Design and evaluation of a novel Transillumination SFDI system for quantitative assessment of tissuesections for rapid, label-free cancer margin detection

This study investigates the potential of Spatial Frequency Domain Imaging (SFDI) as a non-invasive imaging technique for tissue analysis in the context of Mohs surgery, a standard procedure for skin cancer removal with margin control. The current practice of performing multiple histopathologic sections during the procedure is time-consuming and labor-intensive. SFDI, utilizing optical measurements, offers quantitative imaging of biological tissues, enabling the assessment of their function and structure. This makes it particularly suitable for imaging sensitive tissues like the skin and the eye. By accurately measuring the optical properties of tissues, a deeper understanding of their characteristics and the interaction of light with tissue can be achieved. In this study, a novel transillumination SFDI system was designed and utilized to obtain spectral data from examined 2 mm thick tissue-simulating phantoms. The results demonstrated the potential of the transmission-based SFDI as a valuable tool in tissue analysis,providing rapid and accurate information about tissue properties. The implementation of transmission-based SFDI system holds promise for enhancing tissue-conserving surgeries. By enabling direct analysis of tissue properties at the point of care, this system could eliminate the need for histopathologic processing. Consequently, it can provide rapid and accurate information about tissue characteristics without the need for histopathologic processing, allowing for more precise and efficient surgical procedures and better patient outcomes

Dans la première partie de la thèse, les schémas d’intégration conservatifs sont appliqués aux poutres co-rotationnelles 2D. Les cinématiques d'Euler-Bernoulli et de Timoshenko sont abordées. Ces formulations produisent des expressions de l'énergie interne et l'énergie cinétique complexe et fortement non-linéaires. L’idée centrale de l’algorithme consiste à définir, par intégration, le champ des déformations en fin de pas à partir du champ de vitesses de déformations et non à partir du champ des déplacements au travers de la relation déplacement-déformation. La même technique est appliquée aux termes d’inerties. Ensuite, une poutre co-rotationnelle plane avec rotules généralisées élasto-(visco)-plastiques aux extrémités est développée et comparée au modèle fibre avec le même comportement pour des problèmes d'impact. Des exemples numériques montrent que les effets de la vitesse de déformation influencent sensiblement la réponse de la structure. Dans la seconde partie de cette thèse, une théorie de poutre spatiale d’Euler-Bernoulli géométriquement exacte est développée. Le principal défi dans la construction d’une telle théorie réside dans le fait qu’il n’existe aucun moyen naturel de définir un trièdre orthonormé dans la configuration déformée. Une nouvelle méthodologie permettant de définir ce trièdre et par conséquent de développer une théorie de poutre spatiale en incorporant l'hypothèse d'Euler- Bernoulli est fournie. Cette approche utilise le processus d'orthogonalisation de Gram-Schmidt couplé avec un paramètre rotation qui complète la description cinématique et décrit la rotation associée à la torsion. Ce processus permet de surmonter le caractère non-unique de la procédure de Gram-Schmidt. La formulation est étendue au cas dynamique et un schéma intégration temporelle conservant l'énergie est également développé. De nombreux exemples démontrent l’efficacité de cette formulation. / In the first part of the thesis, energymomentum conserving algorithms are designed for planar co-rotational beams. Both Euler-Bernoulli and Timoshenko kinematics are addressed. These formulations provide us with highly complex nonlinear expressions for the internal energy as well as for the kinetic energy which involve second derivatives of the displacement field. The main idea of the algorithm is to circumvent the complexities of the geometric non-linearities by resorting to strain velocities to provide, by means of integration, the expressions for the strain measures themselves. Similarly, the same strategy is applied to the highly nonlinear inertia terms. Next, 2D elasto-(visco)-plastic fiber co-rotational beams element and a planar co-rotational beam with generalized elasto-(visco)-plastic hinges at beam ends have been developed and compared against each other for impact problems. In the second part of this thesis, a geometrically exact 3D Euler-Bernoulli beam theory is developed.The main challenge in defining a three-dimensional Euler-Bernoulli beam theory lies in the fact that there is no natural way of defining a base system at the deformed configuration. A novel methodology to do so leading to the development of a spatial rod formulation which incorporates the Euler-Bernoulli assumption is provided. The approach makes use of Gram-Schmidt orthogonalisation process coupled to a one-parametric rotation to complete the description of the torsional cross sectional rotation and overcomes the non-uniqueness of the Gram-Schmidt procedure. Furthermore, the formulation is extended to the dynamical case and a stable, energy conserving time-stepping algorithm is developed as well. Many examples confirm the power of the formulation and the integration method presented.

Computational framework for local breast cancer treatment / Plateforme de calcul pour le cancer du sein

Le cancer du sein est le cancer le plus fréquent chez les femmes. Il y a une multitude de solutions proposées concernant une éventuelle intervention médicale pour le cancer du sein ‐ une en particulier est la chirurgie mammaire conservatrice (tumoréctomie). Le but de la tumoréctomie est de parvenir à un contrôle local du cancer, ainsi que de préserver une forme du sein qui satisfait les besoins esthétiques de la femme. Bien que ces objectifs sont généralement atteint, il reste encore parfois des résultats inattendus,tels qu'une tumeur récurrence locale, ou des résultats cosmétiques insuffisants.L'objectif de cette thèse est de proposer une plateforme de calcul, qui contribue à la tumoréctomie. Cela comprend:1) Une étude de la dynamique de croissance des tumeurs du sein.2) Une étude sur la prédiction du contour du sein grâce a la chirurgie virtuelle.3) Un modèle de calcul de la forme finale du sein après cicatrisation. / Breast cancer is the most common cancer among women in the developed as well as the developing countries. There are a plethora of proposed solutions regarding possible medical interventions for breast cancer–one in particular is Breast Conserving Therapy (BCT). BCT comprises of complete surgical excision of the tumor (partialmastectomy), and post-operative radiotherapy for the remaining breast tissue. This is a feasible treatment for most women with breast cancer. The goal of BCT is toachieve local control of the cancer, as well as to preserve breast shape that appeases awoman’s cosmetic concerns. Although these goals are usually achieved, there are still occasional unexpected results, such as reexcision of the tumor due to a positive margin assessment, tumor local recurrence, unsatisfactory cosmetic results, and breastpain. Other than surgical experience and judgment, there are currently no toolswhich can predict the outcome of partial mastectomy on the contour and deformity of the treated breast. The objective of this dissertation is to propose computational framework, which contributes to BCT operations, this was achieve by exploring two areas.On the one hand we developed a multiscale model adapted for breast cancer tumor growth, ductal carcinoma in situ (DCIS). The model features included: nutrients growth limitation, wall degradation enzyme and HER2 chemical expression tumor phenotype. Our model successfully simulate some pattern of DCIS carcinoma.Among the interesting result we showed that the enzyme contributed to a greater tumor size and that when HER2 was over expressed, the growth limiting factor wasthe EGFR. On the other hand, we developed a virtual surgery box to simulate BCT surgery. The box will input MRI patient data and will output cosmetic and functional indicator to rate the impact of the surgery. It appears that stiffness of the tissue, resection radius as well as the lump quadrant location are the most sensitive parameters to the indicators. A healing model was also embedded to simulate the wound closure after resection, this model was stress dependent and illustrate anasymmetric wound closure progression.The tools developed in this research allows a new type of field convergence between the surgery and computation field. At the local level it will allow surgeons and patient to be able to communicate on the pertinence and necessity of performing alumpectomy surgery, enabling to anticipate the possible outcome of the operation.On the global aspect this type of tool gives birth to a new type of field: computational surgery, where computer scientist and surgeons work hand in hand to provide the best and the most reliable service to the patients.

A comparative evaluation of educational programmes at zoological institutions in three countries

The aim of this study was to comparatively evaluate the Conservation Education programmes of the National Zoological Gardens of South Africa (NZG) in Pretoria, South Africa, the Uganda Wildlife Education Centre (UWEC) in Entebbe, Uganda and Zoo Negara in Kuala Lumpur in Malaysia, in order to devise a Model for an effective zoo Conservation Education Programme. A mixed-methods strategy, namely concurrent triangulation, was used for data-collection. The quantitative method was that of surveys by means of group-administered questionnaires. The population for the quantitative study was school groups that visited the zoos. The qualitative research questions were addressed by means of individual semi-structured interviews. Interpretive analysis was used to analyse the qualitative data. The participants of the qualitative study were staff members at the zoos and other key figures in the zoo – and conservation sector. The impact of Conservation Education programmes of the zoos were evaluated by means of a logic model. The quantitative results indicated that the Conservation Education programmes were successful in increasing the knowledge of the learners and in increasing their intention to change behaviour. This study further indicated that, although attending zoo Conservation Education programmes has the potential to increase the attitudes and values of learners, this was not always the case. Furthermore, the results show that when learners tested high with regard to their knowledge, attitudes and values prior to attending a Conservation Education programme, their knowledge, attitudes and values will not change significantly after they attended a Conservation Education programme. Furthermore, the results of the qualitative study indicated that the evaluation of Conservation Education programmes and the training of zoo educators should receive more attention to ensure the success of these programmes. Géante éolienne offshore (GEOF) : analyse dynamique des pales flexibles en grandes transformations / Large scale offshore wind turbines (GEOF) : dynamic analysis of flexible blades undergoing large displacements and large rotations

L’objectif de ce travail porte sur le développement d’un modèle d’interaction fluide-structure adapté à la dynamique des éoliennes de grandes tailles avec des pales flexibles qui se déforment de manière significative sous l’effet de la pression exercée par le vent. Le modèle développé est basé sur une approche efficace d’IFS partitionnée pour un fluide incompressible et non visqueux en interaction avec une structure flexible soumise a des grandes transformations. Il permet de fournir une meilleure estimation de la charge aérodynamique et de la réponse dynamique associée du système (pales, mat, attachements, câbles) avec un temps de calcul raisonnable et pour des simulations sur des longues périodes. Pour la modélisation structurale, un élément fini de type solide 3D est développé pour l’étude dynamique des pales d’éolienne soumises à des grands déplacements et des grandes rotations. Une amélioration du comportement en flexion est proposée par l’introduction des degrés de liberté en rotation et l’enrichissement du champ de déplacements afin de décrire plus précisément la flexibilité des pales. Cet élément solide est apte de capter des modes de hautes fréquences qui peuvent s’avérer néfastes pour la stabilité du calcul. Deux techniques sont donc proposées pour les contrôler : la régularisation de la matrice masse et le développement des schémas d’intégration robustes de conservation et de dissipation d’énergie. Les chargements aérodynamiques sont modélisés en utilisant la Panel Method. Il s’agit d’une méthode aux frontières, relativement rapide par rapport à la CFD mais suffisamment précise pour calculer la distribution de la pression exercée sur la pale. Les modèles fluide et structure interagissent via un algorithme de couplage partitionné itératif dans lequel des considérations particulières sont prises en compte dans le contexte des grandes transformations. Dans un effort visant à instaurer un indicateur de fatigue dans la méthodologie proposée, des câbles précontraints sont introduits reliant le mat de l’éolienne au support. Une nouvelle formulation complémentaire en termes de contraintes est ainsi développée pour l’analyse dynamique des câbles 3D en comportement élasto-visco-plastique. Chaque méthode proposée a été d’abord validée sur des cas tests pertinents. Par la suite, des simulations numériques d’éoliennes avec des pales flexibles sont effectuées en vue d’affiner la compréhension de leur comportement dynamique et l’intérêt que la flexibilité des pales peut apporter à leur fonctionnement. / In this work, a numerical model of fluid-structure interaction is developed for dynamic analysis of giant wind turbines with flexible blades that can deflect significantly under wind loading. The model is based on an efficient partitioned FSI approach for incompressible and inviscid flow interacting with a flexible structure undergoing large transformations. It seeks to provide the best estimate of true design aerodynamic load and the associated dynamic response of such system (blades, tower, attachments, cables). To model the structure, we developed a 3D solid element to analyze geometrically nonlinear statics and dynamics of wind turbine blades undergoing large displacements and rotations. The 3D solid bending behavior is improved by introducing rotational degrees of freedom and enriching the approximation of displacement field in order to describe the flexibility of the blades more accurately. This solid iscapable of representing high frequencies modes which should be taken under control. Thus, we proposed a regularized form of the mass matrix and robust time-stepping schemes based on energy conservation and dissipation. Aerodynamic loads are modeled by using the 3D Vortex Panel Method. Such boundary method is relatively fast to calculate pressure distribution compared to CFD and provides enough precision. The aerodynamic and structural parts interact with each other via a partitioned coupling scheme with iterative procedure where special considerations are taken into account for large overall motion. In an effort to introduce a fatigue indicator within the proposed framework, pre-stressed cables are added to the wind turbine, connecting the tower to the support and providing more stability. Therefore, a novel complementary force-based finite element formulation is constructed for dynamic analysis of elasto-viscoplastic cables. Each of theproposed methods is first validated with differents estexamples.Then,several numerical simulations of full-scale wind turbines are performed in order to better understand its dynamic behavior and to eventually optimize its operation.

Designing Effective Derivative Line Filters: Utilizing convolution to extract extra information / Utformning av effektiva derivata-linjefilter: Användning av faltning för att extrahera extra information

The ability to generate accurate approximations of derivatives holds significant importance in numerous scientific fields, including chemistry, economics and fluid mechanics. This thesis is centred around extracting hidden information in data using Smoothness-Increasing Accuracy-Conserving (SIAC) filters. The target application is in calculating derivatives in simulations of fluid flow. SIAC filters are based on convolution. Because of the properties used to construct the convolution kernel, we are able to design post-processing filters that can extract extra derivative information with high accuracy. In the past, these filters have typically had a tensor-product structure, which requires multi-dimensional filtering. Because of this, the filtering process can be very computationally expensive. The goal of this thesis is to develop one-dimensional line filters that are able to extract the derivative information more efficiently. By utilizing line filters, we aim to significantly cut the computational cost of the filtering process, while also maintaining the high accuracy. / Att kunna generera approximeringar av derivator med hög noggrannhet har stor användning inom många vetenskapliga områden, inklusive kemi, ekonomi och strömningsmekanik. Denna uppsats är fokuserad på att extrahera dold information i data med hjälp av en specifik typ av faltningsfilter. Dessa filter kan öka kontinuitetsgraden av data utan att minska noggrannheten. Den avsedda tilläpningen för dessa filter är inom strömningsmekanik, framförallt beräkning av derivator i flöden. Tack vare egenskaperna som används för att konstruera faltningskärnan kan vi utforma efterbehandlingsfilter som kan extrahera derivatainformation med hög noggrannhet. Tidigare har dessa filter ofta haft en tensorproduktstruktur, vilket kräver flerdimensionell filtrering. På grund av detta har filtreringen ofta en hög beräkningskostnad. Målet med denna uppsats är att utveckla endimensionella linjefilter som kan extrahera derivatainformation mer effektivt. Syftet är att använda dessa linjefilter för att betydligt miska filtreringens beräkningskostnad och samtidigt behålla den höga noggrannheten.
