Combinatorial Protein Engineering Of Affibody Molecules Using E. Coli Display And Rational Design Of Affibody-Based Tracers For Medical Imaging

Directed evolution is today an established strategy for generation of new affinity proteins. This thesis describes the development of a cell-display method using Escherichia coli for directed evolution of Affibody molecules. Further, the thesis describes rational design of Affibody-based tracers, intended for future patient stratification using medical imaging. Fusing recombinant proteins to various autotransporters is a promising approach for efficient surface display on the surface of E. coli, as well as for construction of high-complexity libraries. In paper I, we successfully engineered an expression vector for display of Affibody molecules using the autotransporter AIDA-I. In paper II, a large Affibody library of 2.3x109 variants was constructed and screening using FACS resulted in new specific binders in the nanomolar range. In paper III, we demonstrated Sortase-mediated secretion and conjugation of binders directly from the E. coli surface.  The three following studies describe rational design of Affibody-based tracers against two cancer-associated targets for molecular imaging. First, anti-HER3 Affibody molecules were labelled with 111In, and SPECT imaging showed that the conjugates specifically targeted HER3-expressing xenografts. Furthermore, labeling with 68Ga for PET imaging showed that tumor uptake correlated with HER3 expression, suggesting that the tracers have potential for patient stratification. The last study describes the development and investigation of anti-EGFR Affibody-based imaging agents. Labeled with 89Zr, the Affibody tracer demonstrated higher tumor uptake at 3 h post injection than the anti-EGFR antibody cetuximab at 48 h post injection.  In conclusion, this thesis describes new tools and knowledge that will hopefully contribute to the development of affinity proteins for biotechnology, therapy and medical imaging in the future. / <p>QC 20170904</p>

The Thesis are focused on the area of strategic management using the strategies selection and decision making processes, based on the Game Theory apparatus. The analyses of local energy sources potential and possible use in local transportation are the basis of the Thesis. The problems of energy maintenance and efficient utilisation have not decreasing its importance even in the situation of technology & technical improvements; there are no universally-suitable processes found in this area. One of the approaches should be in the philosophy of maximising the utilisation of local resources to minimise the expenses of the transportation of the energies itself. The Thesis are focused on the increased efficiency of local energy-resources utilisation combined with continuously increasing energy demands in the area of transportation area. The Target is to construct model, having proportionally characterised the suitable strategies to the decision -- making in the areas of local energies production and/or their utilisation in the area of the local transportation demand saturation. The Game Theory approaches creating the basis for the different interested groups; it allows to compare the advantages of different options / strategies of the progress, having respected counter-strategies of the other parties of the conflict situation. The recommendation of the most advantageous strategies for the individual interested groups of the conflict (transport companies, potential producers of energies from local resources, society) is the result of the process. The construction of the model, having the ability to compare the merits of different options -- related to the energies-utilisation (strategies) is the contribution of the thesis. There is specific approach given to allow finding the results suitable for both interested parties of the conflict situation (producers of the organic matter for the energy production, potential energy producers, local transporting companies). All the results are based mainly on the verified statistic data sources. Resulting model allow good and transparent comparison of different strategies of the different interested groups related to the energy resources. The results could work not only in the area of theoretical calculations, but also companies and interested parties strategies recommendations to their own decision-making processes.

In conclusion, the differences between the players  are evaluated on the charts created on the performed tests.

Využití teorie her v odpadovém hospodářství / Game Theory in Waste Management

V této práci je vytvořen model rozhodovací situace v odpadovém hospodářství využívající metody teorie her. Model tvoří nekooperativní hra pro reprezentaci konfliktu zpracovatelů odpadu a kooperativní hra pro reprezentaci konfliktu producentů odpadu. Pro konflikt zpracovatelů odpadu je k nalezení strategií při volbě cen na bráně využit koncept Nashovy rovnováhy, takto nalezené stabilní strategie mohou sloužit jako předpověď budoucí situace. Pro zpřesnění množin strategií jsou určeny dolní a horní meze. Pro konflikt producentů odpadu se uvažuje spolupráce všech producentů a určuje se pro ni přerozdělení nákladů pomocí Shapleyho hodnoty a nucleolu. Pro konflikt více producentů jsou vyvinuty aproximační algoritmy pro Shapleyho hodnotu i nucleolus. Tyto algoritmy jsou založeny na předpokladu, že se vzdálení hráči vzájemně neovlivňují. Model je aplikován na situaci v České republice. Pro konflikt zpracovatelů odpadu je nalezen jeden bod Nashovy rovnováhy. Pro konflikt producentů odpadu jsou určeni někteří producenti s vysokým kooperativním potenciálem.

Mobilní aplikace s predikcemi výsledků e-Sports utkání / Mobile App with Predictions of e-Sports Matches

E-Sports, also known as progaming (professional gaming) has grown a lot in the last few years. Professional gamers are regularly attending tournaments watched by hundreds of thousands of fans and with prize pools of millions of dollars. There are many video broadcasts of those events and recently betting on e-Sports has also become available. The main goal of this thesis was to create a mobile app for OS Android, which aims to utilize this growth and create a service of providing predictions of results of the e-Sports matches, similar to that existing in regular sports. The application in its current form receives the predictions via Google Cloud Messaging service and shows an Android notification on their arrival. The predictions are then stored on the device into SQLite database so they are available for further view and filtering. After the matches are finished, their results are shown in comparison to the predictions and balance of the predictions is calculated. Users can display information about their subscriptions and predictions under that subscriptions. The app was created in Android Studio IDE with appearance based on the material design guidelines. The app was tested on several devices of different brand and Android version, then it was placed on Google Play for open beta testing. In the future the app will be offered to the users of the service of providing predictions of results of the e-Sports matches.

In the summer of 2015, the body of Shade Schuler, an African American transgender woman, was found in a field outside of Dallas, Texas. Ms. Shade is part of an alarming epidemic of escalating levels of targeted violence against the transgender community. This documentary pulls back the curtain as it captures the feelings and struggles of the transgender community as they attempt to navigate and survive in a cis dominating society.

Vliv změn zákonů o veřejných zakázkách na chování aktérů / The impact of changes in public procurements law on the behaviour of actors

The goal of this thesis is to contribute to our understanding of the legislative framework governing public procurement in the Czech Republic. Using data from interviews, applying Game Theory and the Principal-A|gent model, and using the Goal Tree tool I show that individual actors behave rationally. Before submitting a tender they evaluate not only expected profits, but also possible corruption, threat of penalties. I also identify several practices used by actors in order to to manipulate public procurement. After evaluating actors' behaviour, developments inf public procurement legislation and of possible penalties, and drawing on extensive literature search I draw up recommendations for public policy. These t would help improve public procurement in the country, their efficiency, effectiveness and economy, without violating key public procurement principles (non-discrimination, equal treatment, transparency and proportionality). If adopted they would contribute to reducing the level of corruption in the Czech Republic.

General game playing is an area of artificial intelligence which focuses on creating agents capable of playing many games from some class. The agents receive the rules just before the match and therefore cannot be specialized for each game. Deepstack is the first artificial intelligence to beat professional human players in heads-up no-limit Texas hold'em poker. While it is specialized for poker, at its core is a general algorithm for playing two-player zero-sum games with imperfect information - continual resolving. In this thesis we introduce a general version of continual resolving and compare its performance against Online Outcome Sampling Monte Carlo Counterfactual Regret Minimization in several games.
