Serial Femtosecond Crystallography Data Analysis of Photosystem II

abstract: Serial femtosecond crystallography (SFX) uses diffraction patterns from crystals delivered in a serial fashion to an X-Ray Free Electron Laser (XFEL) for structure determination. Typically, each diffraction pattern is a snapshot from a different crystal. SFX limits the effect of radiation damage and enables the use of nano/micro crystals for structure determination. However, analysis of SFX data is challenging since each snapshot is processed individually. Many photosystem II (PSII) dataset have been collected at XFELs, several of which are time-resolved (containing both dark and laser illuminated frames). Comparison of light and dark datasets requires understanding systematic errors that can be introduced during data analysis. This dissertation describes data analysis of PSII datasets with a focus on the effect of parameters on later results. The influence of the subset of data used in the analysis is also examined and several criteria are screened for their utility in creating better subsets of data. Subsets are compared with Bragg data analysis and continuous diffuse scattering data analysis. A new tool, DatView aids in the creation of subsets and visualization of statistics. DatView was developed to improve the loading speed to visualize statistics of large SFX datasets and simplify the creation of subsets based on the statistics. It combines the functionality of several existing visualization tools into a single interface, improving the exploratory power of the tool. In addition, it has comparison features that allow a pattern-by-pattern analysis of the effect of processing parameters. \emph{DatView} improves the efficiency of SFX data analysis by reducing loading time and providing novel visualization tools. / Dissertation/Thesis / Doctoral Dissertation Biochemistry 2019

Sample Delivery Enabled by 3D Printing for Reduced Sample Consumption and Mix-and-Inject Serial Crystallography at X-ray Free Electron Lasers

abstract: Serial femtosecond crystallography (SFX) with X-ray free electron lasers (XFELs) has enabled the determination of damage-free protein structures at ambient temperatures and of reaction intermediate species with time resolution on the order of hundreds of femtoseconds. However, currently available XFEL facility X-ray pulse structures waste the majority of continuously injected crystal sample, requiring a large quantity (up to grams) of crystal sample to solve a protein structure. Furthermore, mix-and-inject serial crystallography (MISC) at XFEL facilities requires fast mixing for short (millisecond) reaction time points (𝑡"), and current sample delivery methods have complex fabrication and assembly requirements. To reduce sample consumption during SFX, a 3D printed T-junction for generating segmented aqueous-in-oil droplets was developed. The device surface properties were characterized both with and without a surface coating for improved droplet generation stability. Additionally, the droplet generation frequency was characterized. The 3D printed device interfaced with gas dynamic virtual nozzles (GDVNs) at the Linac Coherent Light Source (LCLS), and a relationship between the aqueous phase volume and the resulting crystal hit rate was developed. Furthermore, at the European XFEL (EuXFEL) a similar quantity and quality of diffraction data was collected for segmented sample delivery using ~60% less sample volume than continuous injection, and a structure of 3-deoxy-D-manno- octulosonate 8-phosphate synthase (KDO8PS) delivered by segmented injection was solved that revealed new structural details to a resolution of 2.8 Å. For MISC, a 3D printed hydrodynamic focusing mixer for fast mixing by diffusion was developed to automate device fabrication and simplify device assembly. The mixer was characterized with numerical models and fluorescence microscopy. A variety of devices were developed to reach reaction intermediate time points, 𝑡", on the order of 100 – 103 ms. These devices include 3D printed mixers coupled to glass or 3D printed GDVNs and two designs of mixers with GDVNs integrated into the one device. Orientador: Vitor Machado / Resumo: O presente estudo tem como contexto educacional uma escola rural no município de Pariquera-Açu, no interior de São Paulo. Trata-se de uma pesquisa de abordagem qualitativa, com características de estudo documental e desenvolvimento de produto. Teve por objetivos: a) desenvolver uma análise documental dos registros de uma proposta de sequência didática e dos documentos curriculares oficiais do componente curricular Ciências; b) Com base nos registros e resultados das práticas analisados, sistematizar um objeto de aprendizagem com base na sequência didática desenvolvida na disciplina de Ciências, à luz da Pedagogia Histórico-Crítica. A pesquisa foi utilizada como técnica, a análise de conteúdo. Os resultados da análise documental apontaram para a escassez de conteúdos relacionados a temática sobre problemas ambientais no currículo do Estado de São Paulo e consequentemente da falta de materiais didáticos no Ensino Fundamental I específicos para as comunidades rurais e salas multisseriadas. It is a qualitative research, with characteristics of documentary study and product development. Its objectives were: a) to develop a documentary analysis of the records of a didactic sequence proposal and of the official curricular documents of the Sciences curricular component; b) Based on the records and results of the analyzed practices, systematize a learning object based on the didactic sequence developed in the Science discipline, in the light of Historical-Critical Pedagogy. The research was used as a technique, content analysis. The results of the documentary analysis pointed to the scarcity of content related to the theme about environmental problems in the curriculum of the State of São Paulo and, consequently, the lack of didactic materials in Elementary School I specific to rural communities and multi-serial classroom. “Imitating Reality”: An Analysis of “American Psycho”

This paper analyzes Bret Easton Ellis’ American Psycho (1991), and more specifically, the protagonist-narrator Patrick Bateman. He is analyzed through the theoretical framework known as narratology, and more specifically, the designation of “unreliable narrator,” in order to analyze the interplay between the character and the postmodernist society of which he is a product. This paper also uses the critical approach of close reading as a method. Close reading will be used in order to analyze Bateman and his narration. This essay will argue that in American Psycho, the protagonist-narrator Bateman’s loss of control over reality is described as arising because of how postmodern society works to fit people into a mould and remove individuality. Bateman displays the excesses of the 1980s, and he conforms to the expectations of postmodern society, which emphasizes consumerism and trends but no substance. He lives in a postmodern society that highlights materialism, consumerism, and reality versus hyperreality. He tries to find his identity, away from superficiality and wealth, but fails. He takes out his frustration on people who are in a lower social class than him, and he murders and tortures his victims as a result. Bateman does not only live like someone out of a magazine, but he also copies serial killers, but: he has no real identity or even original method of murder. Bateman takes on an identity as a serial killer and imitates their crimes. He finds himself torn between the postmodern reality and the reality he creates in his mind.

The theme of this diploma thesis is the image of the airport environment in TV series. On the example of Letiště and Pan Am, a comparative content analysis is carried out according to established criteria. The core elements of comparative analysis are several aspects that the author maps and compares across the two series. The diploma thesis deals primarily with the characteristics and depiction of the airport environment, the image of the airport staff, the construction of the story in terms of seriality, the stereotypes and the ways to keep tension in each frames. The purpose should be a clear mapping of television series issues from a specific (aerodrome) environment, with an emphasis on the evaluation of matches and differences that come from the serial presentation.

Hardware Efficient Deep Neural Network Implementation on FPGA

In recent years, there has been a significant push to implement Deep Neural Networks (DNNs) on edge devices, which requires power and hardware efficient circuits to carry out the intensive matrix-vector multiplication (MVM) operations. This work presents hardware efficient MVM implementation techniques using bit-serial arithmetic and a novel MSB first computation circuit. The proposed designs take advantage of the pre-trained network weight parameters, which are already known in the design stage. Thus, the partial computation results can be pre-computed and stored into look-up tables. Then the MVM results can be computed in a bit-serial manner without using multipliers. The proposed novel circuit implementation for convolution filters and rectified linear activation function used in deep neural networks conducts computation in an MSB-first bit-serial manner. It can predict earlier if the outcomes of filter computations will be negative and subsequently terminate the remaining computations to save power. The benefits of using the proposed MVM implementations techniques are demonstrated by comparing the proposed design with conventional implementation. The proposed circuit is implemented on an FPGA. It shows significant power and performance improvements compared to the conventional designs implemented on the same FPGA.

The Issue of an Offender's Personality in Criminology Serial killers The cardinal topic of this diploma thesis is an analysis of an offender's personality and the major focus is given on serial killers. Although the serial killer's personality is the main topic of the thesis, a significant part deals with a criminological, forensic psychological and legal theory, involving the explanation of the relevant legal terms. This diploma thesis aims to provide the reader a comprehensive overview of serial killers. The main goal of the thesis is not only to offer probable profile of the serial killer, but to introduce Czech and foreign expert findings into the context with the Czech law and jurisprudence as well. Also, the thesis aims to help the reader to perceive differences among serial killers, mass killers and spree killers, as these multiple killers are often confused. I present some real cases for better illustration of the issue. From the huge amount of serial killers, I have chosen the most interesting or the most recent ones. This diploma theses titled Story building in serial format focusing on the Chernobyl miniseries analyses the serial Chernobyl coproduced by American HBO and British Sky aired in 2019. Chernobyl miniseries gained public recognition and still ranks as one of the highest-rated TV shows in history according to movie databases in the Czech Republic and abroad. It also received wide media coverage from different newspapers and movie servers. The miniseries has five episodes it describes primarily the human aspect of a horrifying disaster in the Chernobyl Nuclear Power Plant in 1986. The main aim of this theses is content and dramaturgy analysis, description, and development of individual characters and themes. This diploma thesis also focuses on the story building of a serial in terms of theoretical concepts and aspects typical for making serials and series. Moreover, the thesis mentions particular Czech and international reviews of Chernobyl.
