Paroedura genus includes 17 described species endemic to Madagascar and the Comoros Islands, where they went through a significant adaptive radiation. The genus Paroedura is monophyletic and well supported hypothesis on phylogenetic relationships among its species was published. Species vary considerably in body size and morphology and in preferences for habitat, some species live in sympatry. The genus Paroedura belongs to cytogenetically poorly studied family Gekkonidae which exhibits high variability in modes of sex determination and in comparison with basal gecko lineages, also considerable variability in the chromosome number and morphology. Karyotypes of only two species of the genus (P. picta, P. sp.) have been published. The aim of my thesis was to describe karyotypes of both sexes in all available species of the genus using conventional and molecular cytogenetic methods, to perform the phylogenetic analysis of karyotype evolution and chromosomal rearrangements in the genus, to assess the role of these rearrangements in the speciation of the genus and to detect sex chromosomes. Teleost fishes (Teleostei) encompass more than half of the extant vertebrate biodiversity. Their genomes display considerable plasticity and flexibility, going hand in hand with polyploidization events and repetitive DNA dynamics. Teleosts also display a striking diversity in mechanisms of sex determination and differentiation. The aim of the present thesis was to study the mechanisms underlying the karyotype and sex chromosome differentiation through cytogenetic mapping of repetitive DNA (by fluorescence in situ hybridization, FISH) in selected representatives of the African annual killifishes of the genus Nothobranchius (Teleostei: Nothobranchiidae). Nothobranchius spp. evolved a unique adaptation to freshwater temporary water pools whose existence is limited to periods of rainy season in African savannahs. Recent diversification, allopatric speciation in non-overlapping generations and small-sized populations together with known cytogenetics collectively suggest fast dynamics of chromosomal changes in Nothobranchius killifishes. The diploid amphibian Xenopus tropicalis represents a significant model organism for studies of early development, genes function and evolution. Such techniques as gynogenesis, injection of morpholino antisense oligonucleotide into fertilized eggs or transgenesis were established. In the recent ten years, many efforts have been made to complete the sequence information. X. tropicalis genome has been sequenced but the completion of its assembly only on the basis of sequence data has been impossible. Therefore, our first work was focused on one of approaches for a genome completing- genetic mapping. First of all, the genetic map of Xenopus tropicalis was established pursuant linkage and physical positions of markers. Since the map contained gaps, we developed a new method for genetic mapping based on the next generation sequencing of laser microdissected arm. Using Illumina next generation sequencing of fifteen copies of a short arm of chromosome 7, we obtained new insights into its genome by localizing previously unmapped genes and scaffolds as well as recognizing mislocalized portions of the genome assembly. Bien que les sexes séparés (dioecie) soient plus rares que chez les animaux, ∼15 600 espèces dioiques ont évolué chez les angiospermes (∼6% de l'ensemble des espèces). La manière dont le sexe de ces plantes est contrôlé est une question centrale de la biologie végétale, mais également de l'agronomie car de nombreuses plantes cultivées sont des plantes dioiques (∼20% des espèces cultivées) mais dont un seul sexe (généralement les femelles) présente un intérêt agronomique. Pourtant, seulement trois gènes du déterminisme du sexe ont été identifiés à ce jour chez les plantes dioiques, chez le kaki, l'asperge et la fraise. La dioecie a vraisemblablement évolué plusieurs fois chez les angiospermes et il est possible que les gènes du déterminisme du sexe soient divers. Deux voies principales d'évolution vers la dioecie ont été identifiées. Les deux partent d'une espèce dont les fleurs sont hermaphrodites, le régime de reproduction ancestral chez les angiospermes, puis passent soit par un intermédiaire monoique (espèce avec des fleurs unisexuées mâles et femelles sur le même individu), soit par un intermédiaire gynodioique (espèce avec des femelles et des individus avec des fleurs hermaphrodites). Cette thèse a pour objet la comparaison de deux systèmes de plantes représentant ces deux voies. Chez Coccinia grandis, une cucurbitacée ayant également des chromosomes XY, l'évolution de la dioecie est passée par la monoecie. Chez Silene latifolia, une plante dioique bien étudiée avec des chromosomes sexuels XY, l'évolution de la dioecie s'est faite à partir de la gynodioecie. Trois gènes contrôlant la monoecie ont été identifiés chez le melon et il a été proposé que ces gènes soient les gènes du déterminisme dans les espèces dioiques proches du melon comme C. grandis. Nous avons donc opté pour une approche gène candidat dans cette espèce. Très peu de ressources génétiques et génomiques sont disponibles chez C. grandis, et nous avons choisi d'utiliser SEXDETector, une méthode probabiliste qui utilise des données RNA-seq pour génotyper des parents et leurs descendants, et qui infère les gènes lies au sexe sans génome de référence. Cette méthode m'a permis d'identifier 1 364 gènes présents sur les chromosomes sexuels de C. grandis. J'ai établi que les gènes differentiellement exprimés entre les sexes étaient plus abondants sur chromosomes sexuels que sur les autosomes. J'ai également observé des marques de la dégénérescence du chromosome Y chez cette plante, comme des diminutions d'expression ou des pertes de gènes. Enfin, mes résultats démontrent la présence de compensation de dosage chez C. grandis. Le test des gènes candidats est en cours. Chez S. latifolia, 3 grandes régions liées au déterminisme ont déjà été identifiées sur le chromosome Y. Pour identifier les gènes du déterminisme, nous avons choisi de séquencer ce chromosome. Le séquençage des chromosomes Y est encore un défi pour la génomique. La phase d'assemblage est très difficile à cause des répétitions présentes en grand nombre sur ces chromosomes. En conséquence, les séquences complètes de chromosome Y sont très rares, et principalement disponibles chez les animaux. Afin de minimiser les problèmes d'assemblage dus aux répétitions, nous avons utilisé des techniques dites de 3eme génération (avec de grandes lectures). J'ai moi-même généré des données MinION (Oxford Nanopore) à partir d'ADN de chromosome Y. L'assemblage a été réalisé en combinant des données Illumina, PacBio et MinION. Notre assemblage final fait une taille de 563 Mb pour un N50 de 6 114 pb, et contient 16 219 gènes annotés de novo / Although rarer than in animals, separate sexes (dioecy) have evolved in ∼15,600 angiosperm species (∼6% of all angiosperm species). How sex is controlled is a central question in plant sciences and also in agronomy as many crops are dioecious (∼20% of crops) with only one useful sex (usually female). Only three master sex-determining genes have been identified in dioecious plants so far, namely in persimmons, asparagus and strawberry. Dioecy likely evolved several times independently in angiosperms, suggesting that sex-determining genes are of diverse origins. Hermaphroditism is the predicted ancestral state of the angiosperm flower. Two main pathways have been identified that explain the evolution of hermaphroditism towards dioecy: either through a monoecious state (with both unisexual male and female flowers on the same individual) or a gynodioecious state (with females and individuals having hermaphroditic flowers). My aim is to compare two plant systems representing each one of these two pathways. In Coccinia grandis, a Cucurbitaceae with an XY chromosome system, dioecy evolved through monoecy. In Silene latifolia, a well-studied dioecious plant with XY sex chromosomes, dioecy evolved through gynodioecy. Three genes controlling monoecy have been identified in melon, and it was suggested that these genes act as sex-determining genes in closely related dioecious species such as C. grandis. I therefore chose a candidate gene approach in this species. Very few genetic and genomic data are available in C. grandis, and we chose to use SEX-DETector, a probabilistic method that uses RNA-seq data to genotype parents and their offspring, and infers sex-linked genes with no need for a reference genome. This method allowed me to identify 1,364 genes that are present on the sex chromosomes of C. grandis. I found that the sex chromosomes are enriched in sex-biasedgenes when compared to autosomes and I characterized Y chromosome degeneration in terms of decreased expression and gene loss. Finally, I showed that dosage compensation occurs in C. grandis. Testing for the three candidates genes is ongoing. In S. latifolia 3 regions involved in sex determination have already been identified on the Y chromosome. We chose to sequence this chromosome to identify sex-determining genes. The sequencing of Y chromosomes remains one of the greatest challenges of current genomics. The assembly step is very difficult because of their highly repeated content. Consequently, fully sequenced Y chromosomes are rare and mainly available for research in animals. To overcome the difficulty of assembling reads with many repeats, I used third generation sequencing (TGS, producing long reads). I produced a dataset using the Oxford Nanopore MinION sequencer with Y chromosome DNA. Assembling was performed using a combination of Illumina, MinION and PacBio sequencing data. Due to their phylogenetic position, Psychidae play an important role in the investigation of the W chromosome origin in Lepidoptera. Several species of Psychidae were tested for the presence of sex-chromatin and investigated via comparative genomic hybridization. Furthermore, odd chromosome numbers and a Z univalent were observed in females. Overall, this study brings tangible evidence for the absence of the W chromosome in Psychidae, thus contributes to complex knowledge of the W chromosome evolution. In addition, karyotypes of the given species were analyzed using 18S rDNA and histone H3 probes. The results indicate relative stability of their karyotypes.

Among the marine species which cytogenetic data are less well known pelagic forms are detached, that despite the economic importance and conservation efforts have been suffering great pressure from the artisanal and industrial fisheries. The present work characterized cytogenetically six species of large pelagic fish in the Atlantic, belonging to the Order Perciformes, among them, four species of Scombridae, Thunnus albacares, T. obesus, Scomberomorus brasiliensis and Acanthocybium solandri and two Coryphaenidae, Coryphaena equiselis and C. hippurus using Classical cytogenetic methods as conventional staining, C-banding and Ag-NORs and molecular through staining fluorochromes AT and GC-specific and mapping of ribosomal multigene families, 18S and 5S. Sex determination among reptiles is a very variable matter across it's taxa. We meet there temperature sex determination and genotypic sex determination with many independent transitions between them. It is a group suitable to study evolution of sex determination, sex chromosomes and sex determination genes. Rare cases of sex reversal caused by extreme incubation temperature or exogenous hormones have been reported in recent years. In case of Acrodont lizard, Pogona vitticeps, was reported sex reversal caused by high incubation temperatures. Our purpose was to repeat the experiment, mainly due to insufficient conclusiveness of used methods. We wanted to expand the experiment by hormonal reversal, studying persistence of sex reversal to maturity and fertility of reversed individuals. We managed successfully to demonstrate sex reversal in both treatments by histological examination. Individuals with discordant phenotypic and genotypic sex were breed till one year of life, which demonstrate persistence of reversal. Our outcomes are concordant with most recent work on this species and show full functional phenomenon of sex reversal with reptiles, which studying could contribute to our understanding of evolution of sex determination.

Évolution des chromosomes sexuels chez les plantes : développements méthodologiques et analyses de données NGS de Silènes / Sex chromosome evolution in plants : methodological developments and NGS data analysis in the Silene genus

Malgré leur importance dans le déterminisme du sexe chez de nombreux organismes, les chromosomes sexuels ont été étudiés chez quelques espèces seulement du fait du manque de séquences disponibles. En effet, le séquençage et l'assemblage des chromosomes sexuels est rendu très difficile par leurs abondantes séquences répétées. Durant cette thèse, une méthode probabiliste a été développée pour inférer les gènes liés au sexe à partir de données RNA-seq chez une famille. Des tests de cette méthode appelée SEX-DETector sur des données réelles et simulées suggèrent qu'elle fonctionnera sur une grande variété de systèmes. La méthode a inféré ∼1300 gènes liés au sexe chez Silene latifolia, une plante dioïque qui possède des chromosomes sexuels XY pour lesquels quelques données de séquence sont disponibles (dont certaines obtenues lors de cette thèse par séquençage de BACs). Les gènes du Y sont moins exprimés que ceux du X chez S. latifolia, mais le statut de la compensation de dosage (un mécanisme qui corrige la sous-expression des gènes liés au sexe chez les males) est encore controversé. L'analyse des nouveaux gènes liés au sexe inférés par SEX-DETector a permis de confirmer la compensation de dosage chez S. latifolia, qui est effectuée par la surexpression du X maternel, possiblement via un mécanisme epigénétique d'empreinte. Les données ont également été utilisées pour étudier l'évolution de l'expression biaisée pour le sexe chez S. latifolia et ont révélé que la majorité des changements de niveaux d'expression ont eu lieu chez les femelles. Les implications de nos résultats concernant l'évolution de la dioécie et des chromosomes sexuels sont discutés / In many organisms, sexes are determined by sex chromosomes. However, studies have been greatly limited by the paucity of sex chromosome sequences. Indeed, sequencing and assembling sex chromosomes are very challenging due to the large quantity of repetitive DNA that these chromosomes comprise. In this PhD, a probabilistic method was developed to infer sex-linked genes from RNA-seq data of a family (parents and progeny of each sex). The method, called SEX-DETector, was tested on simulated and real data and should performwell on a wide variety of sex chomosome systems. This new method was applied to Silene latifolia, a dioecious plant with XY system, for which partial sequence data on sex chromosomes are available (some of which obtained during this PhD by BAC sequencing), SEX-DETector returned ∼1300 sex-linked genes. In S. latifolia, Y genes are less expressed than their X counterparts. Dosage compensation (a mechanism that corrects for reduced dosage due to Y degeneration in males) was previously tested in S. latifolia, but different studies returned conflicting results. The analysis of the new set of sex-linked genes confirmed the existence of dosage compensation in S. latifolia, which seems to be achieved by the hyperexpression of the maternal X chromosome in males. An imprinting mechanism might underlie dosage compensation in that species. The RNAseq datawere also used to study the evolution of differential expression among sexes in S. latifolia, and revealed that in this species most changes have affected the female sex. The implications of our results for the evolution of dioecy and sex chromosomes in plants are discussed

Analýza karyotypu u vybraných bičovců řádů Amblypygi a Uropygi / Karyotype analysis of selected representatives of two pedipalpid orders, Amblypygi and Uropygi

Karyotype analysis of selected species from arachnid orders Amblypygi and Uropygi Whip spiders (Amblypygi) and whip scorpions (Uropygi) represent relict arachnid orders which has been found already at Upper Carboniferous strata. Although cytogenetic data from amblypygids and uropygids might be important to reconstruct karyotype evolution of arachnids, cytogenetics of these orders is almost unknown. Presented study is aimed in analysis of karyotype and meiosis in 16 species of Amblypygi and 4 species of Uropygi. Both groups are characterized by considerable range of diploid chromosome numbers (2n = 24 - 86 in Amblypygi and 36 - 66 in Uropygi). Analysed species does not exhibit morfologically differentiated sex chromosomes. Differentiation of sex chromosomes on molecular level was revealed in amblypygid Paraphrynus mexicanus by comparative genome hybridization. Obtained data indicate XY/XX sex chromosome system in this species. Comparison of karyotype data indicates reduction of chromosome numbers during evolution of both orders. In Amblypygi, this reduction was accompanied by increase of number of biarmed chromosomes. This trend is not apparent in Uropygi.
