The application of a PCR based species identification method to African wildlife

Molecular based species identification is a useful tool in forensic investigations as well as routine work. The ability to cheaply and quickly determine the species of origin of a sample has become increasingly necessary as incidents of wildlife poaching, illegal meat trade and the trade of wildlife products has increased. The current methods of species identification tend to be expensive, time consuming and unreliable. The use of species-specific primers designed to bind to specific areas in the mitochondrial DNA, has been published. This application has been developed for a small number of domestic animals, however the application of these primers to African wildlife species has yet to be done. This method is relatively simple and is based on specific fragment size amplification using polymerase chain reaction and genotyping. A total of thirty seven different species were analyzed with this method and 30 of these species were found to have species-specific fragment sizes. A number of different sample types and conditions were tested including uncommon diagnostic samples such as rhinoceros horn, teeth and claws. In addition, the sensitivity of the method was investigated and determined to be very high, detecting species at a DNA concentration of just 0.1 pg/μl. This method was found to be a highly sensitive, efficient and a fast way to determine species in a number of different sample types and would therefore be of great value in the wildlife trade as these samples can often be of a lower quality or only available in small amounts. The use of this method in forensic science must be done with care due to the problem of cross species amplification. In addition not all of the African Wildlife mammals were available to test, limiting the detection power and specificity of the test. Occurrence of blood-borne tick-transmitted parasites in tsessebe (Damaliscus lunatus lunatus) antelope in Vaalbos National Park, Northern Cape Province

Blood was collected from 71 tsessebe antelope and ticks from 12 of these animals, in the Vaalbos National Park. The samples were collected when the animals were relocated to a new park as a result of the deproclamation of Vaalbos National Park. DNA was extracted from the blood samples and the V4 hypervariable region of the 18S rRNA gene of any piroplasm parasites present was amplified by PCR. The RLB hybridisation technique was used to identify piroplasm parasites. Theileria spp. were identified and full-length 18S rRNA genes were amplified, cloned and sequenced. The results indicated the presence of novel Theileria spp. phylogenetically very closely related to both Theileria sp. (sable) and Theileria separate. The ticks collected were all Rhipicephalus evertsi evertsi, which has been shown to be capable of acting as a vector for Theileria spp. All animals appeared to be in good health at the time of sampling and after relocation. It is thus possible that, as with several other wildlife species, the Theileria spp. identified here do not cause disease under normal circumstances and that a situation of endemic stability exists. Once the host is under any form of stress, however, overt clinical disease may well become evident. The significance of these Theileria spp. should not be underestimated, and care should be taken not to transmit the organisms into new areas. IDENTIFYING THREATS TO BLANDING'S AND WOOD TURTLE RECRUITMENT IN NORTHERN MICHIGAN

<p dir="ltr">Blanding’s turtles (<i>Emydoidea blandingii</i>) and Wood Turtles (<i>Glyptemys insculpta</i>) are two threatened species that face various natural and anthropogenic threats to their populations. Many of these threats cause a decline in their recruitment, which can lead to drastic declines in populations. Females put themselves at-risk during periods of movement. My objectives were to identify portions of the season that females were most at-risk, potential nest predators, preferrable nest microhabitat characteristics, and movement of hatchlings. I studied movements in adult females of both species at a site in Northern Michigan using GPS and radiotelemetry. I compared these movements to the relative level of risk, or resistance, in the path they chose to take. I found both species had relatively similar resistance movements over the entire season. It seems that Blanding’s turtles tend to make more resistant movements during nesting, while Wood Turtles seem to be less resistant. Neither species seems to take the least resistance path available. I also conducted nesting surveys to determine nesting locations and selection characteristics at the site for both species. I did not find any characteristic that predicts nesting locations. The located nests were also recorded via trail cams to assess for predator activity. I recorded many species on trail camera review, but I did not note any predation behavior, all damage to nest cages were caused by humans and their vehicles. Lastly, I used radiotelemetry to analyze movements for hatchling turtles. Hatchlings of both species tended to make short daily movements until they reached a wetland. I also found hatchling’s succumbed to predation, desiccation, and road mortality. My data suggests further research needs to be conducted to expand our knowledge on recruitment threats. Nevertheless, I suggest active management for the threats we have noted. Nest cages seemed to be relatively successful at protecting nests, so I recommend continued nest cages to prevent or deter predators. Head-starting may be a strong strategy to help hatchlings reach a larger size before release. These larger hatchlings would also allow for larger transmitters and longer tracking times. This will help to prevent lost turtles and further our knowledge on hatchling success.</p>

Typing of Mycobacterium bovis in formalin-fixed, paraffin-embedded tissues from selected wildlife species in the Kruger National Park, South Africa

Mycobaterium bovis is the causative agent of bovine tuberculosis (BTB) and it is a member of the Mycobacterium tuberculosis complex (MTBC). This bacterium has a wide host range of which, cattle is considered as the maintenance host. Humans, goats, wildlife, cats, dogs and lions are also susceptible to the bacterium and are considered putative spillover hosts as infection is not confined in these hosts. Mycobacterium bovis is prevalent in developing countries especially in farmed animals. This presents a problem since BTB is a zoonosis. People living in close contact with infected cattle or those who drink unpasteurized milk are at risk of infection. About 10% of cases of human tuberculosis are thought to be caused by M. bovis. In some instances, wildlife provides a reservoir for the pathogen and transmits it to cattle in farms and poses further risk to humans at the wildlife/livestock/human interface. Certain countries like the United Kingdom where BTB was previously eradicated are experiencing substantial increase in BTB infection. This is thought to be a result of wildlife reservoirs that infect farmed animals, especially cattle. Such reservoirs make eradication of the disease extremely difficult and require programmes to be put in place to control spread of the disease. This makes M. bovis a pathogen of economic importance since the programmes may be costly. In addition, wildlife that is infected cannot be exported and this further affects the economy negatively. In order to control the spread of the pathogen, it is essential to determine the source of infection. However, it is difficult to determine the source or to track the spread of BTB especially in wildlife where animals have unrestricted movement. The inability to conduct epidemiological studies of BTB may be a result of the lack of molecular typing methods that allow bacteria to be identified to strain level rapidly and fairly simpler than culture, thus providing much needed information about the pathogen. In recent years, typing of M. bovis isolates to strain level has been made possible by the development of PCR-based technologies such as IS6110 typing and spoligotyping. These technologies were however, found to be unsuitable for differentiating certain species in the MTBC. Newer technologies based on the variable number of tandem repeats (VNTRs) in organisms have been developed and allow for the differentiation of members in the MTBC, which have a high level of genome homology. These technologies include multiple-locus variable number tandem repeat analysis (MLVA) and mycobacterial interspersed repetitive unit (MIRU)-VNTR analysis. It was also discovered that mycobacteria have genomic regions of difference (RD) that could be used to identify the different species of bacteria in the MTBC. Retrospective studies may play a key role in tracing the source of diseases and following the pattern of transmission. However, in most instances, no fresh samples are available for such studies. For this reason, formalin-fixed paraffin-embedded (FFPE) tissue from wildlife in the Kruger National Park (KNP) was used for conducting a retrospective study aimed at determining the epidemiology of M. bovis in the KNP. However, amplification of DNA derived from FFPE tissue for PCR based techniques has been found to be a difficult exercise and not many standard protocols have been developed and validated for the use of such DNA. In this study, different methods of extraction were used to obtain DNA from FFPE tissue since it is difficult to obtain high quality DNA from such tissue, which is degraded. Formaldehyde, the main component of formalin which is used to fix tissue samples, causes degradation and cross-linking of DNA. In addition, previous studies are inconsistent with regards to the best method to use when extracting DNA from FFPE tissue. Three PCR-based techniques were used to type or identify the isolates in order to standardize a protocol for use in typing isolates from FFPE tissue. These techniques included analysis of the RDs, VNTR based methods i.e. MLVA and MIRU-VNTR and spoligotyping. Since there are many factors that influence the quality of FFPE tissue, samples confirmed BTB positive by VNTR analysis, spoligotyping and IS6110 analysis were used in order to optimize a PCR for FFPE tissue. Furthermore, in order to serve as control samples for spoligotyping and analysis of the RDs, DNA obtained from fresh tissue was also used in the study. Despite the various methods used to extract and to type DNA, the DNA from FFPE tissue provided unspecific results that did not allow for an informative retrospective study of M. bovis. This may be due to the fact that the DNA used had a high degree of degradation from prolonged fixation in formalin. Although M. bovis could not be typed in FFPE tissues, it could be identified by analysis of the regions of difference, more specifically the RD9 region. Amplification of RD9 is thus recommended for use in retrospective studies for diagnostic purposes, especially in cases where highly degraded DNA is used. This region (RD9) should however, only be used as a presumptive diagnosis since RD9 also identifies M. africanum, M. microti, M. pinnipedii, M. caprrae and M. bovis BCG. However, RD9 specifically excludes M. tuberculosis. In the SA context, particularly in the KNP, this allows for some sound inferences since the animals are likely to be infected with M. bovis as opposed to M. tuberculosis. This study highlighted statements in previous studies where it was stated that fixation of tissue in formalin should be done in such a way to reduce degradation of DNA in FFPE tissue in order to allow for its use in retrospective molecular studies which may be very insightful in determining the epidemiology of diseases that are difficult to track and/or control. Science, Practice, and Policy: The Committee on Rare and Endangered Wildlife Species and the Development of U.S. Federal Endangered Species Policy, 1956-1973

abstract: The Committee on Rare and Endangered Wildlife Species (CREWS) of the U.S. Fish and Wildlife Service (FWS) made important and lasting contributions to one of the most significant pieces of environmental legislation in U.S. history: the Endangered Species Act of 1973 (ESA). CREWS was a prominent science-advisory body within the U.S. Department of the Interior (DOI) in the 1960s and 1970s, responsible for advising on the development of federal endangered-wildlife policy. The Committee took full advantage of its scientific and political authority by identifying a particular object of conservation--used in the development of the first U.S. list of endangered species--and establishing captive breeding as a primary conservation practice, both of which were written into the ESA and are employed in endangered-species listing and recovery to this day. Despite these important contributions to federal endangered-species practice and policy, CREWS has received little attention from historians of science or policy scholars. This dissertation is an empirical history of CREWS that draws on primary sources from the Smithsonian Institution (SI) Archives and a detailed analysis of the U.S. congressional record. The SI sources (including the records of the Bird and Mammal Laboratory, an FWS staffed research group stationed at the Smithsonian Institution) reveal the technical and political details of CREWS's advisory work. The congressional record provides evidence showing significant contributions of CREWS and its advisors and supervisors to the legislative process that resulted in the inclusion of key CREWS-inspired concepts and practices in the ESA. The foundational concepts and practices of the CREWS's research program drew from a number of areas currently of interest to several sub-disciplines that investigate the complex relationship between science and society. Among them are migratory bird conservation, systematics inspired by the Evolutionary Synthesis, species-focused ecology, captive breeding, reintroduction, and species transplantation. Un investissement des plus attachants : la perspective des Québécois(ses) amateurs de la photographie animalière

La relation entre l’être humain et son environnement naturel a été explorée dans une multitude de domaines de recherche qui ont mené à différents courants de pensée. Ce mémoire de recherche qualitative explore cette relation en tenant compte autant de la littérature des sciences sociales que de celle des sciences naturelles afin de mieux comprendre ce qui rattache l’être humain aux éléments de son environnement naturel. J’axe plus spécifiquement cette recherche sur l’activité de la photographie animale et la notion de l’amateur. En utilisant un cadre conceptuel des attachements ainsi que les concepts d’activité de loisir sérieux et d’amateur, cette recherche questionne 13 photographes ayant pour sujet photographique les espèces de la faune. Lors d’entrevues semi-dirigées, leurs réponses permettent d’analyser la façon dont les éléments du cadre des attachements (objet, dispositif, collectif et corps) s’imbriquent les uns dans les autres chez des individus québécois pratiquant la photographie animalière comme activité de loisir sérieux. À la lumière de cette analyse, je présente un cycle d’investissement dans lequel ces photographes s’engagent et qui les mène à s’attacher davantage à la pratique de la photographie animalière. Cet investissement dans la relation d’attachement et la valorisation qu’ils(elles) font du naturel pourrait aussi leur donner le rôle d’amateurs concernés dans un contexte de crise écologique. Enfin, ce mémoire incite à poser un regard attentif entre la frontière du naturel et de l’artificiel qui, malgré une forte appréciation du naturel ici illustré, peut devenir floue lorsqu’il est question des pratiques post-photographiques. / The relationship between human beings and their natural environments has been explored in various research fields using different research traditions. This qualitative research thesis draws on both social science literature and the natural sciences to better understand what connects human beings to elements of their natural environment. It focuses specifically on photography and the notion of the amateur. Using the sociology of attachment as a conceptual framework and the notions or serious leisure and amateurs, I interviewed 13 wildlife photographers in order to explore 1) the role of photography in the attachment relationship between photographers and wildlife species, and 2) how the elements of the framework of attachments (object, device, collective and human body) overlap with each other for these individuals who practise photography as a serious leisure activity. My analysis reveals a cycle of engagement in which the more amateur photographers invest (emotionally and in terms of time and money) the more attached they become to practising wildlife photography. This commitment and the value they attach to the natural allows them to potentially become engaged as concerned citizens in a context of ecological crisis. Finally, despite the amateur photographers’ strong appreciation of nature and the natural, the thesis invites us to reflect on how distinctions between the artificial and the natural may become blurred, particularly where digital photo treatment is concerned.
