LARGE-SCALE MICROARRAY DATA ANALYSIS USING GPU- ACCELERATED LINEAR ALGEBRA LIBRARIES

Zhang, Yun 01 August 2012 (has links)
The biological datasets produced as a result of high-throughput genomic research such as specifically microarrays, contain vast amounts of knowledge for entire genome and their expression affiliations. Gene clustering from such data is a challenging task due to the huge data size and high complexity of the algorithms as well as the visualization needs. Most of the existing analysis methods for genome-wide gene expression profiles are sequential programs using greedy algorithms and require subjective human decision. Recently, Zhu et al. proposed a parallel Random matrix theory (RMT) based approach for generating transcriptional networks, which is much more resistant to high level of noise in the data [9] without human intervention. Nowadays GPUs are designed to be used more efficiently for general purpose computing [1] and are vastly superior to CPUs [6] in terms of threading performance. Our kernel functions running on GPU utilizes the functions from both the libraries of Compute Unified Basic Linear Algebra Subroutines (CUBLAS) and Compute Unified Linear Algebra (CULA) which implements the Linear Algebra Package (LAPACK). Our experiment results show that GPU program can achieve an average speed-up of 2~3 times for some simulated datasets.

Amongst the candidates for such role, recent data has brought the extracellular vesicles (EVs) into the field. Aiming to characterize EVs present on the intraluminal fluid of different segments of the epididymis, such as cauda and caput in male Wistar rats, this research assessed the influence of sexual developmental stages on the concentration and size distribution of epididymal EVs. The individuals were also grouped in terms of sexual developmental stages, clustered as ???prior to puberty, ???puberty???, and ???post-puberty???. TRPS based analysis showed a significant shifts in concentration and diameter of such EVs between clustering groups as well as epididymal segment groups. Caput epididymal EVs were found presenting reduced concentration and reduced diameter when compared to cauda epididymis EVs. Regarding the more sexually developed individuals, those showed higher EVs counts than ???prior to puberty??? ones. Additional findings suggest that post-puberty epididymal EVs are enlarged in comparison to the two other groups. Such data might serve a purpose of better comprehending the processes regarding spermatic maturation and capacitation (fertilization), offering findings that bring up clinically important issues regarding male epigenesis and father-to-offspring effects.

Environmental concerns have been rising in recent years, mainly due to the use of various petroleum products, which take years to degrade in nature. To minimize this problem, several studies focus on the use of natural biodegradable materials. In this context, it has been found that manioc starch can be used as raw material for the production of a biopolymer that can be used as a thermal insulation. The biopolymer was produced by a controlled thermal expansion process with volumetric fractions of 30% water and 70% cassava starch. The physical and thermal properties of the material were analyzed in order to obtain data on the feasibility of its use as thermal insulation. The material had a thermal conductivity of 0.152 W / mK, and can be applied as an insulator in hot systems up to 270 ? C and a temperature resistance limit of 270 ? C observed by thermogravimetric analysis. Cassava starch biopolymer proved to be efficient in thermal insulation, due to its properties similar to those of commercially available thermal insulators. In addition, flammability analyzes were performed, to which the material presented as non-flammable. In addition, hardness was analyzed by characterizing it as a hard material. In view of this, the material proved promising to be applied as a thermal insulation. These analyzes were based on ABNT, ASTM and UL-94 standards and the results obtained experimentally prove that the biopolymer of cassava starch can be used for thermal insulation purposes.

Since titanium dioxide (TiO2) has high photocatalytic activity and also antimicrobial, self-cleaning surfaces in your application has been explored. In this study a comparison was made between two synthesis routes to obtain TiO2 nanoparticles by hydrothermal method assisted by microwave. And after analysis of XRD and SEM was considered the best material for use in nanocomposites. It was deposited nanocomposite film of poly (dimethyl siloxane) (PDMS) with 0.5, 1, 1.5 and 2% by weight of nanoparticles of titanium dioxide (TiO2) by the spraying method. The nanocomposite was diluted with hexane and the suspension was deposited onto glass substrate, followed by curing in an oven with forced air circulation. The photocatalytic activity of the nanocomposite impregnated with methylene blue was evaluated by UV- vis spectroscopy from the intensity variation of absorption main peak at 660nm with time of exposure to the UV chamber. Changes in the contact angle and microhardness were analyzed before and after UV aging test. The effect of ultraviolet radiation on the chemical structure of the PDMS matrix was evaluated by spectrophotometry Fourier transform infrared (FTIR).The results indicated that the addition of TiO2 nanoparticles in the coating PDMS gave high photocatalytic activity in the decomposition of methylene blue, an important characteristic for the development of self-cleaning coatings / Nas ?ltimas d?cadas tem-se observado um crescimento acentuado no estudo da ?rea de nanoci?ncia e nanotecnologia em que inclui-se nessa ?rea, o estudo de nanocomp?sitos com propriedades autolimpantes. Two samples were prepared, one by varying the concentration of strontium in lanthanum ortoferrites La1?xSrxFeO3?? with (0 ? x ? 0.5), and another batch of samples of type, La1/3Sr2/3FeO3??, now varying only the temperature of calcination. Our samples were obtained by Pechini method and sintered in air and oxygen atmospheric. Their crystal structures were determined by x-ray diraction (XRD), scanning electron microscopy (SEM), where we observed that the samples (0 ? x ? 0.3) have orthorhombic symmetry and the volume of the single cell decreases with the increasing of concentration of strontium. For x = 0.5 it is only observed the simple phase when that is sintered in O2 atmospheric. Their magnetic characteristics were obtained by the M?ssbauer spectroscopy and magnetic measurements. The magnetization measurements for samples La1?xSrxFeO3?? with (0 ? x ? 0.5) revealed that the magnetization decreases with increasing concentration of strontium, but for the sample x = 0.4 the magnetization shows a high coercive field and a ferrimagnetic behavior, which is attributed to a small amount of strontium hexaferrite. As for the samples La1/3Sr2/3FeO3?? calcined between 800 oC e 1200 oC. The hysteresis curves revealed two distinct behaviors: an declined antiferromagnetic behavior (Canted) for samples calcined between 800 oC and 1000 oC and a paramagnetic behavior for the samples calcined at 1100 oC e 1200 o C. Thermal hysteresis and sharp peaks around the N?el temperature (TN), over the curves of specific heat as a function of temperature was only observed in calcined samples with 1100 oC and 1200 oC. This eect is attributed to the charge ordering. These results indicate that the charge ordering occurs only in the samples without oxygen deficiency.

The assimilation of the way a zeolite is formed from an amorphous system and the control over size and morphology of the synthesis products are fundamental aspects for "zeolitic engineering". A system for the synthesis of the mordenite zeolite was studied, which made it possible to obtain MOR phase without indicating the presence of any other phase. Variations were made in the parameters: thermal treatment condition, temperature, time, gel dilution, water content and degree of purity, sodium content, aging and type of silica, aiming to establish the relationship between product size and morphology with the modifications made. The crystallization temperature showed to be a prime factor with respect to particle size and crystallites. Dilution of the synthesis gel (50% w / w) provided a reduction in the crystallite aggregation and the variation of the water content in the synthesis implied changes in zeolitization rates. The sodium content modified the growth of the crystals and the increase of intergrowths and aggregations of particles. Changes in the silica source increased the growth rate of the crystals and contributed to changes in their size. Larger crystals were obtained from systems with higher concentrations of sodium cations as nanocrystallite aggregates. Aggregates of small pure mordenite crystallites of up to about 50 nm were obtained with syntheses performed at 150 ? C and with the dilution of the already prepared gel. Lower sodium and water content and the use of silica sources with a greater specific area (relative to this type of material) also tend to result in smaller crystallites. Opposite conditions enabled the highest growth, generating crystals up to 1 ?m on average. The results showed that it is possible to exert some control over the particle size and crystallites of the mordenite zeolite by adjusting parameters inherent to the conventional synthesis system.

Gold nanoparticles (NPO) have emerged as an important modality of treatment for cancer, due to their physicochemical characteristics. In addition to this, the antihypertensive carvedilol has been shown in the recent literature to be antitumor potential. Therefore, the objective of this study was to evaluate the antitumor action, isolated and combined, of the gold nanoparticle and antihypertensive carvedilol on tumor cells (HepG2) and non-tumor cells (HEK-293) at 24 hours and 48 hours. The viability test was carried out by exclusion of tripan blue at doses of NPO (1 ?g / ml, 3 ?g / ml, 6.25 ?g / ml, 12.5 ?g / ml, 25 ?g / ml and 50 ?g / Ml) and carvedilol (1.5 ?M, 3 ?M, 6.25 ?M, 12.5 ?M, 50 ?M, 100 ?M, 200 ?M and 300 ?M) were used to select those that would cause low inhibition of growth of HepG2 cells . In the combined treatment, cells were treated with NPO and 24 hours later treated with carvedilol at different doses (3 ?g / ml NPO + 1.5 ?M carvedilol and 6.25 ?g / ml NPO + 3 ?M carvedilol). Selected doses of NPO viability test (3 ?g / ml and 6.25 ?g / ml) and carvedilol (1.5 ?M and 3 ?M) were used, alone and in combination, for cell death analysis by flow cytometry By the labeling of Anexins V-FITC and propidium iodide (PI). Oxidative stress analysis was performed by the determination of GSH and the levels of Malondialdehyde (MDA). Subsequently, tumor cells were analyzed for expression of caspase-3, caspase-8, Bcl-2 and MAPK / ERK proteins by immunofluorescence microscopy. Then, mRNA levels of FADD, Apaf-1, survivin, MDR-1, EGFR, Akt and mTOR were analyzed by relating them to resistance and cell death. Protein levels of Akt, mTOR and MAPK, for the combined treatment, were measured by western blotting. The evaluation of the intracellular targets of NPO, isolated and in combination, was performed by transmission electron microscopy (MET). The best doses of the cell viability test with NPO (3 ?g / ml and 6.25 ?g / ml) and carvedilol (1.5 ?M and 3 ?M) showed, by flow cytometry, pro-apoptotic activity on cells (HepG2) with statically significant results for the combination (P <0.001). In relation to the non-tumor cells (HEK-293), there was a reduction of total apoptosis (P <0.05), for the highest dose of the combination, and reduction of oxidative stress in which GSH levels were elevated P = 0.0003) and those of reduced MDA (P <0.01), showing protective capacity. When the immunofluorescence was observed, there were strong markers for caspase-3 (P <0.01) and caspase-8 (P <0.001) in the groups treated with NPO (6.25 ?g / ml) and carvedilol (3 ?M) Isolated and in combination, absence of MAPK / ERK labeling (P <0.001) and maintenance of Bcl-2 expression (P> 0.05) for the same groups. In addition, the expression of mRNA of anti-apoptotic proteins (EGFR Akt, mTOR), with P <0.001, and resistance (MDR-1), with P <0.01, was shown to be underregulated, whereas expression (PADF), with P <0.01, was overregulated for 48 hours for the combination of 6.25 ?g / ml NPO and 3 ?M carvedilol. In addition, the protein levels of Akt, mTOR and MAPK were reduced. The MET demonstrated the internalization of NPO alone, in the vicinity of the plasma membrane and, in combination, in the vicinity of the nucleus. Thus, it can be concluded that the combined action of NPO and carvedilol shows proapoptotic effects on tumor cells more effective than isolated doses And protection of non-tumor cells.

Biofilms and edible coatings are thin layers of biodegradable materials applied to food products that play an important role in their preservation, distribution and commercialization. Cassava starch is one of the best candidates for the preparation of edible coatings, because it is a completely biodegradable polymer in soil and water and easy to obtain. However, the starch has limitations in its physical-chemical properties when compared to the synthetic polymers. In turn, the improvement of these properties was proposed in this research from the addition of 5%, by mass, of clay in relation to the dry mass of biopolymer. The surface compatibilization of the clay with the biopolymer matrix was performed by surface modification in the presence of three types of surfactants (cetyltrimethyl ammonium bromide, sodium dodecyl sulfate and ethoxylated lauryl alcohol). The effect of three sequential modifications on the clay was characterized by X-ray Diffraction (XRD), Fourier Transform by Infrared Radiation (FTIR), Scanning Electron Microscopy (SEM), Dispersive Lightning Spectroscopy (DLS), Contact Angle (AC), Zeta Potential (ZETA) and Thermogravimetric Analysis (TGA). The clay modified synergistically in the presence of the three surfactants showed the greatest basal space between the silicate layers, about 10 nm more than the natural clay. The cassava starch films with natural and modified clay were characterized as bionanocomposite intercalated or exfoliated through Atomic Force Microscopy (AFM), Optical Microscopy (MO), XRD, FTIR, SEM and AC analyzes. The influence of modified and natural clay on the change in the physical-chemical properties of the original starch films was investigated for water vapor permeability, ductility, opacity, thermal stability and water solubility. Finally, the synergistically modified clay in the presence of the three surfactants was the reinforcing material that contributed the most to the physical-chemical properties of the control starch film, among which it reduced the permeability to water vapor by 90.6%, as well as 77.43% of the maximum dissolution.

Golden , stored in refrigerated environment. The coating were used in concentrations of 1%, 3% and 5%. The concentrations of cassava starch to 3 and 5% provided better results as ripening: it s delayed the development of color yellow skin but without total development of yellow color and the fruits remained firm for a longer time, during the experimental period. The respiratory rates were lower as higher as the concentration of the coating. The coating of 1% was sufficient to reduce the respiratory rate of fruits, but not positively influenced by other variables. The coatings favored greater integrity of cell walls, demonstrated the proper structure and organization of the same view as the middle lamella. Coatings of modified starch were not effective in preventing ripeness. It did not cause distinct changes in titratable acidity, the content of ascorbic acid and total soluble solids. The results were similar those of uncoated fruits. The respiratory rates were lower in fruits coated film for the 3 and 5%, but not enough to slow the ripening process during storage. The microscopic visualization of cell walls showed good integrity in fruits coated film by the 1 and 5% and evidence of destruction when coated to 3%. The coatings of cassava starch and modified starch affect more the attributes of appearance that the taste of fruits. The coating of cassava starch at 5% was suitable for coating fruits, whereas the majority of the attributes of appearance studied. However, the stripping evidenced by the lower integrity of it, was considered unfavorable. The coating of modified starch and cassava starch at 1% formed intact film, without peeling. The taste was somewhat influenced by the coatings, but the coating of modified starch and 5% changed the characteristic flavor of papaya, evidenced by the bitter taste perceived at 12 and 14 days of storage. The coating of cassava starch with and without sanitary treatment plant favored the development of post-harvest decay, for the film of modified starch. But the largest areas affected by the lesions were observed only in fruits coated by concentrations of 3 and 5% of cassava starch after sanitary treatment plant. The oil inhibited the growth of Colletotrichum gloeosporioides in vitro, but when added to the coatings were not effective in controlling decay. For the sake of strong smell of garlic and cinnamon bark oils left in the fruits, beyond stains caused by concentrations of 1 and 0.5% oil of cinnamon, these products were improper to post-harvest use.
