Determining the ecological status and possible anthropogenic impacts on the grass owl (Tyto capensis) population in the East Rand Highveld, Gauteng.

With the increase in the number of fast-moving vehicles and the simultaneous development of road building technology, roadside bird mortality has become an increasingly important environmental issue that has the potential to do serious damage to already vulnerable bird populations. This project was therefore initiated after an alarming number of owls were found dead along the N17 and R550 roads in the rural areas between Springs and Devon in the East Rand highveld of Gauteng Province. Five hundred and fifty four owls of four species, namely Marsh Owls, the Red Data listed Grass Owl, Barn Owl and the Spotted Eagle Owl were collected on the stretches of the R550 and N17 during the period between October 2001 and September 2003. They accounted for 53.6%, 27.4%, 17.5% and 1.3% of the mortalities respectively. Unidentified species of owls accounted for the remaining 0.2%. It was found that the monthly mortality rates of the birds varied throughout the year, with the greatest losses being suffered during July, as opposed to relatively lower mortalities occurring during the warmer months. All carcasses were collected, their GPS locations plotted on a map, and ‘hotspot areas’ identified as places of highest incidences of mortalities of the owls. Vehicle-induced mortalities are then discussed in relation to these hotspots, in terms of vegetation and habitat descriptions, daily vehicle counts along the route, as well as fixtures found along the route. It was found that traffic density was indirectly proportional to owl mortalities, with higher traffic speeds definitely having an increasingly detrimental effect on the owl mortalities. Weather conditions also play a role in mortality counts, with the mortalities being significantly negatively correlated to rainfall. Moon phases were also related to the times of highest mortalities, however, this factor did not play a significant role in influencing road mortalities. Another factor that was studied was the influence of differing tarmac road surface temperatures as opposed to gravel road verge surface temperatures, and how these temperatures differed from the ambient temperature. It was found that there was not a big enough difference in the temperatures that would warrant (the previously thought notion) that the owls were attracted to the roads at night to gain heat. Gravel roads had very low incidences of owl mortalities with the highest mortalities recorded along tarmac roads that are bordered by open grasslands or cattle grazing paddocks. It was shown that tarmac roads, bordered by croplands, had a lesser effect on the owl mortalities. Another factor influencing the road mortalities of the owls is grain that is spilled on the road during transport. This initially seemed to be the major factor in attracting granivorous rodents to the roads, and in turn, attracting the owls to prey on them. Rodents identified from recovered pellets and the stomach contents of dead owls confirmed the fact that the majority of rodent prey items were indeed granivorous species, namely Mastomys natalensis and Rhabdomys pumilio. This is in disagreement with previous studies that indicated that a large proportion of the prey species of the Grass Owl was Otomys irroratus, a grass-eating species, even though a rodent trapping study to determine prey abundance within the area indicated a healthy population of O. irroratus. Further studies into prey items of the owls that were dissected indicated that the majority of the prey items recovered were not caught directly on the road as it was already partially digested, suggesting that the prey was caught prior to the owl being killed. From the pellet analyses, other prey items were also found to form part of the owls’ diets. It was found that insects formed largely the diet of the Marsh Owl during the spring, summer and autumn months, with them resorting to smaller rodents during the winter months. Spotted Eagle Owls also preyed almost exclusively on insects. Grass Owls, on the other hand, preyed on small mammals exclusively, with the very rare exception of some insects also being taken. Of all of the dead owls recovered on the roads, post mortems were carried out on only 78 of the carcasses. All of the dead owls examined were in good health prior to death. Various morphometrics of the examined owls were noted. Comparisons of body mass showed that females were larger than males for most species. This was also found for most other measurements as well. It was also found that, according to body mass comparisons, Barn Owls and Marsh Owls were significantly similar. Conducting ANOVA analysis on other morphometrics to determine gender differences, it was found that Grass Owl males were significantly different to females in terms of body mass and length. Marsh Owl males were significantly different to females in terms of body mass and tail length; with Barn Owl males being significantly different in terms of tarsus length to females. Except for Spotted Eagle Owl tarsus lengths all other measurements were in favour of females being significantly larger. These findings were also confirmed when applying the Dimorphism Index to all morphometrics measurements, especially body mass. The degree of parasite infestation was also studied during post mortem examinations. Very few cestodes and nematodes were found, with too few to have an effect on the overall health of the birds prior to death. The vegetation type was studied at transects that coincided with hotspot and non-hotspot sites. Using the PRIMER statistical software package, hotspot sites were found to have highest plant cover and diversity, whereas nonhotspot sites showed lowest plant cover and diversity, generally dominated by Hyparrhenia hirta. During these studies, the degree of available nesting habitat was determined and nesting sites were identified, using the ropedragging technique to flush out roosting and nesting owls that would otherwise have been impossible to find in the thick cover. It was found that Grass Owls preferred a habitat rich in thick grass cover that was relatively high (0.75 m–1 m). It was found that the grass species preferred by these owls were Eragrostis curvula, Paspalum sp., Setaria sp., Sporobolis sp., with few other small herbaceous plants. Marsh Owls, on the other hand, seemed not to be too partial regarding roosting and nesting sites, with them roosting and breeding in more mixed vegetation grasslands that had sparser cover, not reaching the height of the grass cover typical of the habitat preferred by the Grass Owls. Opposed to this were the non-hotspot vegetation sites. These sites were found to have vegetation cover unsuited to both the Marsh and Grass owls, with mixed H. hirta grassland not forming the dense cover, or the height, needed by those two species of owls. Foraging owls were also observed, with the vegetation type in the immediate vicinity noted. Vegetation types similar to breeding areas were noted in these foraging areas. Habitat preferences as well as breeding performance were noted for both grassland species of owls, and found to be directly related to land usage in terms of varying agricultural practices and regimes. Fallow, undisturbed lands were found to be highly productive for the owls. Lands planted with Eragrostis sp. were also found to be very productive, but only if left undisturbed for a period of time sufficient to allow the grassland owls to colonise it. Maize-planted fields were found to be utilised only as foraging fields and no breeding of owls was found to take place close to these fields. After extensive nest searching, it was found that both Marsh and Grass owls were breeding from late March to early June, with the Barn Owls breeding in October and again in March. Grass Owls occur in the study area because of the presence of a natural corridor of suitable habitat that runs parallel with the Blesbokspruit. This favourable habitat of the study area is thus conducive to high population density of grassland owls utilising these uncultivated patches of dense and tall vegetation. The high incidence of mortalities on the road in the study area is due to the concomitant high population densities. This healthy population seems to be sustaining the losses occurring on roads. Owls also seem to be gathering in larger numbers in hotspot zones because of the easy available prey, which are attracted to these high productive areas. Agricultural practices in the area lead to the spillage of grain on the road during transportation. Potential prey species foraging on the roads expose themselves to the nocturnal hunters offering an easy dinner. This process leaves these owls vulnerable to vehicle collisions. The overall population size may be larger than previously thought, not with standing the high mortalities already recorded. The small patches of viable habitat in the study area remains suitable for the breeding of the two grassland owl species allowing for such high densities to occur in the area. The Grass Owl, nonetheless, remains severely threatened as it already occurs as a high priority species for conservation concern in the Gauteng Province. This study provides the first assessment of this owl species of this scale in South Africa and this will ultimately promote the long-term survival of these owls. / Dr. V. Wepener

TITLE: PHONETIC VARIATION IN KAMËNTS̈Á: AN ANALYSIS OF STOPS AND AFFRICATESMAJOR PROFESSOR: Dr. Karen Baertsch This study contributes to the limited body of research concerned with documenting and studying the minority and indigenous languages of the world. More specifically, it focuses on Kamënts̈á, a language isolate spoken by less than 500 people in southern Colombia. According to UNESCO (2003), this language has been categorized as “definitely endangered” which makes its documentation even more critical. Although there have been initial investigations undertaken by Juajibioy, Howard, and McDowell, the scarce accessible research has relied on purely impressionistic reviews of the language, leading to unreliable conclusions and descriptions of the language. This thesis constitutes the first phonetic acoustic analysis of Kamënts̈á language in order to substantiate what has been described in the current literature. Additionally, the geographic location where Kamënts̈á emerged, together with Spanish, and Inga Kichwa has proven to be an intriguing sociohistorical and linguistic landscape for the study of these languages being an area worth of investigating. Given that there is no existing documentation of language variation in the language, the primary goal of this thesis is to analyze the production of plosive and affricate segments at a word-level to examine language variation at a phonetic level. Considering that Kamënts̈á has been poorly documented, it was not surprising for differences in the production to be found. One difference fell in the phonemic status of the segment between younger and older speakers of the language. The production of the segments in three linguistic environments at word-level attested for variation of some phonemes. For this study, data were collected from two experimental tasks. For the first task, eight Kamënts̈á-Spanish bilinguals (N=8) were recorded producing words in isolation in a word-elicitation exercise. The purpose of this task was to gather raw data on the production of the segments at word level. For the second task, the consultants were asked to take a sociolinguistic questionnaire. This instrument was designed to account for the linguistic ethnography and language ecology of the Kamënts̈á. The purpose of this task was also to tie sociolinguistic data from the speakers with any phonemic differences in the realization of the segments. Results supported the VOT framework proposed by Lisker and Abramson (1964) as an effective metric to measure the voicing status of plosives. For the analysis of affricates, the center of gravity and spectral peak location demonstrated accurate acoustic correlates to capture frication in the phonemes. Equally, amplitude provided valuable information for the analysis of prenasalization. What is more, consistent resemblances were found comparing Kamënts̈á with other studies regarding the acoustic cues, place and manner of articulation, and voicing status of the phonemes.

Evaluating the Adaptive Genomic Landscape of Remnant and Backcross American Chestnut Populations to Inform Germplasm Conservation

The American chestnut tree (Castanea dentata) is a deciduous tree that largely exists in the eastern United States along the Appalachian Mountain range. Approximately 100 years ago, a fungal pathogen (Cryphonectria parasitica) decimated chestnut populations, resulting in the loss of billions of trees. Disease-resistant American chestnut populations have been developed, but the introgression of wild adaptive diversity into these breeding populations will be necessary to develop locally adapted and disease resistant chestnut trees for reintroduction. In this dissertation, I presented our findings which addressed previous gaps in knowledge regarding the population genomics of wild and backcross American chestnut populations. I 1) estimated the genomic diversity, population structure, and demographic history of remnant wild American chestnut populations; 2) revealed the genomic basis of local climate adaptation in American chestnut, developed a novel method to make tree sampling estimates for germplasm conservation, and defined unique seed zones for American chestnut based on climate and genotype, and 3) determined the amount of wild adaptive diversity captured by the backcross breeding program and made recommendations for their replanting region. These results will inform the development of a breeding plan for the introgression of adaptive diversity into backcross and transgenic chestnut populations. / Doctor of Philosophy / The American chestnut tree (Castanea dentata) is a deciduous tree that largely exists in the eastern United States along the Appalachian Mountain range. Approximately 100 years, a fungal disease (Cryphonectria parasitica) decimated chestnut populations, resulting in the loss of billions of trees. The American Chestnut Foundation developed disease-resistant American chestnut backcross trees by breeding American chestnut trees with Chinese chestnut trees (Castanea mollissima). These trees will need additional breeding with wild American chestnut trees so that their offspring will have both the disease-resistant traits and the adaptations to the local environment where they will be replanted. This is important, because trees that are both disease-resistant and locally adapted will be most likely to survive and thrive in their replanting location. However, a comprehensive evaluation of the genomic basis for local adaptation in American chestnut populations is lacking. In this dissertation, I presented our findings which addressed previous gaps in knowledge regarding the population genomics of wild and backcross American chestnut populations. I 1) estimated the genomic diversity, number of unique populations, and population size changes over time in wild American chestnut; 2) revealed the genes related to local adaptation in American chestnut, developed a novel method to make tree sampling estimates for conserving wild American chestnut diversity, and defined unique seed zones (areas within the species range that have unique adaptations to environment) for American chestnut based on climate (ie, precipitation and temperature values) and genotype (DNA), and 3) determined the amount of wild genomic diversity related to local adaption captured by the backcross breeding program and made recommendations for their replanting region. These results will inform the development of a breeding plan of wild American chestnut with backcross and transgenic chestnut populations to create locally adapted and disease-resistant chestnut populations for reintroduction.

The Foraging Ecology, Habitat Use, and Population Dynamics of the Laysan teal (Anas laysanensis)

The Laysan teal, an endangered species, is restricted to a single population on Laysan Island, a remote atoll of the Hawaiian archipelago. Little is known of the Laysan teal's ecology, therefore, I examined food habits, habitat use, and population dynamics. These aspects of its ecology are fundamental to the species management and conservation. I described diel and nocturnal habitat use, home range, and foraging with radio telemetry in 1998-2000. Most individuals showed strong site fidelity during the tracking period, but habitat selection varied between individuals. Mean home range size was 9.78 ha (SE 2.6) using the fixed kernel estimator (95% kernel; 15 birds with >25 locations). Foraging was strongly influenced by time of day: birds spent only 4% of their time foraging in the day, but spent 45% of their time foraging at night. Time activity budgets from the island's four habitat zones indicated that the coastal zone was rarely used for foraging. The birds foraged 42% of the time they spent in the terrestrial zone at night, but foraged only 4-6% of the time they spent there during other times. Fecal analysis and behavioral observations revealed that the Laysan teal is not a 100% macro-insectivore as previously reported, but consumed seeds, succulent leaves, and algae, in addition to adult diptera, diptera larvae and pupae, ants, seeds, lepidoptera, coleoptera, and Artemia. I concluded that this species exhibits high plasiticity in foraging behavior. Laysan teal appear to opportunistically select abundant, high energy prey for the breeding season, due to constrained resources on Laysan Island. I also studied the parameters influencing the Laysan teal's population dynamics. Adult survival is high, but duckling survival on Laysan is low, and is a primary demographic parameter limiting population growth. Estimates indicate the population density was high (between 546-827) from 1991 until August 1993, prior to a population crash that occurred between September and December 1993. The most current population estimate (Sept-Nov 2001) is 444 (SE 181) adults. Additional populations (translocation), along with control of non-native mammalian predators, are needed to reduce extinction risks to the Laysan teal. / Ph. D.

Determining fecal bacterial profiles of a human-habituated wild chimpanzee population in Mahale Mountains National Park, Tanzania

Intestinal flora of wild chimpanzee has not been studied. Fecal flora analyses currently give insight to this environment. We collected feces from twelve human-habituated wild chimpanzees in each of three age groups: four juveniles, four sub-adults, and four adults. We analyzed fecal samples using Terminal-Restriction Fragment Length Polymorphism (T-RFLP) of amplified 16S rRNA genes to determine bacterial diversity present. Between 1 and 14 terminal-restriction fragments (T-RFs) were observed in each sample. A total of 26 unique T-RFs were produced from the samples and ranged in size from 92 to 837 base pairs (bps). Twenty-four of these T-RFs corresponded to five bacterial phyla: Actinobacteria, Bacteroidetes, Firmicutes, Mollicutes, and Proteobacteria, as well as uncultured and unidentified bacterial species. The remaining T-RFs corresponded solely to uncultured or unidentified bacteria. Firmicutes was the most common phylum, observed in 11 of the samples. Bacteroidetes was the second-most common phylum, detected in 8 of the samples. Principal Components Analysis (PCA) revealed a discrete clustering of 10 samples when looking at components one and two, and a clustering of 11 samples when looking at component three. These three components accounted for 72.5% of the variation within the data. Morisita indices were computed to compare T-RF profiles of two samples at a time, and were between 0 and 0.886. Results indicated that some fecal bacterial profiles were similar in the study group, but ultimately varied between samples when compared two at a time. Specific diet, physiology, and environmental reservoir exposure may play large roles in shaping such profiles. / Master of Science

Distribution, Genetic Characterization, and Life History of the James spinymussel, Pleurobema collina (Bivalvia: Unionidae), in Virginia and North Carolina

Three spined, mussel species occur in the United States along the Atlantic slope; James spinymussel (Pleurobema collina), Tar spinymussel (Elliptio steinstansana), and Altamaha spinymussel (E. spinosa). The James spinymussel was listed as endangered in 1988, and was until recently considered to be endemic to the James River basin (Clarke and Neves 1984; USFWS 1990). Biologists with the North Carolina Department of Transportation (NCDOT) discovered spinymussel populations in the Dan and Mayo rivers in NC in 2000 and 2001, respectively. The U.S. Fish & Wildlife Service (USFWS) tentatively identified this species as Pleurobema collina. My project proposed by the Virginia Cooperative Fish and Wildlife Research Unit to the USFWS and the Virginia Transportation Research Council, determined where P. collina resides in VA and what the extent of its range is within the state. An informal preliminary survey design for P. collina was used during the summer of 2002 and simple random sampling was deployed in 2003-2004 surveys to provide a good basis for comparison to gauge the efficiency of the informal sampling design. In 2002, a total of 116 person-hours were spent surveying 39 localities on the Mayo, Dan, and Smith rivers. A total of 96 P. collina was observed in the South Fork of the Mayo River, Patrick and Henry counties, VA. A documented range of 24 rkm was established in the South Fork Mayo River. During the summers of 2003 and 2004, a total of 228 person-hours were spent surveying 38 equal-area river reaches (10, 000 m2) on the mainstems of the Dan, Smith, South Mayo, and Banister rivers. No specimens of P. collina (live or relic shells) were detected. A simple random sampling approach was designed to be easy, relatively quick and cost effective, applicable to most rivers, and to provide actual numbers for comparison. Negative results were only reported after 6 person-hours of searching within each randomly selected, equal-area river reach had been expended. P. collina was declared absent from the VA random sites surveyed in 2003-2004 with a confidence of ~90%. A genetic characterization of four extant populations of P. collina was conducted to assess its taxonomic affinity and to resolve conservation issues related to recovery planning and management actions. The populations were examined for phenotypic variation, and were characterized phylogenetically using DNA sequences. A comprehensive analysis was performed for both separate and combined mitochondrial (357 bp of cytochrome-b, 916 bp of ND-1) and nuclear (502 bp of ITS-1) DNA sequences. Based on comprehensive molecular, morphological, and life history data, populations of P. collina sampled from the Dan River sub-drainage do not warrant separate species designation from P. collina sampled from the James River drainage. / Master of Science
