Grâce aux technologies de séquençage haut-débit il est désormais possible d’obtenir, pour ces organismes non cultivables mais isolés depuis l’environnement, une quantité sans précédent d’information génomique. Ces approches représentent une opportunité de décrypter les mécanismes à l’oeuvre dans ces interactions symbiotiques. Mon travail de thèse a combiné la création d’outils bioinformatiques dédiés à l’analyse de données de transcriptomique des holobiontes de radiolaires et dinoflagellés et l’étude de ce modèle de symbiose. Ce travail de doctorat contribue à une meilleure compréhension des mécanismes d’adaptation fonctionnelle et évolutive des organismes photosymbiotiques marins. / Symbiotic associations between organisms are essentials in biodiversity evolution and ecosystems functioning. In terrestrial environments or in the benthic marine environment, the symbioses encountered are fairly well described and studied. In the marine plankton, photosymbioses are phenomena described and observed since the 19th century. However, if the actors of these associations begin to be identified, the fundamental functional mechanisms for the establishment and the maintenance of these symbioses remain largely unknown. This is particularly true for the symbiotic association between symbiotic radiolarians and their dinoflagellate photosymbionts, two unicellular eucaryotes, which I was interested in during this thesis. These two organisms are known to be widespread in the oceans and for their key role in marine ecosystems, and it is therefore important to characterize these symbiotic events in order to deepen our knowledge of these organisms. Thanks to high-throughput sequencing technologies it is now possible to obtain an unprecedented amount of data for these unicellular organisms that are not cultivable and need to be directly isolated from the environment. These new technologies represent a unique opportunity to better characterized the mechanisms involved in these intimate cellular interactions. My Ph.D. work has combined the implementation of bioinformatics protocols and tools dedicated to the assembly and analysis of RNA-seq data as well as to the study of holobiont transcriptomes of radiolarians and dinoflagellates. This thesis contributes to a better understanding of the mechanisms of functional and evolutionary adaptation of marine photosymbiotic organisms.

Diversité, biogéographie et écologie des Collodaires (Radiolaires) dans l'océan mondial / Diversity, biogeography and ecology of the Collodaria (Radiolaria) in the global ocean

Les Collodaires (Radiolaires) sont des eucaryotes unicellulaires (protistes) marins appartenant au super-groupe des Rhizaria. Tandis que certains sont caractérisés par un mode de vie colonial, d’autres sont observés sous la forme de larges organismes solitaires. Les Collodaires sont des protistes hétérotrophes, prédateurs de plancton, mais également hôtes systématiques de micro-algues photosynthétiques intracellulaires. Les récentes analyses de leur diversité moléculaire dans l’environnement ont démontré leur importante contribution aux communautés planctoniques ainsi que leur distribution globale dans l’océan mondial. Cependant, nos connaissances sur leur diversité, biogéographie et écologie restent paradoxalement parcellaires. La première partie de cette thèse a été dédiée à des études morphologiques détaillées (en microscopie électronique et optique) et combinées à une phylogénie moléculaire élaborée en séquençant les sous-unités 18S et 28S de l’ADN ribosomal pour 75 spécimens, coloniaux ou solitaires. Ce travail a abouti à la réévaluation de la classification des Collodaires et à l’élaboration d’une base de référence morpho-moléculaire robuste. Par la suite, ce cadre de référence morpho-moléculaire a permis d’explorer la biodiversité des Collodaires grâce à une approche de metabarcoding appliquée à une série d’échantillons collectés dans l’océan mondial pendant l’Expédition Tara Océans. La distribution cosmopolite à la surface des océans des différents taxons qui composent les Collodaires, a révélé une diversité plus importante dans les vastes régions océaniques intertropicales et oligotrophiques. Les Collosphaeridae ont été principalement observés en pleine mer alors que les Sphaerozoidae formaient la famille dominante dans les régions côtières, où la biodiversité des Collodaires était plus faible. Les Collophidiidae, formellement décrits au cours de thèse, ont rarement été rencontrés dans les zones photiques, quelque que soit la latitude, suggérant ainsi qu’ils occupent une niche écologique particulière. Enfin, j’ai également employé la technologie d’imagerie in situ Underwater Vision Profiler (UVP5) afin d’explorer de façon quantitative les abondances et biomasses des Collodaires et des Rhizaria, à travers l’océan mondial. Cette approche a révélé que les Rhizaria forment un composant majeur du méso- et macro-plancton, et représentent jusqu’à 4,5% de la biomasse globale des 200 premiers mètres de l’océan mondial. Plus particulièrement dans les 100 premiers mètres, les Collodaires constituent le groupe le plus important des Rhizaria et leur distribution suggère que la photosymbiose pourrait influencer leur succès dans les régions oligotrophiques où ils sont particulièrement abondants. Au-delà d’améliorer notre compréhension de la diversité, la biogéographie et l’écologie des Collodaires dans l’océan mondial, ce travail de thèse souligne la pertinence de combiner et d’utiliser des approches alternatives d’échantillonnage et d’analyses tel que le séquençage haut-débit et l’imagerie in situ dans l’étude des protistes marins dans leur environnement. / Collodaria (Radiolaria) are unicellular marine eukaryotes (protists) belonging to the super-group Rhizaria. Collodarian species contribute to planktonic communities as large solitary cells or can form large gelatinous colonies. They are heterotrophic organisms feeding on other plankton, which also systematically harbour intracellular symbiotic microalgae. Recent environmental molecular diversity surveys demonstrated their important contribution to planktonic communities and their worldwide occurrence in the global ocean. However, knowledge on their diversity, biogeography and ecology is paradoxically very poor. In the first part of this thesis I performed detailed morphological analyses (electron and optical microscopy) combined with a molecular phylogeny based on the 18S and 28S rRNA genes, sequencing for a total of 75 distinct colonial and solitary specimens. Ultimately, this work led to the revision of the Collodaria classification and to the construction of a robust morpho-molecular reference database. Then, this morpho-molecular framework allowed the exploration of Collodaria biodiversity through a metabarcoding approach across samples collected in the global ocean during the Tara Ocean expedition. The cosmopolitan distribution of the different collodarian taxa in the surface oceans revealed a higher biodiversity in the vast oligotrophic inter-tropical open oceans. Collosphaeridae were predominantly found in the open oceans while the Sphaerozoidae were the dominant family in the less diverse coastal regions. The newly defined Collophidiidae were rarely encountered in the photic zones at all latitudes, suggesting that they inhabit a different ecological niche. Finally, I also used the in situ imaging system Underwater Vision Profiler (UVP5) to quantitatively explore the abundances and biomasses of collodarian and rhizarian in the global ocean. This approach revealed that the Rhizaria were a major component of the meso- and macro-plankton, constituting up to 4.5% of the global carbon standing stock in the upper 200 m of the world oceans. More specifically, Collodaria were the most important rhizarian groups in the first 100 m of the oceans, and their distribution suggested that photosymbiosis might be an important factor explaining their success in oligotrophic regions where they are particularly abundant. Besides the improvement of our knowledge on the diversity, biogeography and ecology of Collodaria in the global ocean, this thesis highlights the relevance to combine and/or use alternative sampling and analytical procedures such as high-throughput sequencing and in situ imaging technologies to study marine protists in their environment.

Vertical flux, ecology and dissolution of radiolaria in tropical oceans : implications for the silica cycle

Vita. / Includes bibliographical references. / Radiolarians which settle through the oceanic water column were recovered from three stations (western Tropical Atlantic-Station E, central Tropical Pacific-P1 and Panama Basin-PB) using PARFLUX sediment traps in moored arrays at several depths. The taxonomic diversities of the radiolarian assemblages in the sediment traps were very high. A total of 420 taxa, including 23 newly identified taxa, were found at the three stations; of these, 208 taxa were found at station E. The polycystine radiolarians generally reach the sea floor with little change in abundance or species composition, although slight skeletal dissolution occurs throughout their descent. The phaeodarian radiolarians, on the other hand, are largely dissolved within the water column; only a few species reach the sea-floor and these dissolve rapidly at the sediment-water interface. Most radiolarian skeletons sink as individuals through deep water columns without being incorporated into large biogenic aggregates. Because significant numbers of nassellarian and phaeodarian species are deep-water dwelling forms the diversity index of radiolarians increases with increasing depth in the mesopelagic zone. The vertical flux of the total radiolarians arriving at the trap depths (in x 103 individuals/m2/day) ranged from 16-24 (E), 0.6-17 (Pl), and 29-53 (PB). Of these on the average 25 % and 69 % of the total radiolarian flux is transported by Spumellaria and Nassellaria, respectively, while 5 % is carried by Phaeodaria. The measured SiO2 content of the skeletons averaged 91, 98 and 71 % of measured weight for Spumellaria, Nassellaria and Phaeodaria, respectively. The supply of radiolarian silica (mg SiO 2 /m 2/day) to each trap depth ranged from 2.5-4.0 (E), 0.9-3.2 (P ), and 5.7-10.4 (PB). The Radiolaria appear to be a significantly large portion of the SiO2 flux in >63 pm size fraction and thus play an important role in the silica cycle. When the radiolarian fluxes at the three Stations are compared with Holocene radiolarian accumulation rates in the same areas it became apparent that several percent or less of the fluxes are preserved in the sediments in all cases and the rest is dissolved on the sea-floor. Estimated excess Si which is derived from SiO2 dissolution on the sea-floor is fairly small relative to advective Si in the western North Atlantic and thus it appears to be insignificant to show any deviation in a simple mixing curve of deep water masses. Weight, length, width, projected area and volume of 58 radiolarian taxa were measured. The density contrast of radiolarians, relative to seawater, generally falls between 0.01 and 0.5 g/cm33. The sinking speed of 55 radiolarian taxa, measured in the laboratory at 3*C, ranged from 13 to 416 m/day. Despite the wide variety of morphology between the species, sinking speeds were best correlated with weight/shell among all the possible combinations of the examined variables. The estimated residence times of these taxa in the 5 km pelagic water column ranged from 2 weeks to 14 months. Large phaeodarians reached the water-sediment interface relatively quickly and ultimately dissolved on the sea floor. Small-sized taxa dissolved en route during sinking. The standing stock of 26 examined abundant taxa is on the order of 1 to 100 shells/m3 . Total radiolarian standing stock ranges from about 450 shells/m3 at Stations P1 and E to 1200 shells/m 3 at Station PB. The rate of production of total Radiolaria is calculated to be 77 to 225 shells/m 3 /day. Der Südozean ist die Schlüsselregion zur Kenntnis der neogenen Klimaentwicklung. In diesem Zusammenhang ist die Untersuchung von planktonischen Gemeinschaften in Hinblick auf die Umweltentwicklung von großer Bedeutung. In antarktischen neogenen Sedimenten sind Radiolarien reichlich, in großer Diversität und einheitlich gut erhalten. Sie sind nicht nur perfekte Testobjekte für paläobiologischen Studien, sondern auch eine wichtige Quelle für eine verbesserte Biostratigraphie – bisher behinderte nämlich das Fehlen einer verlässlichen Geochronologie detaillierte Studien. Es wurde ein Datensatz aller Taxa von mehreren Standorten des Südozeans gesammelt: für alle der 98 Proben je ca. 7000 Radiolarien. Die Fauna enthält ca. 500 Arten (inclusive 120 neuer Taxa). Die Untersuchung der Makroevolutionsgeschichte dieser Fauna zeigt, dass eine wesentliche ökologische Umwälzung, ohne Aussterbeereignis, bezogen auf den Verlauf der Artengleichheit und den Anstieg der Gattung Antarctissa, bei ca. 8 Ma erfolgte. Dann, 3 My später, folgte ein wesentlicher Diversitätsverlust. Obwohl das ökologische Ereignis eventuell mit einer Änderung der Primärproduzenten assoziiert sein kann, ist der auslösende Faktor des Diversitätsabfalls unbekannt. Außerdem zeigt der Vergleich zwischen der Diversitätsgeschichte dieser Fauna und einer Paläodiversitätsrekonstruktion südozeanischer Faunen, beruhend auf der Neptune Datenbank, daß der generelle Verläufe mit den Probenteilungsmethodologien nachgezeichnet wird, jedoch diese Methodologien aufgrund grober Verzerrungen nicht geeignet für Detailstudien sind. Schließlich wurde eine biostratigraphische Analyse für die komplette Fauna vom Obermiozän bis Pliozän durchgeführt. Obwohl diese Analyse noch vorlaüfig ist, zeigt sich eine Angleichung des aktuellen Altersmodells um mehr als 1 My. Diese Studie zeigt auch 94 neue, sichere Ereignisse, die für die stratigraphische Einordnung der Antarktischen Sedimente genutzt werden können. / The Southern Ocean is the key to understand the Neogene climate evolution. Unfortunately the lack of a robust geochronological framework has hindered precise studies. Equally of interest is understanding how planktonic communities changed in relation with the evolution of these environments. Radiolarians are abundant in Antarctic Neogene sediments, diversified and consistently well-preserved. They should constitute not only an ideal testing ground for paleobiological studies but also a major resource for improved biostratigraphy. In this study, a quantitative, taxonomically-complete dataset have been collected in various sites of the Southern Ocean, using 98 samples and ca. 7000 specimens per sample. Ca. 500 species were uncovered in this fauna, including 120 new to science. The study of the macroevolutionary history of this fauna reveals that a significant, extinctionless ecological turnover, linked to a decrease in the evenness of the species'' abundances and the rise of genus Antarctissa to dominance, occured at ca. 8 Ma, followed 3 My later by a significant diversity loss. Although the ecological event can be tentatively associated with a regional change in the composition of primary producers, the triggering event of the diversity loss is yet to be found. The whole-fauna diversity history was compared to paleodiversity reconstructions computed using subsampling methodologies from the occurrences gathered in the Neptune database. The comparison shows that the main trends are retrieved by the subsampling procedures but also that substantial distortions make them poorly suited for detailed studies. Finally a biostratigraphical analysis was conducted on this whole-fauna dataset for the late Miocene - Pliocene sequence. Although this analysis is still very much preliminary, it shows a coherent readjustement of the current age models by more than 1 My. This study also shows that 94 events seem reliable enough to be used to correlate Southern Ocean sites together.
