Distributed and Higher-Order Graphical Models : towards Segmentation, Tracking, Matching and 3D Model Inference

This thesis is devoted to the development of graph-based methods that address several of the most fundamental computer vision problems, such as segmentation, tracking, shape matching and 3D model inference. The first contribution of this thesis is a unified, single-shot optimization framework for simultaneous segmentation, depth ordering and multi-object tracking from monocular video sequences using a pairwise Markov Random Field (MRF). This is achieved through a novel 2.5D layered model where object-level and pixel-level representations are seamlessly combined through local constraints. Towards introducing high-level knowledge, such as shape priors, we then studied the problem of non-rigid 3D surface matching. The second contribution of this thesis consists of a higher-order graph matching formulation that encodes various measurements of geometric/appearance similarities and intrinsic deformation errors. As the third contribution of this thesis, higher-order interactions were further considered to build pose-invariant statistical shape priors and were exploited for the development of a novel approach for knowledge-based 3D segmentation in medical imaging which is invariant to the global pose and the initialization of the shape model. The last contribution of this thesis aimed to partially address the influence of camera pose in visual perception. To this end, we introduced a unified paradigm for 3D landmark model inference from monocular 2D images to simultaneously determine both the optimal 3D model and the corresponding 2D projections without explicit estimation of the camera viewpoint, which is also able to deal with misdetections/occlusions

The thesis deals with inferences and their function in text understanding. The theoretical part involve a survey of various definitions of inference, a setting of notions which are related to inferences and at last classification of inferences based on linguistic and psychological literature. The empirical part is based on analysis of cook recipes (and technical instruction partially). We have set five means of language which indicate a necessity of making inference (pronouns, ellipsis, hyponyms-hypernyms relation, pronoun vše and adjectivizated participles) - in all cases these inferences are necessary for comprehension. We confronted these inferences with classification described in the theoretical part. Another inferences we make as the text is read are infereces which are not associated with a concrete means of language: bridging inferences and instrumental inferences. Knowledge of the language, general knowledges and experiences take part in inferencing.

Enhancing Multi-model Inference with Natural Selection

<div>Multi-model inference covers a wide range of modern statistical applications such as variable selection, model confidence set, model averaging and variable importance.</div><div>The performance of multi-model inference depends on the availability of candidate models, whose quality has been rarely studied in literature. In this dissertation, we study genetic algorithm (GA) in order to obtain high-quality candidate models. Inspired by the process of natural selection, GA performs genetic operations such as selection, crossover and mutation iteratively to update a collection of potential solutions (models) until convergence. The convergence properties are studied based on the Markov chain theory and used to design an adaptive termination criterion that vastly reduces the computational cost. In addition, a new schema theory is established to characterize how the current model set is improved through evolutionary process. Extensive numerical experiments are carried out to verify our theory and demonstrate the empirical power of GA, and new findings are obtained for two real data examples. </div>

Evaluating threats and management practices for the conservation of hairy prairie-clover (Dalea villosa Nutt. (Spreng) var. villosa), a rare plant species in Saskatchewan

Hairy prairie-clover (Dalea villosa Nutt. (Spreng) var. villosa), a rare plant species, grows in the Canadian Prairies. Populations of Dalea in Canada are threatened by the loss of sand dune habitat because of changes in land use and altered ecological processes such as grazing and fire. Local populations of Dalea are further threatened by one or more specific threats, including herbivory from native and domestic ungulates and invasion of habitats by exotic plants. The overall objective of this thesis was to gain more knowledge about Dalea and to determine the impact of threats and management practices to the Saskatchewan populations and their habitats. Observational studies were conducted at each of two sites in Saskatchewan supporting Dalea. First, at the Dundurn Sandhills site, structural equation modeling was used to examine landscape, ecological, and management factors associated with high rates of herbivory on Dalea and with reductions in the long-term survival and productivity of Dalea. The conditions which deer (Odocoileus hemionus and Odocoileus virginianus) or cattle (Bos taurus) were responsible for the most intense rates of herbivory to Dalea plants and patches were determined. Generally, deer appeared responsible for the most herbivory, whereas cattle grazing on Dalea increased with stocking densities. At the same time, new hypotheses about ecological processes affecting Dalea productivity in the Dundurn Sandhills were explored. In particular, it appeared that deer may be responding to cattle grazing in Dalea habitat by avoiding those areas, and that mid-season germination and recruitment of many Dalea plants may occur following precipitation events. Second, at the Mortlach site, the costs and benefits of using grazing management to control leafy spurge (Euphorbia esula L. var. esula) were assessed, especially in consideration of the potential negative effects of intense herbivory on Dalea productivity. Aspects of the grazing regime including stocking density and the livestock species influenced herbivory on Dalea and its reproductive output, but there were no apparent links between the abundance of leafy spurge abundance and the reproductive output of Dalea. The findings of these two studies are relevant for the conservation and management of Dalea in Saskatchewan.

Cette thèse est dédiée au développement de méthodes à base de graphes, permettant de traiter les problèmes fondamentaux de la vision par ordinateur tels que la segmentation, le suivi d’objets, l’appariement de formes et l’inférence de modèles 3D. La première contribution de cette thèse est une méthode unifiée reposant sur un champ de Markov aléatoire (MRF) d’ordre deux permettant de réaliser en une seule étape la segmentation et le suivi de plusieurs objets observés par une caméra unique, tout en les ordonnançant en fonction de leur distance à la caméra. Nous y parvenons au moyen d’un nouveau modèle stratifié (2.5D) dans lequel une représentation bas-niveau et une représentation haut-niveau sont combinées par le biais de contraintes locales. Afin d’introduire des connaissances de haut niveau a priori, telles que des a priori sur la forme des objets, nous étudions l’appariement non-rigide de surfaces 3D. La seconde contribution de cette thèse consiste en une formulation générique d’appariement de graphes qui met en jeu des potentiels d’ordre supérieur et qui est capable d’intégrer différentes mesures de similarités d’apparence, de similarités géométriques et des pénalisations sur les déformations des formes. En tant que la troisième contribution de cette thèse, nous considérons également des interactions d’ordre supérieur pour proposer un a priori de forme invariant par rapport à la pose des objets, et l’exploitons dans le cadre d’une nouvelle approche de segmentation d’images médicales 3D afin d’obtenir une méthode indépendante de la pose de l’objet d’intérêt et de l’initialisation du modèle de forme. La dernière contribution de cette thèse vise à surmonter l’influence de la pose de la caméra dans les problèmes de vision. Nous introduisons un paradigme unifié permettant d’inférer des modèles 3D à partir d’images 2D monoculaires. Automated state model extraction, testing and change detection through graphical user interface

Abstract Testing is an important part of quality assurance, and the use of agile processes, continuous integration and DevOps is increasing the pressure for automating all aspects of testing. Testing through graphical user interfaces (GUIs) is commonly automated by scripts that are captured or manually created with a script editor, automating the execution of test cases. A major challenge with script-based GUI test automation is the manual effort required for maintaining the scripts when the GUI changes. Model-based testing (MBT) is an approach for automating also the design of test cases. Traditionally, models for MBT are designed manually with a modelling tool, and an MBT tool is used for generating abstract test cases from the model. Then, an adapter is implemented to translate the abstract test cases into concrete test cases that can be executed on system under test (SUT). When the GUI changes, the model has to be updated and the test cases can be generated from the updated model, reducing the maintenance effort. However, designing models and implementing adapters requires effort and specialized expertise. The main research questions of this thesis are 1) how to automatically extract state-based models of software systems with GUI, and 2) how to use the extracted models to automate testing. Our focus is on using dynamic analysis through the GUI during automated exploration of the system, and we concentrate on desktop applications. Our results show that extracting state models through GUI is possible and the models can be used to generate regression test cases, but a more promising approach is to use model comparison on extracted models of consequent system versions to automatically detect changes between the versions. / Tiivistelmä Testaaminen on tärkeä osa laadun varmistusta. Ketterät kehitysprosessit ja jatkuva integrointi lisäävät tarvetta automatisoida kaikki testauksen osa-alueet. Testaus graafisten käyttöliittymien kautta automatisoidaan yleensä skripteinä, jotka luodaan joko tallentamalla manuaalista testausta tai kirjoittamalla käyttäen skriptieditoria. Tällöin scriptit automatisoivat testitapausten suorittamista. Muutokset graafisessa käyttöliittymässä vaativat scriptien päivittämistä ja scriptien ylläpitoon kuluva työmäärä on iso ongelma. Mallipohjaisessa testauksessa automatisoidaan testien suorittamisen lisäksi myös testitapausten suunnittelu. Perinteisesti mallipohjaisessa testauksessa mallit suunnitellaan manuaalisesti käyttämällä mallinnustyökalua, ja mallista luodaan abstrakteja testitapauksia automaattisesti mallipohjaisen testauksen työkalun avulla. Sen jälkeen implementoidaan adapteri, joka muuttaa abstraktit testitapaukset konkreettisiksi, jotta ne voidaan suorittaa testattavassa järjestelmässä. Kun testattava graafinen käyttöliittymä muuttuu, vain mallia täytyy päivittää ja testitapaukset voidaan luoda automaattisesti uudelleen, vähentäen ylläpitoon käytettävää työmäärää. Mallien suunnittelu ja adapterien implementointi vaatii kuitenkin huomattavan työmäärän ja erikoisosaamista. Tämä väitöskirja tutkii 1) voidaanko tilamalleja luoda automaattisesti järjestelmistä, joissa on graafinen käyttöliittymä, ja 2) voidaanko automaattisesti luotuja tilamalleja käyttää testauksen automatisointiin. Tutkimus keskittyy työpöytäsovelluksiin ja dynaamisen analyysin käyttämiseen graafisen käyttöliittymän kautta järjestelmän automatisoidun läpikäynnin aikana. Tutkimustulokset osoittavat, että tilamallien automaattinen luominen graafisen käyttöliittymän kautta on mahdollista, ja malleja voidaan käyttää testitapausten generointiin regressiotestauksessa. Lupaavampi lähestymistapa on kuitenkin vertailla malleja, jotka on luotu järjestelmän peräkkäisistä versioista, ja havaita versioiden väliset muutokset automaattisesti.

Analyse et optimisation d'algorithmes pour l'inférence de modèles de composants logiciels / Analysis and optimization of software model inference algorithms

Les Components-Off-The-Shelf (COTS) sont utilisés pour le développement rapide et efficace de logiciels tout en limitant le coût. Il est important de tester le fonctionnement des composants dans le nouvel environnement. Pour les logiciels tiers,le code source des composants, les spécifications et les modèles complets ne sont pas disponibles. Dans la littérature de tels systèmes sont appelés composants “boîte noire”. Nous pouvons vérifier leur fonctionnement avec des tests en boîte noire tels que le test de non-régression, le test aléatoire ou le test à partir de modèles. Pour ce dernier, un modèle qui représente le comportement attendu du système sous test(SUT) est nécessaire. Ce modèle contient un ensemble d’entrées, le comportement du SUT après stimulation par ces entrées et l’état dans lequel le système se trouve.Pour les systèmes en boîte noire, les modèles peuvent être extraits à partir des traces d’exécutions, des caractéristiques disponibles ou encore des connaissances des experts. Ces modèles permettent ensuite d’orienter le test de ces systèmes.Les techniques d’inférence de modèles permettent d’extraire une information structurelle et comportementale d’une application et de la présenter sous forme d’un modèle formel. Le modèle abstrait appris est donc cohérent avec le comportement du logiciel. Cependant, les modèles appris sont rarement complets et il est difficile de calculer le nombre de tests nécessaires pour apprendre de façon complète et précise un modèle.Cette thèse propose une analyse et des améliorations de la version Mealy de l’algorithme d’inférence L* [Angluin 87]. Elle vise à réduire le nombre de tests nécessaires pour apprendre des modèles. La version Mealy de L* nécessite d’utiliser deux types de test. Le premier type consiste à construire les modèles à partir des sorties du système, tandis que le second est utilisé pour tester l’exactitude des modèles obtenus. L’algorithme utilise ce que l’on appelle une table d’observation pour enregistrer les réponses du système.Le traitement d’un contre-exemple peut exiger d’envoyer un nombre conséquent de requêtes au système. Cette thèse aborde ce problème et propose une technique qui traite les contre-exemples de façon efficace. Nous observons aussi que l’apprentissage d’un modèle ne nécessite pas de devoir remplir complètement ces tables. Nous proposons donc un algorithme d’apprentissage qui évite de demander ces requêtes superflues.Dans certains cas, pour apprendre un modèle, la recherche de contre-exemples peut coûter cher. Nous proposons une méthode qui apprend des modèles sans demander et traiter des contre-exemples. Cela peut ajouter de nombreuses colonnes à la table d’observation mais au final, nous n’avons pas besoin d’envoyer toutes les requêtes. Cette technique ne demande que les requêtes nécessaires.Ces contributions réduisent le nombre de tests nécessaires pour apprendre des modèles de logiciels, améliorant ainsi la complexité dans le pire cas. Nous présentons les extensions que nous avons apportées à l’outil RALT pour mettre en oeuvre ces algorithmes. Elles sont ensuite validées avec des exemples tels que les tampons, les distributeurs automatiques, les protocoles d’exclusion mutuelle et les planificateurs. / Components-Off-The-Shelf (COTS) are used for rapid and cost effective developmentof software systems. It is important to test the correct functioning of COTS in new environment. For third party software components source code, completes pecifications and models are not available. In literature such systems are referred as black box software components. Their proper functioning in new environment can be tested with black box testing techniques like, comparison testing, fuzz testing, Model based testing. For Model based software testing, software models are required, which represent the desired behavior of a system under test (SUT). A software model shows that a certain set of inputs are applicable to the SUT and how it behaves when these inputs are applied under different circumstances. For software black box systems, models can be learned from behavioral traces, available specifications, knowledge of experts and other such sources. The software models steer the testing of software systems. The model inference algorithms extractstructural and design information of a software system and present it as a formal model. The learned abstract software model is consistent with the behavior of the particular software system. However, the learned models are rarely complete and it is difficult to calculate the number of tests required to learn precise and complete model of a software system. The thesis provides analysis and improvements on the Mealy adaptation of the model inference algorithm L* [Angluin 87]. It targets at reducing the number oftests required to learn models of software systems. The Mealy adaptation of thealgorithm L* requires learning models by asking two types of tests. First type oftests are asked to construct models i.e. output queries, whereas the second type is used to test the correctness of these models i.e. counterexamples. The algorithm uses an observation table to record the answers of output queries. Processing a counterexample may require a lot of output queries. The thesis addresses this problem and proposes a technique which processes the counterexamples efficiently. We observe that while learning the models of software systems asking output queries for all of the observation table rows and columns is not required. We propose a learning algorithm that avoids asking output queries for such observationtable rows and columns. In some cases to learn a software model, searching for counterexamples may govery expensive. We have presented a technique which learns the software models without asking and processing counterexamples. But this may add many columns to the observation table and in reality we may not require to ask output queries for all of the table cells. This technique asks output queries by targeting to avoid asking output queries for such cells. These contributions reduce the number of tests required to learn software models, thus improving the worst case learning complexity. We present the tool RALT which implements our techniques and the techniques are validated by inferring the examples like buffers, vending machines, mutual exclusion protocols and schedulers.

Detection of web vulnerabilities via model inference assisted evolutionary fuzzing / Détection de vulnérabilités Web par frelatage (fuzzing) évolutionniste et inférence de modèle

Le test est une approche efficace pour détecter des bogues d'implémentation ayant un impact sur la sécurité, c.a.d. des vulnérabilités. Lorsque le code source n'est pas disponible, il est nécessaire d'utiliser des techniques de test en boîte noire. Nous nous intéressons au problème de détection automatique d'une classe de vulnérabilités (Cross Site Scripting alias XSS) dans les applications web dans un contexte de test en boîte noire. Nous proposons une approche pour inférer des modèles de telles applications et frelatons des séquences d'entrées générées à partir de ces modèles et d'une grammaire d'attaque. Nous inférons des automates de contrôle et de teinte, dont nous extrayons des sous-modèles afin de réduire l'espace de recherche de l'étape de frelatage. Nous utilisons des algorithmes génétiques pour guider la production d'entrées malicieuses envoyées à l'application. Nous produisons un verdict de test grâce à une double inférence de teinte sur l'arbre d'analyse grammaticale d'un navigateur et à l'utilisation de motifs de vulnérabilités comportant des annotations de teinte. Nos implémentations LigRE et KameleonFuzz obtiennent de meilleurs résultats que les scanneurs boîte noire open-source. Nous avons découvert des XSS ``0-day'' (c.a.d. des vulnérabilités jusque lors inconnues publiquement) dans des applications web utilisées par des millions d'utilisateurs. / Testing is a viable approach for detecting implementation bugs which have a security impact, a.k.a. vulnerabilities. When the source code is not available, it is necessary to use black-box testing techniques. We address the problem of automatically detecting a certain class of vulnerabilities (Cross Site Scripting a.k.a. XSS) in web applications in a black-box test context. We propose an approach for inferring models of web applications and fuzzing from such models and an attack grammar. We infer control plus taint flow automata, from which we produce slices, which narrow the fuzzing search space. Genetic algorithms are then used to schedule the malicious inputs which are sent to the application. We incorporate a test verdict by performing a double taint inference on the browser parse tree and combining this with taint aware vulnerability patterns. Our implementations LigRE and KameleonFuzz outperform current open-source black-box scanners. We discovered 0-day XSS (i.e., previously unknown vulnerabilities) in web applications used by millions of users.

Automated test generation for production systems with a model-based testing approach / Génération de tests automatisés pour des systèmes de production avec une approche basée modèle

Ce manuscrit de thèse porte sur le problème du test basé modèle de systèmes de production existants, tels ceux de notre partenaire industriel Michelin, l’un des trois plus grands fabricants de pneumatiques au monde. Un système de production est composé d’un ensemble de machines de production contrôlées par un ou plusieurs logiciels au sein d’un atelier dans une usine. Malgré les nombreux travaux dans le domaine du test basé modèle, l’écriture de modèles permettant de décrire un système sous test ou sa spécification reste un problème récurrent, en partie à cause de la complexité d’une telle tâche. De plus, un modèle est utile lorsqu’il est à jour par rapport à ce qu’il décrit, ce qui implique de le maintenir dans le temps. Pour autant, conserver une documentation à jour reste compliqué puisqu’il faut souvent le faire manuellement. Dans notre contexte, il est important de souligner le fait qu’un système de production fonctionne en continu et ne doit être ni arrêté ni perturbé, ce qui limite l’usage des techniques de test classiques. Pour pallier le problème de l’écriture de modèles, nous proposons une approche pour construire automatiquement des modèles depuis des séquences d’événements observés (traces) dans un environnement de production. Pour se faire, nous utilisons les informations fournies par les données échangées entre les éléments qui composent un système de production. Nous adoptons une approche boîte noire et combinons les notions de système expert, inférence de modèles et machine learning, afin de créer des modèles comportementaux. Ces modèles inférés décrivent des comportements complets, enregistrés sur un système analysé. Ces modèles sont partiels, mais également très grands (en terme de taille), ce qui les rend difficilement utilisable par la suite. Nous proposons une technique de réduction spécifique à notre contexte qui conserve l’équivalence de traces entre les modèles de base et les modèles fortement réduits. Grâce à cela, ces modèles inférés deviennent intéressant pour la génération de documentation, la fouille de données, mais également le test. Nous proposons une méthode passive de test basé modèle pour répondre au problème du test de systèmes de production sans interférer sur leur bon fonctionnement. Cette technique permet d’identifier des différences entre deux systèmes de production et réutilise l’inférence de modèles décrite précédemment. Nous introduisons deux relations d’implantation : une relation basée sur l’inclusion de traces, et une seconde relation plus faible proposée, pour remédier au fait que les modèles inférés soient partiels. Enfin, ce manuscrit de thèse présente Autofunk, un framework modulaire pour l’inférence de modèles et le test de systèmes de production qui aggrège les notions mentionnées précédemment. Son implémentation en Java a été appliquée sur différentes applications et systèmes de production chez Michelin dont les résultats sont donnés dans ce manuscrit. Le prototype développé lors de la thèse a pour vocation de devenir un outil standard chez Michelin. / This thesis tackles the problem of testing (legacy) production systems such as those of our industrial partner Michelin, one of the three largest tire manufacturers in the world, by means of Model-based Testing. A production system is defined as a set of production machines controlled by a software, in a factory. Despite the large body of work within the field of Model-based Testing, a common issue remains the writing of models describing either the system under test or its specification. It is a tedious task that should be performed regularly in order to keep the models up to date (which is often also true for any documentation in the Industry). A second point to take into account is that production systems often run continuously and should not be disrupted, which limits the use of most of the existing classical testing techniques. We present an approach to infer exact models from traces, i.e. sequences of events observed in a production environment, to address the first issue. We leverage the data exchanged among the devices and software in a black-box perspective to construct behavioral models using different techniques such as expert systems, model inference, and machine learning. It results in large, yet partial, models gathering the behaviors recorded from a system under analysis. We introduce a context-specific algorithm to reduce such models in order to make them more usable while preserving trace equivalence between the original inferred models and the reduced ones. These models can serve different purposes, e.g., generating documentation, data mining, but also testing. To address the problem of testing production systems without disturbing them, this thesis introduces an offline passive Model-based Testing technique, allowing to detect differences between two production systems. This technique leverages the inferred models, and relies on two implementation relations: a slightly modified version of the existing trace preorder relation, and a weaker implementation proposed to overcome the partialness of the inferred models.Overall, the thesis presents Autofunk, a modular framework for model inference and testing of production systems, gathering the previous notions. Its Java implementation has been applied to different applications and production systems at Michelin, and this thesis gives results from different case studies. The prototype developed during this thesis should become a standard tool at Michelin.

Dazu werden zehntausende Bilder verwendet, die verrauschte zweidimensionale Projektionen des Partikels zeigen. Im ersten Schritt werden ein niedrig aufgelöstetes Anfangsmodell rekonstruiert sowie die unbekannten Bildorientierungen geschätzt. Dies ist ein schwieriges inverses Problem mit vielen Unbekannten, einschließlich einer unbekannten Orientierung für jedes Projektionsbild. Ein gutes Anfangsmodell ist entscheidend für den Erfolg des anschließenden Verfeinerungsschrittes. Meine Dissertation stellt zwei neue Algorithmen zur Rekonstruktion eines Anfangsmodells in der Kryo-Elektronenmikroskopie vor, welche auf einer groben Darstellung der Elektronendichte basieren. Die beiden wesentlichen Beiträge meiner Arbeit sind zum einen das Modell, welches die Elektronendichte darstellt, und zum anderen die neuen Rekonstruktionsalgorithmen. Der erste Hauptbeitrag liegt in der Verwendung Gaußscher Mischverteilungen zur Darstellung von Elektrondichten im Rekonstruktionsschritt. Ich verwende kugelförmige Mischungskomponenten mit unbekannten Positionen, Ausdehnungen und Gewichtungen. Diese Darstellung hat viele Vorteile im Vergleich zu einer gitterbasierten Elektronendichte, die andere Rekonstruktionsalgorithmen üblicherweise verwenden. Zum Beispiel benötigt sie wesentlich weniger Parameter, was zu schnelleren und robusteren Algorithmen führt. Der zweite Hauptbeitrag ist die Entwicklung von Markovketten-Monte-Carlo-Verfahren im Rahmen eines Bayes'schen Ansatzes zur Schätzung der Modellparameter. Der erste Algorithmus kann aus dem Gibbs-Sampling, welches Gaußsche Mischverteilungen an Punktwolken anpasst, abgeleitet werden. Dieser Algorithmus wird hier so erweitert, dass er auch mit Bildern, Projektionen sowie unbekannten Drehungen und Verschiebungen funktioniert. Der zweite Algorithmus wählt einen anderen Zugang. Das Vorwärtsmodell nimmt nun Gaußsche Fehler an. Sampling-Algorithmen wie Hamiltonian Monte Carlo (HMC) erlauben es, die Positionen der Mischungskomponenten und die Bildorientierungen zu schätzen. Meine Dissertation zeigt umfassende numerische Experimente mit simulierten und echten Daten, die die vorgestellten Algorithmen in der Praxis testen und mit anderen Rekonstruktionsverfahren vergleichen.
