<p>Evolutionary dynamics can be notoriously complex and difficult to analyze. In this dissertation I describe a population genetic regime where the dynamics are simple enough to allow a relatively complete and elegant treatment. Consider a haploid, asexual population, where each possible genotype has been assigned a fitness. When mutations enter a population sufficiently rarely, we can model the evolution of this population as a Markov chain where the population jumps from one genotype to another at the birth of each new mutant destined for fixation. Furthermore, if the mutation rates are assigned in such a manner that the Markov chain is reversible when all genotypes are assigned the same fitness, then it is still reversible when genotypes are assigned differing fitnesses. </p><p>The key insight is that this Markov chain can be analyzed using the spectral theory of finite-state, reversible Markov chains. I describe the spectral decomposition of the transition matrix and use it to build a general framework with which I address a variety of both classical and novel topics. These topics include a method for creating low-dimensional visualizations of fitness landscapes; a measure of how easy it is for the evolutionary process to `find' a specific genotype or phenotype; the index of dispersion of the molecular clock and its generalizations; a definition for the neighborhood of a genotype based on evolutionary dynamics; and the expected fitness and number of substitutions that have occurred given that a population has been evolving on the fitness landscape for a given period of time. I apply these various analyses to both a simple one-codon fitness landscape and to a large neutral network derived from computational RNA secondary structure predictions.</p> / Dissertation

The Complex World of Superstrings : On Semichiral Sigma Models and N=(4,4) Supersymmetry / Supersträngars komplexa värld : Om semikirala sigmamodeller och N=(4,4) supersymmetriGöteman, Malin January 2012 (has links)
Non-linear sigma models with extended supersymmetry have constrained target space geometries, and can serve as effective tools for investigating and constructing new geometries. Analyzing the geometrical and topological properties of sigma models is necessary to understand the underlying structures of string theory. The most general two-dimensional sigma model with manifest N=(2,2) supersymmetry can be parametrized by chiral, twisted chiral and semichiral superfields. In the research presented in this thesis, N=(4,4) (twisted) supersymmetry is constructed for a semichiral sigma model. It is found that the model can only have additional supersymmetry off-shell if the target space has a dimension larger than four. For four-dimensional target manifolds, supersymmetry can be introduced on-shell, leading to a hyperkähler manifold, or pseudo-supersymmetry can be imposed off-shell, implying a target space which is neutral hyperkähler. Different sigma models and corresponding geometries can be related to each other by T-duality, obtained by gauging isometries of the Lagrangian. The semichiral vector multiplet and the large vector multiplet are needed for gauging isometries mixing semichiral superfields, and chiral and twisted chiral superfields, respectively. We find transformations that close off-shell to a N=(4,4) supersymmetry on the field strengths and gauge potentials of the semichiral vector multiplet, and show that this is not possible for the large vector multiplet. A sigma model parametrized by chiral and twisted chiral superfields can be related to a semichiral sigma model by T-duality. The N=(4,4) supersymmetry transformations of the former model are linear and close off-shell, whereas those of the latter are non-linear and close only on-shell. We show that this discrepancy can be understood from T-duality, and find the origin of the non-linear terms in the transformations.

Currently, a limiting factor in many quantum devices using neutral atoms is accurate motional control over the atoms. This thesis describes two recent advancements in neutral atom motional control using both magnetic and electromagnetic confining fields. Part I reports on the demonstration of the first storage ring for neutral atoms. This storage ring may one day provide the basis for the world's most
sensitive gyroscope. Part II describes the optical delivery of neutral atoms into the mode of a high-finesse cavity for applications in quantum computing and communication.

The synthesis and preliminary optoelectronic properties of a series of donor-acceptor (DA) type polymers differing by the acceptor units in the polymer backbone were investigated. Polymers CoP1, CoP2 and CoP3 were designed to yield alternating DA segments with randomly distributed different acceptor units along polymer backbone. The combination of neutral state red colored and neutral state green colored materials resulted in different neutral state colors with respect to their additional acceptor unit. 5,8-Dibromo-2,3-bis(4-tert-butylphenyl) quinoxaline, 5,8-dibromo-2,3-di(thiophen-2-yl)quinoxaline and 4,7-dibromobenzo[c][1,2,5]selenadiazole units were perceived as additional acceptor units and these constituents were combined with the 4,7-dibromo-2-dodecyl-2H-benzo[d][1,2,3]triazole unit and the 2,5-bis(tributylstannyl)thiophene moiety via Stille coupling. The resultant donor acceptor type random copolymers indicated that possessing 5,8-dibromo-2,3-di(thiophen-2-yl)quinoxaline as an extra electron deficient with 4,7-dibromo-2-dodecyl-2H-benzo[d][1,2,3]triazole unit on the same polymer backbone originated a neutral state black colored copolymer along with spanning the entire visible spectrum.

In this thesis, field oriented control of permanent magnet synchronous motors using three-level neutral-point-clamped inverter is studied. Permanent magnet synchronous motors are used in high performance drive applications. In this study, the permanent magnet synchronous motor is fed by three-level neutral-point-clamped inverter. For three-level neutral-point-clamped inverter different space vector modulation algorithms, which are reported in literature, are analyzed and compared via computer simulations. The voltage balance on dc-link capacitors is also analyzed and a software control method is implemented in conjunction with the space vector PWM modulation, utilized. Nonlinear effects such as dead-time, semiconductor voltage drop and delays in gate drive circuitries also present in neutral-point-clamped inverter. The effects of these nonlinearities are studied and a compensation method for these nonlinear effects is proposed. The theoretical results are supported with computer simulations and verified with experimental results.

Die vorliegende Arbeit stellt die Frage, inwieweit die sprachliche Gleichbehandlung der Geschlechter in der StVO tatsächlich umgesetzt werden konnte. Auf Grundlage einer Online-Befragung wird zudem die öffentliche Einstellung zu den in der StVO primär verwendeten Formen genderneutraler Sprache untersucht.

Phase and conformational behavior of LCST-driven stimuli responsive polymersSimmons, David Samuel 04 October 2012 (has links)
Several analytical mean field models are presented for the class of stimuli responsive polymers that are driven by the lower critical solution temperature (LCST) transition. For solutions above the polymer crossover concentration, a hybrid model combines lattice-fluid excluded volume and van-der-Waals interactions with a combinatorial approach for the statistics of hydrogen bonding, hydration, and ionic bonding. This approach yields models for the LCST of both neutral polymers and lightly charged polyelectrolytes in aqueous salt solution. The results are shown to be in semi-quantitative agreement with experimental data for the cloud point of polyethylene oxide (PEO) in aqueous solution with various salts, and some aspects of the lyotropic series are reproduced. Results for lightly charged polyelectrolytes are compared to and shown to be in qualitative agreement with aspects of experimentally observed behavior. Finally, a framework is established for extension of these models to further aspects of the lyotropic series and polyelectrolyte behavior. At the nanoscale, lattice fluid (LF) and scaled particle theory (SPT) approaches are employed to model the LCST-related coil-globule-transition (CGT) of isolated polymer chains in highly dilute solution. The predicted CGT behavior semi-quantitatively correlates with experimental results for several polymer-solvent systems and over a range of pressures. Both the LF and SPT models exhibit a heating induced coil-to-globule transition (HCGT) temperature that increases with pressure until it merges with a cooling induced coil-to-globule transition (CCGT). The point at which the CCGT and HCGT meet is a hypercritical point that also corresponds to a merging of the lower critical and upper critical solution temperatures. Theoretical results are discussed in terms of a generalized polymer/solvent phase diagram that possesses three hypercritical points. Within the lattice model, a dimensionless transition temperature [author gives mathematical symbol] is given for a long chain simply by the equation [author gives mathematical equation], where [part of the equation] is the bulk solvent occupied volume fraction at the transition temperature. Mirtazapine is an atypical antidepressant employed clinically for the treatment of major
depression. As a multipotent antagonist it acts at α2a-adrenergic receptors (α2a -ARs).
serotonin type-2A receptors (5-HT2a-Rs) and histamine type-I receptors (H1-Rs). Its actions
at the α2a-AR have been proposed to play a role in its putative earlier onset of action.
However, it is not known whether mirtazapine is a neutral antagonist or inverse agonist at α2a-
ARs. The current study aimed to determine the mode of α2a-AR antagonism by mirtazapine,
as well as to investigate in vitro the modulatory effects of mirtazapine pre-treatments on β-adrenergic
receptor (β-AR), muscarinic acetylcholine receptor (mAChR) and α2a-AR
functions.
Chinese hamster ovary (CHO-K1) cells expressing the porcine α2a-AR at high numbers (α2a-H),
a constitutively active mutant α2a-AR (α2a--CAM), or mock-transfected control cells (neo)
were radio-labelled with [3H]-adenine and concentration-effect curves of mirtazapine,
yohimbine, mianserin or idazoxan were constructed, measuring [3H]-cAMP accumulation. In
addition human neuroblastoma SH-SY5Y cells and CHO-K1 cells expressing the porcine α2a-
AR at low numbers (am-L) were used to investigate the effect of mirtazapine pre-treatments
on mAChRs and β-ARS or α2a-ARs respectively. After radio-labelling with myo-[2-3H]-inositol
or [2-%]-adenine, radio-label uptake was measured and receptor function was investigated
by constructing concentration-effect curves, measuring [3H]-IPx or [3H]-cAMP accumulation
respectively.
The results from the current study show that mirtazapine binds to the α2a-AR with an affinity
value in the lower micromolar range (K1≈ 0.32 µM; pK1 = 6.50 ± 0.07). Mirtazapine is not a
partial agonist at α2a-ARs as it does not affect [3H]-cAMP accumulation in α2a-H cells.
Preliminary results suggest that mirtazapine displays partial inverse agonism in α2a-CAM
cells, while mianserin displays neutral antagonism. Mirtazapine pre-treatment in SH-SY5Y
cells does not alter muscarinic receptor function (different from fluoxetine and imipramine),
but reduces I-isoproterenol-induced increase in [3H]-cAMP accumulation in SH-SY5Y cells
(typically associated with chronic antidepressant activity). Although inconclusive, the data

Clustering studies of radio-selected galaxiesPassmoor, Sean Stuart January 2011 (has links)
<p>We investigate the clustering of HI-selected galaxies in the ALFALFA survey and compare results with those obtained for HIPASS. Measurements of the angular correlation function and the inferred 3D-clustering are compared with results from direct spatial-correlation measurements. We are able to measure clustering on smaller angular scales and for galaxies with lower HI masses than was previously possible. We calculate the expected clustering of dark matter using the redshift distributions of HIPASS and ALFALFA and show that the ALFALFA sample is somewhat more anti-biased with respect to dark matter than the HIPASS sample. We are able to conform the validity of the dark matter correlation predictions by performing simulations of the non-linear structure formation. Further we examine how the bias evolves with redshift for radio galaxies detected in the the first survey.</p>
