Population Fragmentation and Genetic Diversity of Chrosomus sp. cf. saylori (Clinch Dace)

Clinch Dace (Chrosomus sp. cf. saylori) is a newly recognized species of minnow with a restricted distribution in southwestern Virginia. Field sampling and genetic analysis support the hypothesis that Clinch Dace populations are small and fragmented. Analysis of neutral genetic markers shows that most Clinch Dace populations have undergone past bottleneck events and are being operated upon by random genetic drift. Bayesian cluster analysis showed that three out of the seven populations found in 2017 are distinct, while the other four show signs of more recent admixture. However, Fst values among streams were high and analysis of molecular variance indicated differentiation among populations in all streams. These findings support the view that these populations are genetically isolated. Effective populations sizes were low at most sites, enhancing the likelihood of loss of alleles to genetic drift. Low M-ratios, non-zero Fis values, and high degrees of relatedness among individuals indicate that some inbreeding is taking place. Habitat analysis did not identify variables affecting distribution or abundance of Clinch Dace populations. As the collection sites were targeted near known Clinch Dace occupied sites, it is likely that habitat variables known to impact Clinch Dace, such as conductivity, were within the species' range of tolerance. Results showed that Clinch Dace seem particularly resilient to sedimentation, corroborating earlier work showing a negative relationship between Clinch Dace abundance to sediment size. That is, small sediment size does not seem to have a negative impact on Clinch Dace abundance. Of all sites where Clinch Dace were found, only one culvert at one site was clearly perched and may present a barrier to upstream migration, a possibility which is supported by the genetic differentiation found among collections above and below that culvert. While this study demonstrates that selectively neutral genetic differentiation has taken place among Clinch Dace populations, it does address any local adaptation that may be taking place which would render translocations a risk for outbreeding depression. The findings of this study can inform conservation management in identifying possible sources of individuals for translocations among populations or for augmentation following captive breeding. / Master of Science / The Clinch Dace is a small, threatened minnow in the Clinch River basin that was unknown until 1999. Since then, research has addressed the biology, life history, and distribution of this fish. This study used data from selectively neutral genetic markers to analyze the population structure and degree of differentiation of Clinch Dace populations. My study sites were targeted at road crossings near known Clinch Dace populations to assess the effect of habitat fragmentation on Clinch Dace populations and to maximize the likelihood that I would collect enough genetic material for analysis. Genetic analyses showed that while there is some admixture among certain populations of Clinch Dace, there is differentiation at neutral genetic markers. This differentiation does not necessarily indicate adaptive variation among populations which could result in outbreeding depression should populations be mixed through translocations, but it is reason to proceed with caution. Road crossings were generally not found to be a cause of further population fragmentation in Clinch Dace, as demonstrated by genetic analysis and statistical analysis. Almost all of the occupied road crossing sites in this study were either embedded, free-flowing culverts that were not perched or small bridges, and these were not deemed to be obvious barriers to fish movement. The only exception was Hart Creek 2, where the culvert is slightly perched and Fst is high between populations in the upstream and downstream reaches. The results of this study will help to inform managers as to what conservation actions can be taken to improve population viability. One potential management action from this study could be the retrofitting of culverts that have become perched and are acting as barriers to Clinch Dace movement. Another potential conservation strategy is to translocate individuals from large population to small populations. The study determined: 1) which translocations might be acceptable based on the degree of genetic differentiation among populations, and 2) identified potential donor and receiving streams for translocations.

DNA-based hair sampling to identify road crossings and estimate population size of black bears in Great Dismal Swamp National Wildlife Refuge, Virginia

The planned widening of U.S. Highway 17 along the east boundary of Great Dismal Swamp National Wildlife Refuge (GDSNWR) and a lack of knowledge about the refuge's bear population created the need to identify potential sites for wildlife crossings and estimate the size of the refuge's bear population. I collected black bear hair in order to collect DNA samples to estimate population size, density, and sex ratio, and determine road crossing locations for black bears (Ursus americanus) in GDSNWR in southeastern Virginia and northeastern North Carolina. I also investigated bear/vehicle collisions to determine patterns of road crossing. Genetic analysis of 344 hair samples collected on 2 trapping grids identified 85 unique individuals which I used in a mark-recapture analysis. Estimated population size on the trapping grids was 105 bears (95% CI = 91-148) and average density was 0.56 bears/km². This density estimate projected over the entire Great Dismal Swamp ecosystem yielded a population estimate of 308 bears (550 km2 X 0.56 bears/km²). Similar population estimates generated by Hellgren (1988), Tredick (2005), and this study suggest a stable bear population in the Great Dismal Swamp ecosystem over a 20-year period. I erected a 2.3-kilometer long strand of barbed wire along U. S. Highway 17 to monitor road crossing patterns near the Northwest River drainage. Genetic analysis identified 6 bears (4 males, 1 female, 1 unknown) that apparently crossed the highway in a 10-month period. Five of 6 bears deposited hair in a 171-m section which included the Northwest River corridor. The 6 bears detected crossed the road at least 11 times. I investigated 10 reports of bear/vehicle collisions on the periphery of the refuge from June 2000 to May 2002. Six bears (4M:1F:1 unknown) were confirmed killed during this time period. Based on reported bear/vehicle collisions from Hellgren (1988), the Virginia Department of Game and Inland Fisheries database, and this study, a minimum of 4 to 5 bears are struck by vehicles each year on the periphery of the refuge. I identified 2 areas of multiple bear/vehicle collisions: highway 58 on the north side of the refuge near Hampton Airport and Highway 17 on the eastern side of the refuge in the vicinity of the Northwest River corridor. / Master of Science

Road crossing designs and their impact on fish assemblages and geomorphology of Great Plains streams

Master of Science / Department of Biology / Craig Paukert / Improperly designed stream crossings may prohibit movement of stream fishes by creating physical or behavioral barriers and may alter the form and function of stream ecosystems. A mark-recapture and geomorphological study was conducted to evaluate fish passage and stream morphology at three types of vehicle crossings (compared to control sites) located on streams in the Flint Hills of Northeast Kansas. We investigated five concrete box culverts, five low-water crossings (concrete slabs vented by one or multiple culverts), and two single corrugated culverts. A total of 6,433 fish were marked April to May 2007 and 709 were recaptured June to August 2007. Fish passage occurred at all crossing types, but upstream movement of recaptured fish was higher at controls (41.1%) than at crossing reaches (19.1%) for low-water crossings. Control sites had more species in common upstream and downstream than did crossings. There was reduced overall abundance of fish upstream at low-water crossings, commonly percids and centrarchids. A comparison of channel and road crossing dimensions showed that box culverts and corrugated culverts would be more effective than low-water crossings at transporting water, sediments, and debris during bankfull flows, and fish passage at base flows. Upstream passage of Topeka shiner (Notropis topeka), green sunfish (Lepomis cyanellus), red shiner (Cyprinella lutrensis), and Southern redbelly dace (Phoxinus erythrogaster) was tested through three simulated crossing designs (box culverts, round corrugated culverts, and natural rock) across 11 different water velocities (0.1 m/s to 1.1 m/s) in an experimental stream. Upstream movement did not differ among designs, except natural rock crossings had lower movement than box or corrugated culverts for red shiners. A greater proportion of Topeka shiners moved upstream at higher velocities. These results suggest that crossing type affects fish passage and the morphology of the stream, although water velocity in different crossing designs alone may not be a determining factor in fish passage. Low-water crossings had the greatest impact on fish community and movement, but barriers to fish movement are likely caused by other variables (e.g. perching). Use of properly designed crossing structures has great promise in conserving critical stream habitat and preserving native fish communities.

Understanding pedestrian crossing behaviour : a case study in the Western Cape, South Africa

Approximately 1.2 million people are killed annually as a result of traffic accidents and 50 million are injured. More than 90 percent of road fatalities occur in the developing world which has only 48 percent of the world’s registered vehicles. Beyond the problem of road fatalities, road traffic accidents result in disability and long term injury. They also cause considerable economic losses to victims and their families and damage properties and infrastructures. In South Africa, pedestrian fatalities account for about 40 percent of all road traffic accidents. Behaviour patterns of both pedestrians and motorists at pedestrian crossings are the main influential factors of pedestrian accidents. This study investigates behaviour patterns of pedestrians negotiating different types of crossing facilities in the town of Stellenbosch, in South Africa. A total number of 17 pedestrian crossings were selected for the study on the basis of their geometric and operational characteristics. Video-based observations together with on-street interviews were used to understand crossing behaviour patterns, namely pedestrian walking speed, pedestrian delay, gaze behaviour, pedestrian-vehicle conflicts, pedestrian compliance with road traffic rules and gap-acceptance behaviour. Results of the study showed that male pedestrians walk more than female pedestrians. The 15th percentile crossing speed for all pedestrians observed while crossing was found to be 1.13 m/s whereas the mean crossing speed was found to be 1.48 m/s. Demographic variables appeared to significantly influence pedestrian walking speed. Male and younger pedestrians exhibited higher walking speeds than female and older pedestrians. Pedestrian walking speed was also found to be affected by group size, encumbrance, type of pedestrian facility and distraction while walking. However, no effects of conflicts and the presence of a pedestrian refuge on pedestrian walking speed were found in this study. A mean total delay of 5.10 seconds was found in this study. Male and younger pedestrians experienced shorter delay compared to female and older pedestrians. The type of pedestrian facility and traffic signals during which pedestrians arrived at the kerb and crossed appeared to be other influential factors of pedestrian delay. With regard to gaze behaviour, an average number of head movements ranged from 2 to 5 at the kerb and from 3 to 5 while crossing. Conflicts with motorists peaked where crossing distances were longer and traffic volume was heavy. A red light violation ranging from 82 to 87 percent was observed in this study and on-street surveys indicated that beliefs and attitudes towards traffic control devices and traffic environment significantly explained pedestrians’ unsafe crossing behaviour. The calculated critical gap and critical lag ranged from 2.19 to 3.90 seconds and the effect of crossing distance on gap-acceptance emerged in this study. Constituant une synthèse documentaire manquant jusqu’ici pour l’Auvergne, cette étude propose de s’intéresser à la matérialité des routes antiques et à leur niveau d’équipement au sein de deux territoires de Gaule centrale, les cités arverne et vellave, situées dans la partie montagneuse du Massif central. En prenant en compte l’ensemble de la documentation historique, épigraphique et archéologique disponible, cette recherche vise à établir la diversité structurelle des infrastructures routières, leurs caractéristiques techniques et géométriques ainsi que leur équipement (bornes routières, ouvrages de franchissement de cours d’eau, établissements d’accueil). L’aménagement du réseau routier est appréhendé à travers trois approches : technique, chronologique et hiérarchique. L’analyse des contraintes et des ressources environnementales, qu’elles soient topographiques, hydrographiques ou géologiques, met en évidence de nombreuses solutions techniques. La dimension chronologique et hiérarchique permet quant à elle de caractériser la variabilité et les constantes d’aménagement du réseau en fonction de l’échelle territoriale des axes (long, moyen et petit parcours), de leur période de construction et de leurs maîtres d’œuvre. / Establishing a documentary synthesis missing until now for Auvergne, this study focus in themateriality of the antique roads and in their level of equipment within two territories ofcentral Gaul, arverne and vellave cities, situated in the mountainous part of Massif Central.By taking into account the whole available historic, epigraphic and archaeologicaldocumentation, this research aims at establishing the structural diversity of the roadinfrastructures, their technical and geometrical characteristics as well as their equipment(boundary stones, works of crossing of streams, accommodations). The planning of the roadnetwork is study through three approaches : technical, chronological and hierarchical. The analysis of the constraints and the environmental resources, whether they are topographic,hydrographic or geological, highlights numerous technical solutions. The chronological andhierarchical dimension allows comprehending of the variability and the constants ofplanning of the network according to the territorial scale of axes (long, average and smallroute), their period of construction and their project managers.

This study aimed to evaluate the fish assemblages between the upstream and downstream segments of box and circular culverts in neotropical streams. Specifically we intend to analyze the composition and structure of the ichthyofauna and its possible spatial patterns, as well as the occurrence of spawning. Sampling for fish fauna were carried out monthly between November 2009 and October 2010, with various fishing gear such as gillnet, sieve, rod and castnet. Samples of ichthyoplankton were conducted between October 2009 and March 2010, with plankton net. During the period 2220 individuals were collected, with 901 fish in segments of circular culvert and 1,310 fish in segments of box culvert, belonging to 33 species. Catches were similar in both upstream and downstream segments of the circular culvert, whereas in the box culvert the fish abundance was just over in the upstream segment against downstream. The Characiformes dominated with a larger number of individuals in the upstream stretch of both culverts. On the other hand, the Siluriformes were abundant in the downstream stretch of the circular culvert, with similar abundances among the sections of box culvert. The richness and diversity of species differed among the sections of circular culvert (higher value in downstream), while values were similar to portions of the box culvert. The most abundant species were Astyanax altiparanae, A. paranae, A. fasciatus, Ancistrus sp., and Hypostomus sp., but with differences in the occurrence of the latter two species: these were more abundant in downstream segment of the circular culvert, and similar in sections of box culvert. The ichthyoplankton sampled was very low, with records of 36 eggs, 05 juveniles and 03 larvae, especially in the downstream section of the culverts. The ichthyofauna obtained distinct patterns among the culverts and in particular between the upstream and downstream sections of circular culvert. The data presented here showed that the circular culvert seems to provoke more limitation to fish movement, acting as a barrier to the species, especially for the Siluriformes, which reflects the variations that exist in abundance, richness and diversity of species. This indicates the need for further studies in neotropical streams intercepted by culverts, aimed to assemblies of fish and their movement. Such studies may subsidize the responsible sectors for the implementation of these structures to propose possible solutions to improve the habitat conditions, adapting the engineering biology of the species. / A implantação de tubulações em riachos pode causar a degradação do habitat, alterando os padrões de migração e dispersão das espécies, gerando deterioração da diversidade biológica ao longo do tempo, favorecendo a desconexão do habitat. O presente estudo teve como objetivo avaliar a influência das assembléias de peixes entre os segmentos de montante e jusante de tubulações quadrada e circular em riachos neotropicais. Especificamente pretende-se analisar a composição e a estrutura das da ictiofauna e seus possíveis padrões espaciais, bem como a ocorrência de desovas. As amostragens para a ictiofauna foram realizadas mensalmente, entre novembro de 2009 e outubro de 2010, com diversos apetrechos de pesca como rede, peneirão, caniço e tarrafa. As amostragens do ictioplâncton foram realizadas entre o outubro de 2009 e março de 2010, com uma rede de plâncton. Durante o período foram coletados 2.220 indivíduos, sendo 901 peixes nos trechos da tubulação circular e 1.310 peixes nos trechos da tubulação quadrada, pertencentes a 33 espécies. As capturas foram semelhantes nos trechos de montante e jusante na tubulação circular, enquanto que para a tubulação quadrada a abundância de peixes foi um pouco superior no trecho a montante em relação a jusante. Os Characiformes predominaram com maior número de indivíduos no trecho a montante de ambas as tubulações. Por outro lado, os Siluriformes foram abundantes no trecho a jusante da tubulação circular, com abundâncias similares entre os trechos da tubulação quadrada. A riqueza e a diversidade de espécies diferiram entre os trechos da tubulação circular (maior valor a jusante), enquanto que os valores foram similares para os trechos da tubulação quadrada. As espécies mais abundantes foram Astyanax altiparanae, A. paranae, A. fasciatus, Ancistrus sp. e Hypostomus sp., porém com diferenças constatadas na ocorrência das duas últimas espécies: estas foram mais abundantes a jusante da tubulação circular, e similares nos trechos da tubulação quadrada. O ictioplâncton amostrado foi pouco expressivo, com registros de 36 ovos, 05 jovens e 03 larvas especialmente no trecho de jusante das tubulações. A ictiofauna obteve padrões distintos entre as tubulações e em especial entre os trechos de montante e jusante da tubulação circular. Os dados aqui apresentados evidenciam que a tubulação circular parece exercer maior limitação ao movimento dos peixes, atuando como uma barreira para as espécies, em especial aos Siluriformes, o que reflete nas variações existentes na abundância, riqueza e diversidade das espécies. Isso indica a necessidade de maiores estudos em riachos neotropicais interceptados por tubulações, voltados às assembleias de peixes e sua movimentação. Esses estudos poderão subsidiar os setores responsáveis pela implantação dessas estruturas no sentido de propor possíveis soluções para a melhoria das condições dos habitats, adequando a engenharia a biologia das espécies.
