Structure of Biomolecules Adsorbed at the Hydrophobic Polymer-Solution Interface from Spectroscopic Experiments and Molecular Simulations

The work herein describes efforts to improve the understanding of the structural and optical properties of molecules adsorbed to polymeric surfaces. The main emphasis was placed upon the determination of molecular orientation of adsorbed molecules by developing methods for extracting structural information from vibrationally-resonant sum frequency generation spectroscopy experiments. Through the comparison of electronic structure calculations to the acquired spectra, orientation distributions were determined for phenylalanine on polystyrene coated fused silica. The initial study was a single example of a method that is applicable to any surface for which the adsorbing species has a completely characterized infrared and Raman spectra. Predicted intensities for the symmetric and antisymmetric CH2 stretches were compared to their corresponding amplitudes extracted from the acquired spectra. In the second study, the method developed was more general, incorporating the addition of molecular dynamics simulations, which were used to discover various conformations present at the surface, allowing for fits to the acquired spectra to be determined based on the relative populations of these species. This approach was chosen as it is applicable to cases in which the adsorbing species has overlapping spectral features that will not allow for characterization of specific modes. As an example of this, leucine, which possesses highly coupled and overlapping absorptions in its infrared and Raman spectra, adsorption to a polystyrene surface was studied. A high speed Stokes polarimeter based on a dual photoelastic modulator was designed, assembled, and calibrated based on a novel method, capable of measuring the adsorption kinetics of molecules adsorbing to surfaces. The adsorption of bovine serum albumin (BSA) to a polystyrene coated fused silica surface was studied. The configuration of the polarimeter was amenable to the determination of Mueller matrices of equilibrated surfaces with minimal procedural modifications. / Graduate / 0495

The Phase Behavior of Asphaltene + Polystyrene + Toluene Mixtures at 293 K

Polymers of various types are added to crude oils and oil products to prevent wax deposition, break water-in-oil emulsions, reduce drag in pipelines and to stabilize asphaltenes. In mixtures where a polymer does not adsorb on colloids, two stable liquid phases can arise due to depletion flocculation. Asphaltenes in heavy oils and toluene mixtures form sterically stabilized colloidal particles. In this work, the addition of a non-adsorbing polymer (polystyrene) to C5 Maya asphaltene + toluene mixtures was investigated experimentally and theoretically. As concentrated asphaltene + toluene mixtures are opaque to visible light, phase volumes and compositions were detected using ultrasound. The sensors comprised two commercial 64 element phased-array acoustic probes. The operation of the view cell, and kinetic and equilibrium data processing procedures were validated using mixtures of methanol + alkanes. Acoustic speed and attenuation profiles were found to provide independent measures of phase separation. At equilibrium, acoustic speed profiles are uniform in each phase with a step change at the interface. Acoustic wave attenuation profiles exhibit a sharp peak/spike at liquid-liquid interfaces. Mixtures of asphaltenes + polystyrene + toluene are shown to exhibit liquid-liquid phase behavior over broad ranges of composition. This is the first report of liquid-liquid phase behavior for such mixtures. One phase is asphaltene rich and the other phase is polystyrene rich. Liquid-liquid critical points were also identified along the liquid-liquid/liquid phase boundary for mixtures with two mean molar masses of polystyrene. Compositions of co-existing phases were computed using phase volume variations along dilution lines, acoustic speed data and a mass balance model. A parameter was introduced to improve the agreement between calculated and experimental speeds of sound. The results of the model indicate that more than half of the asphaltenes, by volume, participate in the depletion flocculation process. Phase compositions were measured independently using UV-visible spectrophotometry. The nominal size of asphaltene colloidal particles participating in the phase separation mechanism was estimated by comparing calculated phase boundaries with the experimental phase diagram. The estimated size of asphaltene colloidal particles is in agreement with the expected size of asphaltenes in toluene mixtures obtained exogenously. / Chemical and Materials Engineering

L’aflatoxine B1 (AFB1) et l’ochratoxine A (OTA) sont des mycotoxines pouvant contaminer une large variété de denrées alimentaires. L’ingestion d’aliments contaminés par des animaux d’élevage peut entraîner l’altération de leur santé et de leurs performances zootechniques ainsi qu’un problème de sécurité alimentaire lié à la présence de résidus de mycotoxines dans les produits animaux, notamment le lait. Des traitements de détoxication basés sur l’addition d’adsorbants organiques ont été développés pour fixer les mycotoxines dans le tube digestif et ainsi réduire l’exposition des animaux. L’objectif de ce travail de thèse était d’évaluer l’efficacité d’un adsorbant à base d’extraits de parois modifiées de levures (Mycosorb®) sur deux modèles animaux, le rat et la brebis. L’efficacité a été déterminée en réalisant un suivi des mycotoxines et/ou de leurs métabolites dans 3 matrices : l’excrétion urinaire et fécale et la cinétique sanguine. Sur les 2 modèles animaux, nous avons ainsi étudié les effets de l’apport en Mycosorb sur l’excrétion urinaire et fécale et la cinétique sanguine des 2 mycotoxines (AFB1 et OTA). Chez le rat, le suivi de la radioactivité a montré que les fèces d’animaux supplémentés en parois de levures contiennent significativement plus de mycotoxines. Cette augmentation de la radioactivité dans les fèces s’est accompagnée d’une diminution marquée de la radioactivité dans le sang et dans les urines. Chez la brebis laitière, en plus de ces paramètres, nous avons évalué l’effet de l’adsorbant sur les paramètres de production de l’animal et l’excrétion des mycotoxines dans le lait. L’addition de la paroi de levure a entraîné une augmentation significative de l’excrétion de l’AFB1 et de son métabolite, l’aflatoxine M1(AFM1) dans les fèces du ruminant. Cette augmentation de l’excrétion fécale s’accompagne de la réduction du taux d’AFM1 excrété dans l’urine mais pas dans le lait. Les effets observés chez les deux modèles expérimentaux semblent être liés à la séquestration des mycotoxines dans le tractus digestif des animaux et permettent de conclure à la capacité de l’adsorbant organique à réduire la biodisponibilité des mycotoxines testées. L’ajout de la paroi de levure pourrait, par conséquent, réduire les risques sanitaires chez les animaux d’élevage exposés à une alimentation contaminée par les mycotoxines. Cependant, nous n’avons pas observé d’effet sur la santé et les paramètres zootechniques des animaux dans les conditions expérimentales utilisées. / Aflatoxin B1 (AFB1) and Ochratoxin A (OTA) are mycotoxins that can be found in a large variety of feedstuffs. Consumption of contaminated feeds can affect the health and performances of farm animals and if transferred into animal products can be a problem for the safety of food. Different treatments of detoxication based on organic adsorbants addition have been developed to bind these mycotoxins in the digestive tract and thus to reduce exposure of animals. The objective of this work was to evaluate the efficacy of an adsorbent containing yeast cell wall extracts (Mycosorb®) in two animal models, the rat and the dairy ewe. The efficacy was determined by performing a monitoring of mycotoxins and/or theirs metabolites in 3 matrices : urinary and faecal excretion and blood kinetic. In both animal models, thus we have studied the effects of yeast cell walls on urinary and faecal excretion and blood kinetic of the 2 mycotoxins (AFB1 and OTA). Radioactivity analysis showed that faeces of animals supplemented with the adsorbent contained significantly more mycotoxins in rats. This increase of radioactivity in feces was associated with a marked decrease of radioactivity in blood and urine. In dairy ewes, in addition to these parameters, we have evaluated the effects of the adsorbent on the production parameters of animals and the excretion of mycotoxins in milk. The addition of yeast cell walls significantly increased the excretion of AFB1 and its metabolite, aflatoxin M1 (AFM1) in the faeces. This increase in fecal excretion was associated with a reduction of the excretion of AFM1 in urine but not in milk. The reduced absorption of AFB1 and OTA in both animal models could be associated with the capacity of the adsorbent to bind mycotoxins in the digestive tract. Addition of yeast cell wall extract could be a strategy to reduce sanitary risks in ruminants exposed to mycotoxins-contaminated feeds. However, we have not observed an effect on the health and the performances of animals in the experimental conditions used.

Synthèse et étude de matériaux nanoporeux fonctionnalisés pour l'émission contrôlée de composés organiques dans l'air / Synthesis and study of functionalized nanoporous materials for the controlled emission of organic compounds in the air

La pollution de l’air intérieur est aujourd’hui reconnue comme un enjeu de santé publique. La règlementation impose depuis 2012 un étiquetage des matériaux de construction et d’ameublement en matière d’émission de polluants volatils. Bien que les méthodes de mesure d’émission de polluants soient nombreuses, il n’existe aucun matériau-standard émissif de référence pour les polluants de l’air intérieur qui permettrait la comparaison et la validation des mesures d’émission. L’objectif de ce travail est de produire des matériaux émissifs de référence en utilisant des matériaux à porosité contrôlée avec des tailles de pores adaptées à celle du polluant-cible pour un relargage contrôlé en concentration en fonction du temps. Les matériaux étudiés sont des polymères inorganiques ou hybrides organique-inorganiques synthétisés par voie sol-gel sous forme de blocs monolithiques ou déposés sur des substrats solides (verre ou textile). Différents matériaux microporeux ou/et mésoporeux ont été dopés au toluène et au naphtalène par exposition à leur vapeur saturante pendant des durées variables (2h à plusieurs jours). Ceci permet d’étudier l’influence de la taille des pores du matériau sur la vitesse de relargage du polluant. Le suivi cinétique du relargage spontané des polluants est réalisé selon un 1er mode statique avec une mesure optique du spectre d’absorption du polluant gazeux dans l’UV en fonction du temps. Dans le 2ème mode, le relargage dynamique sous balayage d’air du matériau dopé disposé dans une cellule FLEC normalisée est réalisé avec une mesure en continu de la concentration du polluant par chromatographie en phase gazeuse. Nous avons montré qu’il est possible de produire des matériaux à porosité contrôlée avec des gammes de distributions de tailles de pores allant de 0,8 à 12 nm. En choisissant judicieusement la matrice poreuse et la durée de dopage et en contrôlant les conditions de mise en œuvre (température, humidité), nous pouvons imposer la vitesse de relargage du polluant. Les gammes de vitesses d’émission vont de 30 µg.m-3.h-1 (classe A+) à 8.104 µg.m-3.h-1 (classe C) pour le toluène et de 2,6.103 à 2,6.104 µg.m-3.h-1 pour le naphtalène. Ces résultats montrent que ces matériaux pourront être utilisés pour une large gamme de polluants. / Indoor air pollution is now recognized as a public health issue. Since 2012, the regulations have required the labelling of construction and furnishing materials with regard to the emission of volatile pollutants. Although there are many methods for measuring pollutant emissions, there is no standard reference emissive material for indoor air pollutants that would allow for comparison and validation of emission measurements. The objective of this work is to produce reference emissive materials by using porous materials with pore sizes tailored to the doped target pollutant with controlled release in pollutant concentration over time. The materials studied are inorganic or hybrid organic-inorganic polymers synthesized by sol-gel in the form of monolithic blocks or deposited on solid substrates (glass or textile). Various microporous and/or mesoporous materials have been doped with toluene and naphthalene pollutants by exposure to the latters’ saturated vapour for varying periods of time (2 hours to several days). The influence of the size of the pores of the material on the release of the pollutant has been studied. The kinetic monitoring of the spontaneous release of pollutants is carried out in two independent modes. A 1st static mode involves an optical measurement of the absorption spectrum of the gaseous pollutant in the UV as a function of time. In the 2nd mode, the dynamic air-sweeping release of the doped material placed in a standard FLEC cell is carried out with continuous measurement of the pollutant concentration by gas chromatography. We have shown that it is possible to produce materials with controlled porosity with narrow pore size distributions over the 0.8 to 12 nm domain. Further, by choosing judiciously the porous matrix and doping time and controlling the experimental conditions of release (temperature, humidity), we can impose the rate of release of the pollutant. The emission velocity ranges from 30 µg.m-3.h-1 (class A+) to 8.104 µg.m-3.h-1 (class C) for toluene and from 2.6.103 to 2.6.104 µg.m-3.h-1 for naphthalene. These results indicate that these materials can be used for a wide range of pollutants.

The present Doctoral Thesis focuses on the investigation, characterization and influence of polyacrylic materials in different scientific and technological disciplines via a detailed computer simulation using the Molecular Dynamics (MD) technique, in conjunction with the very accurate, all-atom Dreiding force-field. The main research concepts and objectives are discussed and analyzed in three separate parts. In the first part, atomistic configurations of two model pressure-sensitive acrylic adhesives (PSAs), the atactic homopolymer poly(n-BA) [poly(n-butyl acrylate)] and the atactic copolymer poly(n-BA-co-AA) [poly(n-butyl acrylate-co-acrylic acid)] in the bulk phase or confined between two selected substrates, glassy silica (SiO2) and metallic α-ferrite (α-Fe), were built and simulated by MD in the NPT statistical ensemble. First, an equilibration cycle consisting of temperature annealings and coolings was followed, in order to generate well-equilibrated configurations of the PSA systems. Detailed results from the atomistic simulations are presented concerning their volumetric behavior, glass transition temperature, conformational, structural, viscoelastic and dynamic properties. Particular emphasis was given to the analysis and characterization of the hydrogen bonds that form in the poly(n-BA-co-AA) system. By analyzing the MD trajectories, poly(n-BA-co-AA) was found to exhibit a higher density than poly(n-BA) by about 7% at all temperatures, to be characterized by smaller-size chains for a given molecular weight (MW), to exhibit significantly slower terminal and segmental dynamics properties, and to be characterized by a glass transition temperature that was approximately 40% higher than that of poly(n-BA). We also examined the type and degree of adsorption of the two acrylic systems on the selected substrates by analyzing the MD results for the local mass density as a function of distance from the solid plane and the distribution of adsorbed chain segments in train, loop, and tail conformations, and by computing the work of adhesion at the two substrates. The results revealed a stronger adsorption for both acrylics on the SiO2 surface due to highly attractive interactions between polymer molecules and substrate atoms, and as a consequence a higher value for the work of adhesion compared to that on the α-Fe surface. Furthermore, we have developed a generalized non-equilibrium molecular dynamics (NEMD) algorithm to simulate the mechanical response of the two adhesives under a uniaxial stretching deformation. In the second part of the Thesis, results have been obtained from a hierarchical simulation methodology that led to the prediction of the thermodynamic, conformational, structural, dynamic and mechanical properties of two polymer nanocomposites based on syndiotactic poly(methyl methacrylate) or sPMMA. The first was reinforced with uniformly dispersed graphene sheets and the second with fullerene particles. How graphene functionalization affects the elastic constants of the resulting nanocomposite has also been examined. The phase behavior of the nanocomposite (in particular as we varied the relative size between the sPMMA chains and the diameter of fullerene molecules) has also been studied as a function of fullerene volume fraction. The simulation strategy entailed three steps: 1) Generation of an initial structure, which was then subjected to potential energy minimization and detailed molecular dynamics (MD) simulations at T = 500K and P = 1atm to obtain well relaxed melt configurations of the nanocomposite. 2) Gradual cooling of selected configurations down to room temperature to obtain a good number of structures representative of the glassy phase of the polymer nanocomposite. 3) Molecular mechanics (MM) calculations of its mechanical properties following the method originally proposed by Theodorou and Suter. By analyzing the results under constant temperature and pressure, all nanocomposite systems were found to exhibit slower terminal and segmental relaxation dynamics than the pure polymer matrices. The addition of a small fraction of graphene sheets led in all cases to the enhancement of the elastic constants; this was significantly more pronounced in the case of functionalized graphene sheets. We further mention that, for all polymer/fullerene nanocomposites addressed here, no phase separation or variation of polymer chain dimensions was observed as a function of fullerene size and/or fullerene volume fraction. In the third part of the Thesis, and motivated by the use of acrylic polymers for the design of membranes with aligned carbon nanotubes (CNTs) for several separation technologies (such as water desalination and wastewater treatment), we report results from a detailed computer simulation study for the nano-sorption and mobility of four different small molecules (water, tyrosol, vanillic acid, and p-coumaric acid) inside smooth single-wall CNTs (SWCNTs). Most of the results have been obtained with the molecular dynamics (MD) method, but especially for the most narrow of the CNTs considered, the results for water molecule were further confirmed through an additional Grand Canonical (μVT) Monte Carlo (GCMC) simulation using a value for the water chemical potential μ pre-computed with the particle deletion method. Issues addressed in the Thesis include molecular packing and ordering inside the nanotube for the four molecules, average number of sorbed molecules per unit length of the tube, and mean residence time and effective axial diffusivities, all as a function of tube diameter and tube length. In all cases, a strong dependence of the results on carbon nanotube diameter was observed, especially in the way the different molecules are packed and organized inside the CNT. For water for which predictions of properties such as local structure and packing were computed with both methods (MD and GCMC), the two sets of results were found to be fully self-consistent for all types of SWCNTs considered. Water diffusivity inside the CNT (although, strongly dependent on the CNT diameter) was computed with two different methods, both of which gave identical results. For large enough CNT diameters (larger than about 13 Å), this was found to be higher than the corresponding experimental value in the bulk by about 55%. Surprisingly enough, for the rest of the (phenolic) molecules simulated in this Thesis, the simulations revealed no signs of mobility inside nanotubes with a diameter smaller than the (20, 20) tube. This has been attributed to strong phenyl-phenyl attractive interactions, also to favorable interactions of these molecules with the CNT walls, which cause them to form highly ordered, very stable structures inside the nanotube, especially under strong confinement. The interaction, in particular, of the methyl group (present in tyrosol, vanillic acid, and p-coumaric acid) with the CNT walls seems to play a key role in all these compounds causing them to remain practically immobile inside nanotubes characterized by diameters smaller than about 26 Å. It was only for larger-diameter CNTs that tyrosol, vanillic acid, and p-coumaric acid were observed to demonstrate appreciable mobility. / Η παρούσα Διδακτορική Διατριβή εστιάζει στη μελέτη της σχέσης μεταξύ δομής και μακροσκοπικών φυσικών ιδιοτήτων υλικών από πολυακρυλικά μέσω μίας λεπτομερούς προσομοίωσης στον υπολογιστή με τη μέθοδο της Μοριακής Δυναμικής (ΜΔ), σε συνδυασμό με ένα πολύ επακριβές πεδίο δυνάμεων (το Dreiding) σε ατομιστική λεπτομέρεια. Οι κύριες ερευνητικές έννοιες καθώς και οι στόχοι συζητιούνται και αναλύονται σε τρία ξεχωριστά μέρη.
