No. of bitstreams: 1 AbreuFilho_BenicioAlvesde_D.pdf: 6208226 bytes, checksum: e8676e4b88ce9781e64eda102999921b (MD5) Previous issue date: 2005 / Resumo: Trinta linhagens de bactérias acidotermofílicas isoladas do processamento industrial de suco de laranja concentrado congelado (Frozen Concentrated Orange Juice, FCOJ) em diferentes regiões do estado de São Paulo foram estudadas, utilizando-se uma abordagem polifásica, a fim de se determinar a diversidade e potencial deteriogênico destas em processos de produção de FCOJ no país. A caracterização dos isolados envolveu a determinação da capacidade de crescimento e produção de odor em suco reconstituído, análises fenotípicas (padrão de utilização de carboidratos, sistema API 50 CH), quimiotaxonômicas (perfil de FAMES, sistema MIDI) e de caracterização molecular (ARDRA de região espaçadora DNAr 16S-23S com Hae III, Hha I e Msp I, e análise filogenética de DNAr 16S). Todos os isolados foram identificados como pertencentes ao gênero Alicyclobacillus pelos padrões característicos de ácidos graxos. Diferentemente de relatos de literatura, foi confirmada a presença de omega-ciclohexil-C17:0 e omega-ciclohexil-C19:0 em amostras identificadas como A. pomorum. Das 30 amostras ambientais de aliciclobacilos analisadas, 21 foram capazes de se multiplicar em suco de laranja reconstituído após 24 ou 48 h de incubação a 45 °C, mas apenas 10 produziram odor característico de biodeterioração. Seis ribotipos de ARDRA foram obtidos para os isolados, permitindo a alocação destes nas espécies A. acidocaldarius e A. acidoterrestris, e em grupos relacionados a espécies válidas designados como A. acidocaldarius-like e A. pomorum-like / Abstract: Thirty strains isolated from industrial processing of frozen concentrated orange juice (FCOJ) in different regions of the state of São Paulo were studied using a polyphasic approach with the goal of determining the diversity and deteriogenic potential of isolates from FCOJ production in Brazil. Characterization of isolates involved determining their ability to grow and produce odor in reconstituted orange juice, and phenotypic (carbohydrate utilization, API 50 CH), chemotaxonomic (FAMES, MIDI system) and molecular analyses (ARDRA of 16S-23S rDNA spacer region, Hae III, Hha I and Msp I, and 16S rDNA phylogenetic analysis). All isolates were identified as Alicyclobacillus spp. according to the characteristic fatty acid patterns. Contrary to literature data, omega-cyclohexyl-C17:0 and omega-cyclohexyl-C19:0 were confirmed in samples identified as A. pomorum. From the 30 environmental alicyclobacili samples analyzed, 21 were able to grow in reconstituted orange juice after 24 or 48 hs incubation at 45 °C, but only 10 isolates yielded a characteristic biodeterioration odor. Neste contexto, duas amostras da esponja marinha Dragmacidon reticulatum foram coletadas no litoral Norte do Estado de São Paulo, objetivando a caracterização da diversidade fúngica por métodos dependentes e independentes de cultivo, bem como a avaliação da produção, expressão da enzima e caracterização do gene da lacase. Com relação à parcela cultivada das amostras, 108 fungos filamentosos foram isolados. Destes, 64 ribotipos distintos foram submetidos aos experimentos de taxonomia polifásica e aos relacionados com a lacase. Análises macro- e microscópicas, moleculares (genes ribossomais ITS/28S) e pela técnica de MALDI TOF ICMS, resultaram na caracterização de 38 isolados distribuídos em 23 gêneros pertencentes ao Filo Ascomycota e um ao Filo Zygomycota. Este foram posteriormente depositados na Coleção Brasileira de Micro-organismos de Ambiente e Indústria (CBMAI). Dentre os isolados obtidos, uma potencial espécie nova de Penicillium foi identificada. Os resultados da triagem enzimática permitiram a seleção de dois isolados identificados como Nigrospora sp. CBMAI 1328 (0,30 U L-1) e Arthorpyrenia sp. CBMAI 1330 (0,40 U L-1), os quais foram submetidos à uma nova avaliação da atividade e expressão (RT-PCR) com indução de íons cobre e caracterização do genes da lacase. A adição de íons cobre na concentração de 5 mM, proporcionou aumento das atividades enzimáticas dos isolados CBMAI 1328 e CBMAI 1330 em 3,9X (25,2 U L-1) e 1,2X (9,0 U L-1) após 120 h, respectivamente. Os resultados da expressão dos genes da lacase para o isolado CBMAI 1328 foram os mesmos encontrados pela indução com cobre (maior expressão em 5 mM após 120 h), entretanto para o isolado CBMAI 1330, a maior expressão foi após 96 h sem adição de cobre. Os resultados da caracterização dos genes da lacase revelaram a possivel existência de 3 novos putativos genes de lacases marinhas. Com relação à parcela não cultivada, foi possível a identificação de 7 gêneros e de um fungo não cultivado (uncultured fungi) do Filo Ascomycota bem como 3 gêneros e um fungo não cultivado (uncultured fungi) do Filo Basidiomycota a partir da técnica de DGGE e do sequenciamento direto do gene RNAr ITS e do gene 18S. Em ambas as abordagens utilizadas, a maior diversidade foi encontrada na amostra DR9. Os dados derivados do presente trabalho, ressaltam a importância em se utilizar a taxonomia polifásica, bem como empregar metodologias dependente e independente de cultivo (em paralelo) para um melhor e maior conhecimento da real diversidade em amostras ambientais. Estes resultados ampliam o conhecimento dos fungos filamentosos recuperados de esponjas marinhas e demonstram o potencial biotecnológico destes micro-organismos / Abstract: The ocean represents a promissing habitat in the search for new microorganisms, which may have the ability to produce enzymes of industrial interests different from that produced by their terrestrial counterparts. In this context, two samples of the marine sponge Dragmacidon reticulatum were collected on northern coast of São Paulo State, aiming at the characterization of fungal diversity by cultureddependent and -independent approaches as well as the evaluation of the production, characterization and expression of laccase enzyme gene. Regarding the cultivated portion of the samples, around 108 filamentous fungi were isolated, belonging to 64 different taxonomic groups (ribotypes), which were subjected to enzymatic activity assays. Polyphasic taxonomy approaches (macro- and microscopic, molecular - ITS/28S ribosomal genes - and MALDI TOF ICMS analyses) resulted in the characterization of 38 isolates distributed in 23 genera belonging to the phylum Ascomycota and one to the phylum Zygomycota, which were deposited in the Brazilian Collection of Micro-organisms from Environment and Industry (CBMAI). Among the isolates recovered one possible new species of Penicillium was identified. Enzymatic screening allowed the selection of two isolates identified as Nigrospora sp. CBMAI 1328 (0,30 U L-1) and Arthorpyrenia sp. CBMAI 1330 (0,40 U L-1), which were subjected to a new activity evaluation and expression (RT-PCR) with the induction of copper ions and the laccase genes characterization. The addition of copper ions in a concentration of 5 mM resulted in an increase in the enzymatic activities of CBMAI 1328 and CBMAI 1330 strains in 3,9X (25,2 U L-1) and 1,2X (9,0 U L-1) after 120h, respectively. The results of the expression of the laccase genes for CBMAI 1328 strain were the same found by induction with copper (expression increased in 5 mM after 120 h), however for CBMAI 1330 the higher expression was after 96 h without addition of copper. Results of laccase genes characterization revealed the existence of three possible putative new marine laccase genes. Regarding to the uncultured portion of the samples, from the DGGE and direct sequencing of the ITS rRNA gene and 18S gene approaches, was possible to identify seven species of fungi and one uncultured fungus from phylum Ascomycota and three species and one uncultured fungus from phylum Basidiomycota. For both approaches used the greatest diversity was achieved in the DR9 sample. Data derived from the present work highlight the importance of using polyphasic taxonomy as well as applying culturedependent and culture-independent methodologies (in parallel) in order to have a better and greater knowledge of the real diversity in environmental sample. Exploração da diversidade bacteriana de esponjas marinhas por abordagens dependente e independente de cultivo / Bioprospecting the bacterial diversity of marine sponges by culture-dependent and culture-independent approaches

Este estudo descreve a diversidade e composição das comunidades bacterianas associadas a cinco esponjas marinhas, e o potencial destes microrganismos como produtores de substâncias bioativas com propriedades fungicidas. As esponjas vivem em simbiose com microrganismos que apresentam alto interesse ecológico, evolutivo e biotecnológico. Contudo, este sistema microbiano permanece pobremente entendido. Para totalmente compreender a biologia desses animais é necessário descrever os fatores ecológicos e evolutivos influenciando a estrutura e dinâmica de sua microbiota. Nesta tese é defendida a hipótese de que a composição taxonômica e estrutura das comunidades bacterianas se correlaciona com o parentesco filogenético de seus hospedeiros. Neste trabalho, as comunidades bacterianas associadas às esponjas Aplysina fulva, Aiolochroia crassa, Chondrosia collectrix, Didiscus oxeata e Scopalina ruetzleri foram examinadas usando a plataforma Ion torrent para sequenciamento parcial do gene 16S rRNA. A água do mar circundante aos espécimes foram coletadas para comparações com a microbiota de esponjas. As análises detectaram um complexo e específico sistema microbiano vivendo em esponjas, com as unidades taxonômicas operacionais dominantes classificadas nos filos: Acidobacteria, Actinobacteria, Chloroflexi, Proteobacteria e Gemmatimonadetes. Apesar da ocorrência simpátrica dos espécimes, as comunidades bacterianas diferiram significativamente entre as espécies de esponjas e a água do mar. Contudo, foi observado que as comunidades bacterianas habitando esponjas filogeneticamente mais próximas (A. fulva e A. crassa) são mais similares uma para com a outra, do que quando comparado com as comunidades em um táxon mais distante filogenitacamente (C. collectrix). O isolamento de bactérias foi realizado nas esponjas D. oxeata e S. ruetzleri. Cinquenta e seis linhagens foram isoladas e classificadas em três filos: Actinobacteria, Proteobacteria e Firmicutes. As análises filogenéticas indicaram cinco possíveis novas espécies bacterianas. Com base na taxonomia polifásica, um dos isolados, denominado ASPSP 40, foi caracterizado como pertencente a uma nova espécie do gênero Saccharopolyspora, para qual o nome Saccharopolyspora spongiae sp. nov. foi proposto. Dois isolados bacterianos demonstraram forte atividade antagônica contra as seguintes espécies de Pythium: P. aphanidermatum, P. graminicola e P. ultimum. Os metabólitos secundários desses isolados, assim identificados como pertencentes aos gêneros Terrabacter sp. ASPSP 140 e Bacillus sp. ASPSP 434, foram identificados por LC-MS/MS como sendo uma mistura de dipepitídeos cíclicos pertencentes à classe das dicetopiperazinas (DKP). Este é o primeiro relato da atividade fungicida e, consequentemente, a detecção de DKP a partir do gênero Terrabacter. / This study describes the diversity of associated bacterial communities to five marine sponges, and the potential of these microorganisms as producers of bioactive substances with fungicidal properties. Sponges live in symbiosis with microorganisms that have a high ecological interest, evolutionary and biotechnological. However, this microbial system remains poorly understood. To fully understand sponge biology, it is necessary to describe the ecological and evolutionary factors that influence the structure and dynamics of their microbial communities. In this work, it is supported the hypothesis that the taxonomic composition and structure of bacterial communities correlate with phylogenetic relatedness of their corresponding hosts. Bacterial communities associated with the sponges Aplysina fulva, Aiolochroia crassa, Chondrosia collectrix, Didiscus oxeata and Scopalina ruetzleri were examined using the Ion Torrent platform for partial sequencing of the 16S rRNA gene. Seawater surrounding specimens were collected for comparisons. The analysis detected a complex and specific microbial system living in sponges, with the operational taxonomic units dominant classified in the phyla: Acidobacteria, Actinobacteria, Chloroflexi, Proteobacteria and Gemmatimonadetes. Despite sympatric occurrence of the specimens, the studied sponges presented different bacterial compositions that differed from those observed in seawater. However, lower dissimilarities in bacterial communities were clearly observed within sponges from the same phylogenetic group (A. fulva and A. crassa). Isolation of bacteria was done from the sponges D. oxeata and S. ruetzleri. Fifty-six strains were isolated and classified into three phyla: Actinobacteria, Proteobacteria and Firmicutes. Phylogenetic analysis indicated five possible novel bacterial species. Based in a polyphasic taxonomy approach, one of the isolates denominated ASPSP 40 was identified as belonging to a novel species of the genus Saccharopolyspora for which the name, Saccharopolyspora spongiae sp. nov. has been proposed. All bacterial isolates were evaluated by their antagonisms against Pythium species. Two of them, Terrabacter sp. ASPSP 140 and Bacillus sp. ASPSP 434 demonstrated strong potential in inhibiting the following species P. aphanidermatum, P. ultimum and P. graminicola. The bioactive secondary metabolites of both, characterized by LC-MS/MS, were identified as a mixture of cyclic dipepitides belonging to the class of diketopiperazine (DKP). This is the first report of fungicidal activity, and thus the detection of DKP of the genus Terrabacter.

Bioprospecção de actinobactérias associadas à esponja marinha Aplysina fulva: isolamento, caracterização e produção de compostos bioativos / Bioprospecting of actinobacteria associated with marine sponge Aplysina fulva: isolation, characterization and production of bioactive compounds

Este estudo descreve a diversidade de actinobactérias isoladas da esponja marinha Aplysina fulva e o potencial destes microorganismos como produtores de metabólitos bioativos com propriedades fungicidas e herbicidas. Actinobactérias são prolíficas produtoras de compostos farmacologicamente importantes, pois cerca de 70% dos antibióticos naturalmente derivados que estão atualmente em uso clínico são produzidos por estes microorganismos. Entretanto este valor é ainda inexpressivo na indústria agrícola. Agroquímicos sintéticos ainda são dominantes no mercado apesar de estarem menos efetivos contra plantas daninhas e patógenos cada vez mais resistentes. Neste trabalho, um total de 21 actinobactérias foram isoladas com a utilização de meios seletivos. Análises filogenéticas baseadas no sequenciamento parcial do gene que codifica para o rRNA 16S mostrou que estes microorganismos pertencem a oito gêneros do filo Actinobacteria: Kocuria; Citricoccus; Terrabacter; Gordonia; Agrococcus; Tsukamurella; Brevibacterium e Streptomyces. Os extratos de todos os isolados foram testados para verificar a produção de metabólitos secundários com propriedades fungicidas contra os fungos fitopagênicos de importância agrícola: Pythium aphanidermatum; Phytophthora capsici e Magnaporthe grisea. O extrato bruto de 43% dos isolados mostrou atividade fungicida para ao menos um dos patógenos. O perfil químico do extrato dos isolados com bioatividade positiva foram similares mesmo entre gêneros diferentes. Os metabólitos do Streptomyces ASPSP 103 foram mais eficientes devido à forte inibição contra todos os patógenos testados. Portanto este isolado foi selecionado e testado para atividade herbicida por meio de screening que teve início com testes de atividade algicida contra a microalga Selenastrum capricornutum. Acreditamos que actinobactérias associadas a esponjas marinhas desempenham um papel de defesa química contra microalgas que possam obstruir os porócitos asfixiando o animal, e que estes compostos algicidas possivelmente tenham ação herbicida. Foi verificada atividade do extrato bruto do Streptomyces ASPSP 103 contra S. capricornutum, e a atividade herbicida pré-emergência com um efeito fraco em Lactuca sativa (dicotiledônea) e uma forte inibição em Agrostis stolonifera (monocotiledônea). A purificação do extrato bruto para isolamento do composto bioativo foi guiado por bioensaio contra Pythium aphanidermatum, um oomiceto de rápido crescimento e sensível aos metabólitos de ASPSP 103 previamente testados. Foi identificado o composto da classe butenolida com atividade herbicida préemergência contra Agrostis stolonifera (IC50 33.43 μg/mL). Este é o primeiro relato da atividade de butenolida para atividade herbicida. Estudos aprofundados em taxonomia mostraram que as características filogenéticas, morfológicas e químicas do isolado ASPSP 103 são consistentes com o gênero Streptomyces. Portanto devido algumas diferenças em parâmetros taxonômicos, ASPSP 103T foi proposto como linhagem tipo para uma nova espécie de Streptomyces, para qual o nome Streptomyces atlanticus sp. nov. foi sugerido. Estes resultados enfatizam o potencial de Streptomyces marinhos para produzir compostos bioativos com potencial de aplicação em agrobiotecnologia. / Actinobacteria are producers of important pharmacological compounds. About 70% of natural antibiotics are derived from these microorganisms. However, the use of natural compounds are still limited in the agricultural industry, even considering that synthetic pesticides are less effective against pathogens and weed plants. This study describes the diversity of actinobacteria associated with the marine sponge Aplysina fulva and their potential as producers of bioactive compounds with fungicidal and herbicidal properties. In this study, a total of 21 actinomycetes were isolated with the use of selective media. Phylogenetic analyzes based on partial sequencing of the gene encoding for 16S rRNA showed that these microorganisms belong to eight Actinobacteria genera, including Kocuria, Citricoccus, Terrabacter, Gordonia, Agrococcus, Tsukamurella, Brevibacterium and Streptomyces. The extracts of all isolates were tested for the production of secondary metabolites with fungicidal properties against the following phytopathogenic fungi: of Pythium aphanidermatum, Phytophthora capsici and Magnaporthe grisea. The crude extract of 43% of the isolates showed fungicidal activity for at least one of the pathogens. The chemical profiles of the actinobacteria extracts with positive bioactivity were similar even among different genus. The metabolites of Streptomyces ASPSP 103 were more efficient because of the strong inhibition against all tested pathogens. So, the isolate ASPSP 103 was selected and tested for herbicide activity through screening for algaecide activity towards microalgae Selenastrum capricornutum. We believe that actinobacteria associated with marine sponges play a role in chemical defense against algae that can obstruct the pores, choking the animal. These algaecides compounds possibly have herbicide action. Activity of the Streptomyces ASPSP 103 crude extract against S. capricornutum was observed. In addition, it was observed a weak pre-emergence herbicide activity on Lactuca sativa (dicot) and a strong inhibition in Agrostis stolonifera (monocot). The purification of the crude extract to isolate the bioactive compound was guided by bioassay against Pythium aphanidermatum, a fast growing oomycete and sensitive to metabolites from ASPSP 103 previously tested. The butenolide compound was identified with pre-emergence herbicidal activity against Agrostis stolonifera (IC50 33.43 μg/mL). This is the first report of butenolide activity with herbicide activity. Taxonomy studies showed that the phylogenetic, morphological and chemical characteristics of the isolated ASPSP 103 are consistent with the Streptomyces genus. Then, considering some differences in taxonomic parameters, ASPSP 103T was proposed as line type for a new species of Streptomyces, for which the name Streptomyces atlanticus sp. nov. was suggested. These results emphasize the potential of marine Streptomyces to produce bioactive compounds with potential biotechnological application in agricultural industry.

Este estudo descreve a diversidade de actinobactérias isoladas da esponja marinha Aplysina fulva e o potencial destes microorganismos como produtores de metabólitos bioativos com propriedades fungicidas e herbicidas. Actinobactérias são prolíficas produtoras de compostos farmacologicamente importantes, pois cerca de 70% dos antibióticos naturalmente derivados que estão atualmente em uso clínico são produzidos por estes microorganismos. Entretanto este valor é ainda inexpressivo na indústria agrícola. Agroquímicos sintéticos ainda são dominantes no mercado apesar de estarem menos efetivos contra plantas daninhas e patógenos cada vez mais resistentes. Neste trabalho, um total de 21 actinobactérias foram isoladas com a utilização de meios seletivos. Análises filogenéticas baseadas no sequenciamento parcial do gene que codifica para o rRNA 16S mostrou que estes microorganismos pertencem a oito gêneros do filo Actinobacteria: Kocuria; Citricoccus; Terrabacter; Gordonia; Agrococcus; Tsukamurella; Brevibacterium e Streptomyces. Os extratos de todos os isolados foram testados para verificar a produção de metabólitos secundários com propriedades fungicidas contra os fungos fitopagênicos de importância agrícola: Pythium aphanidermatum; Phytophthora capsici e Magnaporthe grisea. O extrato bruto de 43% dos isolados mostrou atividade fungicida para ao menos um dos patógenos. O perfil químico do extrato dos isolados com bioatividade positiva foram similares mesmo entre gêneros diferentes. Os metabólitos do Streptomyces ASPSP 103 foram mais eficientes devido à forte inibição contra todos os patógenos testados. Portanto este isolado foi selecionado e testado para atividade herbicida por meio de screening que teve início com testes de atividade algicida contra a microalga Selenastrum capricornutum. Acreditamos que actinobactérias associadas a esponjas marinhas desempenham um papel de defesa química contra microalgas que possam obstruir os porócitos asfixiando o animal, e que estes compostos algicidas possivelmente tenham ação herbicida. Foi verificada atividade do extrato bruto do Streptomyces ASPSP 103 contra S. capricornutum, e a atividade herbicida pré-emergência com um efeito fraco em Lactuca sativa (dicotiledônea) e uma forte inibição em Agrostis stolonifera (monocotiledônea). A purificação do extrato bruto para isolamento do composto bioativo foi guiado por bioensaio contra Pythium aphanidermatum, um oomiceto de rápido crescimento e sensível aos metabólitos de ASPSP 103 previamente testados. Foi identificado o composto da classe butenolida com atividade herbicida préemergência contra Agrostis stolonifera (IC50 33.43 μg/mL). Este é o primeiro relato da atividade de butenolida para atividade herbicida. Estudos aprofundados em taxonomia mostraram que as características filogenéticas, morfológicas e químicas do isolado ASPSP 103 são consistentes com o gênero Streptomyces. Portanto devido algumas diferenças em parâmetros taxonômicos, ASPSP 103T foi proposto como linhagem tipo para uma nova espécie de Streptomyces, para qual o nome Streptomyces atlanticus sp. nov. foi sugerido. Dermatofyty izolované ze srsti volně žijících hlodavců / Dermatophytes isolated from the hair of free-living rodents

Dermatophytes (order Onygenales, Ascomycota) are microscopic filamentous keratinophilic fungi that can cause skin infections known as dermatophytosis. The most diverse but not very studied genus Arthroderma has been revised recently (Míková 2018) which was essential for further research. This genus comprises mostly species with a supposed reservoir in soil. Lack of information about their ecology and frequent isolation of some species from the hair of free- living mammals (mainly rodents) may testify a strong host association. Rodents could thus represent the hidden reservoir of this species. For this thesis, I have chosen three ecologically distinct rodent species: Mus musculus, Apodemus flavicollis, and Clethrionomys glareolus. I obtained the material by brushing the hair of asymptomatic individuals and used this material for cultivation on selective medium. I identified the isolates of dermatophytes (n = 30) using molecular methods. I used sequences of three highly variable loci (ITS, tubb a tef1α) to incorporate these isolates in the phylogenetic analysis based on the monography of the genus Arthroderma (Míková 2018). The genus Arthroderma contains predominantly geophilic dermatophytes (naturally occuring in soil). Some species, especially those from Trichophyton terrestre complex, cause human and animal dermatomycosis. In the past, the species boundaries were determined mainly on the basis of biological species concept using in vitro mating experiments. But these nearly 70-years-old findings have not been tested by means of modern taxonomic methods. In total 194 species of the genus Arthroderma (including all available ex-type strains) originating predominantly in USA, Canada and Europe were studied in this thesis. They were mostly isolated from soil (n = 77), animals (n = 50), human clinical material (n = 41) and cave sediment (n = 9). The main goal of the thesis was to elucidate the species boundaries between species A. insingulare, A. lenticulare and A. quadrifidum, that were classified into the T. terrestre complex because of their seemingly identical asexual stage. Further, this work aimed to resolve the relationship between Arthroderma species using the multigene phylogeny and clarify which species are clinically relevant.
