PAX9 : uma ferramenta evolutiva?

Um dos maiores objetivos na ciência atual é poder relacionar alterações nos genes a mudanças nas morfologias de organismos multicelulares. Além disso, é importante poder determinar se estas modificações foram obras do acaso ou se a seleção natural teve um papel central moldando a forma e o tamanho das criaturas vivas. A busca por nutrientes e sua utilização é uma das questões mais básicas para a sobrevivência de uma espécie. Em mamíferos a diversificação e especialização dos dentes para triturar, rasgar e mastigar diferentes tipos de comida possibilitou um incremento na geração de energia e representou uma inovação chave para a sobrevivência deste grupo. No presente estudo foi investigado o gene PAX9, que codifica um fator de transcrição chave no desenvolvimento da dentição de mamíferos. Para 125 indivíduos de origem ameríndia foi seqüenciado o exon 3 (138 pb), conjuntamente com as regiões intrônicas flanqueadoras 5´e 3´(232 pb e 220 pb, respectivamente) e os dados integrados com a informação disponível para a mesma região de 115 indivíduos de diferentes origens geográficas. Além disso, os exons 2, 3 e 4 (627 pb, 138 pb e 240 pb respectivamente) foram seqüenciados do DNA de 25 espécies de mamíferos e agrupados com os dados disponíveis de mais 29 espécies. Em humanos, o polimorfismo Ala240Pro possui uma distribuição variada entre os Ameríndios da América do Sul e está presente em Esquimós, Asiáticos e Europeus, mas não está presente entre os Afro-Americanos. O panorama que surge é que provavelmente a partir da saída da África a freqüência da mutação Ala240Pro aumenta, sendo possivelmente selecionada positivamente, o que pode estar relacionado à agenesia do terceiro molar, ou ainda, estar associado a genes conectados a adaptações ao frio. Com a chegada dos Ameríndios a regiões equatoriais, outro cenário parece dominar a evolução do exon 3, seja pela perda inicial da possível vantagem adaptativa, ou por causa da ação da deriva genética amplamente documentada nestas populações. Provavelmente em algum momento na história destas populações, fatores casuais poderiam ter sido preponderantes às restrições funcionais da proteína. Em geral, há uma maior variabilidade em nível de aminoácidos no exon 3 considerando todos os mamíferos estudados quando comparada com a do exon 2, ficando o exon 4 numa posição intermediária. In this study an investigation was performed in the Paired box gene 9 (PAX9), which codes for a transcription factor that was a key factor in the development of mammal dentition. A total of 125 persons from Amerindian populations were studied by sequencing the PAX9 gene exon 3 (138 base pairs) as well as its 5´and 3´flanking intronic segments (232 bp and 220 bp, respectively) and the data integrated with the information available for the same genetic region from 115 individuals of different geographical origins. Moreover, exons 2, 3 and 4 (627 bp, 138 bp and 240 bp, respectively) were sequenced from DNA of 25 mammalian species and the results combined with the data available from other 29 additional species. In humans, the Ala240Pro polymorphism has a varied distribution among the South American Amerindians and is present in Eskimos, Asians and Europeans, but it is not present among Afro-Americans. The pattern that emerges is that probably starting with the out-Africa migration, and possibly as a result of positive selection, the Ala240Pro mutation frequency increased, that could be related to third molar agenesis or an associated gene connected to cold adaptation. With the Amerindian arrival again in equatorial regions, another pattern seems prevalent in exon 3 evolution, either due to the loss of a possible initial adaptive advantage, or to the action of genetic drift, widely documented in these populations. Probably at some point in the history of these populations, random factors could have been dominant despite the protein functional restrictions. In a general way, there is a greater variability at the amino acid level in exon 3 of all mammals considered when compared to exon 2, exon 4 occupying an intermediary position. Exon 3 would be a remarkable example of a condition that would confer PAX9 evolvability.

Análise da variação genética adaptativa em populações naturais de Eugenia uniflora L. (Myrtaceae)

Entender a evolução de uma espécie envolve a compreensão de sua história demográfica, estruturação populacional e também os mecanismos envolvidos na adaptação local. Neste contexto, os avanços em genômica e tecnologia de sequenciamento de DNA estão revolucionando o entendimento da história evolutiva das espécies, pois possibilitam o desenvolvimento de plataformas de genotipagem de alto rendimento, facilitando o uso de análises multilocus para identificar as regiões genômicas responsáveis pela adaptação local e trazendo uma visão detalhada sobre a história demográfica e a estrutura de populações. Além disso, estes dados permitem a identificação de loci responsáveis ou associados com adaptações locais e compreender as estratégias de adaptação que possibilitam algumas plantas sobreviverem em diferentes condições ambientais. Eugenia uniflora L. é uma espécie pertencente à família Myrtaceae e que apresenta uma ampla distribuição ao longo dos domínios da Floresta Atlântica (DFA). Popularmente conhecida como pitanga ou cereja-brasileira, E. uniflora é bastante versátil e cresce em vários habitats diferentes, ocorrendo como um arbusto ou árvore pequena em ambientes arenosos de restinga na planície costeira, próximo ao oceano e também no sul do Brasil apresenta-se como árvore, em ambientes de mata ciliar. Essas características, aliadas ao fato de que esta espécie seja uma das espécies-chave presentes em diferentes regiões fitogeográficas que integram a DFA, fazem com que ela seja um excelente modelo para estudos de variação adaptativa. Dessa forma, a presente dissertação teve como objetivo o estudo da variação genética adaptativa em populações naturais de E. uniflora. Para isso, foram selecionados 30 genes candidatos envolvidos em diferentes vias de sinalização com as respostas ao estresse abiótico, através da análise do transcriptoma da folha de E. uniflora. As sequências desses genes foram amplificadas por PCR em 96 indivíduos provenientes de populações de ambientes contrastantes. Os fragmentos amplificados foram submetidos ao sequenciamento usando plataforma de Sequenciamento de Nova Geração para a identificação e genotipagem de marcadores SNPs (Single Nucleotide Polimorphism). Após a análise do sequenciamento, um total de 381 SNPs, distribuídos em 16 genes foram identificados e genotipados em 84 indivíduos. In this context, advances in genomics and DNA sequencing technology are revolutionizing the understanding of the evolutionary history of the species, as they allow the development of high-throughput genotyping platforms, facilitating the use of multilocus analysis to identify genomic regions responsible for local adaptation. It also gives detailed insight into the demographic history and population structure. Furthermore, these data allow the identification of loci responsible for or associated with local adaptations and comprises adaptation strategies that enable some plants to survive in different environmental conditions. Eugenia uniflora L. is a species belonging to Myrtaceae family, wide distributed over the Atlantic Forest Domain (AFD). Popularly known as Pitanga or Brazilian-cherry, it is quite versatile and grows in distinct habitats, occurring as a shrub or small tree in sandy environments (Restinga) on the coastal plain near the ocean and as a tree in southern Brazil (riparian forest). These characteristics, combined with the fact that this species is one of the key species present in different phytogeographic regions of the AFD, make this species an excellent model for studies of adaptation. Thus, the present work aims to study the adaptive genetic variation in natural populations of E. uniflora. For this, we selected 30 candidate genes involved in different signaling pathways with the responses to abiotic stress by transcriptome analysis of E. uniflora. The sequences of these genes were amplified by PCR in 96 individuals from populations of different environments. The amplified fragments were subjected to sequencing using Next Generation Sequencing platform for the identification and genotyping of SNP markers (Single Nucleotide Polymorphism). After sequencing analysis, a total of 381 SNPs spread on 16 genes were identified and genotyped in 84 individuals. The FST outlier analysis revealed two loci under positive selection, one present in a gene encoding a dehydrin and another in a gene encoding a Lea14-A. These two genes were previously reported to be involved in drought stress response in plants.

Os fragmentos amplificados foram submetidos ao sequenciamento usando plataforma de Sequenciamento de Nova Geração para a identificação e genotipagem de marcadores SNPs (Single Nucleotide Polimorphism). Após a análise do sequenciamento, um total de 381 SNPs, distribuídos em 16 genes foram identificados e genotipados em 84 indivíduos. A análise de FST outlier revelou dois loci sob seleção positiva, um no gene que codifica uma dehidrina e outro no gene que codifica uma Lea14-A, genes estes previamente reportados estarem envolvidos com estresse de resposta à seca em plantas. / The knowledge about the evolutionary history of a species is essential to gain insight into processes that contributed to the current patterns of distribution and diversity of this species. It involves the understanding of demographic history, population structure and also the mechanisms involved in local adaptation. In this context, advances in genomics and DNA sequencing technology are revolutionizing the understanding of the evolutionary history of the species, as they allow the development of high-throughput genotyping platforms, facilitating the use of multilocus analysis to identify genomic regions responsible for local adaptation. It also gives detailed insight into the demographic history and population structure. Furthermore, these data allow the identification of loci responsible for or associated with local adaptations and comprises adaptation strategies that enable some plants to survive in different environmental conditions. Eugenia uniflora L. is a species belonging to Myrtaceae family, wide distributed over the Atlantic Forest Domain (AFD). Popularly known as Pitanga or Brazilian-cherry, it is quite versatile and grows in distinct habitats, occurring as a shrub or small tree in sandy environments (Restinga) on the coastal plain near the ocean and as a tree in southern Brazil (riparian forest). These characteristics, combined with the fact that this species is one of the key species present in different phytogeographic regions of the AFD, make this species an excellent model for studies of adaptation. Thus, the present work aims to study the adaptive genetic variation in natural populations of E. uniflora. For this, we selected 30 candidate genes involved in different signaling pathways with the responses to abiotic stress by transcriptome analysis of E. uniflora. The sequences of these genes were amplified by PCR in 96 individuals from populations of different environments. The amplified fragments were subjected to sequencing using Next Generation Sequencing platform for the identification and genotyping of SNP markers (Single Nucleotide Polymorphism). After sequencing analysis, a total of 381 SNPs spread on 16 genes were identified and genotyped in 84 individuals. The FST outlier analysis revealed two loci under positive selection, one present in a gene encoding a dehydrin and another in a gene encoding a Lea14-A. These two genes were previously reported to be involved in drought stress response in plants.

A urbanização em torno de bacias hidrográficas é responsável por diversas alterações de serviços ecossistêmicos importantes. O Arroio Dilúvio, em Porto Alegre, é um importante afluente do Lago Guaíba, que por sua vez é a principal fonte hídrica de abastecimento da cidade. Ao longo da história o Arroio sofreu diversas modificações, além de intensa contaminação através da deposição de esgoto. O estudo da microbiota deste ambiente permite maior elucidação do efeito de contaminantes sobre a diversidade e manifestação de diferentes fenótipos. Leveduras são fungos unicelulares amplamente difundidos no ambiente, e estudos sugerem que há uma correlação positiva entre leveduras e ambientes aquáticos poluídos. Assim, o objetivo deste trabalho foi analisar a diversidade e a resistência à antifúngicos de leveduras isoladas de amostras de água coletadas ao longo do Arroio Dilúvio em Porto Alegre. Isolados de leveduras provenientes do Arroio Dilúvio foram submetidos a testes de suscetibilidade frente a antifúngicos através dos métodos de disco-difusão em ágar e ensaio de concentração inibitória mínima. Para a realização das técnicas moleculares, foi extraído o DNA genômico dos isolados para amplificação da região ITS1-5.8S-IT2 do rDNA utilizando os oligonucleotídeos iniciadores ITS1 e ITS4. A região ITS foi submetida a técnica de PCR-RFLP utilizando as endonucleases HinfI, HaeIII e CfoI e o perfil de restrição permitiu a construção de um dendrograma. Os ensaios de suscetibilidade mostraram alta prevalência de resistência a antifúngicos da classe dos azóis. Dezesseis isolados exibiram resistência a anfotericina B, dos quais 14 foram submetidos ao sequenciamento da região ITS. A análise das sequências permitiu a identificação de leveduras do gênero Candida, incluindo as espécies potencialmente patogênicas C. glabrata, C. parapsilosis e C. tropicalis, e do gênero Debaryomyces. Diversidade genética e fatores de virulência de Enterococcus spp. isolados de amostras fecais de tartarugas marinhas recuperadas no litoral norte do Rio Grande do Sul, Brasil / Genetic diversity and virulence factors of Enterococcus spp. from fecal samples of sea turtles recovered on the north coast of Rio Grande do Sul, Brazil

Os Enterococcus spp. apresentam natureza ubiquitária e são encontrados no trato gastrointestinal de diversos animais. Entretanto, estudos desses microorganismos associados a tartarugas marinhas são escassos. Os objetivos deste estudo foram: isolar enterococos a partir de amostras fecais de tartarugas marinhas encontradas no Litoral Norte do Rio Grande do Sul; determinar a prevalência das espécies; avaliar seu perfil de suscetibilidade antimicrobiana; verificar a presença de genes relacionados à resistência e à virulência e; analisar sua diversidade genética. Um total de 158 enterococos foram identificados como E. faecalis (55,7%), E. faecium (23,4%), E. hirae (15,2%) e E. casseliflavus (5,7%). A maioria dos isolados foi suscetível aos antimicrobianos testados, no entanto, fenótipos de resistência foram encontrados para eritromicina (34,2%), rifampicina (32,9%) e tetraciclina (0,63%). O gene de resistência à eritromicina msrC foi encontrado em todos os E. faecium resistentes, já o gene erm(B), não foi detectado. Somente um isolado foi resistente à tetraciclina, e este não apresentou nenhum dos genes testados. Os genes de virulência, gelE e ace (98,86%), asa (68.18%) e cylA (40,90%) foram detectados somente em E. faecalis. A atividade de gelatinase e citolisina foi verificada em 87 e 19 isolados, respectivamente. A maioria dos enterococos não foi capaz de formar biofilme. A análise dos perfis gerados por PFGE revelou um grande número de clones. Em conclusão, diferentes espécies de enterococos compõem a microbiota do trato gastrointestinal das tartarugas marinhas e a presença de determinantes de resistência e virulência nestes animais pode estar relacionada a fatores antropogênicos ou, ainda, ter origem no resistoma ambiental. / Enterococcus spp. shows an ubiquitous nature and are found in the gastrointestinal tract of several animals. However, studies of enterococus in sea turtles are scarce The aims of this study were: to isolate Enterococcus spp. from fecal samples of sea turtle found on the North coast of Rio Grande do Sul; to determine the prevalence of species; to evaluate their antimicrobial susceptibility profile; to check the presence of resistance and virulence related genes and; to analyse their genetic diversity. A total of 158 enterococci were identified as E. faecalis (55.7%) E. faecium (23.4%), E. hirae (15.2 %) and E. casseliflavus (5.7%). Most of the isolates were susceptible to the tested antimicrobials, however, resistance phenotypes were found for erythromycin (34.2%), rifampicin (32.9%) and tetracycline (0.63%). The erythromycin resistance gene msrC was detected in all E. faecium erythromycin resistant; moreover, the gene erm (B) was not detected. Only one sample was resistant to tetracycline, although it did not show any of the tetracycline resistant genes tested. Virulence genes gelE and ace (98.86%), asa (68.18%) and cylA (40.90%) were detected only in E. faecalis. The cytolysin and gelatinase activity was observed in 19 and 87 strains, respectively. Most enterococci were not able to form biofilm. The profile analysis generated by PFGE revealed a large number of clones. In conclusion, different species of enterococci were found in the microflora of sea turtle gastrointestinal tract and the presence of resistance and virulence determinants in these animals might be related to anthropogenic factors or even to an environmental resistome origin.
