This dissertation aims to understand the effect of incompatible side chains on the complexes of pi-conjugated electron-rich donors and electron-deficient acceptors in solution. The role of incompatible side chains were studied in simple mixtures of organic donor and acceptor molecules that form donor-acceptor complexes. The incompatible branched and linear alkane side chains on the acceptor and donor respectively prevented complex formation between naphthalene diimide acceptor and naphthalene ether donor. However, the incompatible hydrocarbon-fluorocarbon and polar-non polar side chain pairs did not affect complex formation between the donor and acceptor. In quaterthiophene-naphthalene diimide dyads, the incompatibility of the side chain on the acceptor with respect to the side chain on the donor do not have any influence on the donor-acceptor complex formation. Irrespective of the attached side chains, all the dyads show charge transfer absorption bands and have similar electron transfer rates. The effect of point of attachment of the acceptor to the donor in the quaterthiophene-flavin dyad is also studied.

Two-field nuclear magnetic resonance : spectroscopy and relaxation / Résonance magnétique nucléaire à deux-champs : spectroscopie et relaxationCousin, Samuel 22 September 2016 (has links)
Cette thèse traite de la RMN en phase liquide à champs multiples, pour la détermination de la structure et de la dynamique de petites molécules et de protéines. La dynamique ps-ns des chaînes latérales de la protéine ubiquitine a été étudiée par la relaxation du 13C des groupes méthyles δ1 des isoleucines, marqués sélectivement. Les vitesses de relaxation mesurées à plusieurs hauts champs magnétiques et les vitesses de relaxation longitudinale de 0.29 T à 9 T obtenues par relaxométrie haute résolution ont été analysées à l'aide du programme ICARUS, adapté à l’occasion pour les groupes méthyle. La matrice de relaxation a été calculée par un programme inédit, nommé RedKite. Un modèle de fonction de densité spectrale a été proposé pour prendre en compte les mouvements complexes des groupes méthyles. Nous avons ainsi pu accéder à une description de la dynamique des groupes méthyle sur trois ordres de grandeur d’échelles de temps. La spectroscopie RMN à deux champs magnétiques a été développée en collaboration avec Bruker. Le spectromètre à deux champs permet le contrôle des spins dans deux centres magnétiques avec une homogénéité suffisante et le transfert rapide de l’échantillon entre ces deux centres. Grâce à l'utilisation de cohérences à zéro-quantum, nous avons mesuré des spectres de corrélation homo- et hétéronucléaires à haute résolution dans lesquels les deux dimensions sont obtenues à deux champs très différents. Cette approche a été utilisée pour réduire considérablement la contribution de l’échange chimique à la relaxation transverse, permettant l’observation des signaux de noyaux en échange chimique invisibles à haut champ. / We present the development of multiple-field liquid-state NMR spectroscopy for the determination of the structure and dynamics of small molecules and proteins. Dynamics of proteins side-chains in the pico- to nanosecond range have been studied in the protein ubiquitin, by measuring the relaxation of carbon-13 nuclei in isoleucine-δ1 methyl groups, with site-specific isotope labelling. High-field relaxation rates and longitudinal relaxation rates obtained using high-resolution relaxometry have been analysed using a new version of the program ICARUS, adapted for methyl groups. The relaxation matrix has been calculated with a homemade program called RedKite. Models of spectral density function have been proposed to account for all motions of methyl groups. This unprecedented dataset allows for the description of motions in methyl groups over 3 orders of magnitudes of correlation times. Two-field NMR has been developed in collaboration with Bruker. The two-field NMR spectrometer allows for the control of nuclear spins in two magnetic centres with vastly different magnetic fields, coupled with a sample shuttle. Using zero-quantum coherences, homo and heteronuclear two-field high-resolution spectra have been obtained, where the two dimensions are acquired at very different magnetic fields. Such pulse sequences have been used to reduce the contribution of chemical exchange to transverse relaxation, even when this exchange makes signals invisible at high field. The reduced bandwidth of signals at low field has also been used to perform efficient isotropic mixing in a two-field TOCSY experiment. Correlations have been observed for carbon-13 signals separated by more than 150 ppm.

Acquisition of X-ray crystallographic data is always accompanied by structural degradation owing to the absorption of energy. The application of high-fluency X-ray sources to large biomolecules has increased the importance of finding ways to curtail the onset of X-ray-induced damage. A significant effort has been under way with the aim of identifying strategies for protecting protein structure. A comprehensive model is presented that has the potential to explain, both qualitatively and quantitatively, the structural changes induced in crystalline protein at 100 K. The first step is to consider the qualitative question: what are the radiation-induced intermediates and expected end products? The aim of this paper is to assist in optimizing these strategies through a fundamental understanding of radiation physics and chemistry, with additional insight provided by theoretical calculations performed on the many schemes presented.

The Rôle of Side-Chains in Polymer Electrolytes for Batteries and Fuel CellsKaro, Jaanus January 2009 (has links)
The subject of this thesis relates to the design of new polymer electrolytes for battery and fuel cell applications. Classical Molecular Dynamics (MD) modelling studies are reported of the nano-structure and the local structure and dynamics for two types of polymer electrolyte host: poly(ethylene oxide) (PEO) for lithium batteries and perfluorosulfonic acid (PFSA) for polymer-based fuel cells. Both polymers have been modified by side-chain substitution, and the effect of this on charge-carrier transport has been investigated. The PEO system contains a 89-343 EO-unit backbone with 3-15 EO-unit side-chains, separated by 5-50 EO backbone units, for LiPF6 salt concentrations corresponding to Li:EO ratios of 1:10 and 1:30; the PFSA systems correspond to commercial Nafion®, Hyflon® (Dow®) and Aciplex® fuel-cell membranes, where the major differences again lie in the side-chain lengths. The PEO mobility is clearly enhanced by the introduction of side-chains, but is decreased on insertion of Li salts; mobilities differ by a factor of 2-3. At the higher Li concentration, many short side-chains (3-5 EO-units) give the highest ion mobility, while the mobility was greatest for side-chain lengths of 7-9 EO units at the lower concentration. A picture emerges of optimal Li+-ion mobility correlating with an optimal number of Li+ ions in the vicinity of mobile polymer segments, yet not involved in significant cross-linkages within the polymer host. Mobility in the PFSA-systems is promoted by higher water content. The influence of different side-chain lengths on local structure was minor, with Hyflon® displaying a somewhat lower degree of phase separation than Nafion®. Furthermore, the velocities of the water molecules and hydronium ions increase steadily from the polymer backbone/water interface towards the centre of the proton-conducting water channels. Because of its shorter side-chain length, the number of hydronium ions in the water channels is ~50% higher in Hyflon® than in Nafion® beyond the sulphonate end-groups; their hydronium-ion velocities are also ~10% higher. MD simulation has thus been shown to be a valuable tool to achieve better understanding of how to promote charge-carrier transport in polymer electrolyte hosts. Side-chains are shown to play a fundamental rôle in promoting local dynamics and influencing the nano-structure of these materials.

Essa funcionalização pode ocorrer pela presença de insaturações, grupos aromáticos, éteres, álcoois, tióis, aminas, nitrilas entre outros grupos nas cadeias dos substituintes. Nesta tese são reportados os estudos dos complexos formados por ânions tetrafluorborato e cátions imidazólio substituídos por grupos metila, etila, propila, butila, isobutila, vinila, propargila, alila, crotila e metalila, observando assim o efeito da presença de substituintes contendo cadeias insaturadas em comparação com os de cadeias saturadas nas estruturas, distribuições de carga, energias de interação e propriedades físico-químicas desses sistemas. Nesses sistemas foram observados intensos efeitos de polarização e transferência de carga ânion-cátion. Foram encontradas diversas relações entre volumes iônicos, energias de interação dos íons e as propriedades de transporte dos respectivos líquidos iônicos. / The methods of computational quantum chemistry have been used to study the molecular structures and the interaction energies of cations and anions which are components of some functionalized ionic liquids derived from imidazolium. The objective of this study is comparing and relating the effects of the presence of functionalization of the side chains of the imidazolium with the properties of these ionic liquids. This functionalization can occur by the presence of unsaturated side chains, aromatic groups, ether, alcohols, thiols, amines, nitriles among other groups in the side chains. In this thesis are reported the studies of the complexes formed of tetrafluorborate anions and imidazolium cations with side chains methyl, ethyl, propyl, butyl, isobutyl, vinyl, propargyl, allyl, crotyl and methallyl, thus observing the effects of the presence of unsaturated side chains compared to saturated ones on the structures, charge distributions, interaction energies and physicochemical properties of these systems. It was observed in these systems strong effects of polarization and anion-cation charge transfer. It was found several relations between ionic volumes, interation energies of the ions and the transport properties of the respective ionic liquids.
