Characterizing global gene expression and antiviral response in Frankliniella occidentalis infected with Tomato spotted wilt virus

Doctor of Philosophy / Department of Plant Pathology / Dorith Rotenberg / Frankliniella occidentalis, the western flower thrips, transmits the plant-pathogenic virus, Tomato spotted wilt virus (TSWV), through a circulative-propagative transmission strategy. The virus infects and replicates in the insect, traversing membrane barriers as it moves from the midgut to the salivary glands for subsequent inoculation of a plant host. Based on well-characterized virus-vector systems, many molecular interactions occur as the virus completes an infection cycle in the vector, and knowledge of transcriptome-wide response of thrips to TSWV has been limited. My research goals were to gain insight into i) the molecular responses that occur in thrips vectors of orthotospoviruses, ii) the role of antiviral defense in viruliferous thrips, and iii) plant transgenic-based strategies for studying thrips gene function and crop-pest control. To this end, my specific research objectives were to: 1) generate, assemble, and annotate a RNA-Seq-derived transcriptome for F. occidentalis using the thrips genome, and to quantify global gene expression in response to TSWV activity in larval, pre-pupal, and adult developmental stages, 2) conduct a time-course experiment to determine the effect(s) of challenging TSWV-exposed and non-exposed thrips with dsRNAs of F. occidentalis Dcr-2 or AGO2 by hemocoel injection, and 3) construct transgenic plants expressing a thrips-gene specific dsRNA hairpin to target a vital gene. My research has catalogued insect response to TSWV activity in thrips during development and provides candidate sequences for functional analysis of genes involved in insect development and defense. Successful silencing of the antiviral RNAi pathway in thrips revealed increased mortality and decreased offspring production in both virus-exposed and non-exposed insects. Arabidopsis plants were developed to express dsRNA of vacuolar ATP synthase (V-ATPase) and preliminary feeding bioassays to explore the effect of these transgenics on thrips fitness indicate a need for further description of thrips dsRNA uptake. In total, my research contributes new basic knowledge underpinning the complex and dynamic relationship between thrips vectors and the plant viruses they transmit.

Epidemiologia comparativa de três viroses em abobrinha de moita (Cucurbita pepo L.) / Comparative epidemiology of three viruses on zucchini squash (Cucurbita pepo L.)

A abobrinha de moita (Cucurbita pepo L.), espécie pertencente à família Cucurbitaceae, apresenta significativa participação na produção mundial e brasileira desta família de plantas. Porém, como em toda cultura de importância econômica, as cucurbitáceas apresentam problemas fitossanitários causados por diferentes agentes etiológicos. Na produção brasileira de abóboras, já foi constatada a presença de 8 vírus, dentre eles os potyvirus PRSV-W (Papaya ringspot virus-type W) e ZYMV (Zucchini yellow mosaic virus) e o tospovirus ZLCV (Zucchini lethal chlorosis virus) têm sido considerados os mais importantes pela predominância em diversas regiões produtoras de cucurbitáceas no país e pelos consideráveis prejuízos que geralmente causam à produção. Considerando que a maioria dos estudos epidemiológicos existentes sobre estas três viroses são poucos e fragmentados, percebe-se que não há estudos que abordam em conjunto todos os parâmetros epidemiológicos de tais vírus. Assim, os objetivos deste trabalho foram estudar o progresso temporal e espacial destas três viroses e verificar a relação entre a epidemiologia das mesmas em campo de abobrinha de moita, além de melhor entender o patossistema em que a clorose letal (causada pelo ZLCV) está inserida Para isso, foram conduzidos experimentos com abobrinha de moita Caserta nos campos experimentais dos Departamentos de Fitopatologia e Nematologia (DFN) e Departamento de Genética (DGN) da Esalq/USP. Primeiramente foram conduzidos em 2009 dois experimentos simultâneos nas áreas do DFN e DGN para estudar a epidemiologia isolada da clorose letal acompanhada da dinâmica populacional do tripes Frankliniella zucchini, vetor deste vírus. Em seguida, em épocas diferentes 3 experimentos foram conduzidos em 2010 com o intuito de comparar as epidemiologias da clorose letal e dos mosaicos comum e amarelo, estes últimos causados por PRSV-W e ZYMV, respectivamente. Nos experimentos apenas com a clorose letal no ano de 2009, o modelo monomolecular foi o que melhor se ajustou aos dados de incidência e através das análises espaciais detectou-se agregação da doença ao final dos dois experimentos. Nos 3 experimentos realizados em 2010, variações na incidência, no ajuste do modelo e no comportamento espacial de cada virose foram freqüentes. Para a clorose letal, o modelo monomolecular ofereceu melhor ajuste apenas na 3ª época de plantio. Nas duas primeiras o modelo gompertz apresentou maior coeficiente de determinação. No comportamento espacial, novamente agregação da doença foi detectada ao final do ciclo da cultura. Para o mosaico amarelo, os modelos que melhores se ajustaram na 1ª, 2ª e 3ª épocas de plantio, foram o logístico e o monomolecular (este nas duas últimas), respectivamente. O padrão espacial desta doença foi ao acaso quando da baixa incidência da doença e agregado nos casos em que elevada incidência ocorreu. Já o mosaico comum apresentou a menor incidência nas 3 épocas. O modelo logístico foi o que melhor se ajustou em todas as épocas e a doença apresentou comportamento espacial ao acaso nos três experimentos. Nos levantamentos do tripes vetor do ZLCV, verificou-se preferência do mesmo por plantas sintomáticas e consideráveis correlações do número de insetos coletados com a incidência da clorose letal. / The zucchini squash (Cucurbita pepo L.) belonging to the Cucurbitaceae family, has a good share of world and brazilian output. However, as in every plants of economically important, cucurbits have problems caused by different etiological agents. The objectives of this work were to study the temporal and spatial progress of these three viruses and the relation between the epidemiology of these viruses in the same field of zucchini squash in addition to better understand the lethal chlorosis pathosystem (caused by ZLCV). Trials were carried out with zucchini squash \'Caserta in the experimental fields of the Departments of Plant Pathology and Nematology (DPP) and Department of Genetics (DGN) at Esalq/USP. The firsts were conducted in 2009 simultaneously in DPP and DGN to study the epidemiology of lethal chlorosis only and to study the population dynamic of thrips Frankliniella zucchini, the vector of this virus. In 2010 three experiments were carried out in different growing seasons in order to compare the epidemiology of the lethal chlorosis, yellow mosaic and common mosaic caused by ZLCV, PRSV-W and ZYMV, respectively. In the experiments with the lethal chlorosis in 2009, the monomolecular model was the best fit to the incidence data and spatial analysis indicated aggregation of the disease at the end of both experiments. In three experiments carried out in 2010, variations in incidence, in the fit of the model and in the spatial distribution of each virus were frequents. For lethal chlorosis, the monomolecular model provided a better fit only in the 3rd growing season. In the first and second growing seasons Gompertz model had the best coefficient of determination. In the spatial distribution, aggregation of disease was detected at the end of the crop cycle again. For yellow mosaic, the models that best fit in the 1st, 2nd and 3rd planting dates were the logistic and monomolecular (this in the last two) respectively. The spatial pattern of this disease were randomly when the disease incidence was low and aggregated when the disease incidence was high. The common mosaic had the lowest incidence in all three seasons. The logistic model was the best fit in all growing seasons and the disease showed a spatial random distribuctions in all experiments. The thrips vector of ZLCV prefer symptomatic plants and good correlations between the number of insects collected with the incidence of lethal chlorosis was found.

O presente trabalho determinou as seqüências nucleotídicas completas para os segmento ARN pequenos (P-ARN) e a seqüencias parciais para os segmentos de ARN médio (M-ARN) dos vírus do grupo C. A seqüencia completa do segmento P-ARNvariou de 915 a 926 nucleotídeos, e revelou organização genômica semelhante em comparação aos demais ortobunyavírus. Baseado nos 705 nt do gene N, os membros do grupo C foram distribuídos em três grupos filogenéticos principais, com exceção do vírus Madrid que foi posicionado fora destes três grupos. A análise da cepa BeH 5546 do vírus Caraparu revelou que o mesmo apresenta seu segmento P-ARN semelhante ao do vírus Oriboca , sendo um vírus rearranjado em natureza. Em adição, a análise dos 345 nt do gene Gn para sete vírus do grupo C e para a cepa BeH 5546, revelou uma diferente topologia filogenética, sugerindo um padrão de rearranjo genético entre estes vírus. Estes achados representam as primeiras evidências de rearranjo genético em natureza entre os vírus do grupo C, dos quais vários são patógenos humanos. Finalmente, nossos dados genéticos corroboraram dados de relacionamento antigênico entre esses vírus determinados utilizando métodos sorológicos (testes de fixação de complemento, inibição da hemaglutinação e neutralização), sugerindo que a associação de dados informativos aos níveis molecular, sorológico e eco-epidemiológico podem contribuir para o melhor entendimento da epidemiologia molecular dos ortobunyavírus. / To date, no molecular studies on group C viruses (Bunyaviridae: Orthobunyavirus) have been published. The current work determined the complete small RNA segment and partial medium RNA segment nucleotide sequences for group C members. The full-length SRNA sequences ranged from 915 to 926 nucleotides in length, and revealed similar organization in comparison with other orthobunyaviruses. Based on the 705 nt of the N gene, group C members were distributed into 3 major phylogenetic groups, with the exception of Madrid virus that was placed outside of these 3 groups. Analysis of the Caraparu virus strain BeH 5546 revealed that it has an SRNA sequence nearly identical to that of Oriboca virus and is a natural reassortant virus. In addition, analysis of 345 nucleotides of the Gn gene for seven group C viruses and for strain BeH 5546 revealed a different phylogenetic topology, suggesting a reassortment pattern among them. These findings represent the first evidence for natural reassortment among the group C viruses, which include several human pathogens. Furthermore, our genetic data corroborate previous antigenic relationships determined using serologic assays (complement fixation, hemagglutination inhibition and neutralization tests), and suggest that a combination of informative molecular, serological and ecological data is a helpful tool to understand the molecular epidemiology of orthobunyavirus.

Este trabalho teve como objetivo caracterizar molecularmente as cepas BE AR 633512 e BE AR 8033 e realizar estudos histopatológicos, bioquímicos e imunológicos comparativos em hamsters dourados (Mesocricetus auratus). Hamsters mostraram suscetibilidade às cepas do VMEL. A viremia em hamsters para BE AR 633512 ocorreu do 3º ao 6º dias pós-infecção (dpi.), e para a cepa BE AR 8033 ocorreu no 2º dpi. Anticorpos neutralizantes para ambas as cepas foram detectados a partir de 5 dpi., e se mantiveram até 30 dpi. As cepas testadas alteraram os marcadores bioquímicos AST, ALT e uréia, enquanto que a creatinina só apresentou alteração estatisticamente significante nos animais infectados com a cepa viral BE AR 633512, em comparação aos animais controles não infectados. Alterações histopatológicas foram observadas no SNC, fígado, rim e baço dos hamsters infectados pelas cepas do VMEL, sendo a infecção nesses órgãos confirmada por imunohistoquímica. A cepa BE AR 633512 foi mais virulenta e patogênica para hamsters que a cepa BE AR 8033. A análise genética dos genes N, Gn e Gc revelou que para os genes N e Gn, a cepa BE AR 8033 e do protótipo VMEL (TRVL 9375) são mais geneticamente relacionados. Para o gene Gc, a cepa BE AR 8033 é mais relacionada com a cepa BE AR 633512, sendo que esta última cepa apresentou maior variabilidade genética, principalmente no gene Gn com várias substituições de aminoácidos, mas as mutações no gene Gc provavelmente foram responsáveis pelo aumento da virulência e patogenicidade em hamsters. / The Melao Virus (MELV) strains, BE AR 8033 e BE AR 633512 were isolated from lots of Ochlerotatus (Ochlerotatus) scapularis mosquitoes, in Belém- PA (1955) and Alta Floresta do Oeste- RO (2000), Brazil, respectively. The aim of this study was to carry out molecular characterization of the MELV strains BE AR 633512 and BE AR 8033 and to describe the histopathologic, biochemistry and immunological changes in golden hamsters (Mesocricetus auratus). Hamsters showed susceptibility to these MELV strains. The viremia produced in hamsters by BE AR 633512 strain occurred between 3 and 6 days post-infection (dpi.), and for the BE AR 8033 occurred only in the 2nd dpi. Neutralizing antibodies for both strains were initially detected on the 5th dpi. and remained up to the 30 dpi. The biochemistry markers AST, ALT and blood urea nitrogen showed values statistically significants among inoculated animals with both VMEL strains, while creatinine value it was only altered by BE AR 633512 strain. Histopathologic changes were observed in the central nervous system, liver, kidney, and spleen of the hamsters, and infection was confirmed by immunohistochemical assay in all them. Strain BE AR 633512 caused more intense tissue damage showing increases virulence and pathogenicity than BE AR 8033 strain. The genetic analysis of the N, Gn and Gc genes revealed that for N and Gn genes, the BE AR 8033 and prototype strain (TRVL 9375) are genetically more closed related, and for the Gc gene, the BE AR 8033 and BE AR 633512 strains are more related. BE AR 633512 strain showed increased genetic variability, mainly in the Gn gene, were several aminoacid changes were observed, but the Gc mutations should be responsible for the increased virulence for hamsters.

Crimean-Congo Hemorrhagic Fever (CCHF) is a worldwide tick-borne disease that originally belongs to the Bunyaviridae family, the genus Nairovirus. In addition to infection from ticks, humans become infected if any contact with infected blood or tissue material occurs. To study the disease, several methods such as real-time Polymerase Chain Reaction, enzyme-linked immunosorbent assay and Immunofluorescence assay are used for detection of the virus. All viruses in Bunyaviridae consists of three single stranded RNA sequences, the small, the medium and the large segment, that encode for the nucleocapsid protein, the glycoproteins, GN and GC, and the RNA-dependent RNA polymerase, respectively. The main purpose of this study was to express the M RNA segment´s glycoproteins, GN and GC. By using the reverse transcription reaction, the cDNA was synthesized from vRNA and the M RNA sequence was amplified using Phusion DNA-polymerase. In the storage vector, pcDNA3.1/V5-His-TOPO, the insert was ligatured followed by transformation into Escherichia coli. Restriction digestion was made with specific enzymes that cut out the insert. In the second ligation and transformation two different expression vectors (pTM1/pI.18) was used. After observation of the gel analysis from the test-PCR, an insert in the expression vector was shown.
