Linkin' Parts

This work aims to explore the linking of bodyparts and the internal interaction of material, body and motion in order to establish a new relationship between body and dress. The common system in construction of dress is based on an absent body, consequently dividing it into predetermined pieces, where the parts of the body are being isolated from eachother. With the intention of challenging those fixed structures, the work proposes a change of order in dress through a change of practice when investigating the linking possibilities within the body. Based on the elasticity of the moving body and the haptic perception, in terms of constructing directly on the own body, the work presents a series of examples which connects and compose dress from new positions of the body. This should be considered a contribution to what is perceived as dress and bridging the gap in the lacking discussion between body and dress.

Mapping protein-DNA interactions using UV cross-linking and mass spectrometry

Protein-nucleic acid interactions play essential roles in all living cells in various cellular functions. The study of these interactions can reveal important structural and functional information. UV cross-linking of nucleic acids to proteins in combination with mass spectrometry is a powerful technique to identify proteins, peptides and the amino acids involved in intermolecular interactions within nucleic acid-protein complexes. However, the mass spectrometric identification of cross-linked nucleic acid-protein heteroconjugates in complex mixtures and MS/MS characterisation of the specific sites of cross-linking is a challenging task. In this investigation, novel tools and methods have been developed for the investigation of DNA-protein interactions using UV cross-linking and mass spectrometry. These tools were developed towards their application for the characterisation of the complex between the eukaryotic DNA repair protein Tyrosyl-DNA phosphodiesterase 1 (Tdp1) and its DNA substrates. DNA-Tdp1 UV cross-linking was optimised using purified recombinant human Tdp1 and radioactively labelled DNA oligonucleotides containing UV photoactivatable 4- thio-thymidine or 5-iodouracil. Tdp1-DNA heteroconjugates were detected by SDS PAGE and Phosphorimaging. In order to analyse the DNA-Tdp1 heteroconjugates by mass spectrometry, they must first be enriched and hydrolysed by a protease and a nuclease. Here, a novel sample preparation protocol was developed for the enrichment of Tdp1 oligonucleotide-peptide heteroconjugates. Detection and analysis of oligonucleotide-peptide heteroconjugates using mass spectrometry is a challenging task. As a tool to optimise the various parameters involved, a synthetic DNA oligonucleotide-peptide heteroconjugate was constructed using click chemistry. RP-HPLC/ESI-FT-ICR-MS on a Bruker 12T SolariX in conjunction with CID fragmentation was used to unambiguously identify the site of the cross-link. Lastly, a novel 18O labeling approach was introduced to facilitate the identification of DNA-protein cross-links. This approach was shown to be suitable for the labeling of heteroconjugate species by testing it with the click heteroconjugate.

Comparison of MIRT observed score equating methods under the common-item nonequivalent groups design

For equating tests that measure several distinct proficiencies, procedures that reflect the multidimensional structure of the data are needed. Although there exist a few equating procedures developed under the multidimensional item response theory (MIRT) framework, there is a need for further research in this area. Therefore, the primary objectives of this dissertation are to consolidate and expand MIRT observed score equating research with a specific focus on the common-item nonequivalent groups (CINEG) design, which requires scale linking. Content areas and item types are two focal points of dimensionality. This dissertation uses two studies with different data types and comparison criteria to address the research objectives. In general, a comparison between unidimensional item response theory (UIRT) and MIRT methods suggested a better performance of the MIRT methods over UIRT. The simple structure (SS) and full MIRT methods showed more accurate equating results compared to UIRT. In terms of calibration methods, concurrent calibration outperformed separate calibration for all equating methods under most of the studied conditions.

IRT linking methods for the bifactor model: a special case of the two-tier item factor analysis model

For unidimensional item response theory (UIRT) models, three linking methods, which are the separate, concurrent, and fixed parameter calibration methods, have been developed and widely used in applications such as vertical scaling, differential item functioning, computerized adaptive testing (CAT), and equating. By contrast, even though a few studies have compared the separate and concurrent calibration methods for full multidimensional IRT (MIRT) models or applied the concurrent calibration method to vertical scaling using the bifactor model, no study has yet provided technical descriptions of the concurrent and fixed parameter calibration methods for any MIRT models. Thus, the purpose of this dissertation was to extend the concurrent and fixed parameter calibration methods for UIRT models to the two-tier item factor analysis model. In addition, the relative performance of the separate, concurrent, and fixed parameter calibration methods was compared in terms of the recovery of item parameters and accuracy of IRT observed score equating using both real and simulated datasets. The separate, concurrent, and fixed parameter calibration methods well recovered the item parameters, with the concurrent calibration method performing slightly better than the other two linking methods. Despite the comparable performance of the three linking methods in terms of the recovery of item parameters, however, some discrepancy was observed between the IRT observed score equating results obtained with the three linking methods. In general, the concurrent calibration method provided equating results with the smallest equating error, whereas the separate calibration method provided equating results with the largest equating error due to the largest standard error of equating. The performance of the fixed parameter calibration method depended on the proportion of common items. When the proportion was , the fixed parameter calibration method provided more biased equating results than the concurrent calibration method because of the underestimated specific slope parameters. However, when the proportion of common items was 40%, the fixed parameter calibration method worked as well as the concurrent calibration method.

Although many nations have recognized the need to protect the Earth’s climate, human activities are continuing to result in a change in greenhouse gas levels that threaten to result in a detrimental change in the Earth’s climate in terms of ongoing human life. The EU ETS has been developed and implemented in Europe as a key tool to meet the goals set by the Kyoto Protocol. Much political debate has arisen in recent years regarding the implementation of a carbon-trading regime in the United States. Many commentators have recognized that the success of any proposed carbon regime will be determined by how well it is tailored to fit certain economic realities in the United States. However, the adequacy of proposed carbon trading frameworks with regard to potential linkage to existing systems, namely the EU ETS, raises additional considerations. My study seeks to expose these considerations for debate and determine whether existing political considerations in the United States are adequate for the establishment of future linkages or whether further measures are required.

Improvement of canola protein gelation properties through enzymatic modification

The objective of this study was to improve canola protein gelation properties with the use of enzymes. Both cross-linking and limited proteolysis were explored. Enzyme treatments were performed prior to heat induced gelation. A texture analyzer, sodium dodecyl sulfate polyacrylamide gel electrophoresis (SDS-PAGE) and scanning electron microscopy were used to characterize the resulting networks. Enzymatic cross-linking with transglutaminase was shown to improve the gelation of canola protein isolate (CPI). To the contrary, proteolysis with trypsin, ficin and bromelin, did not enhance the gelation properties of CPI. / October 2006

Characterisation of collagen-derived biomaterials

One of the main problems in healthcare is the loss or failure of organs or tissues resulting from diseases, post-surgery complications, trauma or organ failure. As a result of tissue and organ shortage, there is a need for biomaterials designed to promote tissue regeneration resulting in good quality repair of tissues or organs, to maintain or repair biological function. Collagen, as one of the main proteins in the human body, has been extensively used in the development of biomaterials which can be used as tissue substitutes or can assist in tissue regeneration. Before commercialisation is allowed all biomaterials must prove to be functional and suitable for clinical use. Therefore, the evaluation of biomaterials requires rigorous and relevant testing. Biomaterials must be able to perform with an appropriate host response in a specific application. Tests must provide information to understand the host response, long-term outcome and issues pertaining to these. In the research reported in this thesis, an acellular porcine derived cross-linked collagen-based biomaterial (Permacol surgical implant) was analysed with a wide range of evaluation and compared to acellular noncross-linked and cellular, naturally cross-linked, equivalents. These matrices were characterized relating to their structure, composition and mechanical and biochemical properties. In addition, biological characterisation was performed through several studies designed to evaluate and compare biological responses in vitro, as well as in situ assessment of biocompatibility and effectiveness as a repair material and as bulking tissue. Permacol surgical implant was shown to be biocompatible, effective and efficient when used as bulking tissue and for soft tissue repair; furthermore, this biomaterial was resistant to enzymatic digestion and tolerant to bacterial presence suggesting that it could be used in some complicated clinical situations.

Linking Scheme code to data-parallel CUDA-C code

In Compute Unified Device Architecture (CUDA), programmers must manage memory operations, synchronization, and utility functions of Central Processing Unit programs that control and issue data-parallel general purpose programs running on a Graphics Processing Unit (GPU). NVIDIA Corporation developed the CUDA framework to enable and develop data-parallel programs for GPUs to accelerate scientific and engineering applications by providing a language extension of C called CUDA-C. A foreign-function interface comprised of Scheme and CUDA-C constructs extends the Gambit Scheme compiler and enables linking of Scheme and data-parallel CUDA-C code to support high-performance parallel computation with reasonably low overhead in runtime. We provide six test cases — implemented both in Scheme and CUDA-C — in order to evaluate performance of our implementation in Gambit and to show 0–35% overhead in the usual case. Our work enables Scheme programmers to develop expressive programs that control and issue data-parallel programs running on GPUs, while also reducing hands-on memory management.
