Mechanisms of Immunomodulation By Probiotics: Influence of Lactobacilli On Innate and T Cell Immune Responses Induced By Rotavirus Infection and Vaccines

My dissertation research focused on studying mechanisms of immunomodulation by probiotic lactobacilli on innate and T cell immune responses induced by rotavirus infection and vaccines in a gnotobiotic pig model of human rotavirus (HRV) infection and vaccination. We first studied the effects of probiotics on antigen-presenting cells (APCs) through TLR activation. We found that a mixture of Lactobacilli acidophilus strain NCFM (LA) and L. reuteri (ATCC# 23272) induced strong TLR2-expressing APC responses and virulent HRV induced a TLR3 response. Probiotics and HRV had an additive effect on TLR2- and TLR9-expressing APC responses, consistent with the adjuvant effect of lactobacilli. Dose effects of LA on T cell immune responses were investigated. We found that low dose LA significantly enhanced frequencies of HRV-specific IFN-γ producing CD4⁺ and CD8+ T cells whereas high dose LA reduced frequencies of HRV-specific IFN-γ producing CD4+ T cells. Low dose LA reduced frequencies of induced regulatory (iTreg) cells and TGF-β expression in the iTreg cells whereas high dose LA increased frequencies of iTreg cells and IL-10 expression in the iTreg cells. The dose effects of LA were independent of HRV infection/vaccination. In addition, we demonstrated that TCR-γδ T cells play an important role in modulating immune responses to rotavirus infections. All three γδ T cell subsets showed evidence of activation after HRV infection by increasing TLR2, TLR3, TLR9 expression and IFN-γ production during the acute phase of infection. There was an additive effect between lactobacilli and HRV in inducing total γδ T cell expansion in ileum and in recruiting the cells from blood. HRV infection induced a significant expansion of the CD2+CD8+ γδ T cell subset in the ileum. This subset mainly exerts regulatory functions as evident by expressing FoxP3, secreting TGF-β and IL-10 or increasing production of the anti-inflammatory cytokines by CD4+ and/or CD8+ αβ T cells in the co-cultures. CD2+CD8- and CD2-CD8- γδ T cell subsets have mainly pro-inflammatory and anti-viral functions as evident by secreting IFN-γ or promoting CD4+ αβ T cell proliferation and IFN-γ production. This knowledge will facilitate the development of more effective vaccination and therapeutic strategies to protect children and young animals against rotavirus gastroenteritis. / Ph. D.

Análise multigênica de rotavírus do grupo A em suínos / Multigenic analysis of porcine group A rotavirus

Os rotavírus do grupo A (RVA) são importantes causadores de diarreias virais em crianças e animais jovens de diferentes espécies, com impactos na saúde pública e animal. Visando contribuir para o entendimento e prevenção das rotaviroses assim como suas possíveis relações zoonóticas, caracterizou-se os 11 segmentos de dsRNA de rotavírus codificadores das proteínas estruturais e não estruturais presentes em amostras fecais positivas de suínos coletadas nos anos de 2012-2013, em 2 estados brasileiros. Mediante o emprego de RT-PCR, sequenciamento nucleotídico e análises filogenéticas, todos os segmentos genéticos oriundos de 12 amostras de RVA detectados em suínos foram analisados e comparados com os de outras amostras descritas previamente. As sequências obtidas para os genes codificadores das proteínas NSP2, NSP3 e VP6 contemplaram a open reading frame (ORF) completa do gene, enquanto que a ORF parcial foi determinada para os genes codificadores das proteínas VP1, VP2, VP3, VP4, VP7, NSP1, NSP4, NSP5 e NSP6. Os genotipos de rotavírus suíno provenientes das regiões amostradas concordam com os mais frequentemente descritos nesta espécie animal, apresentando, assim, uma matriz genética suína com a maioria dos segmentos pertencentes à constelação genotípica 1, com exceção dos genes codificadores das proteínas VP6 e NSP1, os quais foram os genotipos I5 e A8, respectivamente. Apesar de predominar o genotipo 1 (Wa-like) nas sequências deste estudo, a análise genômica sugere a existência de uma variação intragenotípica no genoma do rotavírus do grupo A atualmente circulante nas populações suína amostradas dos estados de São Paulo e Mato Grosso. Adicionalmente, buscou-se identificar os aminoácidos relacionados com a adaptação dos rotavírus no hospedeiro e assinaturas genéticas que distinguissem RVA suíno e humano. Para isso, as sequências obtidas neste estudo foram comparadas com outras cepas de RVA detectadas nestas duas espécies e pertencentes ao genotipo 1 (Wa-like) disponíveis no Genbank. Como resultados foram encontrados mais de 75 sítios de mudanças deaminoácidos que diferenciam RVA suíno e humano além de sítios de substituiçãopresentes em algumas proteínas virais que frequentemente covariaram entre elas. Estes resultados proporcionam um maior entendimento da diversidade viral circulante em unidades de produção suína e uma melhor compreensão dos animaiscomo reservatórios genéticos de cepas de rotavírus emergentes em humanos. / Group A rotaviruses (RVA) are leading causes of viral diarrhea in children and in the young of many animals species with impacts on public and animal health. To contribute to the understanding and prevention of rotaviruses as well as its possible zoonotic relationships, it was characterized the 11 segments of dsRNA rotavirus encoding the structural and nonstructural proteins present in positive fecal samples from pigs collected in the years 2012-2013 in 2 Brazilian states. Using RT-PCR, nucleotide sequencing, and phylogenetic analyses, all gene segments from 12 RVA samples detected in pigs were analyzed and compared with the other samples as described previously. The sequences obtained for the NSP2, NSP3, and VP6 coding genes covered the complete open reading frame (ORF), while the partial ORF was determined for the VP1, VP2, VP3, VP4, VP7, NSP1, NSP4, NSP5 and NSP6 coding genes. The genotypes of porcine rotavirus from the sampled regions agree with the most frequently reported in this species, presenting thus a porcine-RVA-like backbone with most segments being designated as constellation genotype 1, with the exception of the VP6 and NSP1 coding genes, which were genotypes I5 and A8, respectively. Although genotype 1 (Wa-like) sequences were predominant in this study, the genomic analysis suggests the existence of a intragenotypic variation in group A rotavirus genome currently circulating in swine populations sampled in the states of São Paulo and Mato Grosso. In addition, we sought to identify the amino acids related to the adaptation of rotavirus in the host and genetic signatures that distinguish RVA pig and human. For this, the sequences obtained in this study were compared with other strains of RVA detected in these two species, belonging to genotype 1 (Wa-like) available in Genbank. The following results were found more than 75 sites of amino acid changes that differentiate RVA pig and human as well as substitution sites present in some viral proteins that often covaried between them. These results provide a greater understanding of the current viral diversity in swine production units and a better understanding of animals as genetic reservoirs emerging rotavirus strains in humans.

Οι εντεροϊοί έχουν ιδιαίτερη σημασία για τη δημόσια υγεία, δεδομένου ότι σχετίζονται με επιδημίες γαστρεντερίτιδας (μη βακτηριογενούς προέλευσης) από την κατανάλωση μολυσμένου νερού. Οι ιοί αυτοί μπορούν να απομονωθούν σε μεγάλες ποσόστητες από κόπρανα και ούρα ανθρώπινης προέλευσης, καθώς και από λύματα και μολυσμένα νερά. Επιπλέον, οι Αδενοϊοί είναι παθογόνοι για τον άνθρωπο και η παρουσία τους σε περιβαλλοντικά δείγματα δύναται να προκαλέσει σημαντικές μολύνσεις. Οι Αδενοϊοί είναι ιοί ανθρώπινης εντερικής προέλευσης που περιέχουν DNA και ορισμένοι ορότυποι τους είτε δεν καλλιεργούνται, είτε καλλιεργούνται δύσκολα στις συνήθεις κυτταρικές σειρές. Γι’ αυτόν το λόγο, η ανίχνευσή τους σε μολυσμένο νερό και ο ρόλος τους ως παραγόντων πρόκλησης γαστρεντερίτιδας έχουν υποτιμηθεί. Οι Ρότα ιοί είναι υπεύθυνοι για οξεία περιστατικά γαστρεντερίτιδας στον άνθρωπο και τα ζώα. Κατόπιν του διπλασιασμού του γενετικού τους υλικού στον γαστρεντερικό σωλήνα οι ιοί αυτοί εκκρίνονται και δύνανται να διασπαρούν στο περιβάλλον και το νερό. Γενικά, οι Ρότα ιοί έχουν εμπλακεί σε περιστατικά γαστρεντερίτιδας σε πολλές χώρες. Η σταθερότητα των ανθρωπίνων Ρότα ιών στο νερό και η ανθεκτικότητά τους σε φυσικοχημικές διαδικασίες εξυγίανσης κατά την επεξεργασία των λυμάτων συντείνουν στην εξάπλωσή τους. Στην παρούσα διατριβή ανιχνεύθηκαν και απομονώθηκαν εντεροϊοί, αδενοϊοί και ρότα ιοί από ακατέργαστα λύματα, τα οποία ελήφθησαν από την είσοδο τεσσάρων σταθμών βιολογικού καθαρισμού (δύο στην Αττική και δύο στην Αχαΐα). Συνολικά ελήφθησαν 118 δείγματα ακατέργαστων λυμάτων κατά την περίοδο Σεπτέμβριο 2000 – Σεπτέμβριο 2003. Η μεθοδολογία αφορούσε στην συμπύκνωση των ιών ακολουθούμενη από RT-nested PCR, προκειμένου να επιτευχθεί αύξηση της ευαισθησίας απομόνωσης των ιών. Μετά την απομόνωση γενετικού υλικού των ιών πραγματοποιήθηκε τυποποίησή τους εφαρμόζοντας nucleotide sequencing analysis. Οι Ρότα ιοί ανιχνεύθηκαν σε 17 δείγματα (14.2%). Τα αποτελέσματα της τυποποίησής τους ήταν rotavirus τύπος G1 (88.2%) και τύπος G2 (11.8%). Οι Αδενοϊοί βρέθηκαν σε 55 δείγματα (45.8%). Η Sequencing ανάλυση είχε ως αποτέλεσμα την παρουσία στα δείγματα αδενοϊών της ομάδας F [τύποι 40 (34.6%) και 41 (63.6%)] και της ομάδας C [τύπος 2 (1.8%)]. Οι Εντεροϊοί ανιχνεύθηκαν σε 30 δείγματα (40%) και η sequencing ανάλυση είχε ως αποτέλεσμα την παρουσία αρκετών τύπων όπως (α) coxsackievirus (τύποι A6 - 3.3%, A9 - 3.3%, A16 - 3.3%, B4 - 16.7%, B5 - 3.3%), (β) echovirus (τύποι 2 -6.7%, 6 - 13.3%, 30 -10%), (γ) εντεροϊοί τύποι 68 - 3.3%, 71 - 13.3% καθώς και porcine εντεροϊός (6.7%), poliovirus 1 (6.7%) και poliovirus 2 (10%). Η μικροβιολογική ποιότητα του νερού επομένως και η ανθρώπινη υγεία επηρεάζονται σημαντικά από την παρουσία μικροοργανισμών εντερικής προέλευσης, οι οποίοι προέρχονται από λύματα που καταλήγουν στο υδάτινο περιβάλλον. Πολλές επιδημίες από ιούς εντερικής προέλευσης έχουν κατά καιρούς συνδυαστεί με το νερό. Οι υδατογενείς επιδημίες γενικά εξαπλώνονται στον πληθυσμό από κατανάλωση μολυσμένου νερού, κολύμβηση σε ακατάλληλα νερά αναψυχής καθώς επίσης μεταδίδονται απο τη σωματική επαφή και την εισπνοή. Τα μη επεξεργασμένα λύματα της μελέτης περιέχουν πολλούς και διαφορετικούς τύπους ιών εντερικής προέλευσης οι οποίοι κατά κύριο λόγο προκαλούν γαστρεντερίτιδα. Επομένως καθίσταται αναγκαία η επξεργασία των λυμάτων στο μέγιστο δυνατό βαθμό στους σταθμούς βιολογικού καθαρισμού. Η Sequencing ανάλυση έδειξε την παρουσία ανθρώπινων Ρότα ιών A (τύποι G1 και G2), οι οποίοι προκαλούν παγκοσμίως διάρροια σε παιδιά καθώς επίσης και την παρουσία αδενοϊών τύπου 40 και 41, οι οποίοι είναι σημαντικοί αιτιολογικοί παράγοντες γαστρεντερίτιδας, κυρίως σε θερμά κλίματα. Από την άλλη πλευρά η ποικιλία των εντεροϊών που ανιχνεύθηκε στα ακατέργαστα λύματα ήταν μεγαλύτερη συγκρινόμενη με την αντίστοιχη των υπολοίπων ιών της μελέτης. Η παρούσα διατριβή αναδεικνύει την αποτελεσματικότητα της μεθόδου «nucleotide sequencing analysis», ως μέσου επιδημιολογικής μελέτης και ανάλυσης της συσχέτισης ιών που εμπλέκονται σε ανθρώπινες ασθένειες κι εκέινων που ανιχνεύονται σε ακατέργαστα λύματα. / Enteroviruses have been associated with outbreaks of waterborne non-bacterial gastroenteritis and are of important concern for public health. Significant numbers of viruses can be isolated from faeces and urine of humans as well as from sewage and polluted waters. Adenoviruses are also pathogenic to humans and their presence in environmental samples (polluted waters) may cause infections. Like rotaviruses, adenoviruses are causative agents of gastroenteritis, are the only human enteric viruses to contain DNA and many serotypes are difficult to culture in regular cell lines For this reason, and because adenoviruses are slow growing, their presence in polluted water and their role as originators of gastroenteritis have probably been underestimated. Rota viruses are responsible for severe gastroenteritis in humans and animals. After replicating in the gastrointestinal tract, these viruses are excreted and may be dispersed in environmental waters. Rota viruses have been implicated in waterborne gastroenteritis outbreaks in many countries. The stability of human rotaviruses in environmental water and their resistance to physicochemical treatment processes in sewage treatment plants may facilitate their transmission. In the present study, enteroviruses, adenoviruses and rota viruses were detected in raw sewage samples from inlets of four biological treatment plants in Greece (two in Athens, two in Patras}. Raw sewage samples (118) were analyzed for the presence of these viruses during the period September 2000 to September 2003. Our approach consisted of a simple concentration of viruses from raw sewage followed by RT-nested PCR in order to increase the sensitivity of virus detection. The viral sequences detected were then characterized by nucleotide sequencing analysis. Rota viruses were detected in 17 samples (14.2%). Sequencing analysis of the positive sewage samples revealed the presence of rotavirus type G1 (88.2%) and type G2 (11.8%). Adenoviruses were found in 55 samples (45.8%). Sequencing analysis of the positive sewage samples revealed the presence of adenovirus group F type 40 (34.6%), type 41 (63.6%) and group C type 2 (1.8%). Enteroviruses were detected in 30 samples (40%) and sequencing analysis of the positive sewage samples revealed the presence of several types such as (a) coxsackievirus types (A6 - 3.3%, A9 - 3.3%, A16 - 3.3%, B4 - 16.7%, B5 - 3.3%), (b) echovirus types (2 -6.7%, 6 - 13.3%, 30 -10%), (c) enterovirus types (68 - 3.3%, 71 - 13.3%) as well as porcine enterovirus (6.7%). poliovirus 1 (6.7%) and poliovirus 2 (10%). Water quality and, therefore human health, may be significantly affected by the presence of pathogenic enteric microorganisms derived from sewage discharged to the aquatic environment. Outbreaks of enteric virus disease have been linked to water at various times and to different causes. Waterborne disease may be transmitted by consumption of polluted drinking water, by immersion in recreational water or by contact with skin or inhalation. Raw sewage was found to be contaminated by different types of enteric viruses that mainly cause gastroenteritis; therefore, it is necessary to use the most efficient water treatment measures in sewage treatment plants. Sequencing analysis showed the presence of human rotavirus A type G1 and G2 which cause childhood diarrhea worldwide and enteric adenoviruses (types 40 and 41) which are important etiological agents of pediatric gastroenteritis, principally in temperate climates. On the other hand, the variety of enteroviruses identified in the raw sewage samples was more extensive compared to the other viruses of the study. The present study demonstrated the efficiency of the nucleotide sequencing analysis for studying epidemiological relationships between strains involved in human infections and those found in raw sewage.

Nele, o esgoto sanitário é depositado em uma lagoa de decantação anaeróbia com retenção hidráulica de sete dias, após o que a água residuária é conduzida para rampa de solo franco argilo-arenoso, com cobertura vegetal de gramínia Cynodon sp, para disposição por escoamento superficial, seguindo-se sua infiltração e percolação. O objetivo desse trabalho foi verificar a eficiência desse sistema na eliminação e/ou inativação de adenovírus humanos (HAdV) e rotavírus (RV). Amostras de 1L de água residuária foram obtidas em quatro coletas, em intervalos de sete dias, na entrada do esgoto bruto (EB), no ponto de aplicação na rampa (0m) e nos pontos da sua superfície após 10, 20, 30, 35m e 40m. Sob a rampa, a 1m de profundidade e distantes 30m (30-1) e 35m (35 -1), dois pontos foram amostrados. Antes do ponto 0m, pontos de testemunha a 1m de profundidade e distantes 2m (T1) e 0,5m (T2) da rampa, e um ponto do lençol freático (LF) a 3m de profundidade, também foram coletados.As água residuárias foram concentradas de 1.000 a 5.000 vezes por filtração e eluição em membrana eletropositiva e ultracentrifugação. Nos eluatos obtidos, após extração de DNA, a presença de HAdV foi pesquisada por PCR e nested-PCR. Para a detecção de RV usou-se RT-PCR e duplo-semi- nested-PCR. Eluatos HAdV positivos foram inoculados em células HEp-2 e após até cinco passagens a presença de HAdV foi confirmada por PCR.. HAdV foram detectados em 29 das 35 amostras analisadas, sendo positivos todos os pontos de EB e da superfície da rampa. Em profundidade, sob a rampa, quatro amostras foram positivas, além de outras duas em T2 e uma em LF, o que demonstra a percolação desses vírus no solo com contaminação do LF. Quando testadas em células HEp-2, nas amostras do EB e dos pontos 0, 30, 35 e 40m a presença de vírions foi determinada, enquanto nos pontos 30-1m e LF os HAdV não foram infectivos. Esses resultados permitem concluir que o sistema não foi eficiente para remover e/ou inativar HAdV. Por outro lado, pode-se afirmar que os HAdV são indicadores virais adequados para esse sistema, desde que mantida a metodologia aqui empregada. Uma amostra de EB foi positiva para RV (genotipos G1 e G2), resultado esse que não permite qualquer conclusão. Para o reuso da água residuária advinda desse sistema impõe-se a associação de processos de desinfecção para a eliminação de HAdV / Abstract: Urban sewage treatment by an anaerobic process with overland flow system is a cheap alternative to reuse domestic effluents in agriculture. In this procedure, wastewater remains in an anaerobic pond for seven days, and then it is spilled from the top of a 40-meter extension slope covered with Tifton 85 (Cynodon sp) grass in order to surface flow and percolate until it reaches groundwater. The objective of this work is to determine if this procedure could be effective in removing and/or inactivating human adenoviruses (HAdV) and rotaviruses (RV) in a test unit in Limeira - SP, Brazil. Samples were collected every seven days from different spots in four sampling events totalizing one liter of wastewater. Sampling points were chosen at the raw sewage (EB), on the surface of the slope at 0, 10, 20, 30, 35 and 40 meters, and down one meter from the surface of the slope at the 30- and 35-meter points (30-1 and 35-1). Other points upslope were used at a distance of 2 meters (T1) and 0.5 meters (T2), beyond a 3-meter depth and 1-meter distant spot (LF). All samples were concentrated from a 1000 to 5000 times by filtration through electropositive microporous membrane followed by ultracentrifugation. HAdV detection was performed by both PCR and nested PCR. RV detection was accomplished by both RT-PCR and duplex semi-nested PCR. The positive samples for HAdV were inoculated in HEp-2 cells, and confirmation of the virions was performed by PCR. HAdV were detected in 29 of the 35 samples tested including in all samples both from the EB and from the surface of the slope. HAdV tested positive in the two T2, in one LF, and in the four samples underneath the slope. In HEp-2 cells HAdV virions were detected at the EB and at 0, 30, 35, and 40 meters on the surface of the slope. Spots 30-1 and LF were tested in HEp-2 cells, resulting negative to the presence of infective viral particles, although they tested HAdV positive. These results attest to the inefficiency of the proposed system of sewage treatment in removing and/or inactivating HAdV; however, maintaining the methodology used in this research, HAdV proves to be the appropriate viral indicator in this system. In relation to RV, no conclusions can be extracted since just one sample from the EB was RV-positive (G1 and G2 mixture). Visando contribuir para o entendimento e prevenção das rotaviroses assim como suas possíveis relações zoonóticas, caracterizou-se os 11 segmentos de dsRNA de rotavírus codificadores das proteínas estruturais e não estruturais presentes em amostras fecais positivas de suínos coletadas nos anos de 2012-2013, em 2 estados brasileiros. Mediante o emprego de RT-PCR, sequenciamento nucleotídico e análises filogenéticas, todos os segmentos genéticos oriundos de 12 amostras de RVA detectados em suínos foram analisados e comparados com os de outras amostras descritas previamente. As sequências obtidas para os genes codificadores das proteínas NSP2, NSP3 e VP6 contemplaram a open reading frame (ORF) completa do gene, enquanto que a ORF parcial foi determinada para os genes codificadores das proteínas VP1, VP2, VP3, VP4, VP7, NSP1, NSP4, NSP5 e NSP6. Os genotipos de rotavírus suíno provenientes das regiões amostradas concordam com os mais frequentemente descritos nesta espécie animal, apresentando, assim, uma matriz genética suína com a maioria dos segmentos pertencentes à constelação genotípica 1, com exceção dos genes codificadores das proteínas VP6 e NSP1, os quais foram os genotipos I5 e A8, respectivamente. Apesar de predominar o genotipo 1 (Wa-like) nas sequências deste estudo, a análise genômica sugere a existência de uma variação intragenotípica no genoma do rotavírus do grupo A atualmente circulante nas populações suína amostradas dos estados de São Paulo e Mato Grosso. Adicionalmente, buscou-se identificar os aminoácidos relacionados com a adaptação dos rotavírus no hospedeiro e assinaturas genéticas que distinguissem RVA suíno e humano. Para isso, as sequências obtidas neste estudo foram comparadas com outras cepas de RVA detectadas nestas duas espécies e pertencentes ao genotipo 1 (Wa-like) disponíveis no Genbank. Como resultados foram encontrados mais de 75 sítios de mudanças deaminoácidos que diferenciam RVA suíno e humano além de sítios de substituiçãopresentes em algumas proteínas virais que frequentemente covariaram entre elas. Estes resultados proporcionam um maior entendimento da diversidade viral circulante em unidades de produção suína e uma melhor compreensão dos animaiscomo reservatórios genéticos de cepas de rotavírus emergentes em humanos. / Group A rotaviruses (RVA) are leading causes of viral diarrhea in children and in the young of many animals species with impacts on public and animal health. To contribute to the understanding and prevention of rotaviruses as well as its possible zoonotic relationships, it was characterized the 11 segments of dsRNA rotavirus encoding the structural and nonstructural proteins present in positive fecal samples from pigs collected in the years 2012-2013 in 2 Brazilian states. Using RT-PCR, nucleotide sequencing, and phylogenetic analyses, all gene segments from 12 RVA samples detected in pigs were analyzed and compared with the other samples as described previously. The sequences obtained for the NSP2, NSP3, and VP6 coding genes covered the complete open reading frame (ORF), while the partial ORF was determined for the VP1, VP2, VP3, VP4, VP7, NSP1, NSP4, NSP5 and NSP6 coding genes. The genotypes of porcine rotavirus from the sampled regions agree with the most frequently reported in this species, presenting thus a porcine-RVA-like backbone with most segments being designated as constellation genotype 1, with the exception of the VP6 and NSP1 coding genes, which were genotypes I5 and A8, respectively. Although genotype 1 (Wa-like) sequences were predominant in this study, the genomic analysis suggests the existence of a intragenotypic variation in group A rotavirus genome currently circulating in swine populations sampled in the states of São Paulo and Mato Grosso. In addition, we sought to identify the amino acids related to the adaptation of rotavirus in the host and genetic signatures that distinguish RVA pig and human. For this, the sequences obtained in this study were compared with other strains of RVA detected in these two species, belonging to genotype 1 (Wa-like) available in Genbank. The following results were found more than 75 sites of amino acid changes that differentiate RVA pig and human as well as substitution sites present in some viral proteins that often covaried between them. These results provide a greater understanding of the current viral diversity in swine production units and a better understanding of animals as genetic reservoirs emerging rotavirus strains in humans.
