Vliv výběru souřadnic mozkových oblastí na výsledky dynamického kauzálního modelování / Effect of brain regions coordinates selection on dynamic causal modelling results

Master’s thesis is aimed at familiarization with the principles of measurement and data processing functional magnetic resonance, focusing on the analysis of effective connectivity using dynamic causal modelling (DCM). The practical part includes three main thematic areas relating to the description of the processing and evaluation of measured or simulated data. First, there is on sample dataset described the neuroscientific SPM toolbox to analyze measured data. Then follows introduction of the proposed approach with which is investigated the behavior of the model estimation neural interactions with respect to the change of input parameters. This phenomenon is also simulated and on base of achieved results is recommended optimal approach to analyzing effective connectivity using dynamic causal modeling for the group of subjects. The last circuit in the practical part is assessment of shift the coordinates of brain areas on dynamic causal modelling results for the group of subjects from the data obtained from real measurements. Obtained results from simulated data and the results obtained from measured data are evaluated and discussed in the final part.

Next the possibility of data transmission by means of infrared radiation and data transmission through USB are dealt with. The second part of the work is dedicated to the very implementation of transmitter and receiver, their hardware and software components. The discussion of the functionality of the apparatus and its utilization form part of the work.

This thesis deals with optimization of MRI measuring of phantoms containing the chicken embryo. The theoretical part of thesis is dedicated to the MRI fundamentals and description of pulse sequences. In the next part the options of keeping and monitoring the temperature are being discussed. The thesis also deals with design and realization of phantoms which are used for measuring. A browser of images captured by MRI was programmed in Matlab environment. The program allows users to look through the images with different settings of pulses sequences or kind of phantom. The final part of thesis describes the anatomical structures of chicken embryo and discussion of collected results.

This thesis is focused on detecting multiple sclerosis lesions from magnetic resonance images. Correctly retrieved lesions are very important for medical diagnosis. Detection of lesions using machine learning techniques is quite challenging because of large variability in size, shape and position of lesions in the brain. In the practical part is designed base software, which after completion will classify pixels, so that is possible to find lesions of multiple sclerosis. For classification will be used Support vector machine. Theoretical part describes multiple sclerosis, basic operations performed with biomedical images and data classification.

This diploma thesis deals with DCE-MRI (Dynamic Contrast-Enhanced Magnetic Resonance Imaging) thus one of the contrast magnetic resonance imaging methods. It describes the principle of conventional continuous DCE-MRI, which uses single bolus of contrast agent and further it focuses on the dual bolus contrast agent techniques, especially the interleaved acquisition. The graphical interface for processing Bruker systems data was made. Synthetic data were used to evaluate the influence of this method on the perfusion parameters estimation. Simulations proved that the further the second bolus is from the first one, the better results are. Simulations of acquisition interruption did not lead to the clear result. However, two statements, which are expected to lead to as good estimation of perfusion parameters as possible, were formulated

Diploma thesis deas with static and dynamic analysis of a steel arch footbridge. The footbridge structure 3D model was created in program ANSYS 12.1 and afterwards were made static and modal analysis on this computational model. Based on the results of~modal analysis was applied to design of dynamic wind loading on the model according to norms ČSN EN. The effects of this burden has been calculated steady response at resonance from harmonic analysis according to ČSN P EN 1991-2-4. To report according to ČSN EN 1991-1-4 was designed substitute quasistatic forces corresponding loads of wind on the construction and for evaluation was used static analysis.

Certain types of porphyrins can be used as achiral agent for determination of enantiomeric excess (ee) of chiral molecules. Particular organic chiral molecule (guest) and porphyrin (host) form host-guest complex while inducing nonequiv- alency of particular proton resonances in symmetrical host. It causes splitting of NMR signals linearly dependent on ee of guest. In this work we investigated com- plexation of di-brombenzylated oxoporphyrin with chiral camphorsulfonic acid. NMR titration revealed that they form complex with 1:1 stoichiometry with as- sociation constant K ≈ 5 × 104 l/mol. We confirmed linear dependence of split- ting of host β-protons on ee of guest. Low temperature measurements revealed two conformations of host-guest complex with population around 0.7:0.3 (at −60 ◦ C). DFT quantum mechanical computations at BLYP/3-21G* level revealed also two conformations with population 0.79:0.21. NMR shifts were computed on this geometries with method GIAO/PBE1PBE/6-31G(2df,2pd) and compared to experimental values. 1

A two-dimensional model of the resonant electron-molecule collision processes with one nuclear and one electronic degree of freedom introduced by Houfek, Rescigno and McCurdy [Phys. Rev. A 73, 032721 (2006)] and a similar two- dimensional model of the dissociative recombination with potential proposed by Hamilton [Ph.D. thesis, University of Colorado, (2003)] are formulated within the time-dependent framework and solved numerically using the finite-element method with the discrete variable representation basis, the exterior complex scaling method and the generalized Crank-Nicolson method. On the model of electron-molecule collisions we illustrate how the time-dependent calculations can provide a deep insight into the origin of oscillatory structures in the vibrational excitation cross sections if one evaluates the cross sections not only at sufficiently large time to obtain the final cross sections, but rather at several characteristic times which are given by the evolution of the system. With use of the time- dependent calculations we demonstrate the complex nature of the dissociative recombination model dynamics and we propose the interpretation of the recom- bination process mechanism. Transplantation of pancreatic islets (PIs) represents an alternative treatment for type 1 diabetes mellitus. Post-transplant monitoring of islets by a reliable imaging method may contribute to the improvement of the transplantation outcome. In this thesis, novel visualization approaches for PIs were tested using magnetic resonance (MR) and optical imaging on phantoms and experimental animals, including Chemical Exchange Saturation Transfer (CEST) MR, fluorine (19 F) MR, bioluminescence and fluorescence imaging. MR imaging based on frequency-selective method CEST was performed on islets labeled with Eu-/Yb-based chelates. Labeled islets possessed low MR signal in phantoms, what would have been unsatisfactory for in vivo applications. Moreover, viability and function of labeled islets was impaired reflecting limited applicability of these agents for islet labeling and visualization. Genetically modified bioluminescent islets showed suitable properties for longitudinal tracking of their post-transplant fate at an artificial transplant site - subcutaneously implanted polymeric scaffolds. Using multimodal imaging (MR and bioluminescence), the optimal timing for transplantation of islets into the scaffolds was assessed in diabetic rats.
