Time series data mining in systems biology

Analysis of time series data constitutes an important activity in many scientific disciplines. Over the last years there has been an increase in the collection of time series data in all scientific fields and disciplines, such as the industry and engineering. Due to the increasing size of the time series datasets, new automated time series data mining techniques have been devised for comparing time series data and present information in a logical and easily comprehensible structure.In systems biology in particular, time series are used to the study biological systems. The time series representations of a systems’ dynamics behaviour are multivariate time series. Time series are considered multivariate when they contain observations for more than one variable component. The biological systems’ dynamics time series contain observations for every feature component that is included in the system; they thus are multivariate time series. Recently, there has been an increasing interest in the collection of biological time series. It would therefore be beneficial for systems biologist to be able to compare these multivariate time series.Over the last decade, the field of time series analysis has attracted the attention of people from different scientific disciplines. A number of researchers from the data mining community focus their efforts on providing solutions on numerous problems regarding different time series data mining tasks. Different methods have been proposed for instance, for comparing, indexing and clustering, of univariate time series. Furthermore, different methods have been proposed for creating abstract representations of time series data and investigating the benefits of using these representations for data mining tasks.The introduction of more advanced computing resources facilitated the collection of multivariate time series, which has become common practise in various scientific fields. The increasing number of multivariate time series data triggered the demand for methods to compare them. A small number of well-suited methods have been proposed for comparing these multivariate time series data.All the currently available methods for multivariate time series comparison are more than adequate for comparing multivariate time series with the same dimensionality. However, they all suffer the same drawback. Current techniques cannot process multivariate time series with different dimensions. A proposed solution for comparing multivariate time series with arbitrary dimensions requires the creation of weighted averages. However, the accumulation of weights data is not always feasible.In this project, a new method is proposed which enables the comparison of multivariate time series with arbitrary dimensions. The particular method is evaluated on multivariate time series from different disciplines in order to test the methods’ applicability on data from different fields of science and industry. Lastly, the newly formed method is applied to perform different time series data mining analyses on a set of biological data.

Bayesian Accelerated Life Testing of Series Systems

Consider life testing of J-component series systems that are subjected to stress levels that are steeper than that at normal usage condition. The objective of performing such life tests, commonly known as Accelerated Life Testing (ALT) in the literature, is to collect observations on system failure times within a limited time frame. The accelerated observations are then used to infer on the component and system reliability metrics at usage stress. In this thesis, the existing literature is first extended by considering the general case of K stress variables, as opposed to the usual consideration of a single stress variable. Next, a general model assuming that the component log-lifetimes belong to an arbitrary location-scale family of distributions, is formulated. The location parameters are assumed to depend on the stress variables through a general stress translation function, while the scale parameters are assumed to be independent of the stress variables. This formulation covers the standard lifetime distributions as well as well-known stress translation functions as special cases. Bayesian methodologies are then developed for four special cases of the proposed general model, viz., exponentials, Weibulls with equal shape parameter, Weibulls with distinct shape parameters and log-normals with distinct scale parameters. For exponential and Weibull models, the priors on lifetime parameters are assumed to be log-concave and independent of each other. The resulting univariate conditional posterior of each lifetime parameter given the rest, is shown to be log-concave. This facilitates Gibbs sampling from the joint posterior of lifetime parameters. Propriety of the joint posteriors with Laplacian uniform priors on stress coefficients are also proved under a suitable set of sufficient conditions. For the log-normal model, the observed data is first augmented with log-lifetimes of un-failed components to form complete data. A Gibbs sampling scheme is then developed to generate observations from the joint posterior of lifetime parameters, through the augmented data and a conjugate prior for the complete data. In all four cases, Bayesian predictive inference techniques are used to study component and system reliability metrics at usage stress. Though this thesis mainly deals with Bayesian inference of accelerated data of series systems, maximum likelihood analysis for the log-normal component lifetimes is also performed via an expectation-maximization (EM) algorithm and bootstrap, which are not available in the literature. The last part of this thesis deals with construction of optimal Bayesian designs for accelerated life tests of J-component series systems under Type-I censoring scheme. Optimal ALT plans for a single stress variable are obtained using two different Bayesian D-optimality criteria for exponentially distributed component lives. A detailed sensitivity analysis is carried out to investigate the effect of different planning inputs on the optimal designs as well.

O principal objetivo desse trabalho é introduzir um modelo geral bayesiano Weibull hierárquico para dados censurados que estima a função de confiabilidade de cada componente para sistemas de confiabilidade coerentes. São introduzidos formas de estimação mais sólidas, sem a inserção de estimativas médias nas funções de confiabilidade (estimador plug-in). Através desse modelo, são expostos e solucionados exemplos na área de confiabilidade como sistemas em série, sistemas em paralelo, sistemas k-de-n, sistemas bridge e um estudo clínico com dados censurados intervalares. As soluções consideram que as componentes tem diferentes distribuições, e nesse caso, o sistema bridge ainda não havia solução na literatura. O modelo construído é geral e pode ser utilizado para qualquer sistema coerente e não apenas para dados da área de confiabilidade, como também na área de sobrevivência, dentre outros. Diversas simulações com componentes com diferentes proporções de censura, distintas médias, três tipos de distribuições e tamanhos de amostra foram feitas em todos os sistemas para avaliar a eficácia do modelo. / The main purpose of this work is to introduce a general bayesian Weibull hierarchical model for censored data which estimates each reliability components function from coherent systems. Actually, this model is general and can be used to analyse any kind of coherent system and censored data, not only reliability ones, but also survival data and others. Several components simulations with different censored proportions, distinct means, three kinds of distributions and sample size were made in all systems to evaluate model efficiency.
