ClueMaker (CM) is a Java desktop application used for data visualisation (via graph) by subjects like insurance companies (to unravel fraud activity), Czech organisation Hlí- dač Státu (to identify connections between subjects) or many others. This application currently uses a naive way to merge entities from different data sources (matching one field by exact string match). Goal of this thesis is to analyse, create and integrate a solution to CM, which would allow for merging entities based on entity similarity, and integrate such solution into the GUI of CM. Such solution should allow the user to merge two graph entities, show user the potentially same or very similar entities and allow for a global scan of the graph for potential merges. Furthermore, this solution should make use of data relationships within CM in addition to the attributes of entities. 1

Improving Record Linkage Through Pedigrees

Record linkage, in a genealogical context, is the process of identifying individuals from multiple sources which refer to the same real-world entity. Current solutions focus on the individuals in question and on complex rules developed by human experts. Genealogical databases are highly-structured with relationships existing between the individuals and other instances. These relationships can be utilized and human involvement greatly minimized by using a filtered structured neural network. These neural networks, using traditional back-propagation methods, are biased in a way to make the network human readable. The results show an increase in precision and recall when pedigree data is available and used.

Probabilistic Methodology for Record Linkage Determining Robustness of Weights

Record linkage is the process that joins separately recorded pieces of information for a particular individual from one or more sources. To facilitate record linkage, a reliable computer based approach is ideal. In genealogical research computerized record linkage is useful in combing information for an individual across multiple censuses. In creating a computerized method for linking censuse records it needs to be determined if weights calculated from one geographical area, can be used to link records from another geographical area. Research performed by Marcie Francis calculates field weights using census records from 1910 and 1920 for Ascension Parish Louisiana. These weights are re-calculated to take into account population changes of the time period and then used on five data sets from different geographical locations to determine their robustness. HeritageQuest provided indexed census records on four states. They include California, Connecticut, Illinois and Michigan in addition to Louisiana. Because the record size of California was large and we desired at least five data sets for comparison this state was split into two groups based on geographical location. Weights for Louisiana were re-calculated to take into consideration visual basic code modifications for the field "Place of Origin", "Age" and "Location" (enumeration district). The validity of these weights, were a concern due to the low number of known matches present in the data set for Louisiana. Thus, to get a better feel for how weights calculated from a data source with a larger number of known matches present, weights were calculated for Michigan census records. Error rates obtained using weights calculated from the Michigan data set were lower than those obtained using Louisiana weights. In order to determine weight robustness weights for Southern California were also calculated to allow for comparison between two samples. Error rates acquired using Southern California weights were much lower than either of the previously calculated error rates. This led to the decision to calculate weights for each of the data sets and take the average of the weights and use them to link each data set to take into account fluctuations of the population between geographical locations. Error rates obtained when using the averaged weights proved to be robust enough to use in any of the geographical areas sampled. The weights obtained in this project can be used when linking any census records from 1910 and 1920. When linking census records from other decades it is necessary to calculate new weights to account for specific time period fluctuations.

<em>De novo</em> Genome Assembly and SNP Marker Development of <em>Pyrenophora semeniperda</em>

Pyrenophora semeniperda (anamorph Drechslera campulata) is a necrotrophic fungal seed pathogen of a variety of grass genra and species, including Bromus tectorum, an exotic grass that has invaded many natural ecosystems of the U.S. Intermountain West. As a natural seed pathogen of B. tectorum, P. semeniperda has potential as a biocontrol agent due to its effectiveness at killing dormant B. tectorum seeds; however, few genetic resources exist for this fungus. Here, the genome assembly of a P. semeniperda isolate using 454 GS-FLX genomic and paired-end pyrosequencing techniques is presented. The total assembly is 32.5 Mb and contains 11,453 gene models greater than 24 amino acids. The assembly contains a variety of predicted genes that are involved in pathogenic pathways typically found in necrotrophic fungi. In addition, 454 sequence reads were used to identify single nucleotide polymorphisms between two isolates of P. semeniperda. In total, 20 SNP markers were developed for the purposes of recombination assesment of 600 individual P. semeniperda isolates representing 36 populations from throughout the U.S. Intermountain West. Although 17 of the fungal populations were fixed at all SNP loci, linkage disequilibrium was determined in the remaining 18 populations. This research demonstrates the effectiveness of the 454 GS-FLX sequencing technology, for de novo assembly and marker development of filamentous fungal genomes. Many features of the assembly match those of other Pyrenophora genomes including P. tritici-repentis and P. teres f. teres, which lend validity to our assembly. These findings present a significant resource for examining and furthering our understanding of P. semeniperda biology.
