The Linnaeus Trails of Uppsala – Evaluating the Future Threats Against the Linnaeus Botanical Heritage. A Case Study.

This case study aimed to assess the potential threats to the Linnaeus botanical heritage in Uppsala Municipality, focusing on the Linnaeus Trails and their surroundings. These trails are part of Uppsala's green infrastructure, providing cultural and supporting ecosystem services that enhance urban resilience.  The study investigated potential threats to the Linnaeus trails from different angles, including management and governance, urban expansion, habitat fragmentation, wear and tear, UNESCO World Heritage plans, genetic contamination, and invasive species. Data was collected through reviews of scientific literature and municipal governance documents, with informants providing additional insights, clarifications, and primary data. The authors also compared historical and current maps to identify changes over time and conducted study visits to verify the information. The findings revealed that the Linnaeus botanical heritage is threatened in all examined areas, with urban expansion, landownership issues, habitat fragmentation, and genetic contamination identified as the primary threats. Additionally, shifting baselines and landownership were highlighted as significant concerns. The findings also showed that the botanical heritage and the Linnaeus Trails are most protected within designated nature reserves. However, the management of the Linnaeus heritage involves numerous stakeholders, which might lead to instability in preservation strategies.  To address these challenges, the authors propose that the municipality should establish a biological rescue plan for the Linnaeus botanical heritage, complementing Uppsala’s Green Plan. This plan should guide stakeholders in avoiding genetic contamination and utilise expertise from SLU and Uppsala University to protect Linnaean species. A centralised governing body should be responsible for the long-term management. Allocating more resources for communication and advocacy around the Linnaeus Trails will help garner public and political support. Awareness of shifting baselines in urban planning is essential for protecting this heritage. In conclusion, this case study underscores the need for coordinated and proactive measures to protect the Linnaeus botanical heritage from environmental and anthropogenic threats.

How flower visitation of remnant grassland patches is affected by commercial timber plantations and an invasive alien species (Rubus cuneifolius)

Thesis (MSc)--Stellenbosch University, 2015. / ENGLISH ABSTRACT: Our planet is in the midst of a biodiversity crisis, with factors such as land transformation, climate change, anthropomorphic disturbance and invasive species acting together to threaten biodiversity. In South Africa, with minimal natural wood resources, commercial forestry is one of the most abundant forms of landscape transformation. However, a third of the land inside many plantations has been set aside for conservation as unplanted remnant grassland patches (RGPs). These areas are subjected to an additional negative impact by invasive alien species, namely Rubus cuneifolius (American bramble), a weed that is particularly problematic in and around forestry plantations in South Africa. The grassland biome of South Africa is extremely diverse and is of vital importance for the ecosystem services it supplies. Despite this, the grassland biome is under threat as this is where much of South Africa’s forestry plantations are located. Driven by anthropomorphic disturbance, pollinators are in decline. Landscape transformation of natural areas for forestry plantations is likely to affect plant-pollinator interactions which will affect ecosystems and biodiversity. However, it is not known to what extent these ecosystems are affected. It is thought that the impact depends on the complexity of the ecosystem in question, and analyses at the network-level provide insights into the robustness of ecosystems in the face of biodiversity loss. Thus, this study evaluates the effect of natural habitat fragmentation and invasion of the alien species, R. cuneifolius, on flower visitation networks of South African grasslands. The study was conducted in the KwaZulu-Natal Midlands within a commercial timber plantation and a neighbouring protected area (PA). Flower-visitor observations were carried out in uninvaded protected areas and RGPs and in protected areas and RGPs invaded by R. cuneifolius. I found that RGPs within commercial forestry plantations successfully decrease the negative effects of land transformation on the grasslands of the KwaZulu-Natal Midlands, and flower visitation network patterns are largely maintained in these habitat fragments. However, within RGPs, invasion by R. cuneifolius affected the composition and the interaction network structure of flower-visitor and plant communities. The fact that there are unplanted areas within commercial forestry plantations is positive for biodiversity conservation in South Africa. Research has indicated that these areas successfully aid in the conservation of biodiversity and ecosystem functioning. Due to the positive influence that RGPs have on conservation in fragmented and transformed landscapes, it is critical that these unplanted areas are retained. However, the effects of bramble invasion are more intense within RGPs than within protected areas, and therefore, it must be a priority to keep these areas undisturbed. R. cuneifolius has been found to have devastating effects on ecosystem function and network structure. It is also a category 1 invasive plant within South Africa, and its removal is required by law. Therefore, the removal of bramble must be a management priority. / AFRIKAANSE OPSOMMING: Ons planeet is in die middel van 'n biodiversiteit krisis, met faktore soos grond transformasie, klimaatsverandering, antropomorfiese versteuring en indringerspesies wat gesamentlik werk om biodiversiteit te bedreig. Suid-Afrika, besit minimale houtbronne. Daarom is kommersiële bosbou een van die mees algemene vorme van landskap transformasie. Tog is 'n derde van die land binne baie plantasies opsy gesit vir bewaring as oorblywende grasveld kolle (OGKs). Hierdie gebiede word ongelukkig blootgestel aan die bykomende negatiewe impak van die uitheemse spesies, Rubus cuneifolius (Amerikaanse steekdoring), wat veral problematies is in en rondom bosbouplantasies. Die grasveldbioom van Suid-Afrika is baie divers en is van kardinale belang vir die ekosisteem dienste wat dit lewer. Contested Landscapes : social-ecological interactions between forestry and reindeer husbandry

Throughout northern Fennoscandia, reindeer husbandry is a central part in the cultural heritage of the Sámi people. In its history, Sámi culture and reindeer husbandry have undergone significant adaptations to environmental, social and political challenges. Landscape changes on the winter grazing grounds were mainly driven by resource exploitation, especially by industrialized forestry. Important grazing resources were lost, i.e. terrestrial and arboreal lichens that constitute essential key elements in the herding year. In my thesis, I explore the consequences of these transformations in Swedish boreal forests for reindeer husbandry. The multi-disciplinary approach integrates interview studies, ecological fieldwork and theoretical modeling of forest development. I emphasize the understanding of landscapes as multi-dimensional concepts with ecological, social and economic components. They interact in determining the amount of landscape fragmentation in physical or administrative ways, or in enabling reindeer herders to move between different landscape elements. These elements, e.g. forest stands of different ages, can react differently to winter weather. Thus, they enable reindeer herders to adjust their grazing grounds according to the availability of forage, mediated by snow conditions. However, forestry practices have reduced the abundance of old-growth forests, and therewith the functionality of the landscape. By comparing snow conditions in different forest types, I show that multi-layered canopies can offer a more diverse pattern of snow hardness. However, the interaction between forest characteristics with snow is strongly dependent on weather conditions, e.g. the timing and intensity of warm spells. The prevalence of single-layered forest stands therefore can lead to a reduction in snow variability and potentially restricts the availability of suitable grazing grounds for reindeer. If snow conditions hinder reindeer in foraging on terrestrial lichens, old forests formerly supplied reindeer with arboreal lichens. I show how industrial forestry has reduced the availability of this emergency forage by the reduction of old forests and increased landscape fragmentation and analyze the consequences of different management strategies on future habitat availability for arboreal lichens. By integrating these results into a model of forest management, I offer insights into consequences arising from different priorities that either favor timber production or the development of lichen-rich grazing grounds. In conclusion, I emphasize the importance of landscape diversity, as well as the ability to make use of this diversity, as a source of adaptability of reindeer husbandry to changes in grazing conditions by e.g. winter weather dynamics. A shared future of reindeer husbandry and forestry could be fostered by encouraging the social-ecological co-evolution of multiple use landscapes and the enhancement of the cultural and biological significance of the Swedish boreal forests.

The impacts of human land-use change on avian diversity and associated ecosystem functions

Understanding the impacts of land-use change on biodiversity and the ecosystem services that it provides is of great importance given unprecedented growth of the human population. Past studies attempting to explore these impacts have described the overall structure of communities (i.e. species richness and trait diversity) across gradients of local scale degradation and fragmentation, and have sought to identify whether the loss of species following land-use change is non-random. Yet, despite a wealth of research we still lack a generalised understanding of how land-use change impacts on traits responsible for determining species sensitivity and their role within ecosystems, particularly for vertebrates. Moreover, despite the importance of niche-based processes in the assembly of communities, we have not yet elucidated whether these are important in mediating the collapse of communities in human-dominated landscapes. To fill these existing research gaps, I collated comprehensive avian species inventories from fragmented and degraded forests and compared their structure with communities existing in continuous forests. In Chapter 2, I tested whether sensitivity of species to forest fragmentation varies between the temperate zone and the tropics and whether there are key differences in the size of fragments required to maintain ecosystem processes in these regions. I found that sensitivity to fragmentation varies according to functional group and body mass, with the prevalence of insectivores and large frugivores declining in relation to fragment size, particularly in tropical fragments smaller than 100 ha. In Chapter 3, I tested whether functional diversity and the mean position of trait diversity of insectivores and frugivores, changed across a gradient of intensifying land-use change. I found a decline in the functional diversity of forest species and a shift in the mean community traits for both forest and non-forest species. In Chapter 4, I tested whether the structure of tropical bird communities are influenced by species interactions in a fragmented landscape. I found increasing over-dispersion in functional and phylogenetic trait relatedness among species with decreasing fragment size, suggesting that competitive interactions are important in the disassembly of avian communities. In Chapter 5, I modelled the impact of forest cover change on ecosystem function across the Brazilian Amazon, focusing on seed dispersal by birds. Furthermore, I tested whether ecosystem function declined linearly with decreased forest cover after accounting for differences in the underlying pools of species. I found the lowest levels of functional diversity along the southern arc of deforestation and that the dispersal of large seeds showed some resilience to declining forest cover. Taken together, my results suggest that the loss of species from communities in degraded and fragmented landscapes is strongly non-random. Insectivores and large frugivores are most sensitive to land-use change, with species located in the densest parts of trait space being most threatened by a decline in forest patch size, suggesting that species interactions regulate the collapse of avian diversity in human-modified forests. I conclude that land-use change has important implications for the provisioning of ecosystem services, including seed dispersal and the control of insect herbivores. The impact of future land-use change is likely to be mediated by the composition of the original pool of species and the amount of redundancy in the ecosystem services that they provide. I discuss the relevance of my findings to land-use management strategies and policy interventions, and in particular conclude that these should, where possible, maintain pristine forest patches above 1000 ha, improve connectivity among habitat patches, and ensure greater protection for logged and burnt forests. Future studies should focus on clarifying the link between shifts in vertebrate community structure and the functioning of forest ecosystems.

Pequenos mamíferos da Mata Atlântica do Planalto Atlântico Paulista: uma avaliação da ameaça de extinção e da resposta a alterações no contexto e tamanho dos remanescentes / Small mammals of the Atlantic Forest of the Atlantic Plateau of São Paulo: an evaluation of the threat of extinction and the response to alterations in context and remnant size

Por meio de uma amostragem padrozinada de longa duração, realizamos levantamentos de pequenos mamíferos com armadilhas de interceptação e queda em 68 sítios distribuídos em seis paisagens de 10.000 ha (três em mata contínua e três em paisagens fragmentadas) localizadas em três regiões do Planalto Atlântico Paulista. As paisagens fragmentadas compreendem diferentes quantidades de matas remanescentes, 50%, 30% e 10%, porcentagens acima e próximas dos limites superior e inferior do limiar teórico de fragmentação (10-30%). A presente tese de doutoramento foi dividida em quatro capítulos e duas abordagens principais. A primeira delas (Capítulo 2) teve por objetivo avaliar se os pequenos mamíferos listados como ameaçados de extinção são afetados pela fragmentação e pela qualidade dos remanescentes de Mata Atlântica do Planalto Atlântico Paulista. Para isso, utilizamos os dados coletados nos 68 sítios amostrados, os quais estavam distribuídos em oito categorias: nove em matas maduras contínuas, nove em matas secundárias contínuas, quatro em fragmentos grandes e 11 em fragmentos pequenos da paisagem com 50% de remanescentes, sete em fragmentos grandes e 13 em fragmentos pequenos da paisagem com 30% de remanescentes, e quatro em fragmentos grandes e 11 em fragmentos pequenos da paisagem com 10% de remanescentes. Avaliamos se 10 espécies de pequenos mamíferos listados como ameaçados de extinção e cinco espécies endêmicas comuns nas mata contínuas e ausentes das listas vermelhas são afetados igualmente pela fragmentação, na escala da paisagem e da mancha, e pela qualidade dos remanescentes de Mata Atlântica. Nenhuma das espécies analisadas, independentemente do grau de ameaça ou de raridade, respondeu a variação do estádio de regeneração das matas contínuas. Por outro lado, nossos dados mostraram que as espécies endêmicas comuns respondem de forma mais congruente e negativamente à perda e fragmentação da Mata Atlântica do que as ameaçadas, as quais tanto podem não ser afetadas quanto ser positivamente ou negativamente afetadas pela fragmentação. Assim, sugerimos a separação das espécies em dois grupos nas listas vermelhas (naturalmente raras versus afetadas pelas ações antrópicas) e a utilização de outros critérios para avaliar o status de ameaça das espécies mais comuns, como a resposta à perda e fragmentação do habitat e a especificidade ao habitat na forma de endemismos e de grau de tolerância a matriz. A segunda abordagem (Capítulo 3) teve como objetivo verificar a influência do contexto (paisagem) e do tamanho do fragmento em paisagens com quantidades diferentes de remanescentes sobre a riqueza e abundância de espécies endêmicas e não-endêmicas. Para isso, utilizamos dados de 50 dos 68 fragmentos amostrados, localizados nas três paisagens 114 fragmentadas com 50%, 30% e 10% de remanescentes. A partir da avaliação da plausibilidade de oito modelos de regressão, que expressam visões teóricas alternativas da importância do contexto e da área dos fragmentos, investigamos se a influência positiva da área das manchas de floresta é mais forte (1) para as espécies endêmicas e (2) na paisagem próxima ao limite superior do limiar de fragmentação (sensu Andrén, 1994), já que em contexto de muita mata remanescente, fragmentos pequenos e grandes poderiam abrigar populações viáveis, e em contexto de pouca mata remanescente, espécies sensíveis já teriam desaparecido. Com exceção da riqueza de espécies não-endêmicas, modelos que incluem o contexto foram as hipóteses mais plausíveis para descrever a variação da riqueza e abundância das espécies de pequenos mamíferos. Como esperado, a influência positiva da área do fragmento foi mais importante na paisagem com 30% de floresta para a maioria das espécies de pequenos mamíferos endêmicos, enquanto que os modelos que incluem a influência da área do fragmento não estiveram entre os mais plausíveis para as espécies não-endêmicas. Nossos resultados corroboram a existência de um limiar de fragmentação e indicam que, ainda que os limiares variem entre espécies, é possível identificar grupos com respostas semelhantes à perda e fragmentação do habitat, auxiliando as políticas de manejo e conservação. / A long-term standardized survey of the Atlantic Forest small mammals was conducted using pitfall traps in 68 sites distributed in six 10.000-ha landscapes (three in continuous forest and three in fragmented landscapes) located in three regions in the Atlantic Plateau of São Paulo. The fragmented landscapes harbored different amounts of remnants, 50%, 30% and 10%, percentages above or within the superior and inferior limits of the theoretical fragmentation threshold (10-30%). This thesis was divided in four chapters e two main approaches. The first approach (Chapter 2) aimed to evaluate if small mammals listed as threatened were affected by forest fragmentation and quality in the Atlantic Plateau of São Paulo state. For this, we used data from 68 sites distributed in eight categories: nine in mature continuous forests, nine in secondary continuous forests, four in large and 11 in small patches in the landscape with 50% of remnants, seven in large and 13 in small patches in the landscape with 30% of remnants and four in large and 11 in small patches in the landscape with 10% of remnants. We investigated if 10 threatened small mammals and five non-threatened endemic species commonly found in continuous forests were equally affected by fragmentation, at the landscape and patch scales, and by forest quality. Regardless of threat or rarity level, no analyzed species responded to differences in the regeneration stage in continuous forests. On the other hand, our data showed that common endemic species respond more strongly and negatively to the loss and fragmentation of the Atlantic Forest than threatened species, which either may not be affected by fragmentation, or be positively or negatively affected. we suggest separating species in two groups (naturally rare versus affected by human impact) in the Red Lists and including different criteria to evaluate common species such as response to habitat loss and fragmentation as well as habitat specificity in terms of endemism and level of matrix tolerance. The second approach (Chapter 3) aimed to evaluate the effects of context (landscape) and patch area in landscapes with different amounts of remnants on the richness and abundance of the endemic and non-endemic species. We used data from 50 sites located in the three fragmented landscapes. By analyzing the plausibility of eight regression models, which express alternative theoretical hypothesis about the importance of context and patch area, we investigate if the positive influence of patch area was stronger (1) for endemic species and (2) in the landscape within the superior limit of the fragmentation threshold (sensu Andrén, 1994), since in a context of high proportion of remnants, small and large patches could harbor viable populations and in a context of low proportion of remnants, sensitive species would have gone extinct. Except for the non116 endemic species richness, the models including context were the most plausible hypothesis to describe small mammal richness and abundance variations. As expected, the positive influence of patch area was more important in the landscape with 30% of remnants for the majority of the endemic small mammals, whereas the models including patch area were not among the most plausible ones for the non-endemic species. Our data corroborate the existence of a fragmentation threshold and point out that, although thresholds vary among species, it is possible to identify groups with similar response to habitat loss and fragmentation, directing management and conservation policies.

The combination between the geography spatial analysis and functional analysis of ecology allows the understanding of landscape connectivity from the interaction between the physical arrangement of the landscape (structural connectivity) and the response of organisms to these physical structures (functional connectivity). In Piraí do Sul National Forest, a 153ha unit of conservation of sustainable use within the Atlantic forest biome, the calculation of structural metrics revealed the predominance of a little permeable matrix modified by agriculture, forestry, livestock and roads. Predomine small patches with 75% of the fragments lesser than 3,2ha. The few larger patches are aggregated. There is a high proportion of edge (13.3% of the total area), with 70% of the patches entirely subject to edge effects. The spatial disposition of the patches imply in low supply of habitat, because although over 53% of the patches were in the vicinity of another fragment at a distance of up to 20 m, its neighbors in that search radius are very small. The low level of connectivity (6.3%) also is a strong indicator of the degree of fragmentation. Only 4.4% of the total area of the landscape consists on corridors, mostlly determined by the hydrographic network. The functional analysis reveals that the perception of landscape connectivity is variable, and for generalists animal species, the profile of size and arrangement of patches does not compromise the offset among the elements of the landscape. Specialized animal species, however, perceive a scenario of fragmentation highly compromising. For the plant species, the structural characteristics of the patches constitute secondary aspects to the landscape perception. Fragmentation of the landscape must be brought to discussion on the Managing Council of Piraí do Sul National Forest and should be treated within the management plan. This should incorporate appropriate criteria to the confrontation of the ecological problem represented by the proven framework of landscape fragmentation. To do so, are discussed specific contributions of the connectivity analysis. / O enfoque desta análise foi a manutenção da conectividade na paisagem como um princípio fundamental para a conservação da biodiversidade, onde os fluxos ecológicos são considerados altamente relevantes para o planejamento voltado à conservação ambiental. A combinação entre a análise espacial da geografia e análise funcional da ecologia permite a compreensão da conectividade da paisagem a partir da interação entre o arranjo físico da paisagem (conectividade estrutural) e a resposta dos organismos a essas estruturas físicas (conectividade funcional). Na Floresta Nacional de Piraí do Sul e entorno, uma unidade de conservação de uso sustentável de 153 hectares inserida no bioma da Mata Atlântica, o cálculo de métricas estruturais revelou o predomínio de uma matriz pouco permeável e alterada pela agricultura, silvicultura, pecuária e estradas. Há predomínio quantitativo de fragmentos pequenos, com 75% dos fragmentos inferiores a 3,2ha. Há poucos fragmentos maiores, agregados. Há alta proporção de áreas de borda (13,3% da área total), com 70% dos fragmentos totalmente sujeitos ao efeito de borda. A disposição espacial dos fragmentos implica em baixa oferta de habitat, pois embora mais de 53% dos fragmentos estejam na vizinhança de outro fragmento a uma distância de até 20m, os seus vizinhos, nesse raio, possuem área pequena. O baixo índice de conectividade (6,3%) também é um forte indicador do grau de fragmentação. Apenas 4,4% da área total da paisagem configura-se como corredores, basicamente determinados pela rede hidrográfica. A análise funcional revela que a percepção sobre a conectividade da paisagem é variável, sendo que para espécies animais de hábitos generalistas, o perfil de tamanho e disposição dos fragmentos não compromete o deslocamento entre os elementos da paisagem. As espécies animais especialistas, contudo, percebem um cenário de fragmentação altamente comprometedor. Para as espécies vegetais, as características estruturais dos fragmentos constituem aspectos secundários à percepção da paisagem. A fragmentação da paisagem deve ser levada à discussão no Conselho Gestor da FLONA de Piraí do Sul e tratada no Plano de Manejo, que deve incorporar critérios adequados ao enfrentamento do problema ecológico representado pelo comprovado quadro de fragmentação da paisagem. Para tanto, são discutidas contribuições específicas da análise da conectividade.
