Immunological and epidemiological investigations into avian malaria in the African penguin during rehabilitation and in breeding colonies

Thesis (MSc)--University of Stellenbosch, 2005. / ENGLISH ABSTRACT: The African penguin, which occurs along the south-eastern and south-western shores of South-Africa and Namibia, has experienced a severe reduction in population numbers due to guano and egg collection in the first half of the 19th century, and oil pollution in the second half of the 19th century as a result of oil tankers rounding the Cape of Good Hope. The population would have been reduced by a further 19% had it not been for the rehabilitation of penguins at the South African National Council for the Conservation of Coastal Birds (SANCCOB) facility. Although this has been very successful, mortalities as a result of avian malaria infection have considerably reduced the efficiency of rehabilitation. In an effort to assess the role of immunity against malaria in combating the disease, an enzyme-linked immunosorbent assay (ELISA) for the detection of antibody levels to avian malaria was developed. The ELISA was used to detect antibody levels to avian malaria of penguins on entry and during rehabilitation from October 2001 to January 2003. The aim of this study was to continue the determination of antibody levels to avian malaria of penguins entering the SANCCOB facility, in order to allow an evaluation of the antibody levels to avian malaria for two full calendar years. This investigation was combined with a polymerase chain reaction (PCR)-based method, capable of detecting any Plasmodium species in penguin serum. These two methods were also used to investigate avian malaria in several breeding colonies in order to assess the role avian malaria may play in the survival of the African penguin in the wild. Results indicated that the ability of penguins to produce anti-Plasmodium antibodies was not influenced by oiling and that infection with malaria was not due to recrudescence but rather due to infection via mosquitoes. This indicated a possible role of the SANCCOB facility in exposing the penguins to avian malaria. However a large number of penguins arrived at the facility previously infected with malaria, indicating that malaria was present in the breeding colonies. Investigations in the breeding colonies revealed extremely high avian malaria prevalence even though no sick birds or mortalities were observed. This raised the question whether different types of malaria are responsible for infection in the SANCCOB facility and breeding colonies. / AFRIKAANSE OPSOMMING: Die Afrika Pikkewyn kom langs die suid-oostelike en suid-westelike kus van Suid Afrika en Namibië voor. In die afgelope eeu het hierdie spesie ‘n geweldige afname in populasie getalle ondervind. Dit was hoofsaaklik die gevolg van die versameling van guano en pikkewyneiers in die eerste helfte van die 19de eeu en oliebesoedeling in die tweede helfde van die 19de eeu. Die “South African Foundation for Conservation of Coastal Birds” (SANCCOB) is ‘n seevoëlreddings- en rehabilitasiesentrum vir siek, beseerde en ge-oliede pikkewyne. The effects of land use changes on the distribution of forest dependent bird species in South Africa

Thesis (MSc)--Stellenbosch University, 2015. / ENGLISH ABSTRACT: Forests in South Africa have had a long history of human utilization and disturbance, and are under threat from a variety of anthropogenic land use changes. Foremost of these are deforestation and forest degradation, impacting the species native to these forests. The aims of this study were to determine changes in the distribution of forest dependent bird species according to the South African Bird Atlas Project; to relate these changes to changes in land-use; to identify links between these changes; to determine the extent, location and causes of the decline of each forest dependent bird species; and to identify current risks to forest dependent bird species in South Africa. Range data on 57 forest dependent bird species from SABAP1 (1987-1992) and SABAP2 (2007-present) were analyzed. Of these, 28 species were found to have declining ranges. Thirty sites across South Africa were identified as being most at risk, with all having experienced a loss of more than 10 of the 57 forest dependent bird species between SABAP1 and SABAP2. The range change data of the 28 species with decreasing ranges were correlated with data on changes in land cover over the same time period to infer relationships between changes in land use and change in bird ranges. Occupancy modelling was done to determine which land cover types affect extinction and initial presence. Individual species characteristics were analyzed to determine links between characteristics and response to land use change. A pan-European trait-based risk assessment framework was applied to all 57 species to identify habitats and species most at risk, as well as the most important threats to species persistence. Results showed that natural vegetation decreased in 67% of sites, while plantations and cultivation increased in 50% of sites. Occupancy modelling showed extinction likelihood to increase with plantations in some species, while plantations mitigated extinction likelihood in other species. Urbanization and cultivation likewise mitigated extinction likelihood in some species. Natural vegetation was replaced by cultivation, while cultivation was replaced by urbanization. The number of species lost increased with a loss of natural vegetation. Twenty two of the thirty sites experienced deforestation of indigenous forests between 2000 and 2013/2014; changes in natural vegetation in these sites can be attributed primarily to deforestation, and a loss of plantations. While most at-risk sites were in the Eastern Cape, there was no geographic grouping of species loss or of land use change. Most species lost were birds of prey or insectivores, and species characteristics and habitat preferences determined the sites from which they were lost. The Cape parrot (Poicephalus robustus), rufous-chested sparrowhawk (Accipiter rufiventris) and the migratory Eurasian golden oriole (Oriolus oriolus) suffered the largest declines in range size and are thought to be most at risk. Montane forests were found to be more at risk than other forest types. The major risks facing montane forests were increased abundance of small predators, increased fire suppression, increased soil management, removal of deadwood and reduced diversity of tree species. These threats are all products of plantation forestry and local harvesting. Nesting risk was higher than foraging risk for all species, indicating that nesting habitat should be better preserved. Half of South Africa’s forest dependent bird species have declining ranges, with the loss of these species most prominent in the Eastern Cape. Natural vegetation loss, comprising mostly recent deforestation; increased cultivation and urbanization; and changes in plantation cover are thought to be the main factors determining these declines. Montane forests in particular should be better protected to preserve forest dependent species, and the negative effects of plantation forestry and local harvesting should be mitigated. / AFRIKAANSE OPSOMMING: Suid-Afrika het ‘n lang geskiedenis van woude wat deur mense gebruik, asook vernietig word. Assembly and disassembly of bird pollination communities at the Cape of Africa

Thesis (PhD (Botany and Zoology))--Stellenbosch University, 2011. / ENGLISH ABSTRACT: With the current global decline in pollinators, and the concurrent decline in plant species, pollination research is becoming increasingly important. However, studies outside Europe and North-America and on groups other than insects are needed to make generalisations possible. In this thesis I study how pollination structures plant and bird communities in a biodiversity hotspot, the Cape Floristic Region of South Africa. I show that bird-plant pollination mutualisms are an important ecological factor structuring ornithophilous Proteaceae and nectar-feeding bird communities. This close association between plant and bird communities suggests an important role for community wide pollination mutualisms. How these mutualisms disassemble in reaction to a range of anthropogenic impacts is determined. Firstly, I use experimental manipulation of honeybee density to test whether honeybee farming affects nectar-feeding birds. Hive addition increased honeybee abundance far above natural levels but nectar-feeding bird pollinators were not consistently affected. Secondly, I document the impact of a two lane tar road on the bird pollination community. The two-fold decline found in pollination along roadsides, should have important implications for the way we view and manage road verges for ecological processes. Thirdly, I investigated how fragmentation affects bird-pollination communities by assessing an endangered, bird-pollinated plant, Brunsvigia litoralis. The only flower visitor at the urban sites, the shorter billed Greater Double-collared Sunbird is unable to access the nectar due to a long perianth tube. The longer billed Malachite Sunbird was the sole pollinator of B. litoralis at the rural site, significantly increased seed set. The lack of ecological analogs in these urban fragments might place pollinator specialist plants, such as B. litoralis, at risk. Fourthly, fire is a frequent disturbance in communities of bird-pollinated plants. In a before/after fire observation study and a burnt/unburnt transplant study, birds visited flowers in the “before fire” and “unburnt” areas only. The results are surprising given the large number of bird-pollinated plants flowering in the early post-fire vegetation. Lastly, I find that alien invasive plant species are incorporated into the native pollination community in a spectacular way; sunbirds adapt to a hummingbird-like, hovering lifestyle to obtain nectar. Alien invasive plants greatly increase nectar-feeding bird abundance; in turn, birds enhance seed set in these alien plants. I conclude by asking whether the disassembling of bird pollination communities really matters. To answer this question I report on a decade of demographic data on the geophytic bird-pollinated Brunsvigia orientalis. In the demographic analysis, the elasticity component for reproduction was more important than expected for a long lived plant. Reduced population growth in the shade and a large investment in a winged inflorescence, suggest B. orientalis is a light demanding, well dispersed, gap colonising species. The link between pollination and seed has been made before, but I take this one step further and show that pollination intensity predicts population growth rate. By linking plant demography and pollination, I was able to predict the future of plant populations under variable pollination conditions. The disassembly of bird pollination communities only becomes important for population persistence once the mutualism has almost entirely broken down. / AFRIKAANSE OPSOMMING: Met die huidige globale afname in bestuiwers en die gelyktydige afname in plant spesies, word bestuiwing navorsing toenemend belangrik. Studies buite Europa en Noord-Amerika en op groepe anders dan insekte is nodig on veralgemenings moontlik te maak. In hierdie tesis bestudeer ek hoe bestuiwing struktuur gee and plant en voël gemeenskappe in 'n biodiversiteit hotspot, die Kaapse Floristiese Ryk van Suid-Afrika. Ek wys dat voël-plant bestuiwings mutualismes 'n belangrike ekologiese faktor is in die strukturering van voël bestuifde Proteaceae gemeenskappe en nektar-etende voël gemeenskappe. Hierdie noue assosiasie tussen plant en voël gemeenskappe impliseer 'n belangrike rol vir gemeenskapwye bestuiwings meganismes. Uitheemse indringer plante het nektar-etende voël hoeveelhede laat toeneem; in reaksie het voëls saad opbrengs vermeerder. In konklusie vra ek of hierdie aftakeling van die voël bestuiwers gemeenskap belangrik is. Om hierdie vraag te antwoord assesseer ek 'n dekade van demografiese data van die geofietiese, voël-bestuifde plant, Brunsvigia orientalis. Statistical models for the long-term monitoring of songbird populations : a Bayesian analysis of constant effort sites and ring-recovery data

To underpin and improve advice given to government and other interested parties on the state of Britain’s common songbird populations, new models for analysing ecological data are developed in this thesis. These models use data from the British Trust for Ornithology’s Constant Effort Sites (CES) scheme, an annual bird-ringing programme in which catch effort is standardised. Data from the CES scheme are routinely used to index abundance and productivity, and to a lesser extent estimate adult survival rates. However, two features of the CES data that complicate analysis were previously inadequately addressed, namely the presence in the catch of “transient” birds not associated with the local population, and the sporadic failure in the constancy of effort assumption arising from the absence of within-year catch data. The current methodology is extended, with efficient Bayesian models developed for each of these demographic parameters that account for both of these data nuances, and from which reliable and usefully precise estimates are obtained. Of increasing interest is the relationship between abundance and the underlying vital rates, an understanding of which facilitates effective conservation. CES data are particularly amenable to an integrated approach to population modelling, providing a combination of demographic information from a single source. Such an integrated approach is developed here, employing Bayesian methodology and a simple population model to unite abundance, productivity and survival within a consistent framework. Independent data from ring-recoveries provide additional information on adult and juvenile survival rates. Specific advantages of this new integrated approach are identified, among which is the ability to determine juvenile survival accurately, disentangle the probabilities of survival and permanent emigration, and to obtain estimates of total seasonal productivity. The methodologies developed in this thesis are applied to CES data from Sedge Warbler, Acrocephalus schoenobaenus, and Reed Warbler, A. scirpaceus.

Consequences of reduced bird densities for seed dispersal

The decline in range and density of frugivorous birds worldwide could have consequences for the functioning of ecosystem processes such as seed dispersal. I endeavoured to determine the effects of bird declines on seed dispersal and assess the current status of dispersal in New Zealand. My first aim was to determine whether decreased bird density can reduce competitive interactions between birds, leading to birds concentrating on higher-reward fruit species. I measured fruit removal rates and fruit preferences of birds in Canterbury forest remnants with high (Hay and Prices) and low (Lords and Kaituna) bird densities. Removal rates of Melicytus ramiflorus and Coprosma spp. were lower at low-bird sites, and the size of this effect was greater for low-reward plant species. Coprosma areolata (a low-sugar fruit) had limited dispersal at Kaituna (59% fruit removed by end of 2012 season), compared with 92% removal at Hay, whereas 99-100% of M. ramiflorus and C. robusta (higher-sugar) fruits were removed at both sites. My second aim was to determine whether seed dispersal by introduced possums (Trichosurus vulpecula) can compensate for bird declines. I analysed seeds present in possum and bird faecal samples collected at Kowhai Bush, Kaikoura. Possums dispersed <3% of the total seeds, much less than bellbirds (21%), silvereyes (16%), song thrushes (33%) and blackbirds (28%). Possums also destroyed approximately 15% of seeds found in faeces, reduced the germination of gut-passed C. robusta seed to half of that from bird faeces (30% vs. 60-70%), and did not swallow fruits any larger than those moved by the much smaller birds (c. 7 mm diameter). My third aim was to determine the relationship between percentage of fruits dispersed and distance from parent tree for three large-seeded trees; Beilschmiedia tawa, Elaeocarpus dentatus, and Prumnopitys ferruginea. I fitted dispersal kernels to the observed dispersal distances out to 50 m for both undispersed whole fruits and seeds consumed by a bird, and found that dispersal quantity below the parent tree strongly underestimates total dispersal quantity. The average percentage dispersed overall was 81% for B. tawa, 75% for E. dentatus and 91% for P. ferruginea, and for all species finding only 11-18% clean seeds under the parent tree would correspond to an overall percent dispersed of at least 50% of the whole seed crop. My final aim was to determine the consequences of dispersal failure for recruitment in three plant species; Elaeocarpus hookerianus, Ripogonum scandens, and C. robusta. I compared the fate of dispersed and undispersed seeds in a manipulative field experiment. Exclusion of mammals plus removal of fruit pulp had the greatest effect on survival, while the combined effects of dispersal failure (under parent, high density, whole fruit) and inclusion of mammals decreased the number of live seedlings present at the final count by 75-92%. Overall, most native plants were receiving adequate dispersal and there was little evidence for strong risks to plant regeneration from dispersal failure, despite the reduced bird densities and ongoing negative effects of introduced mammals in New Zealand.

The western Amazon is known to be one of the most biologically diverse regions in the world, yet information about the spatial distribution of that biodiversity and the processes governing its distribution remains scarce. An improved understanding of those biogeographic patterns and processes can inform conservation and development planning in areas where anthropogenic landscape change is ongoing. Spatial components of biodiversity are known to be influenced by historical and present-day physical and human geographic processes. There is evidence that major Amazonian rivers form the boundaries of biological regions, at least for birds. Other factors that may influence bird species composition include the dispersal limitations of individual species, forest plant species composition and structure, topography, forest fragmentation, and hunting. Sites where bird species composition was measured in this study represented mature, upland forest on both sides of the Amazon River, and a range of non-flooded forest types, as indicated by soil and plant surveys. Bird species compositional variation was closely correlated with variation in plant species composition, human disturbance associated with forest fragmentation, and position north or south of the Amazon River. The strongest differences were between opposite sides of the river, even though local environments, including plant composition, were not different on the two sides. This strongly suggests that historical biogeographic factors, rather than present-day environmental gradients, are responsible for bioregional boundaries at Amazonian rivers. The difference between plant and bird distributions at this scale underscores the pressing need to re-evaluate general notions of bioregional complexity and pattern in the Amazon basin. Locally, the influence of habitat fragmentation on animal communities, including reduced species richness, was confirmed. The influence of local floristic variation is of particular importance due to its ubiquity across western Amazonia. Thus, understanding the distributions of soils and vegetation is critical for explaining Amazonian animal diversity. The use of these factors to model bird community heterogeneity contradicts assumptions that the processes shaping Amazonian animal community diversity are too complex to measure efficiently, and their use contributes a new understanding of the dimensions of that diversity. / text

A Range-wide Assessment of Migratory Connectivity for the Prothonotary Warbler Using Stable Hydrogen Isotopes

Populations of many species of migratory birds are declining, and an understanding of how populations are linked between the breeding and nonbreeding grounds is necessary in order to determine drivers of declines. While all current tracking technologies to study the movements of small songbirds are limited by their coarse resolution, tracking birds by measuring stable isotopes in keratin offers an advantage because it requires only a single capture and is cost-effective, which leads to robust sample sizes. While this tracking method is accurate, stable hydrogen isotope values measured in feathers (δ2Hf) are known to be variable within a site, and may be influenced by the hydrology of a site. In this study, we assessed sources of variation in δ2Hf values in a wetland-associated Neotropical migratory bird, the prothonotary warbler (Protonotaria citrea), by comparing δ2Hf values among ages, sexes, years and feather type. We found that age and year significantly influence δ2Hf values, and that differences between primaries and rectrices are statistically significant but generally small. We also tested the accuracy and precision of models to assign prothonotary warblers to their breeding origin using known-origin feathers. We assigned birds in a spatially-explicit manner using an interpolated surface of stable hydrogen values measured in precipitation (δ2Hp), and developed a species-specific calibration equation to account for the offset between δ2Hf and δ2Hp, which explained 51% of the variation in δ2Hf values. We incorporated breeding bird abundance as prior information in our assignment model, and compared two sources of abundance data: the Breeding Bird Survey and a spatio-temporal exploratory model developed with eBird data. The assignment model with no prior information was accurate (83% of birds correctly assigned to their true location of origin), but imprecise (50% of grid cells assigned as likely locations of origin). Incorporating abundance as prior information led to a decrease in accuracy (9-14% of birds correctly assigned) but higher precision (1% of grid cells assigned as likely). We also assigned prothonotary warblers to their breeding origin using feathers collected from across the nonbreeding range. We found that all nonbreeding sampling locations contained a mixture of birds whose origins spanned the majority of the breeding range, with no evidence of strong connectivity between the seasons. In the absence of strong connectivity, the influence of events occurring at one nonbreeding location will be widespread and diffuse across the breeding range. For prothonotary warblers, understanding connectivity can help conservation planners understand how nonbreeding season habitat destruction and other processes influence population dynamics. We recommend that future studies account for age and year variation in δ2Hf values when possible, and continue to examine the trade-off between precision gained and accuracy lost when using abundance as prior information.

Differences in Basal Metabolic Rates, Heart Masses, and Hematocrits of Bats, Terrestrial Mammals, and Birds

Bats are the only mammals capable of powered flight. In flight, bats consume up to 20 times more oxygen per hour than under basal conditions. This is twice the increase reported for running mammals of the same body sizes. Birds are the only other group of vertebrate capable of powered flight. By plotting morphological and physiological parameters against body mass for bats, terrestrial mammals, and birds, we can observe to what extent these parameters permit high rates of oxygen delivery necessary for flight. In this study we analyzed basal metabolic rate, heart mass, and hematocrit, and compared how differently they scale in the afore-mentioned groups. We found that larger heart masses are associated with the ability to fly; hematocrit values for birds change markedly with body size, while those for mammals and bats are nearly independent of body size; and that BMR scales differently in all three groups.

STUDY OF REQUIREMENTS FOR POST-CONSTRUCTION AUTOMATED BIRD MITIGATION SYSTEMS FROM STAKEHOLDER’S PERSPECTIVE

The expansion of wind power comes with additional risks for bird populations, one of which is the collision with wind turbine components, mainly the rotating blades. In order to mitigate this risk, few systems on the market propose solutions with modules that deter the birds from the wind turbine or trigger the temporary shutdown of the turbines.The thesis seeks to obtain a common view from different stakeholders in order to create a list of requirements that the bird protection systems must have so as to be accepted by all the parties involved in the wind industry in Sweden. In order to meet this objective, interviews were conducted with interested stakeholders. Consequently, the interviews were summarized and common points were extracted to create a list of requirements and additional suggestions.Firstly, a comprehensive literature review was done that has pointed out issues like impacts of wind farms on bird species, especially raptors, causes of bird mortality, environmental legislation in European Union and Sweden, and current solutions on mitigating the risk of collisions with wind turbines onshore. Additionally, the author looked up into the most efficient ways to engage the stakeholders in constructive discussions and develop an easy framework for presenting the requirements.The primary data was collected through interviews with stakeholders representing 12 organizations. In the next steps, the data was analyzed by summarizing each interview and identifying the common and differentiating points in respondents’ views and suggestions over automated bird mitigation systems. The identified points laid the basis for a list of requirements considered important for safe and efficient bird mitigation systems in Sweden. Among others, stakeholders identified that the most crucial issues regarding bird mitigation systems are the response time to shutdown of the turbine, distance from the birds’ species living areas, need of species identification in bad weather conditions and night time and overall financial feasibility of such technologies.

Migratory routes and stopover behaviour in avian migration

Migratory birds, some small and light weight as matchboxes, engage in seasonal inter-continental journeys in order to take advantage of the long summer days and abundance of food at northern latitudes to breed and raise their young, and then escape the harsh winters by migrating to lower latitudes. This thesis deals with two important aspects of migration, the routes taken during migration and the birds’ behaviour at stopovers. The migratory routes are for many species unknown, whole or in part, and this is especially true for species that migrate nocturnally. At stopovers birds replenish fuel reserves that powers migratory flight, and studying how birds utilise stopovers is important in order to understand how migration is organised. In this thesis I have used modern tracking technology to study both continental wide movements of thrush nightingales (Luscinia luscinia) and common rosefinches (Carpodacus erythrinus) using small light-level geolocators, and smaller scale movements at a single stopover site of garden warblers (Sylvia borin) using miniature radio-transmitters. I have also studied the fuelling behaviour of garden warblers during autumn migration in the field and in the lab, and great reed warblers (Acrocephalus arundinaceus) at a stopover site on Crete during spring migration after the Sahara crossing. The thesis discusses the significance of several aspects of migration shown by the birds that would have been very difficult to detect without the aid of modern tracking technology, such as loop migration, prolonged stops during migration, multiple wintering sites, and nocturnal relocations at stopover sites. Studies carried out at stopover sites also show that garden warblers and great reed warblers can attain large fuel loads even at sites where they have no barrier to cross and this might be a result of good foraging conditions. The thesis also highlights the importance of combining different techniques when studying stopover behaviour to get reliable estimates on stopover durations and fuel deposition rates as well as the importance of choosing sites preferred by birds when planning stopover studies. / <p>At the time of the doctoral defense, the following papers were unpublished and had a status as follows: Paper 4: Manuscript.
