Inferring Signal Transduction Pathways from Gene Expression Data using Prior Knowledge

Plants have developed specific responses to external stimuli such as drought, cold, high salinity in soil, and precipitation in addition to internal developmental stimuli. These stimuli trigger signal transduction pathways in plants, leading to cellular adaptation. A signal transduction pathway is a network of entities that interact with one another in response to given stimulus. Such participating entities control and affect gene expression in response to stimulus . For computational purposes, a signal transduction pathway is represented as a network where nodes are biological molecules. The interaction of two nodes is a directed edge. A plethora of research has been conducted to understand signal transduction pathways. However, there are a limited number of approaches to explore and integrate signal transduction pathways. Therefore, we need a platform to integrate together and to expand the information of each signal transduction pathway. One of the major computational challenges in inferring signal transduction pathways is that the addition of new nodes and edges can affect the information flow between existing ones in an unknown manner. Here, I develop the Beacon inference engine to address these computational challenges. This software engine employs a network inference approach to predict new edges. First, it uses mutual information and context likelihood relatedness to predict edges from gene expression time-series data. Subsequently, it incorporates prior knowledge to limit false-positive predictions. Finally, a naive Bayes classifier is used to predict new edges. The Beacon inference engine predicts new edges with a recall rate 77.6% and precision 81.4%. 24% of the total predicted edges are new i.e., they are not present in the prior knowledge. / Master of Science

Efficient Computation of Probabilities of Events Described by Order Statistics and Application to a Problem of Queues

Consider a set of N i.i.d. random variables in [0, 1]. When the experimental values of the random variables are arranged in ascending order from smallest to largest, one has the order statistics of the set of random variables. In this note an O(N3) algorithm is developed for computing the probability that the order statistics vector lies in a given rectangle. The new algorithm is then applied to a problem of statistical inference in queues. Illustrative computational results are included.

International Telemetering Conference Proceedings / October 26-29, 1987 / Town and Country Hotel, San Diego, California / In an Independent Research and Development (IR&D) effort, the Telemetry Systems Operation (TSO) of Computer Sciences Corporation (CSC) sought to determine the feasibility of using Artificial Intelligence (AI) techniques in a real-time processing environment. Specifically, the use of an expert system to assist in telemetry data acquisition processing was studied. A prototype expert system was implemented with the purpose of monitoring F15 Vertical Short Take Off and Landing (VSTOL) aircraft engine tests in order to predict engine stalls. This prototype expert system was implemented on a Symbolics 3670 symbolic processor using Inference Corporation's Artificial Reasoning Tool (ART) expert system compiler/generator. The Symbolics computer was connected to a Gould/SEL 32/6750 real-time processor using a Flavors, Inc. Bus Link for real-time data transfer.

Viena didžiausių problemų verslo taisyklių panaudojimui yra jų kiekis ir sunkiai nuspėjama tarpusavio sąveika. Taisyklėms veikiant kartu atsiranda įvairūs konfliktai. Taisyklių konfliktų aptikimui ir logiškumui bei nuoseklumui patikrinti galima naudoti logika pagrįstus mechanizmus tokius kaip išvedimas. Darbe atlikta dalykinės srities literatūros apžvalga, suformuluotas metodas, leidžiantis XML atvaizduotas verslo taisykles transformuoti į predikatus bei komponuoti į verslo taisyklių rinkinius siekiant tuos rinkinius panaudoti duomenų analizei programų sistemoje. Verslo taisykli�� rinkinys turi būti išsamus ir neprieštaraujantis. Tam naudojama išvedimo mašina. / One of the greatest problems using business rules are their quantity and difficulty in foreseeing of their interplay. Conflicts become apparent when rules are used in conjunction. A logic based derivation mechanism can be used for detection of rule incongruence and to analyze their logical and chronological sequence. This paper presents a review of related works and method for transformation of the business rules represented in XML into predicate set for use in inference engine and business rules driven rule set consistency check and use of such a complete rule set in data analysis system.

Strategies for context reasoning in assistive livings for the elderly

Leveraging our experience with the traditional approach to ambient assisted living (AAL) which relies on a large spread of heterogeneous technologies in deployments, this thesis studies the possibility of a more "stripped down" and complementary approach, where only a reduced hardware subset is deployed, probing a transfer of complexity towards the software side, and enhancing the large scale deployability of the solution. Focused on the reasoning aspects in AAL systems, this work has allowed the finding of a suitable semantic inference engine for the peculiar use in these systems, responding to a need in this scientific community. Considering the coarse granularity of situational data available, dedicated rule-sets with adapted inference strategies are proposed, implemented, and validated using this engine. A novel semantic reasoning mechanism is proposed based on a cognitively inspired reasoning architecture. Finally, the whole reasoning system is integrated in a fully featured context-aware service framework, powering its context awareness by performing live event processing through complex ontological manipulation. the overall system is validated through in-situ deployments in a nursing home as well as private homes over a few months period, which itself is noticeable in a mainly laboratory-bound research domain

Tirant parti de notre expérience avec une approche traditionnelle des environnements d'assistance ambiante (AAL) qui repose sur l'utilisation de nombreuses technologies hétérogènes dans les déploiements, cette thèse étudie la possibilité d'une approche simplifiée et complémentaire, ou seul un sous-ensemble hardware réduit est déployé, initiant un transfert de complexité vers le côté logiciel. Axé sur les aspects de raisonnement dans les systèmes AAL, ce travail a permis à la proposition d'un moteur d'inférence sémantique adapté à l'utilisation particulière à ces systèmes, répondant ainsi à un besoin de la communauté scientifique. Prenant en compte la grossière granularité des données situationnelles disponible avec une telle approche, un ensemble de règles dédiées avec des stratégies d'inférence adaptées est proposé, implémenté et validé en utilisant ce moteur. Un mécanisme de raisonnement sémantique novateur est proposé sur la base d'une architecture de raisonnement inspiré du système cognitif. Enfin, le système de raisonnement est intégré dans un framework de provision de services sensible au contexte, se chargeant de l'intelligence vis-à-vis des données contextuelles en effectuant un traitement des événements en direct par des manipulations ontologiques complexes. <p dir="ltr">Axial spondyloarthritis (axSpA), a disease that due to its complexity and rarity, presents challenges in diagnosis. With a focus on integrating expert knowledge into an intelligent diagnostic system, the research explores the intricate nature of axSpA, emphasizing the challenges associated with its diverse clinical presentation. By leveraging a comprehensive knowledge base curated by domain experts, encompassing insights into pathophysiology, genetic factors, and evolving diagnostic criteria of axSpA, the expert system strives to provide a nuanced understanding of the disease. The methodology employs a hybrid reasoning approach, combining both forward and backward chaining techniques. Forward chaining iteratively processes clinical data and available evidence, applying logical rules to infer potential diagnoses and refine hypotheses, while backward chaining starts with the desired diagnostic goal and works backward through the knowledge base to validate or refute hypotheses. Additionally, certainty theory is incorporated to manage uncertainty in the diagnostic process, assigning confidence levels to conclusions based on the strength of evidence and expert knowledge. By integrating knowledge base, forward and backward chaining, and certainty theory, the research aims to enhance diagnostic precision for this less common yet impactful inflammatory rheumatic condition, emphasizing the importance of early and accurate identification for effective management and improved patient outcomes. The results indicate a significant improvement in diagnostic accuracy, sensitivity, and specificity compared to traditional methods. The system's potential to enhance early diagnosis and treatment outcomes is discussed, along with suggestions for future research to further refine and expand the system.</p>
