Molecular systematics and colour variation of Carpophilus species (Coleoptera: Nitidulidae) of the South Pacific

The sap beetle genus Carpophilus Stephens (Coleoptera: Nitidulidae) is a large genus consisting of over 200 species and are found worldwide. Several species are important pests of crops and stored products, and are frequently intercepted as part of biosecurity operations. The genus is poorly known taxonomically, and there are several species groups that are challenging to identify by morphological methods. In particular, two species found across the Pacific, C. maculatus Murray and C. oculatus Murray are frequently confused with each other. These two species are similar in size and colour, but differ primarily by the shape of the colour pattern on their elytra. However, this colour pattern is highly variable within both species, leading to ambiguity in the indentification of these species. Within C. oculatus, three subspecies have been described based on differences in the male genitalia and pronotal punctation: C. o. oculatus and C. o. gilloglyi Dobson are distributed widely across the Pacific, while C. o. cheesmani Dobson is known only from Vanuatu. A search of literature records and specimen collections revealed 32 species of Carpophilus recorded from the Pacific region. In addition there remain several unidentified specimens representing at least four species, two of which will be described subsequent to this research. A number of species recorded in the literature may have been misidentified, and these require further field collections and inspection of museum specimens to confirm their presence in the Pacific. To test the validity of the subspecies of C. oculatus, and its distinctiveness from C. maculatus, a phylogeny of available specimens of Carpophilus was inferred from one mitochondrial gene (cytochrome c oxidase subunit I (COI)), and two nuclear genes (28S ribsomal RNA (28S) and the internal transcribed spacer 2 (ITS2)). These data show large genetic distances between the three subspecies of C. oculatus of 7-12%. Given these distances are similar to those between other species in the genus, this indicates these subspecies may be elevated to full species. The data also consistently support a monophyletic relationship between C. o. oculatus and C. o. gilloglyi. Nuclear genes also support C. o. cheesmani as part of a clade with the other subspecies, but these relationships are unresolved in COI. Carpophilus maculatus was not supported as being the sister taxon of the C. o. oculatus and C. o. gilloglyi clade. Other relationships within Carpophilus were unresolved, possibly due to a combination of incomplete taxon sampling, and saturation of substitutions within the COI gene. Phylogeographic analysis of specimens collected from several localities within the range of C. oculatus showed that, with only one exception, there were no shared haplotypes between archipelagoes. This result suggests it may be possible to determine the provenence of intercepted specimens, providing further information regarding potential invasion pathways. A degree of geographic structuring was also present within C. o. gilloglyi, being separated into a western clade found in Fiji and Rotuma and an eastern clade distributed from the Kermadec Islands and Tonga to French Polynesia. This separation was most profound in COI data, with a mean pairwise distance between the clades of 7%. ITS2 data also demonstrates a degree of differentiation between the two clades, based on differences in the insertions and deletions between the clades. The variability in the shape and colour of the elytral pattern of C. oculatus was also investigated. Colour was quantified using a method based on Red-Green-Blue (RGB) colour values derived from digital photographs, while an outline analysis of the elytral pattern was conducted using elliptic Fourier analysis (EFA). Principal Components Analysis of the RGB values and EFA coefficients showed no clear separation between subspecies, nor were any trends correlated with host fruit or collection localities. Variation at all levels and all measures studied in this thesis show that this geographic region and this genus of beetles offer intruiging insights into speciation, biogeography and biological invasions. There is much scope for further research on the causes and consequences of this variation and the lives of these interesting insects.

Dans cette thèse, on étudie la structuration des phases de la transformée de Fourier d'images naturelles, ce qui, du point de vue applicatif, débouche sur plusieurs mesures de netteté ainsi que sur des algorithmes rapides pour la synthèse de texture par l'exemple. Le Chapitre 2 présente dans un cadre unifié plusieurs modèles de champs aléatoires, notamment les champs spot noise et champs gaussiens, en prêtant une attention particulière aux représentations fréquentielles de ces champs aléatoires. Le Chapitre 3 détaille l'utilisation des champs à phase aléatoire à la synthèse de textures peu structurées (microtextures). On montre qu'une microtexture peut être résumée en une image de petite taille s'intégrant à un algorithme de synthèse très rapide et flexible via le modèle spot noise. Aussi on propose un algorithme de désocclusion de zones texturales uniformes basé sur la simulation gaussienne conditionnelle. Le Chapitre 4 présente trois mesures de cohérence globale des phases de la transformée de Fourier. Après une étude théorique et pratique établissant leur lien avec la netteté d'image, on propose un algorithme de déflouage aveugle basé sur l'optimisation stochastique de ces indices. Enfin, dans le Chapitre 5, après une discussion sur l'analyse et la synthèse directe de l'information de phase, on propose deux modèles de textures à phases cohérentes qui permettent la synthèse de textures plus structurées tout en conservant quelques garanties mathématiques simples. / This thesis deals with the Fourier phase structure of natural images, and addresses no-reference sharpness assessment and fast texture synthesis by example. In Chapter 2, we present several models of random fields in a unified framework, like the spot noise model and the Gaussian model, with particular attention to the spectral representation of these random fields. In Chapter 3, random phase models are used to perform by-example synthesis of microtextures (textures with no salient features). We show that a microtexture can be summarized by a small image that can be used for fast and flexible synthesis based on the spot noise model. Besides, we address microtexture inpainting through the use of Gaussian conditional simulation. In Chapter 4, we present three measures of the global Fourier phase coherence. Their link with the image sharpness is established based on a theoretical and practical study. We then derive a stochastic optimization scheme for these indices, which leads to a blind deblurring algorithm. Finally, in Chapter 5, after discussing the possibility of direct phase analysis or synthesis, we propose two non random phase texture models which allow for synthesis of more structured textures and still have simple mathematical guarantees.

Towards detection of user-intended tendon motion with pulsed-wave Doppler ultrasound for assistive hand exoskeleton applications

Current bio-robotic assistive devices have developed into intelligent and dexterous machines. However, the sophistication of these wearable devices still remains limited by the inherent difficulty in controlling them by sensing user-intention. Even the most commonly used sensing method, which detects the electrical activity of skeletal muscles, offer limited information for multi-function control. An alternative bio-sensing strategy is needed to allow for the assistive device to bear more complex functionalities. In this thesis, a different sensing approach is introduced using Pulsed-Wave Doppler ultrasound in order to non-invasively detect small tendon displacements in the hand. The returning Doppler shifted signals from the moving tendon are obtained with a new processing technique. This processing technique involves a unique way to acquire raw data access from a commercial clinical ultrasound machine and to process the signal with Fourier analysis in order to determine the tendon displacements. The feasibility of the proposed sensing method and processing technique is tested with three experiments involving a moving string, a moving biological beef tendon and a moving human hand tendon. Although the proposed signal processing technique will be useful in many clinical applications involving displacement monitoring of biological tendons, its uses are demonstrated in this thesis for ultrasound-based user intention analysis for the ultimate goal of controlling assistive exoskeletal robotic hands.
