The application of multivariate statistical analysis and batch process control in industrial processes

To manufacture safe, effective and affordable medicines with greater efficiency, process analytical technology (PAT) has been introduced by the Food and Drug Agency to encourage the pharmaceutical industry to develop and design well-understood processes. PAT requires chemical imaging techniques to be used to collect process variables for real-time process analysis. Multivariate statistical analysis tools and process control tools are important for implementing PAT in the development and manufacture of pharmaceuticals as they enable information to be extracted from the PAT measurements. Multivariate statistical analysis methods such as principal component analysis (PCA) and independent component analysis (ICA) are applied in this thesis to extract information regarding a pharmaceutical tablet. ICA was found to outperform PCA and was able to identify the presence of five different materials and their spatial distribution around the tablet.Another important area for PAT is in improving the control of processes. In the pharmaceutical industry, many of the processes operate in a batch strategy, which introduces difficult control challenges. Near-infrared (NIR) spectroscopy is a non-destructive analytical technique that has been used extensively to extract chemical and physical information from a product sample based on the scattering effect of light. In this thesis, NIR measurements were incorporated as feedback information into several control strategies. Although these controllers performed reasonably well, they could only regulate the NIR spectrum at a number of wavenumbers, rather than over the full spectrum.In an attempt to regulate the entire NIR spectrum, a novel control algorithm was developed. This controller was found to be superior to the only comparable controller and able to regulate the NIR similarly. The benefits of the proposed controller were demonstrated using a benchmark simulation of a batch reactor.

Outside directors experience and the effect on company value : a South African study

In this thesis I investigate the impact of outside directors experience on company value. I do so by looking at a clear event, company delistings in the time period 2003 to 2011 in South Africa, a country with arguably imperfect institutions. Based on qualitative and quantitative research I am able to establish that director experience is indeed associated with company value. The qualitative analysis is based on semi-structured interviews with over 30 highly experienced, independent non-executive directors who have/had seats on over 150 South African listed company boards. Their responses confirm resource theory dependency and provide information on the nature of experience, its relevance during delisting and under other circumstances, as well as insight into the type of experience lacking on boards in corporate South Africa. The results of this research can be of practical use to nomination committees and has implications for future South African governance code reforms and/or guidelines.

Analysis of a Non-canonical Antiviral Mechanism in West Nile Virus-infected Mouse Cells

Upon viral infection, host cells produce type I interferon (IFN), which activates the JAK-STAT signaling pathway and induces the expression of hundreds of interferon-stimulated genes (ISGs) to establish an antiviral state. In West Nile virus (WNV)-infected cells, the JAK-STAT signaling pathway is blocked by viral proteins. However, the expression of a subset of ISGs, which includes 2¢-5¢-oligoadenylate synthetase 1a (Oas1a), Oas1b, interferon regulatory factor 7 (Irf7), Mx1, and interferon-induced proteins with tetratricopeptide repeats 1 (Ifit1), is still upregulated by an IFN-independent mechanism in WNV-infected mouse embryonic fibroblasts (MEFs). Studies in cells with one or more components of RNA-sensing pathway knocked out showed that the alternative ISG upregulation is activated through RIG-I or MDA5, and the downstream adaptor IPS-1. In cells with IRF3, 5 and 7 knocked out, the alternative ISG upregulation by WNV infection is reduced but not eliminated. As an initial means of discovering the transcription factors involved in this non-canonical ISG upregulation, the critical regulatory regions in the promoters of two representative ISGs, Oas1b and Ifit1, were mapped using a dual luciferase assay system with a NanoLuc luciferase promoter reporter in WNV-infected Ifnar1-/- MEFs. The region from -299 to -28 in the Oas1b promoter, and the region from -192 to -50 in the Ifit1 promoter were identified as being important for upregulating non-canonical gene expression after WNV infection. Fine mapping identified enhancer and repressor sub-regions as well as transcription factor binding sites (TFBSs) putatively involved in the IFN-independent antiviral mechanism. Mutation of one identified TFBS in the ISG promoters reduced Oas1b and Ifit1 promoter activities. In electrophoretic mobility shift assays (EMSAs), a unique band, which was detected in WNV-infected but not in mock-infected Ifnar1-/- MEF nuclear extracts, was not observed when a probe with the identified TFBS mutated was used, suggesting that a unique complex forms at the identified TFBS when it is in the context of the adjacent flanking regions. The unique complex appears to contain NF-κB components and IRF3, IRF5 or IRF7. Our findings provide new insights into the mechanism involved in non-canonical upregulation of ISGs after WNV infection.

South African unit standards for sight-singing, realised in a multiple-media study package

This research concerns the design of a multiple-media study package for sight-singing and how national standards for sight-singing can be realised by using this study package. Sight-singing is a skill which can be of great value for singers, choristers and other musicians. Unfortunately this skill has been sadly neglected in South African schools. The result is that a great percentage of society (and in particular, choristers) is not able to read music and then sing it. The researchers is responsible for sight-singing tuition at the Drakensberg Boys’ Choir School, which is the only choir school in South Africa. The ages of new choristers vary from 9 to 13 years and there is a considerable variation in their music backgrounds. It is therefore essential that every learner can work at his own pace to master sight-singing. The author did research on this subject to compile a sight-singing programme which will enable learners to reach a high standard of sight-singing while progressing at their own pace. By making a study of relevant literature, the author gathered information on sight-singing, reading, communication, educational media as well as Outcomes-Based Education and instructional design. The author formulated criteria for a sight-singing programme and for the use of educational media in such a programme. These criteria are used to evaluate seven different sight-singing programmes. The evaluation indicated to the researcher how other authors approached the subject. He identified the strong and weak points of every programme. The researcher designed a multiple-media study package for sight-singing according to Dick and Carey’s systems approach model for designing instruction (1996). The study package consists of a workbook, a textbook and two audio CDs. The author did action research by using the study package to teach sight-singing to the new choristers at the Drakensberg Boys’ Choir School. Various problems in the study package became clear while using it for teaching. The study package was amended a number of times to eliminate the shortcomings. This research indicates that sight-singing is not only possible when a competent teacher is present. High-throughput experimental and computational studies of bacterial evolution

The work in this thesis is concerned with the study of bacterial adaptation on short and long timescales. In the first section, consisting of three chapters, I describe a recently developed high-throughput technology for probing gene function, transposon-insertion sequencing, and its application to the study of functional differences between two important human pathogens, Salmonella enterica subspecies enterica serovars Typhi and Typhimurium. In a first study, I use transposon-insertion sequencing to probe differences in gene requirements during growth on rich laboratory media, revealing differences in serovar requirements for genes involved in iron-utilization and cell-surface structure biogenesis, as well as in requirements for non-coding RNA. In a second study I more directly probe the genomic features responsible for differences in serovar pathogenicity by analyzing transposon-insertion sequencing data produced following a two hour infection of human macrophage, revealing large differences in the selective pressures felt by these two closely related serovars in the same environment. The second section, consisting of two chapters, uses statistical models of sequence variation, i.e. covariance models, to examine the evolution of intrinsic termination across the bacterial kingdom. A first collaborative study provides background and motivation in the form of a method for identifying Rho-independent terminators using covariance models built from deep alignments of experimentally-verified terminators from Escherichia coli and Bacillus subtilis. In the course of the development of this method I discovered a novel putative intrinsic terminator in Mycobacterium tuberculosis. In the final chapter, I extend this approach to de novo discovery of intrinsic termination motifs across the bacterial phylogeny. I present evidence for lineage-specific variations in canonical Rho-independent terminator composition, as well as discover seven non-canonical putative termination motifs. Using a collection of publicly available RNA-seq datasets, I provide evidence for the function of some of these elements as bona fide transcriptional attenuators.

Heart Rate Variability Extraction from Video Signals

Heart Rate Variability (HRV) analysis has been garnering attention from researchers due to its wide range of applications. Medical researchers have always been interested in Heart Rate (HR) and HRV analysis, but nowadays, investigators from variety of other fields are also probing the subject. For instance, variation in HR and HRV is connected to emotional arousal. Therefore, knowledge from the fields of affective computing and psychology, can be employed to devise machines that understand the emotional states of humans. Recent advancements in non-contact HR and HRV measurement techniques will likely further boost interest in emotional estimation through . Such measurement methods involve the extraction of the photoplethysmography (PPG) signal from the human's face through a camera. The latest approaches apply Independent Component Analysis (ICA) on the color channels of video recordings to extract a PPG signal. Other investigated methods rely on Eulerian Video Magnification (EVM) to detect subtle changes in skin color associated with PPG. The effectiveness of the EVM in HR estimation has well been established. However, to the best of our knowledge, EVM has not been successfully employed to extract HRV feature from a video of a human face. In contrast, ICA based methods have been successfully used for HRV analysis. As we demonstrate in this thesis, these two approaches for HRV feature extraction are highly sensitive to noise. Hence, when we evaluated them in indoor settings, we obtained mean absolute error in the range of 0.012 and 28.4. Therefore, in this thesis, we present two approaches to minimize the error rate when estimating physiological measurements from recorded facial videos using a standard camera. In our first approach which is based on the EVM method, we succeeded in extracting HRV measurements but we could not get rid of high frequency noise, which resulted in a high error percentage for the result of the High frequency (HF) component. Our second proposed approach solved this issue by applying ICA on the red, green and blue (RGB) colors channels and we were able to achieve lower error rates and less noisy signal as compared to previous related works. This was done by using a Buterworth filter with the subject's specific HR range as its Cut-Off. The methods were tested with 12 subjects from the DISCOVER lab at the University of Ottawa, using artificial lights as the only source of illumination. This made it a challenge for us because artificial light produces HF signals which can interfere with the PPG signal. The final results show that our proposed ICA based method has a mean absolute error (MAE) of 0.006, 0.005, 0.34, 0.57 and 0.419 for the mean HR, mean RR, LF, HF and LF/HF respectively. This approach also shows that these physiological parameters are highly correlated with the results taken from the electrocardiography (ECG).

Behavioural Studies and Computational Models Exploring Visual Properties that Lead to the First Floral Contact by Bumblebees

This dissertation explored the way in which bumblebees' visual system helps them discover their first flower. Previous studies found bees have unlearned preferences for parts of a flower, such as its colour and shape. The first study pitted two variables against each other: pattern type: sunburst or bull's eye, versus the location of the pattern: shapes appeared peripherally or centrally. We observed free-flying bees in a flight cage using Radio-Frequency Identification (RFID) tracking. The results show two distinct behavioural preferences: Pattern type predicts landing: bees prefer radial over concentric patterns, regardless of whether the radial pattern is on the perimeter or near the centre of the flower. Pattern location predicts exploration: bees were more likely to explore the inside of artificial flowers if the shapes were displayed near the centre of the flower, regardless of whether the pattern was radial or concentric. As part of the second component, we implemented a mathematical model aimed at explaining how bees come to prefer radial patterns, leafy backgrounds and symmetry. The model was based on unsupervised neural networks used to describe cognitive mechanisms. The results captured with the results of multiple behavioural experiments. The model suggests that bees choose computationally "cheaper" stimuli, those that contain less information. The third study tested the computational load hypothesis generated by the artificial neural networks. Visual properties of symmetry, and spatial frequency were tested. Studying free-flying bees in a flight cage using motion-sensitive video recordings, we found that bees preferred 4-axis symmetrical patterns in both low and high frequency displays.

Are Independent Directors Effective Corporate Monitors? - An Analysis of the Empirical Evidence in the USA and Canada

This thesis explores whether independent directors in the USA and Canada are effective in holding management accountable by: (1) analyzing how the policy of relying on independent directors developed and operates; (2) introducing the main theoretical critiques of independent directors’ monitoring effect; and (3) examining whether empirical studies in the field of management science and financial economics support the policy in both countries of relying on independent directors as corporate monitors. Empirical evidence shows that boards with a majority of independent directors, in some circumstances, were associated with better firm performance (in the post-SOX period) and fulfilled certain board tasks effectively in the United States. Canadian studies, however, have not shown a positive association with improved firm performance. Audit committees composed entirely of independent directors have been effective in ensuring the quality of financial reporting in the United States, but this effect has not been found in Canada. Compensation committees composed fully of independent directors neither constrained the level of executive compensation nor tied CEO pay to firm performance in either country. US firms with an audit committee member who had accounting expertise, rather than financial analysis or supervisory expertise, were associated with a higher quality of financial reporting, while Canadian firms with an audit committee member who has financial expertise, instead of financial literacy, were associated with a similar effect. Studies also showed that independent directors perform better in certain circumstances. Based on empirical evidence, US regulators should consider: (1) changing the current mandatory requirements for an independent board and a completely independent compensation committee to a comply-or-explain requirement; (2) narrowing the qualification of a financial expert to an individual who has accounting expertise; and (3) recruiting independent directors who have two or fewer outside directorships, hold more of the corporation’s shares, have lower cost of acquiring corporate information, and have no social connections with the CEO. In Canada, weak evidence of the monitoring effectiveness of independent directors supports the existing comply-or-explain approach. Canadian regulators may only need to require or recommend that at least one audit committee member has financial expertise, instead of only financial literacy.

Negotiating the alternative in a postmodern theatre : O Bando, Kneehigh, Foursight And Escola De Mulheres

This thesis seeks to examine the nature of political theatre within the postmodern context. I distinguish between the historical alternative theatre and the paradoxical alternative theatre in my work. The historical alternative coincides with the alternative theatre movement developed in Britain between the late 1960s and late 1970s, while in Portugal this movement was mainly designated as independent theatre between 1974 and the 1980s. I start by analysing the narratives of birth and death of the historical alternative theatre movement in the British and Portuguese contexts from the establishment of the movement in the late 1960s to the present. I go on to propose that beyond the historical alternative and within a post-ideology framework, contemporary theatre may still engage with politics by exercising a localised and temporary paradoxical alternative. For my research I selected four long-running and state-funded theatre companies, o bando, Kneehigh, Foursight and Escola de Mulheres, chosen according to two of the categories prominent during the historical alternative movement, community theatre and women's theatre. Through detailed analysis of productions of the four theatre companies, I assess the characteristics of a postmodern political oppositional theatre. My methodological approach covers the longitudinal context of the companies and productions by looking at past productions, funding statements, reviews, practitioners' interviews, theatre programmes and the rehearsal, performance and reception stages of the theatrical process. I start by analysing each company's history and their own mythologies of the alternative, before focusing on two of the central traits of the theatre developed during the historical alternative theatre movement, non-traditional spaces and non-traditional audiences. Each of the four companies has, out of necessity or choice, positioned itself outside of traditional theatre and entertainment circuits for some of its productions, negotiating symbolical and ideological independence side by side with large productions in repertory and/or commercial theatres. Each of the companies fosters, in addition, in their non-traditional places mechanisms that subvert circumstantially the hierarchical values imbued by neoliberal thought. The oppressed take centre-stage. Exposed to the vagaries of the weather, to exiguous or improvised audience spaces, expected to, forced by circumstances or incentivised to interact with fellow spectators and actors, audiences rediscover in the moment of the performance their shared humanity and form fleeting and secular communities of faith.
