Landscape features affecting genetic diversity and structure in East African ungulate species

Habitat loss and fragmentation is a crisis affecting wildlife worldwide. In Tanzania, East Africa, a dramatic and recent (<80 years) expansion in human settlement and agriculture threatens to reduce gene flow among protected areas for many species of large mammals. Wildlife linkages can mitigate population isolation, but linkage designs lacking empirical justification may be controversial and ineffective. Connectivity conservation requires an understanding of how biogeographic factors shaped gene flow prior to habitat loss or fragmentation, however the history of interaction among populations is rarely known. The goal of my study was to provide context for connectivity conservation in central and southern Tanzania by identifying landscape features that have shaped gene flow for three ungulate species with different dispersal capabilities. I investigated historical patterns of connectivity for Maasai giraffe (Giraffa camelopardalis tippelskirchi), impala (Aepyceros melampus), and eland (Tragelaphus oryx) by estimating genetic structure among four to eight protected areas per species. Genetic structure changes very slowly among large populations and thus is likely to reflect historical processes instead of recent anthropogenic influences. I collected noninvasive DNA samples and generated microsatellite genotypes at 8 to 15 loci per species, then estimated genetic diversity metrics (allelic richness, AR, and expected heterozygosity, H[subscript E]) for each population (defined by reserve). I also calculated genetic distance (F[subscript ST] and Nei's unbiased genetic distance, D[subscript hat]) and an estimate of gene flow (Nm) between all population pairs for each species. To elucidate the possible causes of genetic structure between these populations, I tested for isolation by distance and isolation by resistance based on a suite of biogeographic factors hypothesized to affect gene flow. To do this, I created GIS-based resistance surfaces that assigned different costs of movement to landscape features. I created one or more resistance surfaces for each hypothesis of landscape effect. I used circuit theory to estimate the cumulative resistance between each pair of reserves for each weighting scheme, and then performed Mantel tests to calculate the correlation between these resistances and the observed population pairwise genetic distances (D[subscript hat]). I chose the optimal resistance model for each species as the model that was most highly correlated with observed genetic patterns. To verify that the correlation of resistance models with genetic distance was not an artefact of geographic distance, I performed partial Mantel tests to calculate correlation while controlling for the effect of geographic distance. Finally, I compared historical gene flow patterns to the distribution of contemporary human activity to predict areas that are at risk of a loss of connectivity. Indices of genetic diversity were moderate for all three species and comparable to previously reported values for other savannah ungulates. Diversity (both H[subscript E] and A[subscript R]) was highest in eland and lowest in giraffe for these populations, and was not consistently correlated with reserve size as has been reported for other species in East Africa. Although patterns in genetic distance were broadly similar across all three species there were also striking differences in connectivity, highlighting the importance of cross-species comparisons in connectivity conservation. At this scale, resistance models based on slope strongly predicted population structure for all three species; distance to water was also highly correlated with genetic distance in eland. For all three species, the greatest genetic distances occurred between populations separated by the Eastern Arc Mountains, suggesting that the topography of this area has long acted as a barrier to gene flow, but this effect is present in varying degrees for each species. I observed high levels of historical gene flow between centrally located populations (Ruaha National Park and Rungwa Game Reserve) and those in the southwest (Katavi National Park and Rukwa Game Reserve). Although human settlement in this area has been low relative to other areas, the connection between the Katavi/Rukwa and Ruaha ecosystems may be threatened by increased human activity and warrants conservation. High levels of historical gene flow were also seen between reserves in the northeast (Tarangire National Park, Swagaswaga Game Reserve) and the central and southwest populations. These connections appear highly threatened due to current land use practices, and may have already suffered a loss of gene flow. Field surveys in the lands surrounding the northeastern reserves are needed to quantify current levels of connectivity and determine whether corridors could be established to maintain or restore gene flow with other reserves. / Graduation date: 2012

Drought, dispersal, and community dynamics in arid-land streams

Understanding the mechanisms that regulate local species diversity and community structure is a perennial goal of ecology. Local community structure can be viewed as the result of numerous local and regional processes; these processes act as filters that reduce the regional species pool down to the observed local community. In stream ecosystems, the natural flow regime (including the timing, magnitude, and duration of high and low flow events) is widely recognized as a primary regulator of local diversity and community composition. This is especially true in aridland streams, where low- and zero-flow events can occur frequently and for extended periods of time (months to years). Additionally, wetted habitat patches in arid-land stream networks are often fragmented within and among stream networks. Thus dispersal between isolated aquatic patches may also play a large role in regulating local communities. In my dissertation, I explored the roles that drought, dispersal, and local habitat factors play in structuring arid-land stream communities. I examined the impact of flow permanence and seasonal variation in flow and other abiotic factors on aquatic communities at both fine spatial scales over a long time period (8 years; Chapter 2) and at a broad spatial scale over a shorter time period (1-2 years; Chapter 4). Additionally, I quantified aquatic invertebrate aerial dispersal over moderate spatial scales (��� 0.5 km) by conducting a colonization experiment using artificial stream pools placed along and inland from two arid-land streams (Chapter 4). Finally, I examined the roles of spatial isolation, microhabitat type, and local abiotic and biotic factors in structuring aquatic communities in freshwater oases scattered across one of the most arid regions of North America, the southern Sonoran Desert (Chapter 5). In Chapter 2, I found that severe drought caused an unprecedented drying event in isolated perennial stream pools, and that several additional drying events occurred over the following four years. This transition to intermittent flow caused the extirpation of several large, long-lived species with low dispersal abilities (including the top predator) and drove the local community into an alternative state. In the colonization experiment described in Chapter 3, I found that several arid-land stream invertebrate taxa disperse widely and frequently. The widespread dispersers identified by this experiment included several of the earliest colonist taxa observed following the severe drought described in Chapter 2. Other taxa, though, only dispersed overland after receiving an environmental cue (rainfall) or preferentially dispersed along stream corridors. In Chapter 4, where I examined invertebrate community structure across a large network of well-connected intermittent and perennial reaches, I found low diversity in intermittent reaches, regardless of their connectivity to diverse upstream perennial reaches. These species-poor, intermittent communities were composed of a unique suite of species with lifehistory adaptations that conferred desiccation resistance, including extended egg and larval diapause stages. The short flow duration of intermittent reaches (<100 days) likely precluded upstream perennial taxa from establishing populations in downstream intermittent reaches before drying occurred, while the relative predictability of flow timing (Dec-Apr) likely allowed for a small number of species to develop appropriate life-history traits (e.g., diapause stage, rapid development time) to exploit these temporally-fleeting habitats. In Chapter 5, I found over 220 species of aquatic animals (including ��� 5 undescribed species) in the 19 desert oases that were sampled across the southern Sonoran Desert. Local community composition in these oases was strongly driven by microhabitat type. Additionally, native aquatic species richness and abundance in these oases were significantly reduced by the introduction of tilapia, an exotic fish species. The threats to arid-land streams presented by increased drought severity, anthropogenic water withdrawals, and local habitat degradation (e.g., introduced species, unmanaged recreational use) are grave across the southwestern US and northwestern Mexico. Biogeographic and experimental evidence for local scale dispersal limitation in central Panamanian forest birds

Graduation date: 2006 / I examined the avian biogeography of the islands of Lago Gatun, Panama, in an effort to better understand the effects of forest fragmentation in this biodiverse region, and specifically to understand the importance of fragment isolation and the mechanism behind its effects on tropical bird distribution. I combined exhaustive surveys of 29 islands with an experimental release program. Analyses of these data were conducted in a hierarchical fashion to evaluate evidence for avian dispersal limitation at multiple scales. First, I assessed the potential roles of area and isolation in determining avian species richness across this series of fragments, and how these relationships may differ for edge and forest dependent birds. Next, I analyzed community structure and species distributions to determine the relative contributions of island area and isolation in creating patterns of species-specific insular occurrence. Lastly, I assessed the results of the experimental investigation to evaluate the hypothesis that dispersal limitation explains the insular distribution patterns of several tropical forest birds. Isolation is a significant predictor of avian species richness, but only after accounting for the stronger effect of area. Species-isolation relationships are different in this archipelago for birds that rely on forest and edge habitats, respectively. Species-specific distributions are significantly nested when islands are ordered by area, and by isolation once the effect of area is considered. Occurrence of most forest species is sensitive to area and isolation of the archipelago. Examination of guild structure suggests that multiple mechanisms are responsible for these occurrence patterns. There are distinct species-specific differences in ability to cross small gaps, and species which are better able to cross these gaps are more widely distributed across the archipelago than those species that negotiate the same barriers poorly. Species that performed uniformly well in release experiments were much less likely to have suffered insular extinction in the preceding 25 years than those species that showed moderate to poor experimental performance. There is strong evidence of a morphological basis for the patterns. The cumulative evidence from these analyses is the most comprehensive evidence to date of local-scale dispersal limitation in volant birds.

Planning and development in fragmented city-regions : a case study of Saskatoon's Willows Residential Development (1992-2004)

This thesis examines a protracted planning process in the Saskatoon city-region. More specifically, it examines the planning process which occurred between 1992 and 2004 regarding a residential housing development on The Willows Golf Course. This thesis reveals that the protracted planning process was the result of several factors including: the fragmented character of governance; the planning and development policies and decision-making process in the Saskatoon city-region; the multiplicity of actors; and the political dynamics that arose in an intermunicipal conflict between the City of Saskatoon and the Rural Municipality of Corman Park. <p>The thesis concludes that this case study provides some important lessons for both governments and planners in the Saskatoon city-region as well as other city-regions on opportunities and obstacles for improving planning processes. The first major lesson is that problems emerge when an innovative proposal lands in the context of an antiquated policy framework that cannot adequately deal with it. The second major lesson is that the current regional planning mechanisms are not conducive to comprehensive long-term planning for the city-region. The third lesson is that in some cases the opposition is to changes to the traditional decision-making processes as much as it is to the proposed project. The fourth major lesson is that timely and effective communication is very important for determining character of the political dynamics surrounding a development proposal. Miscommunication can create problematic political dynamics. The fifth major lesson is that economic considerations are inextricably tied to the politics of planning and development.<p>This study concludes with two major recommendations. The first recommendation is that in order to overcome the negative outcomes of fragmented governance systems, formal structures and protocols must be improved to ensure that municipalities continue to communicate effectively with one another in difficult circumstances created by increasing development pressure, especially when they are likely to disagree on a particular development proposal. The second recommendation is that given that there is no guarantee that neighbouring municipal governments can always reach agreement between them, legitimate and efficient dispute settlement mechanisms are required both at the regional level and at the provincial level.

Dynamique du jeu des élites : rôle de l'élite syrienne dans l'arrivée du parti Baas au pouvoir (1941-1963)

Le 8 mars 1963, un coup d’État en Syrie permet à une secte minoritaire marginalisée au sein du parti Baas, à idéologie radicale et révolutionnaire, de s’emparer des rênes de l’État avec l’appui des militaires et de conserver le pouvoir depuis. Ainsi la Syrie, premier pays arabe à connaître le système pluraliste parlementaire dès 1919, sera soumise à un régime militaire et autoritaire pendant presque un demi siècle. Ce mémoire vise à expliquer comment cette faction, groupusculaire à l’origine, a su profiter des circonstances et des fenêtres d’opportunité politique ouvertes par les comportements de l’élite traditionnelle syrienne, au pouvoir depuis le Mandat français, s’étant trouvée affaiblie, isolée et illégitime aux yeux de la population. Cette fragmentation exprimée par des agitations internes, avait provoqué des décisions contradictoires, des conflits d’intérêts ainsi que des divisions de nature identitaire, générationnelle, sociale, économique, militaire et politique. La Syrie a de ce fait, depuis son indépendance en 1941, été victime du jeu de son élite, un jeu dont ce mémoire est consacré à étudier la dynamique. Cette étude, qui définit le concept de l’élite théoriquement, s’appuie sur l’état des liens entre élites, l’envergure et les modes de leur circulation, pour confirmer qu’une élite fragmentée s’affaibli, perd sa légitimité et mène la société à l’instabilité. Ceci soutien l’hypothèse centrale de l’étude que la fragmentation de l’élite syrienne traditionnelle a ouvert des fenêtres d’opportunité politique devant le parti Baas, minoritaire et radical, qui a su les saisir pour conquérir le pouvoir. / On March 8, 1963, a coup in Syria allows a marginalized minority sect, of radical and revolutionary ideologies within the Baath Party, to conquer the reins of State with military support; and to stay in power ever since. Thus, Syria -the first Arab country to experience the pluralist parliamentary system since 1919, will be subject to a military and authoritarian regime for almost half a century. This thesis aims to explain how this minority faction took advantage of the circumstances and the windows of political opportunity that have opened because of the weakness of the traditional elite in power since the French mandate, due to its fragmentation that led to its isolation and illegitimacy in the eyes of people. This fragmentation manifested by internal unrests, has resulted in contradicting decisions, conflicts of interests and division of nature in identity, generational, social, economical, military and political aspects –all at once. Hence, since its independence in 1941, Syria was a victim of its elites’ game -a game this thesis is devoted to study its dynamics. The study that defines the concept of elite theory, while focusing on the state of relation between the elites and the extent and patterns of their circulation, in order to confirm that a weakened fragmented elite, loses its legitimacy and leads the society to instability. This supports the main hypothesis of the study that the fragmentation of traditional Syrian elite has opened windows of opportunities that the Baath Party, a radical minority, was able to seize power through.

Ecology and conservation of prairie rattlesnakes (Crotalus viridis viridis) in relation to movement in a fragmented urban environment

Eighteen prairie rattlesnakes (Crotalus viridis viridis) were tracked using radio-telemetry and 82 snakes were PIT-tagged over a 2-year period in Lethbridge, AB to determine population size, movement patterns, and habitat utilization, and to predict fragmentation effects on the species within an urban locale. Population size was estimated using closed population models at 374 snakes (295 adults) and open population models at 204 snakes (161 adults), greater than an estimate of <50 adults in 2003 (Ernst, 2003) and 2006 (Ernst & Quinlan, 2006). Mean home range sizes, based on 95% minimum convex polygon analysis, differed significantly between years (31.51 ha in 2005, 3.72 ha in 2006). Calculated movement parameters, such as mean distance moved per day, total distance moved over the course of the active season, and frequency of movement varied between years and individuals. Greater-than-expected (under hypotheses of even habitat choice) utilization was observed in habitat types located within coulee and flood plain areas, with apparent preference towards unbroken parcels of grassland or cottonwoods, whereas less-than-predicted utilization of agricultural habitat type was observed. Fragmentation effects on prairie rattlesnake movement and occurrence were examined through modeling and were found to coincide with observed species’ locations, suggesting that prairie rattlesnakes are undergoing modification of movement patterns to avoid highly concentrated human density or use. Influence of weather on the use of vegetative ground cover was observed, as it was accessed more by prairie rattlesnakes at higher temperatures. Recommendations towards future management of the prairie rattlesnake population in Lethbridge are given, including protection of the Bridge View Drive site and inclusion of varied habitat types and terrain when planning habitat and wildlife corridors. Management decisions that ensure remaining habitat parcels and connective areas near rattlesnake foraging or movement corridors are also advocated. La capacité d'action collective des populations marginalisées dans le cadre des stratégies de lutte pour la reconnaissance : les cas de Cité de l'Éternel à Port-au-Prince (Haïti) et de la Sierra Santa Catarina (Mexico)

Cette thèse analyse la capacité d’action collective des populations marginalisées situées respectivement dans un bidonville appelé Cité de l’Éternel à Port-au-Prince (Haïti) et dans des campements à la Sierra Santa Catarina, Iztapalapa (Mexico). À Port-au-Prince, avant la chute de la dictature des Duvalier, des «tontons macoutes» envahirent un terrain situé en bordure du quai de la capitale, près du boulevard Harry Truman. Après s’y être installés, ils ont procédé à la vente de parcelles destinées à la construction de logement à des particuliers. Mais après la chute de Jean-Claude Duvalier, en 1986, des gens de la populace en ont profité pour envahir ce qui restait de ces terrains marécageux. Après l’occupation, ils se sont organisés pour défendre collectivement leur propriété avant d’entreprendre, par la suite, des démarches pour y amener des services et obtenir la régularisation de leur situation sur ces territoires. À la Sierra Santa Catarina, des populations conduites par des militants d’un Front populaire ont occupé des terrains situés au pied d’une montagne de sable afin d’accéder à la propriété et de construire leur demeure. À l’instar des populations de la Cité, ces gens se sont organisés pour aménager des espaces, y ériger des logements provisoires, monter la garde afin de ne pas être déguerpis par les forces de police. Tout en travaillant pour accéder à leur manière aux services de base, elles entreprennent des actions auprès des institutions publiques afin d’obtenir la régularisation de leur situation. Par rapport à la capacité d’action collective de ces populations, les théories sociologiques sont divisées. D’un côté, certains auteurs soutiennent la thèse de l’incapacité de ces populations d’avoir des intérêts collectifs et d’agir en conséquence. Selon eux, sans une médiation sociale ou à défaut d’une agrégation et d’une représentation politiques, ces populations sont incapables d’avoir une subjectivité collective. De l’autre, des auteurs pensent qu’à partir des liens d’amitié de parenté et de voisinage, indépendamment de leurs situations socioéconomiques, ces populations peuvent créer des stratégies de subsistance et de luttes qui leur permettent de trouver des solutions à des problèmes tant individuels que collectifs. S’agissant des populations qui envahissent des terrains en milieu urbain pour habiter, les actions de ces gens là sont définis déjà comme une forme d’action collective inscrite dans des rapports sociaux qui se caractérisent par la différenciation entre les groupes sociaux dans l’accès à la propriété. Ainsi, leurs revendications de reconnaissance et de régularisation auprès des instances étatiques sont déterminées par leur mode d’accès aux biens et aux richesses inégalement réparties en Haïti et au Mexique. Les populations des deux territoires ont entrepris diverses démarches auprès de certaines institutions et réalisé des actions collectives soit pour amener des services de base tels que l’eau et l’électricité, soit pour obtenir de l’État la reconnaissance des territoires envahis, c’est-à-dire leur jonction à la cartographie de la ville. Cette reconnaissance implique non seulement l’installation des services réguliers au bénéfice de la population mais aussi l’octroi à chaque propriétaire de son titre de propriété. Si dans le cas de la Sierra Santa Catarina les démarches sont entreprises auprès des institutions publiques, dans celui de Port-au-Prince, ce sont les ONG ou les agence de coopération qui sont touchées et qui fournissent certains services à la population conformément à la priorité de leurs bailleurs de fonds. Les interventions auprès de l’État se font plutôt dans le but d’obtenir une autorisation de fonctionnement d’une association locale. Il ressort des approches théoriques et des actions collectives réalisées par ces populations qu’on ne peut pas dire qu’elles sont incapables d’avoir une subjectivité collective et des intérêts communs sans une agrégation et une représentation politique. À partir de différents liens entre les individus, des associations sont créées lesquelles permettent d’établir une médiation entre les populations et d’autres organismes. Dans le cas des campements, les actions collectives sont certainement mises à contribution par quelques leaders. Cela participe de toute une tradition politique au Mexique. Néanmoins, dans certains campements, des populations parviennent à tenir tête jusqu’à révoquer certains leaders. Au-delà de leur situation socioéconomique, de l’emprise de certains dirigeants de campement, de l’indifférence de l’État (dans le cas de Port-au-Prince, notamment), ces populations font preuve d’une étonnante capacité critique de leur situation tant dans leurs relations avec les dirigeants des associations et des campements que par rapport à l’État. Ceci pourrait soulever des doutes quant à la possibilité qu’elles soient réellement ou inconsciemment manipulées. In the Sierra Santa Catarina (Mexico) populations led by militants of the Popular Front occupied ground at the foot of a sandy mountain in order to build their homes. Like the populations of «Cité de l’Éternel », these people organized to keep watch in order not to be evicted by the police. While working to gain access to the basic services, they undertake actions at the public institutions in order to obtain the regularization of their situation. In relation to the capacity for collective action of these populations, sociological theories are divided. On one side, certain authors support the thesis of the incapacity of these populations to have collective interests and to act consequently. According to them, without social mediation and without aggregation and a political representation, these populations are unable to acquire a collective subjectivity. Other authors think that at the basis of ties of friendship, family and vicinity, independently of their socio-economic situations, these populations can create strategies of subsistence and fight to find solutions that are individuals as well as collective. Concerning populations that invade territory to establish their homes, their actions are already a form of collective action. They are also involved in collective action either to bring basic services such as water and electricity, or to obtain public recognition of the invaded territories. This recognition implies not only the installation of regular services for the benefit of the population but also the granting to each owner of title. In the case of the Sierra Santa Catarina the actions undertaken with respect to public institutions, while in the case of Port-au-Prince, NGO’s or cooperation agencies are directly implicated. We cannot conclude that populations are unable to have a collective subjectivity and shared interests without an aggregation and a political representation. Starting from various bonds between the individuals, associations are created which make it possible to establish mediation between the populations and other organizations. In the case of the Sierra Santa Catarina, collective action is certainly instrumentalised by leaders. That is part of a political tradition in Mexico. Nevertheless, some settlements people manage to resist their leaders. A part from the socio-economic situation, the influence of certain leaders in Mexico and the indifference of the State (in the case of Port-au-Prince, in particular), these populations show an astonishing critical capacity with respect to their situation as well as their relations with the leaders of associations and the settlements. This relationship has profound significance in understanding the generation and maintenance of biodiversity in an ecosystem. In this sense, this thesis introduces two models of community dynamics within two different frameworks: The first investigate the spatial patterns of species distribution in fragmented landscapes within the framework of the neutral theory. In the second approach the spatial patterns of species distribution on the genetic variability is studied under the assumption that natural selection has a prominent role in driving the evolution of such populations. Additionally, the model assumes that the environment is heterogeneous, such that the strength of natural selection depends on the localization of the species in the lattice. Our results for the neutral community model show that fragmentation has an important influence in shaping the specie-area relationship. In particular, the level of fragmentation than changes the size of the area interval when the species-area relation is well described by a power-law, S ∼ Az. We also investigate the biodiversity on the percolating cluster. In the non-neutral model our simulation results demonstrate that the level of heterogeneity of the environment affects the shape of the genetic-area relationships. But it is possible to recover the triphasic scenario for low and intermediate level of heterogeneity. / A taxa com que as espécies acumulam com o crescimento da área de amostragem - a relação espécie-área - é um dos problemas mais básicos e fundamentais em biogeografia. Esta relação tem significado profundo na compreensão da geração e manutenção da biodiversidade no ambiente. Nesse sentido, nesta tese introduzimos dois modelos para populações de organismos que interagem em ambiente finito e saturado: O primeiro para populações que sofrem variação em suas abundâncias de forma nula - modelo neutro; o segundo, as populações estão sob seleção natural e variabilidade genética - modelo não neutro. Em ambas as abordagens, para caracterizarmos a relação espécie-área, realizamos simulações computacionais para gerar diversidade de espécies em comunidades em equilíbrio. Na abordagem neutra utilizamos o método da coalescência na versão estendida a habitats fragmentados. Enquanto que na abordagem com seleção natural utilizamos o modelo NK para o ambiente com níveis de heterogeneidade entre habitats controlados pelo parâmetro λ . Nossos resultados para comunidade neutra mostram que o aumento da fragmentação do habitat influência o padrão da curva espécie-área, principalmente em áreas pequenas e intermediárias, aonde ocorre o encurtamento do comprimento do intervalo de áreas em que o regime de lei de potências é verificado. Nós notamos também que um pequeno valor da taxa de especiação ν , o expoente z da relação espécie-área se eleva com o crescimento da fragmentação. Por outro lado, quando pressão de seleção é considerada, o parâmetro de correlação λ também exerce uma importante influência sobre a formação do tamanho do regime intermediário da relação espécie-área, que decresce com o aumento do nível de correlação entre habitats. Quanto maior for a epistasia, mais pronunciado é esse efeito.
