Mapping the Shh regulatory landscape

Sonic hedgehog (Shh) is an important signalling protein expressed extensively in development, throughout tissues of the central nervous system, gut and the posterior of the limb bud. The complicated expression pattern of Shh is regulated by a series of long-range enhancers located flanking and dispersed throughout a 1 Mb genomic desert. Disruption of SHH as a result of mutations within the gene or its enhancers has been implicated in two developmental conditions. These are Holoproencephaly (HPE3) a common developmental defect of the forebrain and frequently the mid-face in humans, and preaxial polydactyly (PPD), a congenital limb abnormality encompassing a varied phenotype affecting the digits on the anterior side of the hands and feet that has been attributed to misexpression of Shh. In order to investigate the Shh regulatory landscape and survey regulatory activity, a transposon-based chromosomal engineering strategy known as the local hopping enhancer detection (LHED) system was employed. Using this method a targeting vector containing a LacZ reporter gene as well as LoxP sites was inserted within the Shh region. The ‘hopping’ nature of the transposable element was then exploited to scatter it throughout the region. Tetraploid complementation embryos derived entirely from ES cells were generated and examined in order to gain an insight into enhancer activity. The region was found to be in an open conformation over its length and is generally susceptible to all Shh enhancers. Genes within the regulatory domain, such as the widely expressed Rnf32 gene, were found to resist Shh enhancer activities by a process of regulatory evasion by the promoter, a mechanism that may be common in large regulatory domains. Finally, at the boundaries of the region Shh activity was found to be lost incrementally at a number of genomic positions. Mouse lines were also generated to look at both enhancer activity and loss of function effects and three deletions of increasing size were generated between Shh and the furthest enhancer, the Zrs. These in turn, delete firstly a gut and pharyngeal epithelial enhancer, secondly the gut, pharyngeal enhancers as well an oral epithelial enhancer and finally all three epithelial enhancers as well as three forebrain enhancers. Reporter gene expression was found to be lost incrementally from those enhancers deleted without disrupting the rest of the region. Previously unidentified notochord enhancer(s) were found to lie within the region 100-530 kb upstream of Shh. Examination of the resultant phenotypes showed that gut and craniofacial defects were found to occur as a result of the loss of enhancers which drive expression within these tissues. Variable phenotypes were found to occur potentially as a result of temporal changes to Shh expression or as a result of threshold levels of HH being required for normal development. Other enhancers within the Shh region and outwith the deletions were not found to be disrupted by these modifications suggesting the enhancers within the region act independently of each other. The largest deletion resulted in bringing the Zrs (which drives Shh limb expression) within 170 kb of the gene, however limb development; was not, found to be affected suggesting distance is not required for Zrs function. Overall, the LHED transposon system has been utilised in order to examine the Shh region in more detail, allowing mapping of enhancer function by reporter gene expression and examination of phenotypes generated by deletion of enhancers.

Contribuições à modelagem de teletráfego fractal. / Contribution to the modeling of fractal teletrffic

Estudos empíricos [1],[2] demonstraram que o trafego das redes Internet Protocol (IP) possui propriedades fractais tais como impulsividade, auto-similaridade e dependência de longa duração em diversas escalas de agregação temporal, na faixa de milissegundos a minutos. Essas características tem motivado o desenvolvimento de novos modelos fractais de teletráfego e de novos algoritmos de controle de trafego em redes convergentes. Este trabalho propõe um novo modelo de trafego no espaço de estados baseado numa aproximação finito-dimensional do processo AutoRegressive Fractionally Integrated Moving Average (ARFIMA). A modelagem por meio de processos auto-regressivos (AR) também é investigada. A analise estatística de series simuladas e de series reais de trafego mostra que a aplicação de modelos AR de ordem alta em esquemas de previsão de teletráfego é fortemente prejudicada pelo problema da identificação da ordem do modelo. Também demonstra-se que a modelagem da memória longa pode ser obtida as custas do posicionamento de um ou mais pólos nas proximidades do circulo de raio unitário. Portanto, a implementação do modelo AR ajustado pode ser instável devido a efeitos de quantização dos coeficientes do filtro digital. O modelo de memória longa proposto oferece as seguintes vantagens: a) possibilidade de implementação pratica, pois não requer memória infinita, b) modelagem (explícita) da região das baixas freqüências do espectro e c) viabilização da utilização do filtro de Kalman. O estudo de caso apresentado demonstra que é possível aplicar o modelo de memória longa proposto em trechos estacionários de sinais de teletráfego fractal. Os resultados obtidos mostram que a dinâmica do parâmetro de Hurst de sinais de teletráfego pode ser bastante lenta na pratica. Sendo assim, o novo modelo proposto é adequado para esquemas de previsão de trafego, tais como Controle de Admissão de Conexões (CAC) e alocação dinâmica de banda, dado que o parâmetro de Hurst pode ser estimado em tempo real por meio da aplicação da transformada wavelet discreta (Discrete Wavelet Transform (DWT)). / Empirical studies [1],[2] demonstrated that heterogeneous IP traffic has fractal properties such as impulsiveness, self-similarity, and long-range dependence over several time scales, from miliseconds to minutes. These features have motivated the development of new traffic models and traffic control algorithms. This work presents a new state-space model for teletraffic which is based on a finite-dimensional representation of the ARFIMA random process. The modeling via AutoRegressive (AR) processes is also investigated. The statistical analysis of simulated time series and real traffic traces show that the application of high-order AR models in schemes of teletraffic prediction can be highly impaired by the model identification problem. It is also demonstrated that the modeling of the long memory can be obtained at the cost of positioning one or more poles near the unit circle. Therefore, the implementation of the adjusted AR model can be unstable due to the quantization of the digital filter coefficients. The proposed long memory model has the following advantages: a) possibility of practical implementation, inasmuch it does not require infinite memory, b) explicit modeling of the low frequency region of the power spectrum, and c) forecasts can be performed via the Kalman predictor. The presented case study suggests one can apply the proposed model in periods where stationarity can be safely assumed. The results indicate that the dynamics of the Hurst parameter can be very slow in practice. Hence, the new proposed model is suitable for teletraffic prediction schemes, such as CAC and dynamic bandwidth allocation, given that the Hurst parameter can be estimated on-line via DWT.

Long-range Communication Framework for Autonomous UAVs

The communication range between a civilian Unmanned Aerial Vehicle (UAV) and a Ground Control Station (GCS) is affected by the government regulations that determine the use of frequency bands and constrain the amount of power in those frequencies. The application of multiple UAVs in search and rescue operations for example demands a reliable, long-range inter-UAV communication. The inter-UAV communication is the ability of UAVs to exchange data among themselves, thus forming a network in the air. This ability could be used to extend the range of communication by using a decentralized routing technique in the network. To provide this ability to a fleet of autonomous dirigible UAVs being developed at the University of Ottawa, a new communication framework was introduced and implemented. Providing a true mesh networking based on a novel routing protocol, the framework combines long-range radios at 900 MHz Industrial, Scientific and Medical (ISM) band with the software integrated into the electronics platform of each dirigible. With one radio module per dirigible the implemented software provides core functionalities to each UAV, such as exchanging flight control commands, telemetry data, and photos with any other UAV in a decentralized network or with the GCS. We made use of the advanced networking tools of the radio modules to build capabilities into the software for route tracing, traffic prioritization, and minimizing self-interference. Initial test results showed that without acknowledgements, packets can be received in the wrong order and cause errors in the transmission of photos. In addition, a transmission in a presence of a third broadcasting node slows down by 4-6 times. Based on these results our software was improved to control to flow of transmit data making the fragmentation, packetization, and reassembly of photos more reliable. Currently, using radios with half-wavelength dipole antennas we can achieve a one-hop communication range of up to 5 km with the radio frequency line-of-sight (RF LOS). This can be extended further by adding as many radio nodes as needed to act as intermediate hops.

Estimation of long-range dependence

A set of observations from a random process which exhibit correlations that decay slower than an exponential rate is regarded as long-range dependent. This phenomenon has stimulated great interest in the scientific community as it appears in a wide range of areas of knowledge. For example, this property has been observed in data pertaining to electronics, econometrics, hydrology and biomedical signals.There exist several estimation methods for finding model parameters that help explain the set of observations exhibiting long-range dependence. Among these methods, maximum likelihood is attractive, given its desirable statistical properties such as asymptotic consistency and efficiency. However, its computational complexity makes the implementation of maximum likelihood prohibitive.This thesis presents a group of computationally efficient estimators based on the maximum likelihood framework. The thesis consists of two main parts. The first part is devoted to developing a computationally efficient alternative to the maximum likelihood estimate. This alternative is based on the circulant embedding concept and it is shown to maintain the desirable statistical properties of maximum likelihood.Interesting results are obtained by analysing the circulant embedding estimate. In particular, this thesis shows that the maximum likelihood based methods are ill-conditioned; the estimators' performance will deteriorate significantly when the set of observations is corrupted by errors. The second part of this thesis focuses on developing computationally efficient estimators with improved performance under the presence of errors in the observations.

Critical phenomena and phase transition in long-range systems

In this dissertation, I study critical phenomena and phase transitions in systems with long-range interactions, in particular, the ferromagnetic Ising model with quenched site dilution and the asset exchange model with growth. In the site-diluted Ising model, I focus on the effects of quenched disorder on both critical phenomena and nucleation. For critical phenomena, I generalize the Harris criterion for the mean-field critical point and the spinodal, and find that they are not affected by dilution, whereas pseudospinodals are smeared out. For nucleation, I find that dilution reduces the lifetime of the metastable state. I also investigate the structure of nucleating droplets in both nearest-neighbor and long-range Ising models. In both cases, nucleating droplets are more likely to occur in spatially more dilute regions. I also modify the asset exchange model to include different types of economic growth, such as constant growth and geometric growth. For constant growth, one agent eventually gets almost all the wealth regardless of the growth rate. For geometric growth, the wealth distribution depends on the way that the growth is distributed among agents, which is represented by the parameter 𝛾. For the evenly distributed growth, 𝛾=0, and as 𝛾 increases, the growth in the total wealth is distributed preferentially to richer agents. For 𝛾=1, the wealth of every agent grows at a rate that is linearly proportional to his/her wealth. I find a phase transition at 𝛾=1. For 𝛾<1, there is an rescaled steady state wealth distribution and the system is effectively ergodic. In this state, the wealth at all ranks grows exponentially in time and inequality stays constant. For 𝛾>1, one agent eventually obtains almost all the wealth, and the system is not ergodic. For 𝛾=1$, the dynamics of the poor agents' wealth is similar to that of a geometric random walk. In addition, I elucidate the effects of unfair trading, inhomogeneity in agents, modified growth which only depends on richest $1% agents' wealth, and a finite range of wealth exchange.

Der vorliegende Beitrag beschäftigt sich mit Untersuchungen zur Entfernungsmessung terrestrischer Long-Range Laserscanner. Für diese Studie wurden dem Institut für Markscheidewesen und Geodäsie dankenswerter Weise von der Firma RIEGL ein Laserscanner VZ-4000 zur Verfügung gestellt. In diesem Beitrag werden der Versuchsaufbau erläutert und erste Ergebnisse des Soll-Ist-Vergleiches gezeigt. Die unterschiedlichen Einflussgrößen, wie Temperatur und Luftdruck, die bei Messungen auf große Entfernungen eine Rolle spielen, werden angesprochen. / This paper deals with actual researches for measuring distances of terrestrial long-range Laser scanners. The Institute for Mine Surveying and Geodesy had a laser scanner VZ-4000 by the company RIEGL easy and unconventional provided. The paper presents the experimental setup and the results of the target-actual comparison. Several influences, for example temperature and atmospheric pressure, are considered for long-range measurements.
