SSIM-Inspired Quality Assessment, Compression, and Processing for Visual CommunicationsRehman, Abdul January 2013 (has links)
Objective Image and Video Quality Assessment (I/VQA) measures predict image/video quality as perceived by human beings - the ultimate consumers of visual data. Existing research in the area is mainly limited to benchmarking and monitoring of visual data. The use of I/VQA measures in the design and optimization of image/video processing algorithms and systems is more desirable, challenging and fruitful but has not been well explored. Among the recently proposed objective I/VQA approaches, the structural similarity (SSIM) index and its variants have emerged as promising measures that show superior performance as compared to the widely used mean squared error (MSE) and are computationally simple compared with other state-of-the-art perceptual quality measures. In addition, SSIM has a number of desirable mathematical properties for optimization tasks. The goal of this research is to break the tradition of using MSE as the optimization criterion for image and video processing algorithms. We tackle several important problems in visual communication applications by exploiting SSIM-inspired design and optimization to achieve significantly better performance.
Firstly, the original SSIM is a Full-Reference IQA (FR-IQA) measure that requires access to the original reference image, making it impractical in many visual communication applications. We propose a general purpose Reduced-Reference IQA (RR-IQA) method that can estimate SSIM with high accuracy with the help of a small number of RR features extracted from the original image. Furthermore, we introduce and demonstrate the novel idea of partially repairing an image using RR features. Secondly, image processing algorithms such as image de-noising and image super-resolution are required at various stages of visual communication systems, starting from image acquisition to image display at the receiver. We incorporate SSIM into the framework of sparse signal representation and non-local means methods and demonstrate improved performance in image de-noising and super-resolution. Thirdly, we incorporate SSIM into the framework of perceptual video compression. We propose an SSIM-based rate-distortion optimization scheme and an SSIM-inspired divisive optimization method that transforms the DCT domain frame residuals to a perceptually uniform space. Both approaches demonstrate the potential to largely improve the rate-distortion performance of state-of-the-art video codecs. Finally, in real-world visual communications, it is a common experience that end-users receive video with significantly time-varying quality due to the variations in video content/complexity, codec configuration, and network conditions. How human visual quality of experience (QoE) changes with such time-varying video quality is not yet well-understood. We propose a quality adaptation model that is asymmetrically tuned to increasing and decreasing quality. The model improves upon the direct SSIM approach in predicting subjective perceptual experience of time-varying video quality.

La comparaison de site peut-elle vérifier l’hypothèse: «Les origines biosynthétiques des produits naturels leurs confèrent des activités biologiques»? Pour répondre à cette question, nous avons développé un outil modélisant les propriétés accessibles au solvant des sites de liaison. La méthode a montré des aspects intéressants, mais elle souffre d’une sensibilité aux coordonnées atomiques. Cependant, des méthodes existantes nous ont permis de prouver que l’hypothèse est valide pour la famille des flavonoïdes. Afin d’étendre l’étude, nous avons développé un procédé automatique capable de rechercher des structures d’enzymes de biosynthèse de produits naturels disposant de sites actifs capables de lier une molécule de petite taille. Nous avons trouvé les structures de 117 enzymes.Les structures nous ont permis de caractériser divers modes de liaison substrat-enzyme, nous indiquant l’empreinte biologique des produits naturels ne correspond pas toujours au modèle « clé- serrure ». / Can computational binding site similarity tools verify the hypothesis: “Biosynthetic moldings give potent biological activities to natural products”? To answer this question, we designed a tool modeling binding site properties according to solvent exposure. The method showed interesting characteristics but suffers from sensitivity to atomic coordinates. However, existing methods have delivered evidence that the hypothesis was valid for the flavonoid chemical class. In order to extend the study, we designed an automated pipeline capable of searching natural products biosynthetic enzyme structures embedding ligandable catalytic sites. We collected structures of 117 biosynthetic enzymes. Finally, according to structural investigations of biosynthetic enzymes, we characterized diverse substrate-enzyme binding-modes, suggesting that natural product biological imprints usually do not agree with the “key-lock” model.

The telecommunications technology has been developed tremendously as there has been an ever-increasing demand for more speed and reliability. The enormous increase in the number of smart phones and other data consuming devices, combined with the development of enhanced multimedia applications has resulted in a dramatic increase in the volume of mobile data traffic. In order to accommodate the growing needs, it is required to utilise the spectrum efficiently. The design of radio access technology plays an important role in the aspect of system performance. These radio access technologies are typically characterised by the multiple-access techniques used. Non-Orthogonal Multiple Access (NOMA) is a multiple access scheme proposed for 5G and it utilises the power domain which was not sufficiently utilised in the previous systems. This thesis work is mainly focused on the performance analysis of the NOMA technique in mobile media (images). This analysis is achieved by transmitting a high definition image at various power levels to two users who are located at two different distances from the base station. The images are transmitted through suitable noise channels. An analysis is done on how NOMA copes with the users having poor channel conditions. The performance is analysed by comparing the output images at both the receivers based on the structural similarity index and bit error rate parameters.

Structural bioinformatics tools for the comparison and classification of protein interactionsGarma, L. D. (Leonardo D.) 08 August 2017 (has links)
Abstract
Most proteins carry out their functions through interactions with other molecules. Thus, proteins taking part in similar interactions are likely to carry out related functions. One way to determine whether two proteins do take part in similar interactions is by quantifying the likeness of their structures. This work focuses on the development of methods for the comparison of protein-protein and protein-ligand interactions, as well as their application to structure-based classification schemes.
A method based on the MultiMer-align (or MM-align) program was developed and used to compare all known dimeric protein complexes. The results of the comparison demonstrates that the method improves over MM-align in a significant number of cases. The data was employed to classify the complexes, resulting in 1,761 different protein-protein interaction types. Through a statistical model, the number of existing protein-protein interaction types in nature was estimated at around 4,000. The model allowed the establishment of a relationship between the number of quaternary families (sequence-based groups of protein-protein complexes) and quaternary folds (structure-based groups).
The interactions between proteins and small organic ligands were studied using sequence-independent methodologies. A new method was introduced to test three similarity metrics. The best of these metrics was subsequently employed, together with five other existing methodologies, to conduct an all-to-all comparison of all the known protein-FAD (Flavin-Adenine Dinucleotide) complexes. The results demonstrates that the new methodology captures the best the similarities between complexes in terms of protein-ligand contacts. Based on the all-to-all comparison, the protein-FAD complexes were subsequently separated into 237 groups. In the majority of cases, the classification divided the complexes according to their annotated function. Using a graph-based description of the FAD-binding sites, each group could be further characterized and uniquely described.
The study demonstrates that the newly developed methods are superior to the existing ones. The results indicate that both the known protein-protein and the protein-FAD interactions can be classified into a reduced number of types and that in general terms these classifications are consistent with the proteins' functions. / Tiivistelmä
Suurin osa proteiinien toiminnasta tapahtuu vuorovaikutuksessa muiden molekyylien kanssa. Proteiinit, jotka osallistuvat samanlaisiin vuorovaikutuksiin todennäköisesti toimivat samalla tavalla. Kahden proteiinin todennäköisyys esiintyä samanlaisissa vuorovaikutustilanteissa voidaan määrittää tutkimalla niiden rakenteellista samankaltaisuutta. Tämä väitöskirjatyö käsittelee proteiini-proteiini- ja proteiini-ligandi -vuorovaikutusten vertailuun käytettyjen menetelmien kehitystä, ja niiden soveltamista rakenteeseen perustuvissa luokittelujärjestelmissä.
Tunnettuja dimeerisiä proteiinikomplekseja tutkittiin uudella MultiMer-align-ohjelmaan (MM-align) perustuvalla menetelmällä. Vertailun tulokset osoittavat, että uusi menetelmä suoriutui MM-alignia paremmin merkittävässä osassa tapauksista. Tuloksia käytettiin myös kompleksien luokitteluun, jonka tuloksena oli 1761 erilaista proteiinien välistä vuorovaikutustyyppiä. Luonnossa esiintyvien proteiinien välisten vuorovaikutusten määrän arvioitiin tilastollisen mallin avulla olevan noin 4000. Tilastollisen mallin avulla saatiin vertailtua sekä sekvenssin (”quaternary families”) sekä rakenteen (”quaternary folds”) mukaan ryhmiteltyjen proteiinikompleksien määriä.
Proteiinien ja pienien orgaanisten ligandien välisiä vuorovaikutuksia tutkittiin sekvenssistä riippumattomilla menetelmillä. Uudella menetelmällä testattiin kolmea eri samankaltaisuutta mittaavaa metriikkaa. Näistä parasta käytettiin viiden muun tunnetun menetelmän kanssa vertailemaan kaikkia tunnettuja proteiini-FAD (Flavin-Adenine-Dinucleotide, flaviiniadeniinidinukleotidi) -komplekseja. Proteiini-ligandikontaktien osalta uusi menetelmä kuvasi kompleksien samankaltaisuutta muita menetelmiä paremmin. Vertailun tuloksia hyödyntäen proteiini-FAD-kompleksit luokiteltiin edelleen 237 ryhmään. Suurimmassa osassa tapauksista luokittelujärjestelmä oli onnistunut jakamaan kompleksit ryhmiin niiden toiminnallisuuden mukaisesti. Ryhmät voitiin määritellä yksikäsitteisesti kuvaamalla FAD:n sitoutumispaikka graafisesti.
Väitöskirjatyö osoittaa, että siinä kehitetyt menetelmät ovat parempia kuin aikaisemmin käytetyt menetelmät. Tulokset osoittavat, että sekä proteiinien väliset että proteiini-FAD -vuorovaikutukset voidaan luokitella rajattuun määrään vuorovaikutustyyppejä ja yleisesti luokittelu on yhtenevä proteiinien toiminnan suhteen.

Spatial ecology of marine top predatorsJones, Esther Lane January 2017 (has links)
Species distribution maps can provide important information to focus conservation efforts and enable spatial management of human activities. Two sympatric marine predators, grey seals (Halichoerus grypus) and harbour seals (Phoca vitulina), have overlapping ranges but contrasting population dynamics around the UK; whilst grey seals have generally increased, harbour seals have shown significant regional declines. A robust analytical methodology was developed to produce maps of grey and harbour seal usage estimates with corresponding uncertainty, and scales of spatial partitioning between the species were found. Throughout their range, both grey and harbour seals spend the majority of their time within 50 km of the coast. The scalability of the analytical approach was enhanced and environmental information to enable spatial predictions was included. The resultant maps have been applied to inform consent and licensing of marine renewable developments of wind farms and tidal turbines. For harbour seals around Orkney, northern Scotland, distance from haul out, proportion of sand in seabed sediment, and annual mean power were important predictors of space-use. Utilising seal usage maps, a framework was produced to allow shipping noise, an important marine anthropogenic stressor, to be explicitly incorporated into spatial planning. Potentially sensitive areas were identified through quantifying risk of exposure of shipping traffic to marine species. Individual noise exposure was predicted with associated uncertainty in an area with varying rates of co-occurrence. Across the UK, spatial overlap was highest within 50 km of the coast, close to seal haul outs. Areas identified with high risk of exposure included 11 Special Areas of Conservation (from a possible 25). Risk to harbour seal populations was highest, affecting half of all SACs associated with the species. For 20 of 28 animals in the acoustic exposure study, 95% CI for M-weighted cumulative Sound Exposure Levels had upper bounds above levels known to induce Temporary Threshold Shift. Predictions of broadband received sound pressure levels were underestimated on average by 0.7 dB re 1μPa (± 3.3). An analytical methodology was derived to allow ecological maps to be quantitatively compared. The Structural Similarity (SSIM) index was enhanced to incorporate uncertainty from underlying spatial models, and a software algorithm was developed to correct for internal edge effects so that loss of spatial information from the map comparison was limited. The application of the approach was demonstrated using a case study of sperm whales (Physeter macrocephalus, Linneaus 1758) in the Mediterranean Sea to identify areas where local-scale differences in space-use between groups and singleton whales occurred. SSIM is applicable to a broad range of spatial ecological data, providing a novel tool for map comparison.
